Modelling alternately recurring events using subject specific hazard estimation approach.

The motivation for this paper is to account for subject specific variations in a Cox proportional hazard model for alternating recurrent events. This is done through two sets of frailty components, whose marginal distributions are bound together by a copula function. The likelihood function involves unobservable variables, which requires the use of the EM algorithm. This leads to intractable integrals, which after some approximations, are solved using computationally intensive techniques. The results are applied to a real-life data. A simulation study is also carried out to check for consisten

Characterizing quantile-varying covariate effects under the accelerated failure time model.

An important task in survival analysis is choosing a structure for the relationship between covariates of interest and the time-to-event outcome. For example, the accelerated failure time (AFT) model structures each covariate effect as a constant multiplicative shift in the outcome distribution across all survival quantiles. Though parsimonious, this structure cannot detect or capture effects that differ across quantiles of the distribution, a limitation that is analogous to only permitting proportional hazards in the Cox model. To address this, we propose a general framework for quantile-vary

Partnership dynamics in mathematical models and implications for representation of sexually transmitted infections: a review.

Mathematical models of sexually transmitted disease (STI) are increasingly relied on to inform policy, practice, and resource allocation. Because STI transmission requires sexual contact between two or more people, a model's ability to represent the dynamics of sexual partnerships can influence the validity of findings. This ability is to a large extent constrained by the model type, as different modeling frameworks vary in their capability to capture patterns of sexual contact at individual, partnership, and network levels. In this paper, we classify models into three groups: compartmental, i

SIR model with local and global infective contacts: A deterministic approach and applications.

An epidemic model with births and deaths is considered on a two-dimensional L×L lattice. Each individual can have global infective contacts according to the standard susceptible-infected-recovered (SIR) model rules or local infective contacts with their nearest neighbors. We propose a deterministic approach to this model and, for the parameters corresponding to pertussis and rubella in the prevaccine era, verify that there is a close agreement with the stochastic simulations when epidemic spread or endemic stationarity is considered. We also find that our approach captures the characteristic f

Stepping and crowding of molecular motors: statistical kinetics from an exclusion process perspective.

Motor enzymes are remarkable molecular machines that use the energy derived from the hydrolysis of a nucleoside triphosphate to generate mechanical movement, achieved through different steps that constitute their kinetic cycle. These macromolecules, nowadays investigated with advanced experimental techniques to unveil their molecular mechanisms and the properties of their kinetic cycles, are implicated in many biological processes, ranging from biopolymerization (e.g., RNA polymerases and ribosomes) to intracellular transport (motor proteins such as kinesins or dyneins). Although the kinetics

The model of Kermack and McKendrick for the plague epidemic in Bombay and the type reproduction number with seasonality.

The figure showing how the model of Kermack and McKendrick fits the data from the 1906 plague epidemic in Bombay is the most reproduced figure in books discussing mathematical epidemiology. In this paper we show that the assumption of constant parameters in the model leads to quite unrealistic numerical values for these parameters. Moreover the reports published at the time show that plague epidemics in Bombay occurred in fact with a remarkable seasonal pattern every year since 1897 and at least until 1911. So the 1906 epidemic is clearly not a good example of epidemic stopping because the num

Modeling survival data with informative cluster size.

Analysis of clustered data focusing on inference of the marginal distribution may be problematic when the risk of the outcome is related to the cluster size, termed as informative cluster size. In the absence of censoring, Hoffman et al. proposed a within-cluster resampling method, which is asymptotically equivalent to a weighted generalized estimating equations score equation. We investigate the estimation of the marginal distribution for multivariate survival data with informative cluster size using cluster-weighted Weibull and Cox proportional hazards models. The cluster-weighted Cox model

Joint frailty models for recurring events and death using maximum penalized likelihood estimation: application on cancer events.

The observation of repeated events for subjects in cohort studies could be terminated by loss to follow-up, end of study, or a major failure event such as death. In this context, the major failure event could be correlated with recurrent events, and the usual assumption of noninformative censoring of the recurrent event process by death, required by most statistical analyses, can be violated. Recently, joint modeling for 2 survival processes has received considerable attention because it makes it possible to study the joint evolution over time of 2 processes and gives unbiased and efficient pa

A graph-theoretic approach to modeling metabolic pathways.

The metabolic pathways of medazepam, oxazepam, and diazepam were modeled using graph-theoretic transforms which are incorporable into computer-assisted metabolic analysis programs. The information, represented in the form of a graph-theoretic transform kit, which was obtained from these pathways was then used to predict the metabolites of other benzodiazepine compounds. The transform kits gave statistically significant predictions with respect to a statistical method for evaluating the performance of the transform kits.

Constructing a causal model of African human trypanosomiasis. The Antwerp Trypanosomiasis Causal Modelling Group.

Following the TDR/WHO sponsored Workshop on Modelling Sleeping Sickness Epidemiology and Control, 25-29 January 1988, Antwerp, a group of scientists at the Institute of Tropical Medicine "Prince Leopold" (ITM), Antwerp, started to develop a causal model of human african trypanosomiasis. The group hypothesised a series of relations between determinants and associated factors of the prevalence of sleeping sickness. These relations were pictured in a logically structured hierarchial representation of the causal web of sleeping sickness.

Bayesian nonparametric trees for principal causal effects.

Principal stratification analysis evaluates how causal effects of a treatment on a primary outcome vary across strata of units defined by their treatment effect on some intermediate quantity. This endeavor is substantially challenged when the intermediate variable is continuously scaled and there are infinitely many basic principal strata. We employ a Bayesian nonparametric approach to flexibly evaluate treatment effects across flexibly modeled principal strata. The approach uses Bayesian Causal Forests (BCF) to simultaneously specify 2 Bayesian Additive Regression Tree models; one for the pri

A Multiple Imputation Approach to Distinguish Curative From Life-Prolonging Effects in the Presence of Missing Covariates.

Medical advances have increased cancer survival rates and the possibility of finding a cure. Hence, it is crucial to evaluate the impact of treatments both in terms of cure and prolongation of survival. To achieve this, we may use a Cox proportional hazards cure model. However, a significant challenge in applying such a model is the potential presence of partially observed covariates. We aim to refine the methods for imputing partially observed covariates based on multiple imputation and fully conditional specification approaches. To be more specific, we consider a general case in which differ

Aggregate data modelling: A fast implementation for fitting pharmacometrics models to summary-level data in R.

Pharmacometric modelling is traditionally performed using individual level data. Recently a new method was developed to fit pharmacometric models to summary level - or aggregate - data. This methodology allows for jointly modelling different data sources, once transformed into aggregate data. As such, the method can be applied to a combination of individual data, pharmacometric models, and aggregate data. In this study we aimed to (1) implement this methodological framework into an accessible R package (admr) and (2) develop a novel algorithm with enhanced computational efficiency. The develop

Bayesian semiparametric partially linear cure models with partly interval-censored data.

Partly interval-censored data with a cure fraction are commonly encountered in epidemiological and biomedical studies, where exact failure times are observed for some subjects while others fall within certain intervals. For cure survival data, two-component mixture cure models that directly model the probability of being uncured and the conditional survival function of susceptible subjects, have attracted considerable attention. However, conventional cure models typically assume linear covariate effects in both components, which may limit their flexibility and applicability for potential nonli

Statistical analysis supports the size control mechanism of Chlamydia development.

Chlamydia is an intracellular bacterium that reproduces via an unusual developmental cycle that only occurs within a eukaryotic host cell. A replicating form of the bacterium (RB) repeatedly divides to produce about a thousand progeny, which convert in a delayed and asynchronous manner into the infectious form (EB). The regulatory mechanisms that control this developmental switch are unknown, but they could potentially include extrinsic signals from the host cell or other chlamydiae, or an intrinsic signal such as chlamydial cell size. In this paper, we investigated the regulation of RB-to-EB

Indirect modeling of derived outcomes: Are minor prediction discrepancies a cause for concern?

It is often a goal of model development to predict data from which a variety of outcomes can be derived, such as threshold-based categorization or change from baseline (CFB) transformations. This approach can improve power or support multiple decisions. Because these derivations are indirectly predicted from the model, they are valuable tests for misspecification when used in visual or numeric predictive checks (V/NPCs). However, derived outcome V/NPCs (especially if primary or key secondary) are often overly scrutinized and held to an uncommon standard when comparing model predictions to poin

Gene-free methodology for cell fate dynamics during development.

We present a case of a rare neoplasm in a 77-year-old woman with previous oncological history, who developed a rapid onset of cerebellar symptoms. The neuroimaging detected a posterior fossa tumor suspected of meningioma which was completely resected soon after. Histologically the neoplasm had two components with different immunophenotype. One constituent was lobular, composed of monotonous mitotically active round cells with a predominant neuronal profile. The second, astrocytic component contained lipomatous cells intermixed with larger gemistocytic astrocytes. Fields of geographic necrosis

Directed Transfer Function: Unified Asymptotic Theory and Some of Its Implications.

OBJECTIVE: To present a unified mathematical derivation of the frequency-dependent asymptotic behavior of the three main forms of directed transfer function (DTF). METHODS: A synthesis of the results (proved in an extended Appendix) is followed by a series of Monte Carlo simulations of representative examples. RESULTS: DTF estimators are asymptotically normal when the true values are different from zero. Under the null hypothesis H0: DTF=0, the estimator is distributed as a linear combination of independent χ21 variables. CONCLUSIONS: Null DTF rejection is shown to be achievable with identi

Identifying differentially expressed genes in the absence of replication.

In microarray data analysis, the comparison of gene expression levels in different conditions and selection of biologically relevant genes are essential tasks. In this study, we propose a novel statistical procedure based on standardised conditional residuals from a linear mixed-effects model which allows comparison of conditions, even if only one replicate per experimental condition is available. We illustrate this method by using three publicly available datasets. We show that this method can be extended to handle more complex designs. Finally, simulations show that the tests developed have

Modeling dependent effect sizes with three-level meta-analyses: a structural equation modeling approach.

Meta-analysis is an indispensable tool used to synthesize research findings in the social, educational, medical, management, and behavioral sciences. Most meta-analytic models assume independence among effect sizes. However, effect sizes can be dependent for various reasons. For example, studies might report multiple effect sizes on the same construct, and effect sizes reported by participants from the same cultural group are likely to be more similar than those reported by other cultural groups. This article reviews the problems and common methods to handle dependent effect sizes. The objecti
