Identification of a gene in Mycoplasma hominis associated with preterm birth and microbial burden in intraamniotic infection.

OBJECTIVE: Microbial invasion of the amniotic cavity is associated with spontaneous preterm labor and adverse pregnancy outcome, and Mycoplasma hominis often is present. However, the pathogenic process by which M hominis invades the amniotic cavity and gestational tissues, often resulting in chorioamnionitis and preterm birth, remains unknown. We hypothesized that strains of M hominis vary genetically with regards to their potential to invade and colonize the amniotic cavity and placenta. STUDY DESIGN: We sequenced the entire genomes of 2 amniotic fluid isolates and a placental isolate of M h

Pseudorabies virus in European wild boar from central Italy.

All animals, including humans, are adapted to life in a microbial world. Anaerobic habitats have existed continuously throughout the history of the earth, the gastrointestinal tract being a contemporary microniche. Since microorganisms colonize and grow rapidly under the favorable conditions in the gut they could compete for nutrients with the host. This microbial challenge has modified the course of evolution in animals, resulting in selection of complex animal-microbe relationships that vary tremendously, ranging from competition to cooperation. The ecological and evolutionary interactions b

From farm to flask: stable genotypes and shifting microbiomes in the ecological dynamics of Balantioides coli from a One Health perspective.

BACKGROUND: Balantioides coli is a zoonotic intestinal protozoan distributed at the human-animal interface, with pigs recognized as its principal hosts and reservoirs. Despite its broad occurrence, gaps remain regarding its genetic diversity and its interactions with associated microbial communities. This study investigated the genetic and phylogenetic diversity of B. coli and the impact of in vitro culture on the structure of these communities using Sanger and next-generation sequencing (NGS) in xenic isolates and their original fecal samples. METHODS: A total of 39 fecal samples from pigs w

Antibiotic resistance patterns and plasmid profiles for Shigella spp. isolated in Cordoba, Argentina.

The antimicrobial resistance patterns and plasmid profile analyses for 30 Shigella spp. isolated in Cordoba, Argentina, were determined. Most strains were resistant to multiple antibiotics, particularly traditional agents such as ampicillin, chloramphenicol and trimethoprim. All isolates harboured at least one plasmid (range 1-12), the plasmid profiles differing in every case. Nineteen strains transferred all or some of their resistance determinants by conjugation.

Erythromycin resistance and the chloroplast ribosome in Chlamydomonas reinhardi.

Five classes of erythromycin-resistant mutants of Chlamydomonas reinhardi have been identified. Each class corresponds to a different genetic locus, three nuclear and two chloroplast. The three nuclear loci appear to be unlinked, while Conde et al. (1975) have shown that the two chloroplast loci are linked, but not allelic. Mutants in each class have a unique pattern of cross-resistance in vivo to other antibiotics (lincomycin, carbomycin, and cleocin) that affect chloroplast protein synthesis. The chloroplast ribosomes from each class have a distinctive erythromycin-binding reaction in vitro.

[Psoriatic arthritis as MHC-I-associated disease].

Psoriatic arthritis is a heterogeneous, immune-mediated systemic disease with manifestations affecting joints, entheses and skin. A characteristic feature is the absence of autoantibodies, while mechanisms of innate and tissue-resident immunity predominate. The concept of MHC-I-associated diseases provides an integrative framework for pathogenetic classification. Central elements of the concept include the association with HLA class I alleles, alterations in antigen processing, for example mediated by ERAP1/2, and activation of the interleukin IL-23/IL-17 axis. The enthesis functions as a key

Recent advances in genetic engineering and chemical production in yeast species.

Yeasts have emerged as well-suited microbial cell factory for the sustainable production of biofuels, organic acids, terpenoids, and specialty chemicals. This ability is bolstered by advances in genetic engineering tools, including CRISPR-Cas systems and modular cloning in both conventional (Saccharomyces cerevisiae) and non-conventional (Yarrowia lipolytica, Rhodotorula toruloides, Candida krusei) yeasts. Additionally, genome-scale metabolic models and machine learning approaches have accelerated efforts to create a broad range of compounds that help reduce dependency on fossil fuels, mitigat

Metagenomic sequencing revealed the potential of banknotes as a repository of microbial genes.

BACKGROUND: Genetic resources are important natural assets. Discovery of new enzyme gene sequences has been an ongoing effort in biotechnology industry. In the genomic age, genomes of microorganisms from various environments have been deciphered. Increasingly, it has become more and more difficult to find novel enzyme genes. In this work, we attempted to use the easily accessible banknotes to search for novel microbial gene sequences. RESULTS: We used high-throughput genomic sequencing technology to comprehensively characterize the diversity of microorganisms on the US dollars and Chinese Ren

Genome-Wide Fitness and Genetic Interactions Determined by Tn-seq, a High-Throughput Massively Parallel Sequencing Method for Microorganisms.

The lagging annotation of bacterial genomes and the inherent genetic complexity of many phenotypes is hindering the discovery of new drug targets and the development of new antimicrobial agents and vaccines. This unit presents Tn-seq, a method that has made it possible to quantitatively determine fitness for most genes in a microorganism and to screen for quantitative genetic interactions on a genome-wide scale and in a high-throughput fashion. Tn-seq can thus direct studies on the annotation of genes and untangle complex phenotypes. The method is based on the construction of a saturated trans

Quasispecies theory and the behavior of RNA viruses.

A large number of medically important viruses, including HIV, hepatitis C virus, and influenza, have RNA genomes. These viruses replicate with extremely high mutation rates and exhibit significant genetic diversity. This diversity allows a viral population to rapidly adapt to dynamic environments and evolve resistance to vaccines and antiviral drugs. For the last 30 years, quasispecies theory has provided a population-based framework for understanding RNA viral evolution. A quasispecies is a cloud of diverse variants that are genetically linked through mutation, interact cooperatively on a fun

The Lumenal Microbiota Varies Biogeographically in the Gastrointestinal Tract of Rhesus Macaques.

The strategy of adjusting the composition of gastrointestinal microbiota has shown great promise for the treatment of diseases. Currently, the relationship between gut microbes and human diseases is mainly presented by the fecal microbiota from the colon. Due to the limits of sampling, the healthy baseline of biogeographic microbiota in the human gastrointestinal tract remains blurry. Captive nonhuman primates (NHPs) present a "humanized" intestinal microbiome and may make up for the lack of atlas data for better understanding of the gut microbial composition and diseases. Therefore, the intes

Identifying structural variation in haploid microbial genomes from short-read resequencing data using breseq.

BACKGROUND: Mutations that alter chromosomal structure play critical roles in evolution and disease, including in the origin of new lifestyles and pathogenic traits in microbes. Large-scale rearrangements in genomes are often mediated by recombination events involving new or existing copies of mobile genetic elements, recently duplicated genes, or other repetitive sequences. Most current software programs for predicting structural variation from short-read DNA resequencing data are intended primarily for use on human genomes. They typically disregard information in reads mapping to repeat sequ

Comparative analysis of composition and spatial variations in the foregut microbiota of male and female donkeys.

Donkeys, as significant herbivorous mammals, also serve as valuable companion animals. Research on gut microbiota has underscored the essential role of microorganisms in maintaining gut health, supporting nutrient metabolism, and regulating immune function. As the gut microbiota is also shaped by factors such as sex, age, diet, environment and genetics, many studies have on the complexity and diversity of hindgut microbial communities, while few studies have focused on the foregut microbiota of donkeys. To address this gap, we conducted high-throughput sequencing of the highly variable V3-V4 r

Unveiling the Microbial Signatures of Arabica Coffee Cherries: Insights into Ripeness Specific Diversity, Functional Traits, and Implications for Quality and Safety.

Arabica coffee, one of the most valuable crop commodities, harbors diverse microbial communities with unique genetic and functional traits that influence bean safety and final coffee quality. In Ecuador, coffee production faces challenges due to the spread of pathogenic organisms across cultivars, leading to reduced yields and compromised quality. This study employed a shotgun metagenomic approach to characterize the indigenous microbial diversity present in the cell biomass of fermented coffee cherries from three Coffea arabica varieties: Typica (Group A), Yellow Caturra (Group B), and Red Ca

Oral Microbiota and Pharyngeal-Laryngeal Cancer Risk: Evidence from Mendelian Randomization in East Asian Populations.

Pharyngeal and laryngeal cancer (PLC) encompasses a range of aggressive malignancies associated with substantial clinical impact, underscoring the need for novel preventive and therapeutic measures. Mendelian randomization (MR) serves as an effective methodology for assessing causal associations based on genetic variants as instrumental tools. It reduces biases such as confounding and reverse causation prevalent in traditional observational studies. This research sought to investigate the causal relationships between oral microbial taxa and PLC using a two-sample MR approach. The goal was to i

Evidence for and against deformed wing virus spillover from honey bees to bumble bees: a reverse genetic analysis.

Deformed wing virus (DWV) is a persistent pathogen of European honey bees and the major contributor to overwintering colony losses. The prevalence of DWV in honey bees has led to significant concerns about spillover of the virus to other pollinating species. Bumble bees are both a major group of wild and commercially-reared pollinators. Several studies have reported pathogen spillover of DWV from honey bees to bumble bees, but evidence of a sustained viral infection characterized by virus replication and accumulation has yet to be demonstrated. Here we investigate the infectivity and transmiss

Linking the microbiome to the complement system in geographic atrophy.

Age-related macular degeneration (AMD) is the leading cause of vision loss in the aged population with the late stage geographic atrophy (GA). Risk factors for AMD include age, genetic variants in the complement system, nutritional factors, and alterations in the gut microbiome (GM). To identify taxonomic and functional differences in the microbiome associated to disease pathophysiology and genetic risk factors, this study investigated the GM and the ocular surface microbiome (OSM) of GA patients compared to healthy controls by whole-metagenome shotgun sequencing. 16 AMD-associated SNPs were g

Development of Freeze-Thaw Tolerant Yeast Strains via a Hybrid Fusion Evolutionary Strategy.

The freeze-thaw cycle presents a significant challenge to Saccharomyces cerevisiae in industrial applications, impacting its resilience and viability. Traditional genetic modifications in industrial yeast strains have achieved limited success in enhancing freeze-thaw tolerance. To address this, we explored the untapped genetic diversity of wild diploid strains and developed a hybrid fusion evolution (HFE) strategy. This approach involved isolating haploids, implementing targeted modifications to increase glycerol accumulation and aquaporin expression, and subjecting these modified strains to c

Clinical features, genotypes, and geographic distribution of 238 Latin American CGD patients.

Chronic granulomatous disease (CGD) is an inborn error of immunity (IEI) caused by mutations in genes encoding components of the NADPH oxidase complex, leading to defective microbial killing and increased susceptibility to infections. This study analyzed clinical, genetic, and geospatial data from 238 CGD patients across eight Latin American countries. Genetic variants were identified in 141 patients (59%), with XL-CGD being the most common form (77%). Pneumonia (80%), lymphadenopathy (63%), and skin infections (55.5%) were frequent, with bacteria and fungi, such as Staphylococcus aureus, Aspe
