Construction and validation of a β-hydroxybutyrylation-related molecular model for predicting prognosis of papillary thyroid carcinoma.

BACKGROUND: Papillary thyroid carcinoma (PTC) usually has a favorable prognosis, yet a subset of patients develops persistent, recurrent, or biologically aggressive disease. The clinical relevance of lysine β-hydroxybutyrylation (Kbhb)-related transcriptional programs in PTC remains unclear. Accordingly, this study aimed to characterize Kbhb-related molecular heterogeneity in PTC, construct a prognostic signature, and explore its association with the tumor microenvironment (TME). METHODS: Transcriptomic and clinical data from PTC samples within The Cancer Genome Atlas Thyroid Carcinoma (TCGA-

Modeling the Impact and Cost of a Culture-Dependent Molecular Test for Antimicrobial Resistance in Resource-Limited Settings.

BACKGROUND: Limited diagnostic access in resource-limited settings contributes to poor health outcomes among bacterial sepsis patients and the spread of antimicrobial resistance (AMR). Molecular diagnostic profiling of AMR may enable faster targeting of antibiotic therapies, improving clinical outcomes, reducing AMR development, and saving costs. METHODS: We modeled the impact of a culture-dependent molecular test for pathogen identification and resistance testing among hospitalized bloodstream infection patients to guide effective and cost-efficient implementation of these tools. We evaluate

Molecular basis of precision nutrition: Food components, microbiome-derived metabolites, and multi-omics modeling.

Metabolic disorders, including obesity, type 2 diabetes, metabolic syndrome, and fatty liver disease, reflect multifactorial interactions among diet, host genetics, the environment, and the gut microbiome. However, conventional population-level dietary guidance often fails to capture the marked interindividual variability in metabolic responses to identical foods and nutrients. Precision nutrition has therefore emerged as an integrative paradigm that combines genomics, epigenomics regulation, microRNA-mediated control, and microbiome profiling to refine dietary recommendations, with a growing

Exploring potential VEGF receptor 2 inhibitors: a molecular modeling and pharmacophore-based screening approach.

The vascular endothelial growth factor (VEGF) receptor 2, a membrane tyrosine kinase receptor activated by VEGF-A, triggers endothelial cell proliferation, migration, survival, and angiogenesis. With the aim of identifying additional new ligands or acquiring novel information to craft potent drugs, the focus of this study was to point to this macromolecule as to a possible target for selective modulators or inhibitors. Using the Pharmit server, pharmacophore-based screening of about 450 million compounds was performed, yielding candidate ligands evaluated through molecular modeling tools such

QSPR modeling of physicochemical properties of SSRI and SNRI antidepressants using advanced molecular graph descriptors.

The Quantitative Structure-Property Relationship (QSPR) modeling is a successful computational technique that is capable of predicting physicochemical properties on the basis of the molecular structure. Twenty-five commonly used antidepressant drugs were used in the present study and a complete QSPR analysis was carried out by using neighborhood degree-based topological indices obtained from chemical graph theory. Molecular graphs, with the hydrogen atoms suppressed, were calculated nine topological descriptors; the correlations between these descriptors and eight measured physicochemical prop

Mechanistic insights into Cyclodextrin-mediated modulation of curcumin-BSA interactions: Integrated spectroscopic and molecular modeling.

Cyclodextrins (CDs) have shown significant efficacy in enhancing the aqueous solubility and chemical stability of curcumin (CUR). However, their impact on the interaction between serum albumin and CUR remains inadequately understood, despite the potential implications for CUR's tissue distribution, metabolism, and bioavailability. In this study, the effect of hydroxypropyl-β-cyclodextrin (HPβCD) on the interaction between bovine serum albumin (BSA) and CUR was investigated using multispectral techniques, molecular docking, and molecular dynamics (MD) simulations. Multispectral analysis reveale

Systematic selection of symmetry functions for transferable neural network potentials in coarse-grained molecular modeling.

Developing transferable coarse-grained (CG) models is a major challenge in molecular simulations, as conventional potentials are often state-point and system composition dependent. While neural network (NN) potentials offer a promising path to transferability, their development is hampered by training instabilities and the complex, often heuristic, selection of model parameters. This work presents a systematic methodology to address these issues, focusing on the rational selection of descriptors for NN-based CG potentials. We propose a systematic workflow for parameterizing Behler-Parrinello s

Reconciling molecular persistence and functional recovery: A hybrid four-layer computational model of botulinum neurotoxin A.

Botulinum neurotoxin type A (BoNT/A) produces chemodenervation through receptor-associated uptake, light-chain translocation, and SNAP-25 cleavage, yet molecular persistence and clinical recovery may occur on different time scales. We built a literature-informed four-layer model linking ganglioside/SV2-associated binding, endocytosis with pH-dependent translocation, persistent light-chain activity with SNAP-25 cleavage, and calibrated reinnervation/remodeling. The model was verified numerically, evaluated against predefined time-scale targets, and tested with one-at-a-time and Morris global se

Spirodiclofen exposure disturbs zebrafish swim bladder formation: Statistical analysis and molecular modeling insights.

Pesticides are major environmental pollutants, and the swim bladder is highly sensitive to chemical stressors. However, the effects of spirodiclofen on swim bladder and the underlying mechanisms remain poorly understood despite its widespread environmental detection. In this study, zebrafish embroys were exposed to spirodiclofen to evaluate its impacts on the swim bladder. At 120 hpf, complete failure of swim bladder inflation was observed in the 0.146 mg/L and 0.300 mg/L treatment groups. Swim bladder area decreased by 40.3% and 52.8% (p < 0.01), and locomotor activity was markedly impaired,

Repeated impacts induce acute neurobehavioral and molecular deficits in a mouse model of traumatic brain injury.

Redox stress is a significant contributor to the molecular dysfunction associated with traumatic brain injury (TBI). Each of the canonical molecular biomarkers of TBI, including GFAP and UCHL1, demonstrate a clear relationship with redox stress via protein oxidation and enzymatic inhibition. Additionally, several markers of redox stress have demonstrated utility in assessing preclinical and clinical TBI, including F2-isoprostanes, generated from the oxidation of arachidonic acid. Thus, we investigated the role of urinary 8-isoprostane as a biomarker for delineating between sham and impacted mi

A novel mouse model for LAMA2-related muscular dystrophy with analysis of molecular pathogenesis and clinical phenotype.

Our understanding of the molecular pathogenesis of LAMA2-related muscular dystrophy (LAMA2-MD) requires improving. Here, we report the phenotype, neuropathology, and transcriptomics data (scRNA-seq and bulk RNA-seq) of a new Lama2 knockout mouse (dyH/dyH) which was created based on the human LAMA2-MD mutation hotspot region using CRISPR-Cas9. The dyH/dyH mice presented a severe phenotype with muscular dystrophy. Mouse brain scRNA-seq showed that Lama2 gene was expressed predominantly and specifically in vascular and leptomeningeal fibroblasts and vascular smooth muscle cells, and weakly in ast

Discovery of Novel Natural Inhibitors of H5N1 Neuraminidase Using Integrated Molecular Modeling and ADMET Prediction.

The avian influenza virus, particularly the highly pathogenic H5N1 subtype, represents a significant public health threat due to its interspecies transmission potential and growing resistance to current antiviral therapies. To address this, the identification of novel and effective neuraminidase (NA) inhibitors is critical. In this study, an integrated in silico strategy was employed, beginning with the generation of an energy-optimized pharmacophore model (e-pharmacophore, ADDN) based on the reference inhibitor Zanamivir. A virtual screening of 47,781 natural compounds from the PubChem databa

Large scale simulations of a detailed molecular model of seawater: Ionic conductivity and diffusion coefficients of CO2.

Oceans are essentially an electrolyte solution. The experimental study of physical and chemical processes occurring in oceans remains challenging, so molecular dynamics simulations may be of great help. We have recently demonstrated that simulations using a state-of-the-art force field can accurately describe the thermophysical properties of seawater by employing a detailed chemical model of the solution. Here, we extend our previous work by investigating additional properties that require simulations on larger samples and time length scales. First, the extended time and size scales of our sim

Molecular and spatial transcriptomic classification of midbrain dopamine neurons and their alterations in a LRRK2G2019S model of Parkinson's disease.

Several studies have revealed that midbrain dopamine (DA) neurons, even within a single neuroanatomical area, display heterogeneous properties. In parallel, studies using singlecell profiling techniques have begun to cluster DA neurons into subtypes based on their molecular signatures. Recent work has shown that molecularly defined DA subtypes within the substantia nigra (SNc) display distinctive anatomic and functional properties, and differential vulnerability in Parkinson's disease (PD). Based on these provocative results, a granular understanding of these putative subtypes and their altera
