Prion diseases are progressive and transmissive neurodegenerative diseases. The conformational conversion of normal cellular prion protein (PrPC) into abnormal pathogenic prion protein (PrPSc) is critical for its infection and pathogenesis. PrPC possesses the ability to bind to various neurometals, including copper, zinc, iron, and manganese. Moreover, increasing evidence suggests that PrPC plays essential roles in the maintenance of homeostasis of these neurometals in the synapse. In addition, trace metals are critical determinants of the conformational change and toxicity of PrPC. Here, we r

Nanobodies, the single-domain antigen-binding fragments derived from camelid heavy chain antibodies, have emerged as powerful tools in structural biology. Their small size, high stability, and ability to bind with exceptional specificity make them ideal for applications in nuclear magnetic resonance (NMR) spectroscopy. In protein NMR, nanobodies can serve as chaperones to stabilize flexible regions, reduce conformational heterogeneity, and enhance spectral quality. They facilitate the study of challenging targets such as membrane proteins, large complexes, and intrinsically disordered proteins

The majority of protein molecules must fold into defined three-dimensional structures to acquire functional activity. However, protein chains can adopt a multitude of conformational states, and their biologically active conformation is often only marginally stable. Metastable proteins tend to populate misfolded species that are prone to forming toxic aggregates, including soluble oligomers and fibrillar amyloid deposits, which are linked with neurodegeneration in Alzheimer and Parkinson disease, and many other pathologies. To prevent or regulate protein aggregation, all cells contain an extens

The human heat shock protein plays a critical role in various diseases and is an important target for pharmacological modulation. Simulation of conformational changes and free energy profiles of the human heat shock protein derived by the ligand-leaving process is a challenging issue. In this work, steered molecular dynamics simulation was adopted to simulate the ligand-leaving process. Two composite systems of heat shock protein NHSP90 and small molecules 6FJ and 6G7 are selected as research objects. The free energy during the leaving of ligand small molecules is calculated using conventional

Prion diseases such as Creutzfeldt-Jakob disease (CJD) in humans and scrapie and bovine spongiform encephalopathy (BSE) in animals are associated with the accumulation in affected brains of a conformational isomer (PrP(Sc)) of host-derived prion protein (PrP(C)). According to the protein-only hypothesis, PrP(Sc) is the principal or sole component of transmissible prions. The conformational change known to be central to prion propagation, from a predominantly alpha-helical fold to one predominantly comprising beta structure, can now be reproduced in vitro, and the ability of beta-PrP to form fi

The ability of a localized conformational searching method to predict probe orientation was tested on model nucleic acid and protein structures and applied to the prediction of skeletal myosin integrity upon chemical modification of its reactive thiols. Double-stranded oligonucleotides were chemically labeled with donor and acceptor resonance energy transfer probes at each end for distance determinations. These measurements were made independently using a terbium chelate as a donor to each of four chemically and spectroscopically distinct acceptor probes from the xanthene and cyanine dye group

BACKGROUND: Plant lipid transfer proteins (LTPs) assemble a family of small (7-9 kDa) ubiquitous cationic proteins with an ability to bind and transport lipids as well as participate in various physiological processes including defense against phytopathogens. They also form one of the most clinically relevant classes of plant allergens. Nothing is known to date about correlation between lipid-binding and IgE-binding properties of LTPs. The garden pea Pisum sativum is widely consumed crop and important allergenic specie of the legume family. This work is aimed at isolation of a novel LTP from p

G protein-coupled receptors (GPCRs) rely on dynamic conformational ensembles to coordinate G protein activation and recruitment of regulatory transducers such as GPCR kinases and β-arrestins. The oxysterol receptor GPR183 has been implicated in hematological malignancies, including acute myeloid leukemia (AML), where a rare A338V substitution occurs within its intrinsically disordered C-terminal tail. Here, we combined bioluminescence/fluorescence resonance energy transfer, bioluminescence- and fluorescence-based assays as well as migration experiments, with molecular dynamics simulations and

Proteinase K (E.C. 3.4.21.64), a serine proteinase from fungus Tritirachium album, has been used as a model system to investigate the conformational changes induced by monohydric alcohols at low pH. Proteinase K belongs to alpha/beta class of proteins and maintains structural integrity in the range of pH 7.0-3.0. Enzyme acquires partially unfolded conformation (U(P)) at pH 2.5 with lower activity, partial loss of tertiary structure and exposure of some hydrophobic patches. Proteinase K in stressed state at pH 2.5 is chosen and the conformational changes induced by alkyl alcohols (methanol/etha

Cryo-electron microscopy (CryoEM) has revolutionized structural biology, establishing itself as a versatile and powerful technique for determining protein structures at near-atomic resolution. Compared to X-ray crystallography and nuclear magnetic resonance (NMR), it enables the study of proteins across a broad molecular weight range in their native state and captures multiple conformational states without requiring crystallization or large amounts of sample. The protocol described herein focuses on the eukaryotic chaperonin CCT (Chaperonin Containing TCP-1), a 1 MDa protein complex whose flex

BACKGROUND: In order to obtain antibodies that recognize natural proteins, it is possible to predict the antigenic determinants of natural proteins, which are eventually embodied as polypeptides. The polypeptides can be coupled with corresponding vectors to stimulate the immune system to produce corresponding antibodies, which is also a simple and effective vaccine development method. The discovery of epitopes is helpful to the development of SARS-CoV-2 vaccine.
METHODS: The analyses were related to epitopes on 3 proteins, including spike (S), envelope (E) and membrane (M) proteins, which are

Motor proteins are active enzymatic molecules that are critically important for a variety of biological phenomena. It is known that some neurodegenerative diseases are caused by specific mutations in motor proteins that lead to their malfunctioning. Hereditary spastic paraplegia is one of such diseases, and it is associated with the mutations in the neuronal conventional kinesin gene, producing the decreased speed and processivity of this motor protein. Despite the importance of this problem, there is no clear understanding on the role of mutations in modifying dynamic properties of motor prot

Characterizing drug-binding proteins and the subsequent changes in protein complexes/interactions is pivotal to fully understanding drug mechanisms. Here, we developed a novel modification-free approach, Dual Protease-Mediated Proteolysis Coupled with Ultrafiltration (DPMU), which integrates limited proteolysis, ultrafiltration fractionation, and quantitative mass spectrometry to systematically map drug-induced structural alterations. DPMU employs thermolysin (broad specificity; prefers hydrophobic residues) and trypsin (specific for lysine and arginine residues) in a two-step workflow: thermo

Arrestins regulate G protein-coupled receptor (GPCR) signaling by undergoing large-scale conformational rearrangements, yet the solution-state equilibria that underlie arrestin pre-activation remain poorly defined. While prior studies identified slow conformational exchange at the interdomain interface, these minor states could not be structurally linked to activation because their resonances broaden beyond detection upon receptor binding. Here, we use multinuclear NMR spectroscopy to characterize the intrinsic conformational landscape of full-length, human arrestin-2 in solution. We identify

Phospholamban (PLN) is a single-pass membrane protein that regulates the sarco(endo)plasmic reticulum Ca²⁺-ATPase (SERCA). Phosphorylation of PLN at Ser16 reverses its inhibitory function under β-adrenergic stimulation, augmenting Ca²⁺ uptake in the sarcoplasmic reticulum and muscle contractility. PLN exists in two conformations; a T state, where the cytoplasmic domain is helical and adsorbed on the membrane surface, and an R state, where the cytoplasmic domain is unfolded and membrane detached. Previous studies have shown that the PLN conformational equilibrium is crucial to SERCA regulation.

Hybrids of the model BSA protein and layered silicate clay with d spacing of approximately 62 A were prepared from either direct or stepwise intercalation. The pristine montmorilloinite (Na+-MMT) was first modified by poly(oxyalkylene)-amine salts (POP- and POE-amine) of 2000 g/mol Mw to a gallery-expanded silicate (d spacing=53 and 18 A, respectively), which became accessible for BSA protein embedding. Subsequent BSA substitution allowed the embedding of the protein into the layered clay galleries in an uncompressed conformation. The stepwise process of embedding large molecules into the sili

The capacity of influenza virus nucleoprotein (NP) to bind monoclonal antibodies upon virus treatment with factors affecting the conformation condition of the protein: ultraviolet irradiation, heating to 100 degrees C, acid pH, was studied. Upon the action of these factors NP epitopes demonstrated different time course of inactivation which suggests that they differ in their structural organization and, possibly, in their position in NP. From the possibility of formation in UV-irradiated virus of RNA-protein linkings, the UV-resistant epitope of NP is considered to be most distant from RNA as

UNLABELLED: The influenza virus hemagglutinin (HA) envelope protein mediates virus entry by first binding to cell surface receptors and then fusing viral and endosomal membranes during endocytosis. Cleavage of the HA precursor (HA0) into a surface receptor-binding subunit (HA1) and a fusion-inducing transmembrane subunit (HA2) by host cell enzymes primes HA for fusion competence by repositioning the fusion peptide to the newly created N terminus of HA2. We previously reported that the influenza virus M2 protein enhances pandemic 2009 influenza A virus [(H1N1)pdm09] HA-pseudovirus infectivity,

Cyclic peptides have the potential to vastly extend the scope of druggable proteins and lead to new therapeutics for currently untreatable diseases. However, cyclic peptides often suffer from poor bioavailability. To uncover design principles for permeable cyclic peptides, a promising strategy is to analyze the conformational dynamics of the peptides using molecular dynamics (MD) and Markov state models (MSMs). Previous MD studies have focused on the conformational dynamics in pure aqueous or apolar environments to rationalize membrane permeability. However, during the key steps of the permeat
