SUMMARYEvery human being is presumed to be infected by the fungus Pneumocystis jirovecii at least once in his or her lifetime. This fungus belongs to a large group of species that appear to exclusively infect mammals, with P. jirovecii being the only one known to cause disease in humans. The mystery of P. jirovecii origin and speciation is just beginning to unravel. Here, we provide a review of the major steps of P. jirovecii evolution. The Pneumocystis genus likely originated from soil or plant-associated organisms during the period of Cretaceous ~165 million years ago and successfully shifte

The distribution of fitness effects (DFE) defines how new mutations spread through an evolving population. The ratio of non-synonymous to synonymous mutations (dN/dS) has become a popular method to detect selection in somatic cells. However the link, in somatic evolution, between dN/dS values and fitness coefficients is missing. Here we present a quantitative model of somatic evolutionary dynamics that determines the selective coefficients of individual driver mutations from dN/dS estimates. We then measure the DFE for somatic mutant clones in ostensibly normal oesophagus and skin. We reveal a

We show that genetic recombination can be a powerful mechanism for escaping suboptimal peaks. Recent studies of empirical fitness landscapes reveal complex gene interactions and multiple peaks. However, classical work on recombination largely ignores the effect of complex gene interactions. Briefly, we restrict to fitness landscapes where the global peak is difficult to access. If the optimal genotype can be generated by shuffling genes present in the population, then recombination will produce the genotype. If, in addition, recombination is sufficiently rare, then the proportion of the genoty

Sex chromosomes are unique regions of the genome, with a host of properties that distinguish them from autosomes and from each other. Although there is extensive theory describing sex chromosome formation and subsequent degeneration of the Y chromosome, the relative importance of processes governing degeneration is poorly understood. In particular, it is not known whether degeneration occurs solely as a direct result of inefficient selection due to loss of recombination, or whether adaptive gene silencing on the Y chromosome results in most degeneration occurring neutrally. We used comparative

Edentulism, the absence of teeth, has evolved convergently among vertebrates, including birds, turtles, and several lineages of mammals. Instead of teeth, modern birds (Neornithes) use a horny beak (rhamphotheca) and a muscular gizzard to acquire and process food. We performed comparative genomic analyses representing lineages of nearly all extant bird orders and recovered shared, inactivating mutations within genes expressed in both the enamel and dentin of teeth of other vertebrate species, indicating that the common ancestor of modern birds lacked mineralized teeth. We estimate that tooth l

Snake venoms are recognized here as a grossly under-explored resource in pharmacological prospecting. Discoveries in snake systematics demonstrate that former taxonomic bias in research has led to the neglect of thousands of species of potential medical use. Recent discoveries reveal an unexpectedly vast degree of variation in venom composition among snakes, from different species down to litter mates. The molecular mechanisms underlying this diversity are only beginning to be understood. However, the enormous potential that this resource represents for pharmacological prospecting is clear. Ne

BACKGROUND: The infraorder Spiruromorpha comprises diverse parasitic nematodes of veterinary and medical importance, many of which utilize arthropods as intermediate hosts/vectors. However, phylogenetic relationships and evolutionary history within this group remain poorly resolved due to limitations of single-gene markers and the scarcity of fossil records. Complete mitochondrial genomes offer robust alternatives for resolving deep evolutionary radiations and understanding adaptive processes relevant to parasite-vector-host interactions.
RESULTS: We assembled and characterized the first comp

Defining the protein-coding genome is essential for biomedical research. Over the past decade, dozens of novel proteins encoded by non-canonical open-reading frames (ncORFs), which are ORFs not annotated as protein-coding in reference databases, have been discovered. Although translation products have been detected for thousands of ncORFs, the cellular functions of their encoded proteins (microproteins) remain largely unknown. To advance understanding of ncORF-encoded dark proteomes, we compiled a manually curated catalogue of 71 putatively functional microproteins reported in recent years, in

The colonization of land by plants was a major transition in the history of life, fundamentally reshaping the evolution of terrestrial organisms and Earth's ecosystems. Plants are hosts to an enormous diversity of viruses, but the origins and evolution of these viruses are not thoroughly understood. In this study, we mined the transcriptomes and genomes of 2402 species sampled across the plant kingdom and discovered about 35 000 plant-associated RNA viruses, including several potential families not described previously, resulting in a 2.2-fold increase in the known plant-associated RNA virus d

Genes encoding for virulence factors are frequently found on prophages, yet the evolutionary forces driving this association remain unclear. The evolutionary association of mobile genetic elements with host-beneficial genes is known to be hindered by the stability of chromosomal loci and competition with mobile genetic elements lacking accessory genes. Using a mathematical model that incorporates these constraints, we identify two key mechanisms that help overcome them, resulting in the evolutionary linkage of accessory genes, like virulence genes, to prophages. First, we show that migration a

The most commonly accepted scenario of early Earth includes: creation of the universe around 13.8 Ga (Giga-annus; or 109 years ago); establishment of our solar system ~ 4.60 Ga; and formation of Earth ~ 4.54 Ga. The earliest life forms on our planet so far observed to have existed, are microbes that left signals of their presence in rocks ~ 3.6 Ga - suggesting that Life forms existed within the first 940 million years after Earth's formation. However, an intriguing recent publication [1] infers that the last universal common ancestor (LUCA) likely existed by 4.2 Ga, and that the inferred LUCA

We present a statistical pipeline with two parallel procedures to analyze SARS-CoV-2 spike evolution: (1) probability sequence density analysis for probing its sequence space, and (2) leading mutations by the composite metric. This metric integrates mutation eigenvector information with pairwise couplings to outline evolutionarily significant mutations, coined leading mutations, from massive data sets. Our results reveal progressive increase in sequence mutation rates over time, alongside scaling behaviors predictive of variant emergence and evolutionary trends in spike mutation patterns. Thes

Darwinian evolution of immunoglobulin genes within germinal centers (GCs) underlies the progressive increase in antibody affinity following antigen exposure. Whereas the cellular mechanics of how competition between B cells increases affinity are well established, the evolutionary dynamics of this process are less clear. We developed an experimental evolution model in which we "replay" over one hundred monoclonal GC reactions, assigning affinities to each cell using deep mutational scanning. Our data reveal how GCs achieve predictable outcomes by means of noisy but persistent selection on an a

The banana family (Musaceae) exhibits remarkable diversity in karyotype structure and bract coloration, yet the evolutionary dynamics of chromosome rearrangements and the regulatory basis underlying color diversification remain poorly understood. Here, we present a telomere-to-telomere (T2T), gap-free genome assembly of Musa exotica, an ornamental species with brightly colored bracts, representing an early-branching lineage within sect. Callimusa (Musa L.). By integrating this high-quality genome with available Musaceae genomes, we reconstruct the ancestral Musaceae karyotype (AMK) with a hapl

Ticks (Ixodida) are the second most important vectors of infectious diseases in vertebrates, after mosquitoes. Beyond vector roles, they maintain mutualistic associations with bacteria, including endosymbionts that provide essential B vitamins lacking in their blood-based diet. The most extensively studied endosymbionts belong to the genera Coxiella, Midichloria, and Francisella. The genus Francisella encompasses endosymbionts (FE), pathogens (FP), opportunistic pathogens (FO) and free-living environmental strains (FL), making it a powerful system for evolutionary and comparative genomic analy

The Japanese frog Glandirana rugosa, endemic to Japan, exhibits both XY and ZW sex determination systems in different populations, representing a rare example of sex chromosome turnover within a single species. To explore the genetic basis of this phenomenon, we analyzed the X, Y, Z, and W chromosomes using microdissection followed by next-generation sequencing. All chromosomes originated from chromosome 7, and the sex chromosomal sequences were homologous. Comparative analyses revealed a high degree of sequence similarity between the Y and Z chromosomes. This suggests that the Y and Z chromos

The problem of empirical estimation of mutation rates is fundamental to the understanding of viral evolution. The estimation of viral mutation rates is based on varied and often complex methods carried out through experiments essentially designed to count mutation frequencies. Mutation rates are defined as the probabilities of nucleotide substitutions, typically reported as a single number in units of mutation (substitution) per base (nucleotide) per replication cycle or per cell infection, depending on the replication mode of the virus. Even more, the uncertainty quantification of these estim

Artabotrys hexapetalus is used as traditional Chinese medicine for the treatment of malaria. Its antimalarial activity has been shown to be the result of the sesquiterpene designated as yingzhaosu A (YZSA), which mainly occurs in the roots of A. hexapetalus. Despite its medicinal significance, the genetic basis and molecular mechanisms underlying the biosynthesis of its active terpenoids remain unclear. In this study, a high-quality chromosome-scale genome of A. hexapetalus was first reported. In total, 915.15 Mb of genome sequences were assembled, of which 911.58 Mb was sorted into 8 chromoso

Viral domestication, the co-option of integrated viral genes for host functions, has been repeatedly documented in endoparasitoid Hymenoptera. Whether this phenomenon extends to other parasitoid insects remains to be assessed. Here, we tested this hypothesis in tachinid flies, the largest group of non-hymenopteran parasitoids. To this end, we investigated patterns of viral endogenization in 52 genomes, including 37 newly sequenced species. Similarly to hymenopteran endoparasitoids, tachinid genomes were found to display numerous endogenous viral elements (EVEs), primarily derived from insect-i
