Phase separation of p85β modulates hepatocellular carcinoma progression through POLR1A.

PI3K complex consists of catalytic subunit p110s and regulatory subunit p85s. Emerging evidence indicates that p110-free p85 subunits play pivotal roles in diverse biological processes, including cancer progression. In this study, we demonstrate the underlying mechanism of p110-free p85β in hepatocellular carcinoma (HCC) development. PIK3R2/p85β is upregulated in HCC and correlates with poor patient survival. Nuclear p85β, but not its cytoplasmic counterpart, exhibits oncogenic activity. In the nucleus of HCC cells, p85β undergoes liquid-liquid phase separation (LLPS) and specifically accumula

Uridine cytidine kinase 1 promotes phosphatidylcholine biosynthesis, facilitating SARS-CoV-2 infection.

RNA viruses require diverse metabolic intermediates for replication, including nucleotides, which are synthesized through two pathways: de novo biosynthesis and salvage. De novo nucleotide biosynthesis is required for viral replication, but the role of nucleotide salvage is less clear. Genetic screening of purine and pyrimidine salvage pathways revealed a requirement for pyrimidine salvage in SARS-CoV-2 viral replication. Although both UCK1 and UCK2 catalyze the rate-limiting monophosphorylation of pyrimidines for pyrimidine salvage, we show that UCK2 is the major enzyme for cytoplasmic salvag

Automated in situ microfluidic Random-seq for robust single-nucleus and spatial total RNA profiling of diverse FFPE specimens.

Formalin-fixed paraffin-embedded (FFPE) tissues are indispensable for clinical- pathological assessment, yet widespread nucleic acid degradation severely hinders high-throughput molecular profiling. Current RNA sequencing and in situ hybridization approaches for FFPE materials suffer from inconsistent performance across tissue types and preservation conditions, restricting standardized, automated transcriptome analysis. Here, we show an in situ microfluidic Random-seq (imRandom-seq) platform that enables unified bulk, single-nucleus, and spatial total RNA profiling of FFPE specimens. Using spe

Targeting astrocytic Dp71 attenuates BBB disruption after traumatic brain injury through WTAP-associated m6A regulation of MMP2.

Blood-brain barrier (BBB) disruption is a major pathological feature of traumatic brain injury (TBI) that contributes to secondary damage and poor neurological recovery. Although astrocytes are essential for BBB homeostasis, the molecular basis of astrocyte-associated BBB dysfunction after TBI remains unclear. Here, we found that astrocytic dystrophin protein 71 (Dp71) expression was reduced after TBI in both patients and mouse models. In mice, further experimental down-regulation of astrocytic Dp71 attenuated secondary BBB disruption and was accompanied by reduced astrocyte activation, inflam

An optimised FISH-based approach for tissue and subcellular localisation of apple scar skin viroid in cucumber.

Fluorescence in situ hybridisation (FISH) is a valuable technique for visualising RNA molecules in their native cellular context. Still, its application in plant tissues is often limited by tissue autofluorescence and the lack of optimised protocols. Here, we developed and validated a simple, reproducible FISH workflow to detect Apple scar skin viroid (ASSVd) in cucumber. Systematic optimisation of probe chemistry, tissue selection, and sampling stage significantly improved assay sensitivity and reproducibility. The AZDye594-labelled antisense riboprobe produced higher signal-to-background rat

Activation of polo-like kinase 1 correlates with selective motor neuron vulnerability in familial ALS.

Mutations in the Fused in Sarcoma (FUS) gene cause familial amyotrophic lateral sclerosis (ALS), characterized by selective degeneration of spinal motor neurons (sMNs) with relative sparing of cortical neurons (CNs). The mechanisms underlying this cell-type vulnerability remain unclear. Here, we compare CNs and sMNs derived from FUS-ALS models to assess differential responses to FUS mutations. We find that CNs are less affected than sMNs in DNA damage repair, axonal organelle trafficking, and stress granule dynamics. RNA sequencing (RNA-seq) reveals distinct transcriptomic signatures, with sMN

Structures of H5N1 influenza polymerase with ANP32B reveal mechanisms of genome replication and host adaptation.

Avian influenza A viruses (IAVs) pose a public health threat, as they are capable of triggering pandemics by crossing species barriers. Replication of avian IAVs in mammalian cells is hindered by species-specific variation in acidic nuclear phosphoprotein 32 (ANP32) proteins, which are essential for viral RNA genome replication. Adaptive mutations enable the IAV RNA polymerase (FluPolA) to surmount this barrier. Here, we present cryo-electron microscopy structures of monomeric and dimeric avian H5N1 FluPolA with human ANP32B. ANP32B interacts with the PA subunit of FluPolA in the monomeric for

Loss of MBNL1 induces RNA misprocessing in the thymus and peripheral blood.

The thymus is a primary lymphoid organ that plays an essential role in T lymphocyte maturation and selection during development of one arm of the mammalian adaptive immune response. Although transcriptional mechanisms have been well documented in thymocyte development, co-/post-transcriptional modifications are also important but have received less attention. Here we demonstrate that the RNA alternative splicing factor MBNL1, which is sequestered in nuclear RNA foci by C(C)UG microsatellite expansions in myotonic dystrophy (DM), is essential for normal thymus development and function. Over-Expression of RNA Processing, Heat Shock, and DNA Repair Proteins in Breast Tumor Compared to Normal Tissue.

This study identifies the main changes in protein expression in human breast tumors compared to normal breast tissue. Malignant tumors (32) and normal breast tissue samples (23), from formaldehyde-fixed, paraffin-embedded specimens are subjected to discovery proteomics using liquid chromatography/tandem mass spectrometry, with spectral counts for quantitation. The dataset contains 1406 proteins. Differential expression is measured using a method that takes advantage of estimates of the percentage of tumor on a slide. This analysis shows that the major classes of proteins over-expressed by tumo

SMN control of RNP assembly: from post-transcriptional gene regulation to motor neuron disease.

At the post-transcriptional level, expression of protein-coding genes is controlled by a series of RNA regulatory events including nuclear processing of primary transcripts, transport of mature mRNAs to specific cellular compartments, translation and ultimately, turnover. These processes are orchestrated through the dynamic association of mRNAs with RNA binding proteins and ribonucleoprotein (RNP) complexes. Accurate formation of RNPs in vivo is fundamentally important to cellular development and function, and its impairment often leads to human disease. The survival motor neuron (SMN) protein

Coronavirus NSP14 drives internal m7G modification to rewire host splicing and promote viral replication.

SARS-CoV-2 manipulates host gene expression through multiple mechanisms, including disruption of RNA processing. Here, we identify a novel function of the viral non-structural protein 14 (NSP14) in inducing N7-methylguanosine (m7G) modification in the internal sequences of host mRNA. We demonstrate that NSP14 catalyzes the conversion of GTP to m7GTP, which is subsequently incorporated into mRNA by RNA polymerase II, resulting in widespread internal m7G modification. This activity is dependent on NSP14's N7-methyltransferase (N7-MTase) domain, and the NSP10-NSP14 interaction increases cellular

The lariat RNA debranching enzyme DBR1 enhances HIF-1 signaling and chemoresistance at the expense of lariat RNA processing.

Severely hypoxic microenvironments that induce cell-cycle arrest and chemoresistance are frequently found within solid tumors. Since hypoxia-inducible factor 1 (HIF-1) serves as a central transcription factor for cellular adaptation to oxygen deprivation, identification of novel regulators of HIF-1 activity may provide novel therapeutic opportunities. Here, we performed a genome-wide screening for novel positive regulators of HIF-1 and identified debranching RNA lariats 1 (DBR1). DBR1 was found to form a complex with the regulatory subunit of HIF-1, HIF-1α, promote its nuclear accumulation and

Defined D-hexapeptides bind CUG repeats and rescue phenotypes of myotonic dystrophy myotubes in a Drosophila model of the disease.

In Myotonic Dystrophy type 1 (DM1), a non-coding CTG repeats rare expansion disease; toxic double-stranded RNA hairpins sequester the RNA-binding proteins Muscleblind-like 1 and 2 (MBNL1 and 2) and trigger other DM1-related pathogenesis pathway defects. In this paper, we characterize four D-amino acid hexapeptides identified together with abp1, a peptide previously shown to stabilize CUG RNA in its single-stranded conformation. With the generalized sequence cpy(a/t)(q/w)e, these related peptides improved three MBNL-regulated exon inclusions in DM1-derived cells. Subsequent experiments showed t

Role for a Filamentous Nuclear Assembly of IFI16, DNA, and Host Factors in Restriction of Herpesviral Infection.

Several host cell nuclear factors are known to restrict herpes simplex virus 1 (HSV-1) replication, but their mechanisms of action remain to be defined. Interferon-inducible protein 16 (IFI16) and the nuclear domain 10-associated proteins, such as promyelocytic leukemia (PML) protein, localize to input viral genomes, but they are also capable of restricting progeny viral transcription. In this study, we used structured illumination microscopy to show that after HSV DNA replication, IFI16 forms nuclear filamentous structures on DNA within a subset of nuclear replication compartments in HSV-1 IC

GLRaV-2 p24 suppressor simultaneously subverts host RNA silencing and salicylic acid defenses by targeting VvWRKY51.

Grapevine (Vitis vinifera) is severely impacted by viral diseases, with grapevine leafroll disease (GLRD) being the most economically damaging. Grapevine leafroll-associated virus 2 (GLRaV-2) is a prevalent virus associated with GLRD, yet the molecular mechanisms underlying GLRaV-2 infection remain poorly understood. Here, we demonstrate that the grapevine transcription factor (TF) VvWRKY51 positively autoregulates its transcription and directly represses salicylic acid (SA)-responsive defense genes VvPR1 (pathogenesis-related gene 1), VvPR2, and VvPR5. Through in vivo and in vitro assays, we

METTL14-Mediated N6-Methyladenosine Exacerbates Acute Lung Injury via USP30/NCOA4-Dependent Ferroptosis.

Ischemia/reperfusion (I/R)-induced acute lung injury (ALI) is a severe clinical syndrome characterized by alveolar epithelial damage, oxidative stress, and acute respiratory failure, but the epitranscriptomic mechanisms linking N6-methyladenosine (m6A) modification to ferroptosis remain unclear. Clinical profiling of end-stage acute respiratory distress syndrome (ARDS) patients showed hyperinflammation, reflected by elevated C-reactive protein and procalcitonin, coagulopathy with abnormal D-dimer levels, and severely impaired gas exchange. Anti-RNA polymerase III antibodies in patients with suspected and definite systemic sclerosis: Why and how to screen.

Anti-RNA Polymerase III antibodies are the most frequent anti-nuclear antibodies in systemic sclerosis, after anti-centromere and anti-Topoisomerase I. Considering their specificity for systemic sclerosis, they have been included in 2013 American College of Rheumatology/European League Against Rheumatism classification criteria for systemic sclerosis. They were first identified in 1993 using an immunoprecipitation method; the subsequent diffusion of commercial assays, based on the enzyme-linked immunosorbent assay or multiplex line immunoblot techniques, has allowed an increasing number of sys

Quantitative cytochemistry of RNA in axotomized feline rubral neurons.

One-sided lateral funiculotomy at the C-2 segment induced axon reaction in the contralateral red nucleus of adult cats. Two to 60 days postoperatively the animals were sacrificed and the mesencephalon was fixed in ethanol-acetic acid, 3:1. Ten micrometer paraffin sections including both red nuclei were stained for RNA with azure B after incubation in DNAse. Cytophotometric measurements of RNA content of neurons from the caudal 600-1000 micrometer of each red nucleus were made with a Zeiss Cytoscan system using an automatic scanning stage. Isolation and Molecular Profiling of Nuclei of Specific Neuronal Types from Human Cerebral Cortex and Striatum.

Most pathological conditions of the central nervous system do not affect all cell types to the same extent. Delineation of molecular events underlying disease symptoms, including genetic, epigenetic, and transcriptional changes, thus relies on the ability to characterize a specific cell type separately from others. We have developed a methodology for the collection of nuclear RNA and genomic DNA of specific cell types from frozen post-mortem striatum and cerebral cortex. This allows deep transcriptomic profiling of specific cell populations and characterization of their genomes and epigenetic

The RNA structurome in the asexual blood stages of malaria pathogen plasmodium falciparum.

Plasmodium falciparum is a deadly human pathogen responsible for the devastating disease called malaria. In this study, we measured the differential accumulation of RNA secondary structures in coding and non-coding transcripts from the asexual developmental cycle in P. falciparum in human red blood cells. Our comprehensive analysis that combined high-throughput nuclease mapping of RNA structures by duplex RNA-seq, SHAPE-directed RNA structure validation, immunoaffinity purification and characterization of antisense RNAs collectively measured differentially base-paired RNA regions throughout th
