Insight into TPS-d Subfamily: The Evolutionary and Functional Diversity in Gymnosperms.

Gymnosperms represent an ancient lineage with diverse chemical profiles. Their terpenoids constitute a major class notable for substantial structural diversity. Terpene synthases (TPSs) are the driving force of terpene diversity. TPS-d is a gymnosperm-specific TPS subfamily, yet the evolution and functional diversity of TPS-d are still understudied. In this review, we analyze 134 functionally characterized gymnosperm TPSs to elucidate the evolutionary history and functional diversity of the predominant TPS-d subfamily. Phylogenetic analysis revealed substantial lineage-specific expansion and d

Chloroplast Genome Sequence of Snap Bean (Phaseolus vulgaris L.) and Comparative Analyses with Other Legume Chloroplast Genomes.

Common bean (Phaseolus vulgaris L.) is an economically important grain legume for the human diet and sustainable agricultural development. Snap bean, a vegetable-type common bean cultivated for edible immature pods, serves as a crucial dietary source of essential vitamins, minerals and proteins. However, its evolutionary and domestication history remains poorly characterized. Here, we assembled and characterized the complete chloroplast genome of snap bean using PacBio HiFi sequencing technology. The chloroplast genome formed a single circular molecule of 150,248 bp, consisting of a pair of in

De Novo Design and Directed Evolution Refinement of Mirror-Image Protein Binders Targeting Interleukin-4.

Human interleukin-4 (IL-4) is a critical therapeutic target for allergic diseases and cancer, yet current biologics face stability and specificity limitations. We report a novel strategy combining de novo computational design with directed evolution to engineer a D-protein inhibitor targeting IL-4. Unlike stochastic screening, our approach enables epitope-specific design against the mirror-image D-IL-4 structure. Crucially, we integrated WALTZ-guided aggregation prediction into the evolution cycle to simultaneously optimize both binding affinity and solution behavior. The resulting D-protein,

A macroevolution-inspired approach to reveal novel antibiotic resistance mechanisms.

With the continuous rise in antibiotic resistance, novel methods that can reveal currently unknown antibiotic resistance mechanisms are essential to prepare and inform health responses and novel antibiotic discovery campaigns. Here, we built a library of species representative of the genus Mycobacterium and determined their antibiotic resistance profiles, allowing for the first time systematic multispecies comparisons. Analyzing antibiotic resistance in the context of other closely related yet diverse organisms revealed species with truly exceptional traits as well as general principles underp

Opsin gene evolution in aquatic, amphibious and terrestrial blennies (Blenniidae).

Evolutionary adaptations to life on land include changes to an animal's physiology, morphology and behaviour. The visual systems of amphibious fishes show pronounced morphological adaptations; however, whether molecular changes also occur remains largely unknown. Here, we investigated the molecular evolution of visual opsin genes in blennies (Blenniidae), with a primary focus on the amphibious and terrestrial Salariini. Using retinal transcriptomes and amino acid comparisons in nine species from fully aquatic to terrestrial, we found limited sequence changes and no correlation between habitat

Orthologs of an essential orphan gene vary in their capacities for function and subcellular localization in Drosophila melanogaster.

Orphan genes evolve rapidly, raising questions about whether their functions remain conserved or diverge across species. To address this, we investigated goddard (gdrd), an orphan gene essential for spermatogenesis in Drosophila melanogaster. Within the Drosophila genus, Gdrd proteins retain a conserved core structure but display substantial variation in length and primary sequence. Here we perform cross-species gene swap assays in D. melanogaster testes to examine how these lineage-specific changes affect Gdrd function. Strikingly, the highly divergent D. mojavensis ortholog fully rescues fer

Genomic Footprints of Historical Introgression Between Ancient Lineages of Wild Oryza AA-Genome Species With Widely Separated Contemporary Distributions.

Phylogenetic incongruence is increasingly recognized as pervasive, yet the extent to which reticulate evolution occurs between groups separated by substantial geographical distances and deep phylogenetic divergence remains poorly characterized. In the Oryza AA-genome group-a model for plant speciation and domestication-the traditional bifurcation model posits that Australian Oryza meridionalis and African Oryza longistaminata occupy basal branches, distinct from the more recently diversified monophyletic clade comprising Asian and other African lineages, including major cultivars. However, rec

Genomes reveal pervasive distant hybridization in nature among cyprinid fishes.

BACKGROUND: Genomic data have unveiled a fascinating aspect of the evolutionary past, showing that the mingling of different species through hybridization has left its mark on the histories of numerous life forms. However, the relationship between hybridization events and the origins of cyprinid fishes remains unclear. RESULTS: In this study, we generated de novo assembled genomes of 8 cyprinid fishes and conducted phylogenetic analyses on 24 species. Widespread allele sharing across species boundaries was observed within 7 subfamilies of cyprinid fishes. Based on a systematic analysis of mul

Genomic and phenotypic insights into the expanding phylogenetic landscape of the Cryptococcus genus.

The fungal genus Cryptococcus includes several life-threatening human pathogens as well as diverse saprobic species whose genome architecture, ecology, and evolutionary history remain less well characterized. Understanding how some lineages evolved into major pathogens remains a central challenge and may be advanced by comparisons with their nonpathogenic counterparts. Integrative approaches have become essential for delimiting species and reconstructing evolutionary relationships, particularly in lineages with cryptic diversity or extensive chromosomal rearrangements. Here, we formally charac

Dosage compensation of sex chromosomes in animals.

The origin and evolution of sex chromosomes have long been a focus of research in biology. Two of the most studied systems are the XY system and the ZW system. Due to Y/W degeneration, heterozygous (XY/ZW) sex-linked genes are absent and their dosage is reduced when compared to autosomal genes and homozygous (XX/ZZ) sex-linked genes, creating an issue of dosage imbalance between sex chromosomes and autosomes. Multiple evolutionary models have been proposed to explain the evolutionary mechanism of dosage compensation that might resolve such dosage imbalance. In this review, we summarize the fin

Loss of a major venom toxin gene in a Western Diamondback rattlesnake population.

The biochemical complexity and evolutionary diversity of snake venom composition reflects adaptation to the diversity of prey in their diets. However, the genetic mechanisms underlying the evolutionary diversity of venoms are not well understood. Here, we explored the potential extent of and genetic basis for venom protein variation in the widely-distributed Western Diamondback rattlesnake (Crotalus atrox). As in many rattlesnake venoms, metalloproteinases (SVMPs) are the major component of C. atrox venom, with three proteins belonging to three distinct major structural SVMP classes, MDC4, MAD

Investigation of genomic island 2 deciphers the evolution of a genus Brucella.

HGT acquisition of genomic island 2 (GI-2) into the Brucella genome endowed these organisms with two transglycosylases which function in the final steps of the O-polysaccharide (OPS) polymerization. Here, the investigation of the brucellaphage Pr genome revealed sequence similarities to GI-2 in two DNA regions, the Chelativorans sp. BNC1 and the Ochrobactrum anthropi ATCC 49188 DNAs, respectively. This led the investigation of the published GI-2 elements, using the phage attB and attP sequences as hallmarks of the integration site. The study identified a Mesorhizobium loti integrative, conjuga

Plastome diversity and phylogenomic analysis of Satureja (Lamiaceae): uncovering evolutionary patterns and diagnostic markers.

The chloroplast genomes of Satureja are highly conserved but contain hypervariable loci like ndhF and ycf1. These loci provide powerful molecular tools for precise species identification, phylogenetic resolution, and future conservation efforts in this important genus. The genus Satureja (Lamiaceae) comprises a valuable number of aromatic herbs and shrubs with significant ecological, medicinal, and economic value, particularly in the Mediterranean and Southwest Asia. Satureja species are renowned for their therapeutic essential oils, yet their chloroplast (cp) genomic resources remain vastly u

A chromosome-level genome assembly reveals triterpenoid biosynthesis in Clinopodium chinense.

BACKGROUND: Clinopodium chinense is an important medicinal plant in the family Lamiaceae. The desiccated roots of C. chinense possess various pharmacological activities and are widely used in traditional Chinese medicine. RESULTS: Here we present the first chromosome-level genome assembly of C. chinense, comprising 20 pseudochromosomes with a total size of 0.61 Gb and containing 45,466 predicted protein-coding genes. Genome evolution analyses indicated that two recent bursts of long terminal repeats (LTRs) significantly contribute to genome expansion in C. chinense. Additionally, numerous lar

Phylogeography Analysis Reveals Rabies Epidemiology, Evolution, and Transmission in the Philippines.

Rabies, caused by rabies virus, is a severe public health problem in the Philippines, where animal rabies epidemiology had been extensively investigated, but little is known about the national epidemiologic situations since 2010. Here, we report a 12-year nationwide animal rabies surveillance with systematic phylogenetic analysis, in which 353 whole genomes of rabies viruses collected from animal rabies cases between 2018 and 2022 were obtained. The phylogenetic and spatial-temporal evolutionary analyses showed that rabies viruses in the Philippines were exclusively classified into the SEA4 su

Hypermutable hotspot enables the rapid evolution of self/non-self recognition genes in Dictyostelium.

Cells require highly polymorphic receptors to perform accurate self/non-self recognition. In the amoeba Dictyostelium discoideum, polymorphic TgrB1 and TgrC1 proteins are used to bind sister cells and exclude cheaters, but it remains unknown how cells continually generate their extreme genetic diversity. Here, we created a collection of chromosome-length, whole genome sequences from 10 D. discoideum isolates and sister species to understand the evolution of the large tgr gene family. Our dataset includes AX2-214, a widely used D. discoideum lab strain, as well as complete genomes for two Chlam

Comparative Analysis of Evolutionary Distances Using the Genus Mycobacterium.

Infections caused by nontuberculous mycobacteria are becoming significant due to the increasing number of vulnerable individuals worldwide. Understanding the evolutionary relationships within the genus Mycobacterium is critical for improving species identification and, consequently, enhancing diagnosis, treatment, and epidemiological tracking. Pairwise comparisons of average nucleotide identity, genome-genome distance calculations, Mash values, multilocus sequence analyses, and average amino acid identities (AAIs) revealed that the AAI metric is the best to distinguish Mycobacterium from other

Transcriptional diversification in a human-adapting zoonotic pathogen drives niche-specific evolution.

Bacterial pathogens can undergo striking adaptive evolutionary change in the context of infection, driven by selection forces associated with host defenses and antibiotic treatment. In this work, we analyze the transcriptional landscape associated with adaptation in an emerging zoonotic pathogen, Bordetella hinzii, as it evolved during a 45-month infection in an IL12Rβ1-deficient immunocompromised host. We find evidence of multiple niche-specific modifications in the intravascular and gastrointestinal compartments, involving the superoxide dismutase system, glutamate and ectoine metabolism, ch

Comparative Genomics of Sex, Chromosomes, and Sex Chromosomes in Caenorhabditis elegans and Other Nematodes.

The nematode phylum has evolved a remarkable diversity of reproductive modes, including the repeated emergence of asexuality and hermaphroditism across divergent clades. The species-richness and small genome size of nematodes make them ideal systems for investigating the genome-wide causes and consequences of such major transitions. The availability of functional annotations for most Caenorhabditis elegans genes further allows the linking of patterns of gene content evolution with biological processes. Such gene-centric studies were recently complemented by investigations of chromosome evoluti

Evolution and engineering of pathways for aromatic O-demethylation in Pseudomonas putida KT2440.

Biological conversion of lignin from biomass offers a promising strategy for sustainable production of fuels and chemicals. However, aromatic compounds derived from lignin commonly contain methoxy groups, and O-demethylation of these substrates is often a rate-limiting reaction that influences catabolic efficiency. Several enzyme families catalyze aromatic O-demethylation, but they are rarely compared in vivo to determine an optimal biocatalytic strategy. Here, two pathways for aromatic O-demethylation were compared in Pseudomonas putida KT2440. The native Rieske non-heme iron monooxygenase (V
