Genomic and transcriptomic landscapes of metastatic neuroendocrine neoplasms from distinct primary sites and their clinical implications.

Neuroendocrine neoplasms (NENs) encompass a highly heterogeneous group of neoplasms with varying prognoses and molecular alterations. Molecular profiling studies have furthered our understanding of NENs, but the majority of previous studies have focused on primary tumors and on mutational landscapes using DNA sequencing data. Here, we describe the genomic and transcriptomic landscapes of 28 metastatic NENs across different primary anatomical sites (PASs) and their potential clinical implications. Although our cohort is small, our analyses provide further insights on the molecular commonalities

Development of a consensus molecular classifier for pancreatic ductal adenocarcinoma.

BACKGROUND: Pancreatic ductal adenocarcinoma (PDAC) presents a significant challenge, with a 5-year survival rate of approximately 10%. Tumor heterogeneity contributes to the limited effectiveness of treatments. Several tumor and stroma molecular classifiers have attempted to clarify this heterogeneity with moderate agreement. Recognizing the complexity introduced by this extensive array of taxonomies, this study aims to develop a consensus molecular classifier by including both tumor and stroma features. METHODS: We analyzed mRNA expression data from 514 PDAC samples, applying batch correcti

A autophagy related gene signature to predict the prognosis of pancreatic carcinoma and tumor immune microenvironment evaluation.

Pancreatic adenocarcinoma (PAAD) has a poor prognosis and responds poorly to immunotherapy. Growing evidence indicates that autophagy promotes tumor progression, and autophagy-related genes (ARGs) have been established as prognostic markers in various cancers. Based on consensus clustering of ARGs, 177 PAAD cases were classified into two subtypes, with cluster B exhibiting weaker anti-tumor immunity. Using univariate COX and Least absolute shrinkage and selection operator (LASSO) regression, 13 ARGs were identified to construct a prognostic model. A risk score formula was developed and validat

[Transcriptomic Profile of the Trastuzumab-Resistant Breast Cancer Cell Line BT-474].

The development of resistance to trastuzumab in HER2-positive breast cancer is a serious clinical problem that limits the effectiveness of targeted therapy. In a significant proportion of patients, the mechanisms in the development of resistance remain poorly understood. The BT-474 cell line was selected as an optimal model for study because it represents a HER2-positive luminal B subtype breast cancer cell line. To identify the molecular mechanisms of resistance, a comprehensive transcriptomic analysis based on RNA-seq data comparison of three independent datasets including both sensitive and

Bioinformatics analysis of intrinsic drivers of immune dysregulation in multiple myeloma to elucidate immune phenotypes and discover prognostic gene signatures.

Multiple myeloma (MM) progression is driven by immune dysregulation within the tumor microenvironment (TME). However, myeloma-intrinsic mechanisms underlying immune dysfunction remain poorly defined, and current immunotherapies show limited efficacy. Using RNA-seq data from 859 MM patients (MMRF-CoMMpass), we integrated xCELL, CIBERSORT, and ESTIMATE algorithms to deconvolute immune-stromal dynamics. Consensus clustering identified immune subtypes, followed by differential gene analysis and LASSO-Cox regression to construct a prognostic model validated in an independent cohort (GSE19784, N = 3

Integrated genomic and transcriptomic profiling of glioblastoma reveals ecDNA-driven heterogeneity and microenvironmental reprogramming.

Glioblastoma (GB) is an aggressive brain tumor with limited treatment options, making it crucial to integrate genomic and transcriptomic profiling to identify genetic alterations and cellular functional states. We perform short- and long-read whole-genome sequencing (WGS) and single-nucleus RNA sequencing on 42 Chinese GB patients to characterize the intra- and extrachromosomal mutation landscape, cell-type composition, and pathway activity. Our analysis identifies amplified oncogenes, including EGFR, MYC, CDK4, PDGFRA, and PPARGC1A, localized on extrachromosomal DNA (ecDNA). Notably, EGFR ecD

Research Article: Immunogenic Cell Death-Related Gene Expression Signatures in Breast Cancer Subtypes: A TCGA- and GEO-Based Analysis with Potential Therapeutic Implications.

Immunogenic cell death (ICD) is a regulated form of cell death that elicits an adaptive immune response, recognized as a promising strategy in cancer immunotherapy. Its therapeutic efficacy, however, can be influenced by tumor-intrinsic factors, particularly in heterogeneous diseases like breast cancer (BC). This study investigated the ICD-related gene expression signature in BC using the Gene Expression Omnibus (GEO) and The Cancer Genome Atlas (TCGA) cohorts. Analysis revealed significantly elevated expression of HSP90AA1, CXCR3, MYD88, FOXP3, PDIA3, XBP1, and IFNB1, and reduced expression o

Development and validation of a kinase-related gene signature as a novel diagnostic and prognostic model for prostate cancer.

BACKGROUND: Prostate cancer (PCa) is a prevalent malignant tumor in men worldwide. Kinases play a key role in the development of multiple tumors. Nevertheless, the role of kinases in PCa remains largely unclear. METHODS: A kinase-related gene signature was constructed by LASSO Cox regression analysis using the TCGA_PRAD cohort. The diagnostic and prognostic values of the signature were then evaulated. Furthermore, a loss-of-function assay was carried out to explore the function of NEK5 in PCa. RESULTS: A signature of 13 kinase-related genes (NEK5, FRK, STK39, STYK1, IGF1R, RPS6KC1, TTK, CDK1

Single-cell transcriptomics redefines focal neuroendocrine differentiation as a distinct prostate cancer pathology.

Neuroendocrine prostate cancer (NEPC) tumours are classified by pathology into several distinct subtypes. Gene expression profiling has revealed transcriptional heterogeneity across NEPC, but this is rarely considered in the context of variation between pathologies. Diagnosis typically relies on immunohistochemical markers (CHGA, SYP, NCAM1) and genomic alterations in RB1, PTEN and TP53. We hypothesized that NEPC pathologies have unique transcriptional features. Single-cell RNA sequencing of 18 632 tumour cells from nine patient-derived xenograft models representing five pathologies (small-cel

A comparative analysis of CXCR4 gene expression from published datasets and cell surface protein levels in breast and prostate cancer models.

The CXCL12/CXCR4 signaling axis is a critical mediator of cancer metastasis, particularly in the homing of breast and prostate cancer cells to the bone. Consequently, characterizing the CXCR4 status of preclinical cancer models is essential for designing meaningful experiments. However, prior reports show conflicting CXCR4 status in these models, with reported positivity rates varying from <5 % to >90 % across studies, highlighting the urgent need for systematic comparison. This study provides a systematic comparison of CXCR4 expression patterns by analyzing gene expression data from breast ca

A novel efferocytosis-related gene signature for predicting prognosis and therapeutic response in bladder cancer.

Efferocytosis, the process by which phagocytes like macrophages and dendritic cells clear apoptotic cells, is crucial for maintaining tissue homeostasis. However, its function in bladder cancer (BLCA) remains unclear and warrants further exploration. This study seeks to establish a prognostic and treatment response signature based on efferocytosis-related genes (EFRGs) for bladder cancer patients. BLCA-related datasets were sourced from the Cancer Genome Atlas (TCGA, https://portal.gdc.cancer.gov/ ) and the Gene Expression Omnibus (GEO, https://www.ncbi.nlm.nih.gov/geo/ ). A comprehensive anal

Comparative Transcriptomics Study of Curcumin and Conventional Therapies in Translocation, Clear Cell, and Papillary Renal Cell Carcinoma Subtypes.

Currently, there is no standard treatment for renal cell carcinoma (RCC) that is free of side effects and resistance. Additionally, limited information exists on how curcumin affects the gene expression profiles of patients with translocation renal cell carcinoma (tRCC) and papillary renal cell carcinoma (pRCC). The pathways responsible for metastasis in tRCC are still not well understood, and there is no established treatment or reliable biomarker to predict outcomes for metastatic tRCC. Primary clinical data from patients were retrieved from the TCGA database and analyzed using cBioPortal, s

Development and validation of a gene expression signature to predict early events in patients with follicular lymphoma.

Although follicular lymphoma (FL) typically follows an indolent course, patients with FL who experience early events, such as transformation or progression, have increased risk of death related to lymphoma. The FL24Cx is an algorithm based on a 45-target gene expression profiling (GEP) assay, which was developed and trained using 265 formalin-fixed, paraffin-embedded tissue samples on a reliable platform to predict, at the time of diagnosis, whether a patient will experience an event within 24 months. The modeling also confirmed and relied upon previously reported synergy between immune respon

Therapeutic Potential of CLDN Family Proteins in Ovarian Cancer: Emerging Biomarkers and Targets.

BACKGROUND: Claudins (CLDNs), key components of tight junctions, are dysregulated in various cancers. However, the roles and therapeutic potential of specific CLDN family members-particularly CLDN6, CLDN9, and CLDN10-in ovarian cancer (OC) remain incompletely defined. To address this gap, we conducted a comprehensive analysis of the CLDN family to identify novel diagnostic and prognostic biomarkers as well as potential therapeutic targets for OC. METHODS: Gene expression profiles and corresponding clinical data from The Cancer Genome Atlas ovarian cancer cohort (TCGA-OV) and two Gene Expressi

Machine learning-enhanced discovery of a basement membrane-related gene signature in glioblastoma via single-cell and Spatial transcriptomics.

BACKGROUND: The complex invasiveness and heterogeneity of glioblastoma multiforme (GBM) hinder the complete eradication of the tumor. The invasion of the basement membrane (BM) occurs before the spread to the meninges and the metastasis of glioma cells, increasing the recurrence rate of the disease, leading to poor patient prognosis. METHODS: In this study, four cohorts of GBM patients were aggregated to confirm the BM candidate genes through binary classification machine learning (ML). We delineated their features and developed a novel BM related genes (BMRGs) risk model through ML combinati

Analysis of Candidate miRNAs' Expression in Pancreatic Cancer.

BACKGROUND: Pancreatic cancer (PC) is one of the most aggressive types of cancer. Despite advances in molecular diagnostics, PC diagnosis relies on imaging technologies and morphological assessment of fine needle aspirates (FNAs). MicroRNA (miRNA) involvement in PC pathogenesis and potential diagnostics application have been suggested, albeit current supporting evidence is lacking. Here, we investigated the association of selected miRNAs with PC incidence and clinical characteristics. METHODS: Fold expression of miR-216a-3p, -217-5p, -221-3p, -222-3p, and miR-196a-5p was assessed in 73 PC FNA

Single-cell RNA sequencing and spatial transcriptome reveal potential molecular mechanisms of lung cancer brain metastasis.

BACKGROUND: Lung cancer is a highly aggressive and prevalent disease worldwide. By the time it is first diagnosed, distant metastases have usually already occurred. Among them, the prognosis of patients with brain metastasis from lung cancer is very poor. Therefore, it is particularly important to identify the evolutionary status of tumor cells during lung cancer brain metastases and discover the underlying mechanisms of lung cancer brain metastases. METHODS: In this study, we analysed three types of data: single-cell RNA sequencing, bulk RNA sequencing, and spatial transcriptome. Firstly, we

Comprehensive transcriptomic analysis of prostate cancer lung metastases.

Metastatic prostate cancer (mPCa) is a widespread disease with high mortality. Unraveling molecular mechanisms of disease progression is of utmost importance. The microenvironment in visceral organs and the skeletal system is of particular interest as a harbinger of metastatic spread. Therefore, we performed a comprehensive transcriptomic analysis of prostate cancer lung metastases with a special focus on differentially expressed genes attributable to the microenvironment. Digital gene expression analysis using the NanoString nCounter analysis system was performed on formalin-fixed, paraffin-e

[Predictive Value of A miRNA Signature for Distant Metastasis in Lung Cancer].

BACKGROUND: Lung cancer represents the main cause of cancer-related deaths worldwide, and non-small cell lung cancer (NSCLC) is the most main subtype. More than half of NSCLC patients have already developed distant metastasis (DM) at the time of diagnosis and have a poor prognosis. Therefore, it is necessary to find new biomarkers for predicting NSCLC DM in order to guide subsequent treatment and thus improve the prognosis of NSCLC patients. Numerous studies have shown that microRNAs (miRNAs) are abnormally expressed in lung cancer tissues and play an important role in tumorigenesis and progre

Exploring immune gene expression and potential regulatory mechanisms in anaplastic thyroid carcinoma using a combination of single-cell and bulk RNA sequencing data.

Thyroid cancer includes papillary thyroid carcinoma (PTC) and anaplastic thyroid carcinoma (ATC). While PTC has an excellent prognosis, ATC has a dismal prognosis, necessitating the identification of novel targets in ATC to aid in ATC diagnosis and treatment. Therefore, we analyzed ATC single-cell RNA sequencing (scRNA-seq) and bulk RNA sequencing (bulk RNA-seq) data from the Gene Expression Omnibus (GEO), retrieved immune-related genes from the ImmPort database, and identified differentially expressed immune genes within single-cell subgroups. The AUCell package in R was used to calculate act
