DNA banking of primary immunodeficiency disorders in iran.

Primary immunodeficiency disorders are a heterogeneous group of genetic disorders, with different modes of inheritance, consisting of more than 100 different types. We constructed the DNA banking of primary immunodeficiency disorders for the first time in Iran. The DNA of 31 immunodeficient patients and their families (total of 92 samples) were collected, as the first step for construction of DNA banking. DNA was isolated from whole blood by salting out method. Among our patients, Common variable immunodeficiency was the most common disorder, followed by X-linked agammaglobulinemia, Ataxia-tel

Coagulation factor XI: a database of mutations and polymorphisms associated with factor XI deficiency.

Hereditary factor XI deficiency is a rare bleeding disorder that is found worldwide. Rapidly increasing numbers of mutations and polymorphisms in various populations have been reported. However, the number of identified mutations given in recent literature and available databases is named to be not more than 35. We assumed that this is clearly too low and that to date no comprehensive survey of mutations associated with factor XI deficiency is available. To provide a complete database of mutations and polymorphisms associated with factor XI deficiency we collected all available data on heredit

Organization of the human aromatase p450 (CYP19) gene.

The human CYP19 (p450arom) gene is located in the 21.2 region on the long arm of chromosome 15 (15q21.2). This gene spans a region that consists of a 30 kb coding region and a 93 kb regulatory region ( approximately 123 kb total length). Its regulatory region contains at least 10 distinct promoters regulated in a tissue- or signaling pathway-specific manner. The Human Genome Project data published in 2000 enabled us to accurately align these promoters within the 93 kb regulatory region of the p450arom gene. Each promoter is regulated by a distinct set of regulatory sequences in DNA and transcr

Sickle cell disease: no longer a single gene disorder.

Patients who are homozygous for the sickle hemoglobin mutation can present with remarkably different clinical courses, varying from death in childhood, to recurrent painful vasoocclusive crises and multiple organ damage in adults, to being relatively well even until old age. Increasing numbers of genetic loci have now been identified that can modulate sickle cell disease phenotype, from nucleotide motifs within the beta-globin gene cluster, to genes located on different chromosomes. With recent success of the human genome project, it is anticipated that many more genetic modifiers of sickle ce

OralDB: A Transcriptomic Resource for Mechanistic Exploration in Oral Diseases.

Oral diseases, including oral cancer, periodontitis, and oral mucosal disorders, pose major global public health challenges and are driven by complex molecular mechanisms. While recent advances in single-cell RNA sequencing (scRNA-seq) and spatial transcriptomics (ST) have unraveled the heterogeneity of these diseases, integrative analyses remain hindered by severe batch effects, inconsistent metadata annotations, and the fragmentation of public datasets. To address these challenges, we present OralDB (https://compbio.cn/oraldb/), the first comprehensive, standardized, and interactive multimod

Benchmarking the impact of reference genome selection on taxonomic profiling accuracy.

BACKGROUND: Over the past decades, genome databases have expanded exponentially, often incorporating highly similar genomes at the same taxonomic level. This redundancy can hinder taxonomic classification, leading to difficulties distinguishing between closely related sequences and increasing computational demands. While some novel taxonomic classification tools address this redundancy by selecting a subset of genomes as references, insights regarding the impact of different reference genome selection methods across taxonomic classification tools are lacking. RESULTS: We systematically evalua

MiREDiBase: A Comprehensive Resource for miRNA Editing Events.

MicroRNA (miRNA) editing introduces a new layer of complexity in post-transcriptional gene regulation, with potential implications for miRNA biogenesis, target specificity, and function. However, the lack of a dedicated repository to comprehensively catalog miRNA editing events has hindered advances in the field. MiREDiBase addresses this gap by offering a meticulously curated database focused exclusively on validated, high-confidence putative miRNA editing events, with emphasis on A-to-I (adenosine-to-inosine) and C-to-U (cytidine-to-uridine) editing. This resource provides extensive annotati

Effect Size-Driven Pathway Meta-Analysis for Gene Expression Data.

The proliferation of omics datasets in public repositories has created unprecedented opportunities for biomedical research but has also posed significant challenges for their integration, particularly due to missing genes and platform-specific discrepancies. Traditional gene expression meta-analysis often focuses on individual genes, leading to data loss and limited biological insights when there are missing genes across different studies. To address these limitations, we propose GSEMA (Gene Set Enrichment Meta-Analysis), a novel methodology that leverages single-sample enrichment scoring to a

GTEx pro enables accurate multi-tissue gene expression analysis using robust normalization and batch correction.

The Genotype-Tissue Expression (GTEx) project provides a valuable resource for investigating gene regulation across various human tissues. However, its cross-sectional design introduces technical artifacts and batch effects related to donor demographics and tissue processing. These confounders obscure biological signals and distort multi-tissue analyses. We present GTEx_Pro, a Nextflow-based pipeline for preprocessing GTEx v8 transcriptomic data, enhancing multi-tissue comparability. It integrates TMM + CPM normalization and SVA batch effect correction to improve biological signal recovery whi

Developing a more accurate population frequency of Marfan syndrome from predicted pathogenic FBN1 variants in the gnomAD cohorts.

Marfan syndrome is an autosomal dominantly (AD)-inherited disease that results from pathogenic variants in the Fibrillin 1 (FBN1) gene, and is characterised by tall stature, elongated limbs and digits, lens abnormalities and aortic root dilatation, aneurysms and dissection, but milder forms also occur. Radiological imaging suggests that Marfan syndrome affects between one in 3000 and 5000 of the population. The aim of this study was to determine the population frequency of Marfan syndrome from the number of predicted pathogenic FBN1 changes found in a normal database. FBN1 variants were downlo
