Microbial invasion of the amniotic cavity in preeclampsia as assessed by cultivation and sequence-based methods.

OBJECTIVE: Infection has been implicated in the pathogenesis of preeclampsia, yet the association between microbial invasion of the amniotic … PCR assays targeting small subunit ribosomal DNA, or other gene sequences, from bacteria, fungi and archaea were used. Results were correlated with measurements of host inflammatory response, including AF white blood cell count and AF concentrations of glucose, interleukin-6 (IL-6) and MMP-8. RESULTS: 1) The rate of MIAC in preeclampsia was 1.6% (1/62) b …

A human gut metagenome-assembled genome catalogue spanning 41 countries supports genome-scale metabolic models.

Understanding the human gut microbiome requires comprehensive genomic catalogues, yet many lack geographic diversity and contain medium-quality metagenome-assembled genomes (MAGs) missing up to 50% of genomic regions, potentially distorting functional insights. Here we describe an enhanced Human Reference Gut Microbiome (HRGM2) resource, a catalogue of near-complete MAGs (≥90% completeness, ≤5% contamination) and isolate genomes. HRGM2 comprises 155,211 non-redundant near-complete genomes from 4,824 prokaryotic species across 41 countries, representing a 66% increase in genome count and a 50%

The intestinal microbiota and metabolites in patients with anorexia nervosa.

Brain-gut microbiota interactions are intensively studied in connection with various neurological and psychiatric diseases. While anorexia nervosa (AN) pathophysiology is not entirely clear, it is presumably linked to microbiome dysbiosis. We aimed to elucidate the gut microbiota contribution in AN disease pathophysiology. We analyzed the composition and diversity of the gut microbiome of patients with AN (bacteriome and mycobiome) from stool samples before and after renourishment, and compared them to healthy controls. Further, levels of assorted neurotransmitters and short-chain fatty acids

Gut mycobiome in the spectrum of Metabolic-dysfunction Associated Steatotic Liver Disease (MASLD): from MASH to hepatocellular carcinoma.

UNLABELLED: Gut Microbiome (GM) dysbiosis is associated with the development and progression of Metabolic-dysfunction Associated Steatotic Liver Disease (MASLD) and steatohepatitis (MASH). Human GM contains bacteria, fungi, archaea, and viruses. Gut mycobiome (GMyco) is still poorly studied in patients with MASLD. Herein we investigated GMyco composition at different MASLD stages. METHODS: 23 patients were recruited: controls (n = 5); MASH (n = 6); cirrhosis (n = 7); and Hepatocellular Carcinoma (HCC) (n = 5). Stool samples were collected and stored in -80 °C for subsequent DNA extraction and…

Bacterial surface layer - Properties, role, applications and challenges - A review of the next-generation nanotechnological tool.

Surface-layer (S-layer) proteins, forming the outermost envelope of many bacteria and archaea, exhibit extraordinary structural precision and self-assemble into two-dimensional crystalline lattices with square, hexagonal, or oblique symmetry. These monomolecular arrays, typically 5 to 25 nm in periodicity (varying by species), offer defined porosity and serve as robust biological nanoplatforms. Their innate capacity for self-assembly and molecular ordering has attracted significant attention in nanobiotechnology, vaccine development, biosensing, drug delivery, and ultrafiltration. S-layers are…

Metagenomic insights into microbial responses to soil amendments and oat cultivar identity in saline-alkali soils.

Host cultivar identity can influence rhizosphere microbiomes, yet its relative importance compared with soil amendment regime in saline-alka … the dominant stochastic component differed among kingdoms, with bacteria mainly governed by drift, archaea by homogeneous dispersal, and fungi by a more balanced contribution of the drift and homogeneous dispersal. These results indicate that cultivar identity played a stronger role than amendment regime in shaping amendment-associated microbiome and fun …

A cooperative cobalamide biosynthesis guild in the endosphere of the edible aquatic plant Wolffia globosa Mankai.

BACKGROUND: Cobalamin (vitamin B₁₂) is synthesized only by certain bacteria and archaea and is rarely found in plant-derived foods because plants neither synthesize nor require this cofactor. The edible duckweed Wolffia globosa Mankai is unusual in containing bioavailable cobalamin, suggesting a microbial origin. However, how cobalamin biosynthetic capacity is organized within angiosperm-associated microbiomes remains largely unresolved. Here, we investigated bacterial community structure and cobamide biosynthetic potential across the cultivation medium, plant surface, and internal tissues of …

Analysis of base-pairing potentials between 16S rRNA and 5' UTR for translation initiation in various prokaryotes.

MOTIVATION: It is well accepted that the 3' end of 16S rRNA is directly involved in prokaryotic translation initiation by pairing with the Shine-Dalgarno (SD) sequence, which is located in the ribosome-binding site of mRNA. According to Shine and Dalgarno, Escherichia coli 's 5' UTR has the pattern of 'AGGAGG' (SD sequence), which is complementary to the 3' end sequence of 16S rRNA. In this work, we systematically calculated free-energy values of the base pairing between the 3' end of 16S rRNA and the 5' UTR of mRNA, in order to analyze the base-pairing potentials in various prokaryotes. Habitat- and depth-dependent functional partitioning of AOA, AOB, and comammox under contrasting salinity and redox conditions.

Nitrification is mediated by ammonia-oxidizing archaea (AOA), ammonia-oxidizing bacteria (AOB), and complete ammonia oxidizers (comammox), yet their functional partitioning across habitats with contrasting salinity and redox conditions remains poorly resolved. Here, we integrated amoA gene abundance, amoA transcript abundance, and dual-inhibitor-derived potential ammonia oxidation rates to compare the three guilds in intertidal sediments, saline soils, and agricultural soils. In high-salinity intertidal sediments, comammox had the highest gene and transcript abundances and accounted for approx…

Gut microbial signatures in poultry under low-protein diets and lysine restriction: implications for precision nutrition.

Three key signatures - microbial, nutritional, and epigenetic - are pivotal in nutrigenomics, mediating poultry responses to nutritional signals, such as low-protein diets (LPDs) and lysine restriction (LR). These multidimensional signatures - encompassing bacterial, archaeal, and fungal taxonomy, functional genes, and metabolomic profiles (short-chain fatty acids; SCFAs) - orchestrate host metabolism, immunity, and feed conversion ratio (FCR). This PRISMA-ScR scoping review synthesizes multi-omics evidence showing that LPDs shift cecal fermentation toward saccharolytic pathways, enriching but…

Quantitative analysis of amino acid excretion by Methanothermobacter marburgensis under N2-fixing conditions.

Methanogenic archaea (methanogens) possess fascinating metabolic characteristics, such as the ability to fix molecular nitrogen (N2). Methanogens are of biotechnological importance due to the ability to produce methane (CH4) from molecular hydrogen (H2) and carbon dioxide (CO2) and to excrete proteinogenic amino acids. This study focuses on analyzing the link between biological methanogenesis and amino acid excretion under N2-fixing conditions. Among five hydrogenotrophic, autotrophic methanogens, Methanothermobacter marburgensis was prioritized and further cultivated in closed batch cultivati…
