Consensus meta-analysis of genome-wide association studies for Alzheimer's disease and related dementia.

To better characterize the genetic architecture underlying Alzheimer's disease (AD) and related dementia (ADRD), we performed a meta-analysis of European ancestry genome-wide association studies in 128,681 cases or proxy cases of ADRD and 849,833 (proxy) controls. We identified 91 genetic loci associated with ADRD risk, including 16 which are novel, and 56 which are specifically detected in clinically diagnosed AD cases. We also provide a list of 18 loci (15 novel) requiring further external validation. A polygenic score combining the effect of the ADRD loci except APOE was primarily associate

Genetic estimates and genome-wide association studies of antibody response in Tanzanian dairy cattle.

Identifying the genetic determinants of host defence against infectious pathogens is central to enhancing disease resilience and therapeutic efficacy in livestock. Here, we investigated immune response heritability to important infectious diseases affecting smallholder dairy cattle using variance component analysis. We also conducted genome-wide association studies (GWAS) to identify genetic variants that may help understand the underlying biology of these health traits. By assessing 668,911 single-nucleotide polymorphisms (SNPs) genotyped in 2,045 crossbred cattle sampled from six regions of

Univariate and multivariate genome-wide association studies for hematological traits in Murciano-Granadina goats.

Hematological traits are important indicators of health status, and they are frequently used as criteria for clinical diagnosis. In humans, … goats that were also genotyped with the Goat SNP50 BeadChip (Illumina). Performance of a univariate genome-wide association study (GWAS) made it possible to detect one genomic region on goat chromosome (CHI) 21 (19.2-19.5 Mb) associated, at the genome-wide level of significance, with 4 red blood cell traits. The three markers displaying the highest significances were rs2682729 …

Fast and efficient correction for population stratification in multi-locus genome-wide association studies.

Reducing false discoveries caused by population stratification (PS) has always been a challenge in genome-wide association studies (GWAS). The current literature established several single marker approaches including genomic control (GC), EIGENSTRAT and generalized linear mixed model association test (GMMAT) and multi-marker methods such as LASSO mixed model (LASSOMM). However, the single-marker methods require prespecifying an arbitrary p value threshold in the selection process, likely resulting in suboptimal precision or recall. On the other hand, it appears that LASSOMM is extremely comput

Genetics of anorexia nervosa: An overview of genome-wide association studies and emerging biological links.

Anorexia nervosa (AN) is a complex disorder with a strong genetic component. Comorbidities are frequent and there is substantial overlap with other disorders. The lack of understanding of the molecular and neuroanatomical causes has made it difficult to develop effective treatments and it is often difficult to treat in clinical practice. Recent advances in genetics have changed our understanding of polygenic diseases, increasing the possibility of understanding better how molecular pathways are intertwined. This review synthetizes the current state of genetic research providing an overview of

An expanded set of genome-wide association studies of brain imaging phenotypes in UK Biobank.

UK Biobank is a major prospective epidemiological study, including multimodal brain imaging, genetics and ongoing health outcomes. Previously, we published genome-wide associations of 3,144 brain imaging-derived phenotypes, with a discovery sample of 8,428 individuals. Here we present a new open resource of genome-wide association study summary statistics, using the 2020 data release, almost tripling the discovery sample size. We now include the X chromosome and new classes of imaging-derived phenotypes (subcortical volumes and tissue contrast). Previously, we found 148 replicated clusters of …

Genome-wide association studies for iris pigmentation and heterochromia patterns in Large White pigs.

Eye colour genetics have been extensively studied in humans since the rediscovery of Mendel's laws. This trait was first interpreted using simplistic genetic models but soon it was realised that it is more complex. In this study, we analysed eye colour variability in a Large White pig population (n = 897) and report the results of GWASs based on several comparisons including pigs having four main eye colour categories (three with both pigmented eyes of different brown grades: pale, 17.9%; medium, 14.8%; and dark, 54.3%; another one with both eyes completely depigmented, 3.8%) and heterochromia

Genome-wide Association Studies of Specific Antinuclear Autoantibody Subphenotypes in Primary Biliary Cholangitis.

Anti-nuclear antibodies to speckled 100 kDa (sp100) and glycoprotein 210 (gp210) are specific serologic markers of primary biliary cholangitis (PBC) of uncertain/controversial clinical or prognostic significance. To study the genetic determinants associated with sp100 and gp210 autoantibody subphenotypes, we performed a genome-wide association analysis of 930 PBC cases based on their autoantibody status, followed by a replication study in 1,252 PBC cases. We confirmed single-nucleotide polymorphisms rs492899 (P = 3.27 × 10-22 ; odds ratio [OR], 2.90; 95% confidence interval [CI], 2.34-3.66) an

Genome-Wide Association Studies of Autoimmune Thyroid Diseases, Thyroid Function, and Thyroid Cancer.

Thyroid diseases, including autoimmune thyroid diseases and thyroid cancer, are known to have high heritability. Family and twin studies have indicated that genetics plays a major role in the development of thyroid diseases. Thyroid function, represented by thyroid stimulating hormone (TSH) and free thyroxine (T4), is also known to be partly genetically determined. Before the era of genome-wide association studies (GWAS), the ability to identify genes responsible for susceptibility to thyroid disease was limited. Over the past decade, GWAS have been used to identify genes involved in many comp

Genetic Risk Factors for Glaucoma and Exfoliation Syndrome Identified by Genome-wide Association Studies.

BACKGROUND: Glaucoma is a neurodegenerative disease characterized by the progressive loss of retinal ganglion cells and optic nerve axons. According to its anatomical features, glaucoma is mainly subdivided into primary open-angle glaucoma (POAG) and primary angle-closure glaucoma (PACG). Exfoliation syndrome (XFS) and glaucoma (XFG) are characterized by the accumulation of extracellular materials in ocular tissues, particularly the lens surface and pupillary border. In addition to the two major forms of glaucoma, XFG is the most common cause of secondary open-angle glaucoma. Recent genome-wid

Replication of genome wide association studies on hepatocellular carcinoma susceptibility loci in a Chinese population.

BACKGROUND: Genome-wide association studies (GWAS) have identified three loci (rs17401966 in KIF1B, rs7574865 in STAT4, rs9275319 in HLA-DQ) as being associated with hepatitis B virus-related hepatocellular carcinoma (HBV-related HCC) in a Chinese population, two loci (rs2596542 in MICA, rs9275572 located between HLA-DQA and HLA-DQB) with hepatitis C virus-related HCC (HCV-related HCC) in a Japanese population. In the present study, we sought to determine whether these SNPs are predictive for HBV-related HCC development in other Chinese population as well. METHOD AND FINDINGS: We genotyped 4

Guilt by rewiring: gene prioritization through network rewiring in genome wide association studies.

Although Genome Wide Association Studies (GWAS) have identified many susceptibility loci for common diseases, they only explain a small portion of heritability. It is challenging to identify the remaining disease loci because their association signals are likely weak and difficult to identify among millions of candidates. One potentially useful direction to increase statistical power is to incorporate functional genomics information, especially gene expression networks, to prioritize GWAS signals. Most current methods utilizing network information to prioritize disease genes are based on the '

Genome-wide association studies of adolescent idiopathic scoliosis suggest candidate susceptibility genes.

Adolescent idiopathic scoliosis (AIS) is an unexplained and common spinal deformity seen in otherwise healthy children. Its pathophysiology is poorly understood despite intensive investigation. Although genetic underpinnings are clear, replicated susceptibility loci that could provide insight into etiology have not been forthcoming. To address these issues, we performed genome-wide association studies (GWAS) of ∼327 000 single nucleotide polymorphisms (SNPs) in 419 AIS families. We found strongest evidence of association with chromosome 3p26.3 SNPs in the proximity of the CHL1 gene (P < 8 × 10

Replication study of candidate genes/loci associated with osteoporosis based on genome-wide screening.

UNLABELLED: Osteoporosis is a major public health problem characterized by low bone mineral density (BMD). This replication study confirmed 38 single-nucleotide polymorphisms (SNPs) out of 139 SNPs previously reported in three recent genome-wide association studies (GWASs) in an independent US white sample. Ten SNPs achieved combined p < 3.6 x 10(-4). INTRODUCTION: BMD is under strong genetic control. This study aims to verify the potential associations between BMD and candidate genes/loci reported by GWAS of FHS100K, Icelandic deCODE, and UK-NL. METHODS: Eight promising (at the genome-wide

Exhaustive allelic transmission disequilibrium tests as a new approach to genome-wide association studies.

Genome-wide disease-association mapping has been heralded as the study design of the next generation, but the lack of analytical methods to use genotype data fully is a large stumbling block. Here we describe an algorithm and statistical method that efficiently and exhaustively exploits haplotype information by subjecting alleles (a marker or contiguous sets of markers) from sliding windows of all sizes to transmission disequilibrium tests. By applying our method to simulated data and to Hirschsprung disease, we show that it can detect both common and rare disease variants of small effect. The

Integration of Collaborative Cross and Hybrid Mouse Diversity Panel studies does not significantly improve genome wide association study results.

Genome-wide association studies rely on maximizing cohort size and minimizing environmental noise to increase their efficacy. Model organism Genetic Reference Populations offer significantly reduced environmental noise and deep phenotyping, yet rarely are multiple populations merged together. We evaluated whether combining the Collaborative Cross (CC) and Hybrid Mouse Diversity Panel (HMDP), two well-studied murine Genetic Reference Populations would improve GWAS outcomes. Utilizing two prior studies by our group that had performed the same study for heart failure in each cohort, we examined e

Lifecourse genome-wide association study meta-analysis refines the critical life stages for adiposity's influence on breast cancer risk.

Previous evidence suggests that higher prepubertal adiposity protects against breast cancer risk. Whether this protection extends into early adulthood remains uncertain. We conducted genome-wide association studies on body mass index (BMI) in nulliparous women from menarche to <40 years across five cohorts, with additional analyses in three subintervals of this life stage. Results were meta-analyzed, and two-sample univariable and multivariable Mendelian randomization was applied within a lifecourse framework to assess the effect of BMI on breast cancer risk. Between menarche and <40 years, we

Genome-Wide Association Study (GWAS)-Derived Type 2 Diabetes Risk Variants in Gestational Diabetes Mellitus: Evidence From North India.

INTRODUCTION: Gestational diabetes mellitus (GDM) is hyperglycaemia first identified during pregnancy. Because GDM and type 2 diabetes mellitus (T2DM) share insulin resistance and β-cell dysfunction, T2DM variants may also influence the risk of GDM. This study examined the association of three genome-wide association study (GWAS)-identified T2DM variants, AP3S2 rs2028299 (C>A), ST6GAL1 rs16861329 (C>T), and VPS26A rs1802295 (C>T), with GDM susceptibility in pregnant women from North India. Potential correlation assessment identified by a genome-wide association study using induced pluripotent stem cells from patients with IgAN.

It is unclear whether genetic mutations associated with inflammation and mitochondrial function are involved in the progression and exacerbation of immunoglobulin A nephropathy (IgAN). In this study, we aimed to investigate the IgAN genetic background. Genome-wide association studies (GWAS) were performed using four lines of human-induced pluripotent stem cells (hiPSCs) established from two patients with IgAN, possible IgAN, and minimal change disease. There were 4641 single nucleotide polymorphisms (SNPs) in hiPSCs derived from patients with IgAN or possible IgAN compared to those in hiPSCs d
