Evolutionary mechanisms shaping the genomic structure of the Williams-Beuren syndrome chromosomal region at human 7q11.23.

About 5% of the human genome consists of segmental duplications or low-copy repeats, which are large, highly homologous (>95%) fragments of sequence. It has been estimated that these segmental duplications emerged during the past approximately 35 million years (Myr) of human evolution and that they correlate with chromosomal rearrangements. Williams-Beuren syndrome (WBS) is a segmental aneusomy syndrome that is the result of a frequent de novo deletion at 7q11.23, mediated by large (approximately 400-kb) region-specific complex segmental duplications composed of different blocks. We have preci

Machine learning-driven prediction of Salmonella enterica virulence for enhanced risk assessment in poultry in Mexico.

Strain-level heterogeneity in Salmonella enterica pathogenic potential is not routinely incorporated into quantitative microbial risk assessment (QMRA), where homogeneous virulence assumptions are commonly applied. This study evaluated whether supervised machine learning (ML)-based genomic classification could provide a structured approach to integrating strain-level variation into risk modeling. Publicly available S. enterica genomes annotated with clinical metadata were used to train classifiers assigning isolates to clinically derived risk categories. Two genomic feature representations wer

Genomic Epidemiology, Evolution, and Transmission Dynamics of Porcine Deltacoronavirus.

The emergence of severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) has shown once again that coronavirus (CoV) in animals are potential sources for epidemics in humans. Porcine deltacoronavirus (PDCoV) is an emerging enteropathogen of swine with a worldwide distribution. Here, we implemented and described an approach to analyze the epidemiology of PDCoV following its emergence in the pig population. We performed an integrated analysis of full genome sequence data from 21 newly sequenced viruses, along with comprehensive epidemiological surveillance data collected globally over the l

Deleterious, protein-altering variants in the transcriptional coregulator ZMYM3 in 27 individuals with a neurodevelopmental delay phenotype.

Neurodevelopmental disorders (NDDs) result from highly penetrant variation in hundreds of different genes, some of which have not yet been identified. Using the MatchMaker Exchange, we assembled a cohort of 27 individuals with rare, protein-altering variation in the transcriptional coregulator ZMYM3, located on the X chromosome. Most (n = 24) individuals were males, 17 of which have a maternally inherited variant; six individuals (4 male, 2 female) harbor de novo variants. Overlapping features included developmental delay, intellectual disability, behavioral abnormalities, and a specific facia

Multi-Omics Characterization of a KIF1C Structural Variant in a Patient with a Complex Movement Disorder Partially Responsive to Deep Brain Stimulation.

Biallelic KIF1C variants are associated with a spectrum of neurological phenotypes, including spasticity, cerebellar ataxia, chorea, and dystonia. Most reported patients involve single-nucleotide variants, whereas copy number variants (CNVs) have been described only once in the PubMed-listed literature. The therapeutic potential of deep-brain stimulation (DBS) in KIF1C-related disease has not yet been evaluated. We report a patient presenting with spasticity, ataxia, dystonia, and head tremor, in whom prior exome sequencing was inconclusive. A multi-omics approach was applied, including optica

Complete genome characterization of human noroviruses allows comparison of minor alleles during acute and chronic infections.

Human noroviruses (HuNoVs) circulate globally, affect all age groups and place a substantial burden upon health services. High genetic diversity leading to antigenic variation plays a significant role in HuNoV epidemiology, driving periodic global emergence of epidemic variants. Studies have suggested that immunocompromised individuals may be a reservoir for such epidemic variants, but studies investigating the diversity and emergence of HuNoV variants in immunocompetent individuals are underrepresented. To address this, we sequenced the genomes of HuNoVs present in samples collected longitudi

Investigating within-host population diversity of Cryptosporidium parvum using BlooMine.

Investigating multiplicity-of-infection (MOI) in pathogen populations is central to understanding within-host evolutionary dynamics. In Cryptosporidium parvum, MOI may play a pivotal role in diversification due to the parasite's sexually recombinogenic life cycle, which occurs entirely within a single host. Subtyping of C. parvum typically relies on variation at short tandem repeat (STR) loci - such as that found in the 60kDa surface glycoprotein gene, Gp60 - but accurate profiling of these regions from next-generation sequencing (NGS) data remains technically challenging. Here, we apply BlooM

Extending the 'cross-disorder' relevance of executive functions to dimensional neuropsychiatric traits in youth.

BACKGROUND: Evidence that different neuropsychiatric conditions share genetic liability has increased interest in phenotypes with 'cross-disorder' relevance, as they may contribute to revised models of psychopathology. Cognition is a promising construct for study; yet, evidence that the same cognitive functions are impaired across different forms of psychopathology comes primarily from separate studies of individual categorical diagnoses versus controls. Given growing support for dimensional models that cut across traditional diagnostic boundaries, we aimed to determine, within a single cohort

Profiling Human Papillomavirus Lineage-Specific Capsid Antigenicity With Geographically Diverse Natural Infection Antibodies.

Human papillomavirus variants are classified into lineages based on their whole genome sequence, but the impact of lineage variation on the structure or function of encoded proteins is unclear. We used a global panel of lineage-specific natural infection sera to assess antibody-binding specificity for lineage-specific L1L2 antigens, and we used these data to create relational antigenic maps. Merging these data with neutralizing antibody data demonstrated similar spatial geometry and revealed dependency on a limited number of amino residues on the capsid surface. These data inform the degree of

DNA methylation and miRNA expression profiling in childhood B-cell acute lymphoblastic leukemia.

Acute lymphoblastic leukemia (ALL) is the most common cancer in children in the modern world. Recent efforts in characterizing the genetic contribution to this disease through uncovering gene mutations, deletions and structural variation by genome-scale methods have only accounted for a modest proportion of children with ALL. This suggests that either further genetic contributions to ALL have yet to be characterized or other factors, such as epigenetic aberrations are involved. A number of DNA methylation and miRNA profiling studies have investigated the role of both in childhood ALL. Here, we

Genetic differentiation of a southern Africa tepary bean (Phaseolus acutifolius A Gray) germplasm collection using high-density DArTseq SNP markers.

Genetic resources of tepary bean (Phaseolus acutifolius A. Gray) germplasm collections are not well characterized due to a lack of dedicated genomic resources. There is a need to assemble genomic resources specific to tepary bean for germplasm characterization, heterotic grouping, and breeding. Therefore, the objectives of this study were to deduce the genetic groups in tepary bean germplasm collection using high-density Diversity Array Technology (DArT) based single nucleotide polymorphism (SNP) markers and select contrasting genotypes for breeding. Seventy-eight tepary bean accessions were g

COVID-19 pleiotropy with brain imaging-derived phenotypes highlights novel insights into the biology shared between immune function and brain variation.

This study investigated the pleiotropy and the underlying biology linking COVID-19 outcomes to brain variation, leveraging genome-wide data from the COVID-19 Host Genetics Initiative and multimodal brain-wide magnetic resonance imaging from the UK Biobank. In our analyses, COVID-19 outcomes showed evidence of polygenic overlap with respect to 11 imaging-derived phenotypes (IDPs) related to brain structure (e.g. parahippocampal and entorhinal cortical thickness) and connectivity (e.g. Broca's area and dorsolateral prefrontal cortex). Among these, the genetic liability to COVID-19 hospitalizatio

Physiological response to drought and genome wide characterization of PYL-PP2C genes in Eucalyptus spp.

Climate change has intensified droughts, affecting Eucalyptus productivity. These species are water-demanding and understanding their ABA-mediated stomatal closure mechanisms is key to improve drought response through PYL and PP2C gene regulation. This study analyzed the physiological responses to drought in two Eucalyptus genotypes (G1 and G2) and characterized PYL and PP2C genes, including expression analysis and Genome-wide structure. G2 exhibited greater physiological stability and more efficient stomatal regulation under drought conditions, whereas G1 showed increased vulnerability. A tot

Cytogenomic epileptology.

Molecular cytogenetic and cytogenomic studies have made a contribution to genetics of epilepsy. However, current genomic research of this devastative condition is generally focused on the molecular genetic aspects (i.e. gene hunting, detecting mutations in known epilepsy-associated genes, searching monogenic causes of epilepsy). Nonetheless, chromosomal abnormalities and copy number variants (CNVs) represent an important part of genetic defects causing epilepsy. Moreover, somatic chromosomal mosaicism and genome/chromosome instability seem to be a possible mechanism for a wide spectrum of epil

Ambient Environment and the Epidemiology of Preterm Birth.

Preterm birth (PTB) is associated with substantial mortality and morbidity. We describe environmental factors that may influence PTB risks. We focus on exposures associated with an individual's ambient environment, such as air pollutants, water contaminants, extreme heat, and proximities to point sources (oil/gas development or waste sites) and greenspace. These exposures may further vary by other PTB risk factors such as social constructs and stress. Future examinations of risks associated with ambient environment exposures would benefit from consideration toward multiple exposures - the expo

A ∼ 4.1 kb deletion in IRX1 gene upstream is completely associated with rumplessness in Piao chicken.

Piao chicken, a Chinese indigenous rumpless chicken breed, lacks pygostyle, caudal vertebra, uropygial gland and tail feathers. The rumplessness in Piao chicken presents an autosomal dominant inheritance pattern. However, the molecular genetic mechanisms underlying the rumplessness in Piao chicken remains unclear. In this study, whole-genome resequencing was performed for 146 individuals from 10 chicken breeds, including 9 tailed chicken breeds and Piao rumpless breed. Tailbone CT scan for Piao chickens and WL chickens, revealed that some Piao chicken tails were normal in number, and for a few

Development of a genotype-by-sequencing immunogenetic assay as exemplified by screening for variation in red fox with and without endemic rabies exposure.

Pathogens are recognized as major drivers of local adaptation in wildlife systems. By determining which gene variants are favored in local interactions among populations with and without disease, spatially explicit adaptive responses to pathogens can be elucidated. Much of our current understanding of host responses to disease comes from a small number of genes associated with an immune response. High-throughput sequencing (HTS) technologies, such as genotype-by-sequencing (GBS), facilitate expanded explorations of genomic variation among populations. Hybridization-based GBS techniques can be
