REST deficiency and neurogenic-to-gliogenic shift in down syndrome human cerebral organoids.

Down syndrome (DS) features impaired cortical neurogenesis and excess gliogenesis, yet the temporal regulatory events driving this imbalance remain unclear. Here, we combine multi-timepoint transcriptomic analyses from publicly available datasets, network modelling, and machine-learning prioritization, with validation in isogenic human iPSC-derived cerebral organoids, to identify a discrete pathogenic window at 90 days in vitro (DIV 90). Across five developmental stages, REST target genes were preferentially dysregulated in DS organoids. WGCNA revealed a DS-associated module at DIV-90 that str…

Temporal mapping of radiation-induced neural injury and mitigation in human cortical organoids.

BACKGROUND: Radiation therapy is a standard-of-care oncological treatment for central nervous system (CNS) malignancies. However, as survival outcomes improve, radiation-induced injury to normal brain tissue has increased in clinical significance. CNS radiation injury is a delayed, multifactorial process characterized by impaired neurogenesis, reactive gliosis, and persistent functional deficits. Mechanistic exploration and development of effective radiation mitigators have been limited by the lack of scalable, human-relevant models. METHODS: Mature human iPSC-derived cortical organoids were …

Retinal ganglion cell survival and functional maturation in transiently vascularized human retinal organoids.

Retinal organoids are widely used to model human retinal development and disease, but their utility is limited by the absence of vascular networks and stable axonal projections, which contribute to retinal ganglion cell degeneration and loss of function. To address these challenges, we incorporated stem cell-derived endothelial cells to induce transient vascular-like networks and used microfluidic devices to stabilize axonal growth. The resulting organoids showed reduced hypoxia, increased size, and decreased apoptosis, indicating improved long-term survival and maturation of retinal ganglion …

Human pancreatic progenitor organoids define genetic and epigenetic barriers to early PDAC transformation.

The lack of accurate human models that recapitulate pancreatic ductal adenocarcinoma (PDAC) initiation has hindered therapeutic development. Using pluripotent stem cell-derived pancreatic progenitor organoids, we established a human PDAC model that faithfully reproduces the genetic, epigenetic, and transcriptomic trajectories of tumor initiation and progression, validated against clinical datasets and tumor histopathology. We demonstrate that CDKN2A loss, which is nearly universal in patients but dispensable in mouse models, is essential for neoplastic transformation when combined with KRAS an…

Mutational signatures of environmental carcinogens in human tissue organoids revealed by duplex sequencing.

Environmental exposures play a pivotal role in carcinogenesis, yet their molecular imprints in human tissues remain incompletely understood. Here, we present an extensive catalog of mutational signatures induced by a panel of environmental carcinogens using human tissue-derived organoids coupled with high-fidelity duplex sequencing (NanoSeq). This unique combination enables direct detection of mutations without clonal expansion and reveals consistent carcinogen-specific signatures across multiple organ types (i.e., colon, stomach, liver, kidney, and pancreas). We identify mutational signatures…

Trisomy 21 cerebral organoids exhibit Alzheimer's disease amyloid and apolipoprotein E co-pathologies.

Adults with Down syndrome (DS) develop Alzheimer's disease (AD) brain pathology by age 40 due to triplication of the Amyloid Precursor Protein ( APP ) gene on chromosome 21. Inheritance of the apolipoprotein E-e4 ( APOE4) allele of the APOE gene on chromosome 19 remains the greatest genetic risk factor for AD in the typical population, yet its role in DS-associated AD (DS-AD) neuropathogenesis in people with DS is unclear. We generated human induced pluripotent stem cell (hiPSC)-derived neurons, astrocytes, and cerebral organoids (COs) using cells from people with DS and from euploid individua…

Brain organoids in Parkinson's disease drug development: Human-specific models for translational discovery.

Parkinson's disease (PD) poses a major unmet therapeutic challenge, with most drug candidates failing in clinical translation despite promising animal model data. Human induced pluripotent stem cell-derived midbrain organoids recapitulate key PD pathological hallmarks - including dopaminergic neuron loss, α-synuclein aggregation, and neuroinflammation - in a genetically defined, human-specific context. This review summarizes drug screening studies in midbrain organoids across genetic, toxin-based, and α-synuclein preformed fibril models. We highlight therapeutic interventions that rescue PD ph…

Patient-derived organoids reveal ductal dysfunction and CFTR-modulator responses in chronic pancreatitis.

Chronic pancreatitis (CP) affects ∼3 million people worldwide, yet altering the course of the disease is challenging. We developed a patient-derived organoid (PDO) platform to investigate the molecular pathogenesis of this disease and identify therapeutic strategies. We generated 37 PDOs from patients with idiopathic, hereditary, and alcohol-related CP with a high genetic concordance. PDOs retained inflammation-associated transcriptional and proteomic features. Transcriptomic profiling revealed three molecular subtypes of CP independent of etiology. We discovered widespread dysfunction of the

Three-Dimensional Organoids Culturing and Processing Techniques for Myometrial and Uterine Fibroids Generation.

Uterine fibroids are the most common benign, monoclonal, gynecological tumors in a woman's uterus. To overcome the common obstacles related to the methods used in studying these pathologies, we aimed to devise a strategy to generate three-dimensional organoid models of myometrium and uterine fibroid stem cells using collagen-containing hydrogels as embedding scaffolds. Specifically, collagen-containing hydrogels in a low attachment V-bottom 96-well plates were exploited. This method allowed the development of 3D organoids of two stem cell types from normal myometrium and uterine fibroid-contai…

Towards learning and memory risk assessment with human brain organoids: barriers and opportunities.

Neurodevelopmental conditions, including autism spectrum disorder, intellectual disability, and learning disabilities, as well as neurodegenerative disorders, affect millions of people in the United States alone. Both genetic and environmental factors contribute to their onset, yet traditional neurotoxicity testing often fails to identify specific risks or mechanisms underlying cognitive impairment. Human brain organoids (hBOs), also called neural organoids or brain microphysiological systems, are three-dimensional (3D) stem cell-derived models that recapitulate key features of human brain dev…

Human retinal organoids functionally bridge a transected optic nerve in a rat model.

Functional restoration of vision in adult mammals remains unattainable following complete transection of the optic nerve. In this study, we address this challenge by heterotopically transplanting human retinal organoids into the transection cavity of the optic nerve in adult rats. One month after transplantation, treated animals exhibited partial recovery of visual function, including a direct pupillary light reflex, visually evoked electrophysiological responses, and visually guided behaviors, which were sustained for at least 3 months. Neuroanatomical tracing and three-dimensional imaging re…

Human iPSC-Derived Spinal Cord Organoids - The First Electrophysiological Assessment of Neuronal Maturation.

The spinal cord exhibits a complex cytoarchitecture and neuronal circuitry organization that challenges in vitro replication of its functional integrity. Here we employed a previously published protocol to generate spinal cord organoids (SCOs) from human-induced pluripotent stem cells (hiPSCs). We characterized phenotypic changes in functional neuronal properties in SCO neurons at early developmental stages (15-32 days in culture) using a quantitative electrophysiological approach. Using the whole-cell patch-clamp technique to evaluate electrophysiological properties, we found that SCO neurons…

Gene editing of alveolar organoids reveals AT2 dysfunction due to endosomal SFTPC accumulation.

Alveolar type 2 (AT2) cell dysfunction is key to the development of many lung diseases including pulmonary fibrosis (PF). The underlying mechanisms often remain poorly understood due to a paucity of manipulable primary human models and lack of defined triggers. Monogenic forms of familial pulmonary fibrosis combined with recent advances in in vitro culture techniques offer a unique opportunity to interrogate early pathogenic events in PF. To model toxic gain-of-function disease caused by the SFTPC variant I73T, we employed a base editing strategy in human lung-derived AT2 (fdAT2) organoids to …

Proliferation and differentiation in intestinal organoids are balanced by ligand-modulated EGFR trafficking.

Epidermal growth factor (EGF) signaling is associated with proliferation and tumorigenesis. Conversely, EGF-family ligands can also trigger a differentiation program, an effect attributed to ligand affinity and EGF receptor (EGFR) activity. Most of these observations have been made in immortalized cell culture experiments, whereas the mechanisms underlying EGF/EGFR-driven proliferation-differentiation dynamics in complex development and tissue self-renewal have not been addressed. We show that culturing mouse small intestinal organoids (mSIOs) without EGF enhanced EGFR expression and basal pho…
