Global proteome analysis of Leptospira interrogans.

Comparative global proteome analyses were performed on Leptospira interrogans serovar Copenhageni grown under conventional in vitro conditions and those mimicking in vivo conditions (iron limitation and serum presence). Proteomic analyses were conducted using iTRAQ and LC-ESI-tandem mass spectrometry complemented with two-dimensional gel electrophoresis and MALDI-TOF mass spectrometry. A total of 563 proteins were identified in this study. Altered expression of 65 proteins, including upregulation of the L. interrogans virulence factor Loa22 and 5 novel proteins with homology to virulence facto

Proteomic analysis of the secretome of Leishmania donovani.

BACKGROUND: Leishmania and other intracellular pathogens have evolved strategies that support invasion and persistence within host target cells. In some cases the underlying mechanisms involve the export of virulence factors into the host cell cytosol. Previous work from our laboratory identified one such candidate leishmania effector, namely elongation factor-1alpha, to be present in conditioned medium of infectious leishmania as well as within macrophage cytosol after infection. To investigate secretion of potential effectors more broadly, we used quantitative mass spectrometry to analyze th

Proteome and peptidome profiling of spider venoms.

Spider venoms are an important source of novel molecules with different pharmacological properties. Recent technological developments of proteomics, especially mass spectrometry, have greatly promoted the systematic analysis of spider venom. The enormous diversity of venom components between spider species and the lack of complete genome sequence, and the limited database of protein and peptide sequences make spider venom profiling a challenging task and special considerations for technical strategies are required. This review highlights recently used methods for spider venom profiling. In gen…

Characterization of plasma proteome in biliary atresia.

BACKGROUND: Biliary atresia (BA) is a disorder during infancy with unknown etiology in which progression frequently leads to liver cirrhosis. Plasma proteome is characterized in this study. METHODS: Twelve paired plasma samples from 6 children with BA who received surgical correction at early stage and then liver transplantation at late stage of liver cirrhosis were studied. Plasma samples from 2 subjects without liver disorder were used as normal reference for 2-dimensional gel electrophoresis and for identification of protein spots by mass spectrometric analysis. Plasma samples from another

Proteomic surveillance of autoantigens in relapsing polychondritis.

Relapsing polychondritis (RP) is a systemic inflammatory disease, in which autoimmunity to cartilage-related components is thought to be involved in its pathogenesis. However, the autoimmune profile in RP has not been studied fully. We therefore investigated autoantibodies/autoantigens in RP comprehensively, by 2-dimensional electrophoresis (2DE), subsequent western blotting (WB) and mass spectrometry, using cell-extracted proteins as the antigen source. As a result, we detected 15 autoantigens on 2DE-WB, and further identified five of them. On average, one RP serum recognized approximately 8

Comparative proteomic profiles of meningioma subtypes.

Meningiomas are classified into three groups (benign, atypical, and anaplastic) based on morphologic characteristics. Atypical meningiomas, which are WHO grade 2 tumors, and anaplastic meningiomas, which are WHO grade 3 tumors, exhibit an increased risk of recurrence and premature death compared with benign WHO grade 1 tumors. Although atypical and anaplastic meningiomas account for <10% of all of meningiomas, it can be difficult to distinguish them from benign meningiomas by morphologic criteria alone. We used selective tissue microdissection to examine 24 human meningiomas and did two-dimens

From genomes to vaccines via the proteome.

An effective vaccine against schistosomiasis mansoni would be a valuable control tool and the high levels of protection elicited in rodents and primates by radiation-attenuated cercariae provide proof of principle. A major obstacle to vaccine development is the difficulty of identifying the antigens that mediate protection, not least because of the size of the genome at 280Mb DNA encoding 14,000 to 20,000 genes. The technologies collectively called proteomics, including 2D electrophoresis, liquid chromatography and mass spectrometry, now permit any protein to be identified provided there is ex…

Candida albicans pathogenicity: a proteomic perspective.

Candida albicans is an opportunistic fungus which causes both superficial infections and life-threatening systemic candidiasis in immunocompromised hosts such as AIDS patients, people with cancer, or other immunosuppressed individuals. Virulence factors for this fungus include the ability to adhere to host tissues, production of tissue damaging secreted enzymes, and changes in morphological form that may enhance tissue penetration and avoidance of immune surveillance. Treatment of candidiasis patients is hampered by a limited choice of antifungal agents and the appearance of clinical isolates

Proteomic and non-proteomic changes of presynaptic proteins in animal models of Alzheimer's disease: A meta-analysis 2015-2023.

BackgroundSynaptic proteins are often used as markers for synaptic damage in non-clinical models of Alzheimer's disease (AD) and are known to be affected early in the disease in humans. Presynaptic protein loss has been shown to be especially strong in patients, though not all proteins and brain areas are affected equally.ObjectiveTo investigate whether presynaptic protein loss is similarly heterogenous in non-clinical AD models, a meta-analysis was conducted in rodent models of the disease.MethodsPubMed, Embase, and Medline databases were searched for publications measuring presynaptic marker

OpenDVP: an experimental and computational framework for community-empowered deep visual proteomics.

Deep visual proteomics (DVP) is an emerging approach for cell-type-specific and spatially resolved proteomics. However, its broad adoption has been constrained by the lack of an open-source end-to-end workflow within a community-driven ecosystem. Here we introduce openDVP, an experimental and computational framework for accessible and scalable DVP. OpenDVP combines open-source image analysis tools (MCMICRO, QuPath and napari) with scverse formats (AnnData and SpatialData) for multiomics integration. It provides two workflows: a fast-track pipeline requiring no image analysis expertise, and an …

Chemical proteomics reveals post-translational remodeling of endosomal pathways during macrophage activation.

Macrophages are central regulators of innate immunity, yet the post-translational mechanisms that enable rapid inflammatory responses remain incompletely understood. Here, we integrated transcriptomics, unenriched proteomics, phosphoproteomics, metabolomics, and cysteine reactivity profiling to comprehensively characterize primary human macrophages following Toll-like receptor and Stimulator of Interferon Genes (STING) activation. This approach revealed substantial discordance between transcript- and protein-level changes, as well as extensive post-translational remodeling. Differentially reac…

The development of BioID: A tool for proximity proteomics in living cells.

Mapping and identification of proteins and protein complexes in cells is of fundamental importance when studying protein functions and biological mechanisms. Conventional methods, such as affinity purification coupled with mass spectrometry (AP-MS) and yeast two-hybrid screening, have commonly been employed to study protein-protein interactions. The limitations associated with these methods have led to the development of proximity-dependent labelling (PDL) coupled with mass spectrometry, a molecular technique developed to map proteins in the immediate vicinity of a protein of interest in livin

A Network-Based Association of IBD and Colorectal Cancer Using Proteomics Data.

BACKGROUND: Colorectal cancer (CRC) is a major cause of morbidity and mortality, with chronic inflammation from inflammatory bowel disease (IBD) representing a well-established risk factor. Clarifying shared molecular mechanisms may facilitate early detection and prevention strategies. METHODS: Proteomic data from the UK Biobank were analysed using the Olink proximity extension assay for seven CRC-associated proteins (TFF3, TFF1, AHCY, RETN, LCN2, SELE and CEACAM5) previously identified via machine learning. Expression levels in CRC and IBD cases were compared with controls. Multilayer intera

Integrated plasma proteomics and metabolomes reveal potential biomolecules linking PM2.5 to depression.

The biomolecular pathways linking fine particulate matter (PM2.5) and its constituents to depression remain elusive. With 24,940 depression-free participants in the UK Biobank, exposure to PM2.5 and its 5 constituents (ammonium, nitrate, sulfate, elemental carbon, and organic carbon) was estimated. We integrated Olink-based proteomics and NMR-based metabolomics using Cox proportional hazards models, mediation analyses, functional enrichment analyses, and drug predictive analyses. We identified 982 depression cases during a mean follow-up of thirteen years. PM2.5 and its constituents was associ…

Plasma Proteomics Identifies Potential Pancreatic Cancer Risk Indicators in Type 2 Diabetes.

Pancreatic cancer is associated with diabetes; however, few plasma biomarkers have sufficient sensitivity and specificity for early diagnosis of pancreatic cancer. Here, we constructed a cohort comprising healthy controls, patients with Type 2 Diabetes (T2DM), and patients with pancreatic cancer complicated by T2DM (PCDM) for plasma proteomic analysis. These analyses covered 92 inflammation-associated proteins and 92 tumor-immune-associated proteins. The plasma proteomic analysis revealed that the expression levels of multiple immunoinflammatory proteins were significantly elevated in PCDM. Mo
