World models for biomedicine.

Biological systems respond dynamically to changes in their environment, and predicting these responses before complex interventions are applied could change how computational models are used in biology and medicine. In artificial intelligence, world models represent the state of a system and simulate how it evolves under alternative actions. We envision extending this paradigm to biomedicine, with world models that span molecular, cellular, tissue, and clinical scales and simulate biological trajectories under alternative interventions. Building such models will require methods that combine ob

Inorganic Polyphosphate in Hematolymphoid Malignancies: Biological Rationale and Emerging Research Gaps.

Inorganic polyphosphates (polyP) are linear phosphate polymers that play essential functions in human physiology, such as coagulation and inflammation. Despite their recognized participation in solid tumor progression, there are few data on hematolymphoid malignancies. Here, we conducted a narrative review of studies investigating polyP functions in mammalian biology, coagulation, and hematologic systems, focusing on research gaps in hematological oncology. PolyP modulates coagulation cascades, platelet activation, and cellular metabolism. In tumors, polyP has been reported to modulate immune

Historical contributions of research on birds to behavioral neuroendocrinology.

The contributions from bird research to behavioral neuroendocrinology are enormous and wide ranging. I have selected examples that illustrate how through the twentieth century to the present day, birds as experimental models continue to play a major role. Investigations on birds were pivotal in the beginnings of endocrinology, and have laid the foundations for present day developments in neurobiology, physiological ecology and evolutionary biology of neuroendocrine systems. The extensive literature on avian behavior also provides a unique and broad base for the field in general and future prog

Integrated Network Analysis Suggests an miR-21/MMP/VEGF-Associated Regulatory Axis in Gastric Cancer.

BACKGROUND, AIMS: Gastric cancer (GC) pathogenesis involves complex molecular interactions that remain incompletely understood at a biological systems level. While microRNA-21 (miR-21), matrix metalloproteinases (MMPs), and vascular endothelial growth factor (VEGF) have been individually implicated in GC, their integrated role as a coordinated regulatory network remains uncharacterized. And we aim to reveal novel biology systems level insights into the miR-21/MMP/VEGF regulatory axis. METHODS: In this study, 27 tumor and matched adjacent noncancerous tissues in GC patients were analyzed. Expr

Beyond traditional models: microfluidic technologies for engineering the human placenta in vitro.

The human placenta is a highly specialized and dynamic organ that supports fetal development by regulating maternal-fetal exchange, endocrine activity, and immune tolerance throughout pregnancy. Despite its central role in maternal and fetal health, studying human placental physiology and pathology remains challenging due to ethical constraints, limited tissue accessibility, and the complexity of the maternal-fetal interface. Traditional in vitro models and animal systems have provided valuable insights but often fail to capture the dynamic, multicellular, and perfused nature of the human plac

Omics-driven onboarding of the carotenoid producing red yeast Xanthophyllomyces dendrorhous CBS 6938.

Transcriptomics is a powerful approach for functional genomics and systems biology, yet it can also be used for genetic part discovery. Here, we derive constitutive and light-regulated promoters directly from transcriptomics data of the basidiomycete red yeast Xanthophyllomyces dendrorhous CBS 6938 (anamorph Phaffia rhodozyma) and use these promoters with other genetic elements to create a modular synthetic biology parts collection for this organism. X. dendrorhous is currently the sole biotechnologically relevant yeast in the Tremellomycete class-it produces large amounts of astaxanthin, espe…

An open benchmark and language models for AI in aging biology.

Over the past two decades, human aging has been characterized across DNA methylation, transcriptomic, proteomic, and clinical modalities, yet no benchmark evaluates whether AI systems can interpret these heterogeneous data types in the context of aging biology. We introduce LongevityBench, an open suite of 17 tasks spanning five biodata domains, and use it to assess 18 frontier AI systems from six developer teams. Despite recent advances in AI, no single model dominates all tasks, with omics-based age prediction being the hardest task regardless of scale. To test whether these gaps can be clos

Preparation of Murine Submandibular Salivary Gland for Upright Intravital Microscopy.

The submandibular salivary gland (SMG) is one of the three major salivary glands, and is of interest for many different fields of biological research, including cell biology, oncology, dentistry, and immunology. The SMG is an exocrine gland comprised of secretory epithelial cells, myofibroblasts, endothelial cells, nerves, and extracellular matrix. Dynamic cellular processes in the rat and mouse SMG have previously been imaged, mostly using inverted multi-photon microscope systems. Here, we describe a straightforward protocol for the surgical preparation and stabilization of the murine SMG in

Biology of the cardiac myocyte in heart disease.

Cardiac hypertrophy is a major risk factor for heart failure, and it has been shown that this increase in size occurs at the level of the cardiac myocyte. Cardiac myocyte model systems have been developed to study this process. Here we focus on cell culture tools, including primary cells, immortalized cell lines, human stem cells, and their morphological and molecular responses to pathological stimuli. For each cell type, we discuss commonly used methods for inducing hypertrophy, markers of pathological hypertrophy, advantages for each model, and disadvantages to using a particular cell type o

Scale reduction of a systems coagulation model with an application to modeling pharmacokinetic-pharmacodynamic data.

Bridging systems biology and pharmacokinetics-pharmacodynamics has resulted in models that are highly complex and complicated. They usually contain large numbers of states and parameters and describe multiple input-output relationships. Based on any given data set relating to a specific input-output process, it is possible that some states of the system are either less important or have no influence at all. In this study, we explore a simplification of a systems pharmacology model of the coagulation network for use in describing the time course of fibrinogen recovery after a brown snake bite. …

Neuroendocrine and immune contributors to fatigue.

Central fatigue, a persistent and subjective sense of tiredness, generally correlates poorly with traditional markers of disease. It is frequently associated with psychosocial factors, such as depression, sleep disorder, anxiety, and coping style, which suggest that dysregulation of the body's stress systems may serve as an underlying mechanism in the maintenance of chronic fatigue (CF). This article addresses the endocrine, neural, and immune factors that contribute to fatigue and describes research regarding the role of these factors in chronic fatigue syndrome as a model for addressing the

Vibrational resonances in biological systems at microwave frequencies.

Many biological systems can be expected to exhibit resonance behavior involving the mechanical vibration of system elements. The natural frequencies of such resonances will, generally, be in the microwave frequency range. Some of these systems will be coupled to the electromagnetic field by the charge distributions they carry, thus admitting the possibility that microwave exposures may generate physiological effects in man and other species. However, such microwave excitable resonances are expected to be strongly damped by interaction with their aqueous biological environment. Although those d

From inhibition to regulation: serpins in health and disease.

This issue of the Biomedical Journal highlights regulatory mechanisms that shape aging, disease progression, and biological complexity across molecular, cellular, and systems levels. A central theme is plasminogen activator inhibitor-1 (PAI-1) as a multifunctional regulator linking fibrinolysis, cellular senescence, stem cell dynamics, fibrosis, and tumor biology. Contributions examine structure-guided development of small-molecule PAI-1 inhibitors and their therapeutic potential across thrombotic disease, chronic myeloid leukemia, systemic sclerosis, lung cancer, and skin cancer, emphasizing

Systematic exploration of Escherichia coli phage-host interactions with the BASEL phage collection.

Bacteriophages, the viruses infecting bacteria, hold great potential for the treatment of multidrug-resistant bacterial infections and other applications due to their unparalleled diversity and recent breakthroughs in their genetic engineering. However, fundamental knowledge of the molecular mechanisms underlying phage-host interactions is mostly confined to a few traditional model systems and did not keep pace with the recent massive expansion of the field. The true potential of molecular biology encoded by these viruses has therefore remained largely untapped, and phages for therapy or other

Hematopoietic cell renewal systems: mechanisms of coping and failing after chronic exposure to ionizing radiation.

On the occasion of the first international workshop on systems radiation biology we review the role of cell renewal systems in maintaining the integrity of the mammalian organism after irradiation. First, 11 radiation emergencies characterized by chronic or protracted exposure of the human beings to ionizing irradiation were "revisited". The data provide evidence to suggest that at a daily exposure of about 10-100 mSv, humans are capable of coping with the excess cell loss for weeks or even many months without hematopoietic organ failure. Below 10 mSv/day, the organisms show some cellular or s

Mismatch repair dissection by in vivo RNAi reveals dose-dependent modulators of somatic instability and proteome remodeling in Huntington's disease.

Human and mouse genetics have established mismatch repair (MMR) as a central mediator of somatic repeat expansion, a key pathogenic process in Huntington's disease (HD) and related disorders. How individual MMR components function within the intact mammalian brain and interact with broader cellular networks remains poorly understood. We screened more than 500 chemically stabilized siRNAs targeting 10 MMR genes and used interventional RNAi in the Q111 HD mouse model to systematically dissect MMR function in vivo. MSH3 and PMS1 emerged as the most dose-sensitive regulators of somatic expansion b

Mathematical Modeling of the Complement System: a Scoping Review.

The complement system is a potent arm of the immune system, linking the adaptive and innate immune systems, and affecting many facets of human pathophysiology. Recent advances in the development of complement-specific drugs in several rare diseases have opened the gateways to apply complement interventions toward a broader array of pathologies. However, this goal remains elusive due to the complexity and the multifaceted roles of the complement system. Mechanistic mathematical models can provide an effective tool to integrate the different mechanisms, features, and feedback loops into a framew
