Prediction of Intra-Species Protein-Protein Interactions in Enteropathogens Facilitating Systems Biology Study.

Protein-protein interactions in Escherichia coli (E. coli) has been studied extensively using high throughput methods such as tandem affinity purification followed by mass spectrometry and yeast two-hybrid method. This can in turn be used to understand the mechanisms of bacterial cellular processes. However, experimental characterization of such huge amount of interactions data is not available for other important enteropathogens. Here, we propose a support vector machine (SVM)-based prediction model using the known PPIs data of E. coli that can be used to predict PPIs in other enteropathogens

Toxic Mechanisms Underlying Prostate Cancer Induction by Water Pollutants: Based on Network Toxicology, Molecular Docking, and Molecular Dynamics Simulations.

INTRODUCTION: Addressing water pollutants remains a key priority in contemporary environmental governance, as waterborne pollutants pose significant risks to human health. We focus on four major classes of environmentally persistent water pollutants, namely volatile organic compounds (VOCs), polycyclic aromatic hydrocarbons (PAHs), organochlorine pesticides (OCPs), and polybrominated diphenyl ethers (PBDEs), due to their widespread occurrence and potential carcinogenicity. Integrating network toxicology, molecular docking, and molecular dynamics simulations, this study elucidates the molecular

Exploring Placental Protein-Target Protein Interactions: In Silico and In Vitro Approaches for Osteoarthritis Therapy.

BACKGROUND: Osteoarthritis (OA) is a persistent joint condition marked by gradual softening and breakdown of articular cartilage. Current research in OA treatment explores biologics that target proinflammatory cytokines and proteases, as well as promote chondrocyte regeneration and cartilage repair. Human placental tissues, abundant in anti-catabolic factors, can mitigate cartilage degradation by inhibiting protease expression and maintaining cartilage homeostasis in the presence of anabolic factors. OBJECTIVE: This investigation examined placental protein interactions with proteases and OA t

Identification of common heme-coordinating polymorphisms in human intracellular and secreted proteomes.

Heme (Iron II-Protoporphyrin IX) is the pigment of life among all organisms and as a prosthetic group in hemoproteins contributes to vital multifunctional processes. In plasma, free heme is scavenged by hemopexin, albumin and several other heme-binding proteins (HeBPs). Based on our earlier identification of human intracellular HeBPs with putative heme-binding motifs (HBMs) that exhibit pathology-associated encoded genetic variations, we expanded our efforts to cover hundreds of additional catalogued intracellular and secreted-extracellular species aiming to identify HeBPs carrying common poly

A dataset of small protein conformational ensembles from all-atom molecular dynamics simulations.

Small proteins, with more pronounced conformational flexibility, are crucial in biological processes and their function is linked to their high flexibility. While several databases are widely used to characterize protein dynamics, a significant data gap remains for small proteins comprising 5-100 amino acids. To address this, we present DynoDB, a dataset of small protein conformational ensembles from all-atom molecular dynamics simulations. In DynoDB, a total of 8,385 small proteins were subjected to all-atom molecular dynamics simulations of 100 ns each. We generated about 9.1 TB of trajector

The major form of MeCP2 has a novel N-terminus generated by alternative splicing.

MeCP2 is a methyl-CpG binding protein that can repress transcription of nearby genes. In humans, mutations in the MECP2 gene are the major cause of Rett syndrome. By searching expressed sequence tag (EST) databases we have found a novel MeCP2 splice isoform (MeCP2alpha) which encodes a distinct N-terminus. We demonstrate that the MeCP2alpha mRNA splice variant is more abundant than the previously annotated MeCP2 mRNA (MeCP2beta) in mouse tissues and human brain. Furthermore, MeCP2beta mRNA has an upstream open reading frame that inhibits its translation. As a result of these differences, >90%

DNA repair protein levels vis-à-vis anticancer drug resistance in the human tumor cell lines of the National Cancer Institute drug screening program.

Nucleotide excision repair (NER) is a multi-enzyme DNA repair pathway in eukaryotes. Several NER genes in this pathway including XPB, XPD, XPA and ERCC-1 have been implicated in anticancer drug resistance in human tumor cells. In this study, we assessed the levels of the above-mentioned proteins in the NCI panel of 60 human tumor cell lines in relation to the cytotoxicity patterns of 170 compounds that constitute the standard agent (SA) database. The database consists of drugs used in the clinic for which a mechanism of action has been at least partially defined. The ERCC-1, XPD and XPB protei

Target identification in Fusobacterium nucleatum by subtractive genomics approach and enrichment analysis of host-pathogen protein-protein interactions.

BACKGROUND: Fusobacterium nucleatum, a well studied bacterium in periodontal diseases, appendicitis, gingivitis, osteomyelitis and pregnancy complications has recently gained attention due to its association with colorectal cancer (CRC) progression. Treatment with berberine was shown to reverse F. nucleatum-induced CRC progression in mice by balancing the growth of opportunistic pathogens in tumor microenvironment. Intestinal microbiota imbalance and the infections caused by F. nucleatum might be regulated by therapeutic intervention. Hence, we aimed to predict drug target proteins in F. nucle

IdentiCS--identification of coding sequence and in silico reconstruction of the metabolic network directly from unannotated low-coverage bacterial genome sequence.

BACKGROUND: A necessary step for a genome level analysis of the cellular metabolism is the in silico reconstruction of the metabolic network from genome sequences. The available methods are mainly based on the annotation of genome sequences including two successive steps, the prediction of coding sequences (CDS) and their function assignment. The annotation process takes time. The available methods often encounter difficulties when dealing with unfinished error-containing genomic sequence. RESULTS: In this work a fast method is proposed to use unannotated genome sequence for predicting CDSs a

Computational and modeling approaches to understand the impact of the Fabry's disease causing mutation (D92Y) on the interaction with pharmacological chaperone 1-deoxygalactonojirimycin (DGJ).

Fabry's disease (FD) is the second most commonly occurring lysosomal storage disorders (LSDs). The mutations in α-galactosidase A (GLA) protein were widely found to be causative for the Fabry's disease. These mutations result in alternate splicing methods that affect the stability and function of the protein. The mutations near the active site of the protein results in protein misfolding. In this study, we have retrieved the missense mutation data from the three public databases (NCBI, UniProt, and HGMD). We used multiple in silico tools to predict the pathogenicity and stability of these muta
