Identification of novel genome-wide pleiotropic associations with oral inflammatory traits.

Oral inflammatory diseases (OIDs) are a group of dental diseases with multiple clinical manifestations that impact the majority of the world's population. Many studies have investigated the associations between individual OID traits and genomic variants, but whether pleiotropic loci are shared by oral inflammatory traits remains poorly understood. Here, we conducted multitrait joint analyses based on the summary statistics of genome-wide association studies (GWASs) of five dental traits from the UK Biobank. Among these genome-wide significant loci, two were novel for both painful gums and toot

Evolution of an adaptive behavior and its sensory receptors promotes eye regression in blind cavefish.

BACKGROUND: How and why animals lose eyesight during adaptation to the dark and food-limited cave environment has puzzled biologists since t … lly found within the cavefish eye orbit (EO), are genetically correlated with reduced eye size. The quantitative trait loci (QTL) for these three traits form two clusters of congruent or overlapping QTL on Astyanax linkage groups (LG) 2 and 17, but not at the shh locus on LG 13. Ablation of EO SN in cavefish demonstrated a major role for these sensory receptors in VAB ex …

Colocalization and functional analyses identify GBE1 as a gene linking muscle strength and cardiometabolic fitness.

Handgrip strength is a proxy for muscular fitness, an indicator for general health status, and is associated with cardiometabolic health. The mechanisms connecting handgrip strength to skeletal muscle function are incompletely understood. We applied integrated linkage-disequilibrium-adjusted colocalization analysis of genome-wide association study summary statistics for handgrip strength, combined with expression and splicing quantitative trait loci from skeletal muscle, and identified glycogen branching enzyme 1 (GBE1) as a candidate gene for handgrip strength. CRISPR-interference knockdown o…

Studies of congenic lines in the Brown Norway rat model of Th2-mediated immunopathological disorders show that the aurothiopropanol sulfonate-induced immunological disorder (Aiid3) locus on chromosome 9 plays a major role compared to Aiid2 on chromosome 10.

Brown Norway (BN) rats treated with aurothiopropanol-sulfonate (Atps) constitute a model of Th2-mediated immunological disorders associated with elevated IgE responses and renal IgG deposits. Using F(2) offspring between Atps-susceptible BN and Atps-resistant Lewis rats, we had previously mapped three quantitative trait loci on chromosomes 9, 10, and 20 for which BN alleles increased susceptibility to Atps-induced immunological disorders (Aiid). In this study we have used congenic lines for the latter two quantitative trait loci, formerly called Atps2 and Atps3 and now named Aiid2 (chromosome …

Brain-trait-associated variants impact cell-type-specific gene regulation during neurogenesis.

Interpretation of the function of non-coding risk loci for neuropsychiatric disorders and brain-relevant traits via gene expression and alternative splicing quantitative trait locus (e/sQTL) analyses is generally performed in bulk post-mortem adult tissue. However, genetic risk loci are enriched in regulatory elements active during neocortical differentiation, and regulatory effects of risk variants may be masked by heterogeneity in bulk tissue. Here, we map e/sQTLs, and allele-specific expression in cultured cells representing two major developmental stages, primary human neural progenitors (

Analysis of putative cis-regulatory elements regulating blood pressure variation.

Hundreds of loci have been associated with blood pressure (BP) traits from many genome-wide association studies. We identified an enrichment of these loci in aorta and tibial artery expression quantitative trait loci in our previous work in ~100 000 Genetic Epidemiology Research on Aging study participants. In the present study, we sought to fine-map known loci and identify novel genes by determining putative regulatory regions for these and other tissues relevant to BP. We constructed maps of putative cis-regulatory elements (CREs) using publicly available open chromatin data for the heart, a…

Population and single-cell analyses reveal immune cell-specific expression profiles associated with Alzheimer's disease risk.

INTRODUCTION: Dysregulation of the peripheral immune system may increase Alzheimer's disease (AD) risk, but the underlying cell type-specific mechanisms remain unclear. METHODS: We conducted Mendelian randomization and colocalization analyses of 4489 genes using single-cell expression quantitative trait locus data from unstimulated and stimulated peripheral immune cells, integrated with an AD genome-wide association study (N = 455,258). Spatial transcriptomics of brain tissue samples was used to identify brain-infiltrating immune cells. RESULTS: Thirteen genes were associated with AD risk. E

Mechanistic Biomarker Discovery of Perfluorooctanoic Acid Exposure in Parkinson's Disease Through Integrated Toxicogenomic Analysis.

Perfluorooctanoic acid (PFOA) is a common polyfluoroalkyl substance (PFAS) with possible neurotoxic effects, but its role in Parkinson's disease (PD) is not clear. We aimed to identify shared genes and pathways that link PFOA to PD, to test if the link is causal and to develop blood-based biomarkers for case identification. Using the Comparative Toxicogenomics Database (CTD), we found 62 genes common to both PFOA and PD, which were enriched in pathways related to oxidative stress, xenobiotic metabolism and neurodegeneration. Mendelian randomization and colocalization analyses identified BST1 a

Transformer-based InsightGWAS improves GERD genetic discovery via pretraining on GWAS for major depressive disorder.

Gastroesophageal reflux disease (GERD) is a highly prevalent gastrointestinal disorder with complex genetic underpinnings. While genome-wide association studies (GWAS) have identified several GERD-associated loci, traditional GWAS approaches rely on stringent significance thresholds and may miss variants with modest effects that still contribute to disease biology. To enhance the discovery of GERD-associated loci, we developed InsightGWAS, a Transformer-based deep learning model. Using transfer learning, the model was pre-trained on major depressive disorder GWAS data and fine-tuned with GERD G

Antagonistic pleiotropy at the stem solidness 1 locus balances wheat stem architecture and yield components under terminal drought.

Stem structural investment enhances grain size and yield under drought, challenging the traditional view of vegetative-reproductive trade-offs. Antagonistic pleiotropy at the SSt1 locus reveals a genetic constraint between stem diameter and solidness. Incorporating genotype-by-environment into genomic selection models improves prediction accuracy by 46.5%. Terminal drought is the primary environmental constraint on wheat productivity in the Mediterranean basin, a challenge intensifying under climate change. While stem biomass investment is known to promote grain-filling under stress, its under

GWAS Fine-Mapping for Soybean First Pod Insertion Height Identifies Candidate Genomic Regions Involved in Plant Development.

Background/Objectives: Soybean first pod insertion height (FPIH) is a key trait established during plant development, but its genetic architecture in Eurasian germplasm remains largely unknown. Methods: We performed a GWAS and fine-mapping for FPIH using 180 Eurasian varieties (SoySNP50K array, imputed to ~4M SNPs) phenotyped in four Russian environments (2021-2022), using two models: a residual-based and a covariate-adjusted. SuSiE fine-mapping was applied to refine candidate loci. Results: The covariate-adjusted model demonstrated better control of genomic inflation (λ = 1.08 vs. 1.16) and h

Genetic dissection of grain yield and correlated proxy traits under suboptimal conditions.

This eight-founder MAGIC population represents a powerful resource for dissecting complex traits in maize, assessing the utility of drought proxy traits, and optimizing low-coverage whole-genome sequencing approaches. Securing sustainable crop production requires the genetic improvement of abiotic stress tolerance. Due to the broad range of environmental factors causing abiotic stress and complex genotype-by-environment interactions, it is crucial to understand the genetic basis of crop yield under suboptimal conditions. Here, we developed a dent maize Multi-parent Advanced Generation Inter-Cr

Genetic dissection of inherited cold-stress reveals resilience hotspots in barley.

Cold episodes during early crop development threaten cereal establishment and yield, but it remains unclear whether ancestral cold exposure can generate measurable inherited resilience in barley. We tested this question in a three-generation field experiment using 138 barley accessions and eight third-generation lineage-treatment combinations that separated no-memory, transgenerational, intergenerational and repeated cold-memory classes under control and recurrent cold-stress conditions. Cold stress was imposed by delayed sowing, and establishment, physiological, biochemical, growth, reproduct

Genome-wide association study identifies candidate genes for agronomic traits under heat- and combined recurrent drought-and heat-stress in wheat.

Combined heat and drought stress, mainly during sensitive growth stages, considerably limits wheat yields. Herein, we report on an experiment conducted to analyze and predict the phenology, architecture, and kernel yield component (PAKyC) traits of a diverse bread wheat population grown under heat stress and fully irrigated conditions (HSFIC), and combined recurrent drought and heat stress (CRDHS). 17,711 high-quality single-nucleotide polymorphisms (SNPs) were used to perform a GWAS for 13 PAKyC traits on 187 genotypes, a subset of 234 genotypes, using the BLINK model. Nine constitutive SNPs,
