Small-molecule chromatin-modifying agents: therapeutic applications.

Suberoylanilide hydroxamic acid (vorinostat) was the first of the histone deacetylase inhibitors (HDACi) to be entered as therapy for the treatment of cutaneous T-cell lymphoma. Since then, a number of HDACi belonging to the short-chain fatty acid, hydroxamate, cyclic peptide or benzamide classes have been investigated in Phase II or III clinical trials (alone or in combination) for the treatment of many kinds of tumors. In addition, HDACi can be useful in antimalarial and antifungal therapies, and can reactivate HIV-1 expression in latent cellular reservoirs, thus suggesting that they could b

Chromatin remodeling and neuronal function: exciting links.

Regulation of gene expression occurs at different levels, from DNA to protein, and through various mechanisms. One of them is modification of the chromatin structure, which is involved in the definition of transcriptional active and inactive regions of the chromosomes. These phenomena are associated with reversible chemical modifications of the genetic material rather than with variability within the DNA sequences inherited by the individual and are therefore called 'epigenetic' modifications. Ablation of the molecular players responsible for epigenetic modifications often gives rise to neurol

[Frequency of sex chromatin among mental patients].

The frequency of sex chromatin of 2000 cases of mental patients are observed in this paper. The frequency of Y chromatin in male and X chromatin in female was 28.01% and 26.86% respectively, whereas only 16.97% and 17.84% respectively in the control group. The mental patient group is higher than the control group significantly (P < 0.0001). It may be influenced by some psychotropic drugs and the factor of course. Positive X chromatin in the male patients was 8 cases and karyotypes of chromosome was XXY type all. The incidence of XXY type is 0.77% and significant higher than the control group (

Chromatin-negative Klinefelter's syndrome with focal megalencephaly.

At autopsy, 72-year-old white male with chromatin-negative Klinefelter's syndrome, mental retardation, psychotic behavior, and carcinoma of the lung was noted to have right unilateral focal cerebral and cerebellar megalencephaly with broad gyri, a cytoarchitectually abnormal cortex, and thickened cerebral vessels. Literature about the neuropathology of Klinefelter's syndrome and several cases of other chromosome aberrations (XYY and XO syndromes) are reviewed. These neuropathological changes are thought to be related to clinical manifestation.

Optimized GLORI-Seq of Chromatin-Associated RNAs.

N6-methyladenosine (m6A) is a prevalent endogenous modification in mammalian mRNAs as well as chromatin-associated RNAs (caRNAs). Recently developed GLORI-seq, which chemically converts unmodified adenosine to inosine, enables absolute quantification of single-base-resolution m6A sites on mRNAs. However, since GLORI-seq generates short-transited reads with mainly three kinds of nucleotides, applying it to caRNAs with a large fraction of intronic and intergenic regions poses additional challenges. In our recent study, we simply optimized the library construction of GLORI-seq to enrich long cDNA

Proximity labeling tools for studying chromatin interactomes.

Studying protein and nucleic acid interactions within chromatin remains challenging, as these events occur in a densely packed and dynamic nuclear environment. Proximity labeling technologies now offer powerful solutions by enabling spatially and temporally resolved characterization of chromatin microenvironments in living cells. Recent advances in labeling chemistry, photocatalytic platforms, and targeting strategies have improved precision and efficiency, broadening their utility across chromatin biology. Here, we review protein-centered proximity labeling approaches-including nanoscale and

Chromatin triggers tissue-specific immunity in 3D.

Antigenic and environmental stimuli sensed by innate and adaptive immune cells trigger cognate functions that allow the coordination of the appropriate immune response. In this issue of Immunity, Tzerpos et al. and Jay et al. demonstrate that chromatin architecture dynamics integrate sensory inputs with functional outputs to regulate and direct immune cell responses.

Condensin complexes: from chromatin organization to disease.

Condensin complexes are indispensable for mitotic chromosome condensation. In this review, we summarize their structural and functional features, focusing on ATP-dependent loop extrusion and mitotic chromatin folding. We discuss current models of mitotic chromosome formation with an emphasis on the emerging role of condensin in suppressing interphase chromatin contact patterns during mitosis. Additionally, we outline regulatory mechanisms governing condensin activity, including phosphorylation-dependent and -independent regulation of chromatin loading and unloading. Finally, we connect condens

Myeloperoxidase transforms chromatin into neutrophil extracellular traps.

Neutrophils, the most abundant and biotoxic immune cells, extrude nuclear DNA into the extracellular space to maintain homeostasis. Termed neutrophil extracellular traps (NETs), these protein-modified and decondensed extracellular DNA scaffolds control infection and are involved in coagulation, autoimmunity and cancer1,2. Here we show how myeloperoxidase (MPO), a highly expressed neutrophil protein, disassembles nucleosomes, thereby facilitating NET formation, yet also binds stably to NETs extracellularly. We describe how the oligomeric status of MPO governs both outcomes. MPO dimers interact

Moonlighting chromatin: when DNA escapes nuclear control.

Extracellular chromatin, for example in the form of neutrophil extracellular traps (NETs), is an important element that propels the pathological progression of a plethora of diseases. DNA drives the interferon system, serves as autoantigen, and forms the extracellular scaffold for proteins of the innate immune system. An insufficient clearance of extruded chromatin after the release of DNA from the nucleus into the extracellular milieu can perform a secret task of moonlighting in immune-inflammatory and occlusive disorders. Here, we discuss (I) the cellular events involved in the extracellular

Identification of Parkinson's disease-associated chromatin regulators.

Parkinson's disease (PD) is a common neurological disorder that causes quiescent tremors, motor delays, depression, and sleep disturbances. Existing treatments can only improve symptoms, not stop progression or cure the disease, but effective treatments can significantly improve patients' quality of life. There is growing evidence that chromatin regulatory proteins (CRs) are involved in a variety of biological processes, including inflammation, apoptosis, autophagy, and proliferation. But the relationship of chromatin regulators in Parkinson's disease has not been studied. Therefore, we aim to

The Chromatin State during Gonadal Sex Determination.

At embryonic day (E) 10.5, prior to gonadal sex determination, XX and XY gonads are bipotential and able to differentiate into either a testis or an ovary. At this point, they are transcriptionally and morphologically indistinguishable. Sex determination begins around E11.5 in the mouse when the supporting cell lineage commits to either Sertoli or granulosa cell fate. Testis-specific factors such as SRY and SOX9 drive differentiation of bipotential-supporting cells into the Sertoli cell pathway, whereas ovary-specific factors like WNT4 and FOXL2 guide differentiation into granulosa cells. It i

Chromatin modifying gene mutations in follicular lymphoma.

Follicular lymphoma (FL) is an indolent malignancy of germinal center B cells. Although the overall survival of FL patients has recently improved with the introduction of novel therapies, there is significant heterogeneity in patient outcome and a need for rationally designed therapeutic strategies that target disease biology. Next-generation sequencing studies have identified chromatin modifying gene (CMG) mutations as a hallmark of FL, highlighting epigenetic modifiers as an attractive therapeutic target in this disease. Understanding the complex roles of these mutations will be central to i

SWI/SNF chromatin remodeling complexes and cancer.

The identification of mutations and deletions in the SMARCB1 locus in chromosome band 22q11.2 in pediatric rhabdoid tumors provided the first evidence for the involvement of the SWI/SNF chromatin remodeling complex in cancer. Over the last 15 years, alterations in more than 20 members of the complex have been reported in a variety of human tumors. These include germline mutations and copy number alterations in SMARCB1, SMARCA4, SMARCE1, and PBRM1 that predispose carriers to both benign and malignant neoplasms. Somatic mutations, structural abnormalities, or epigenetic modifications that lead t

Does chromatin remodeling mark systemic acquired resistance?

The recognition of plant pathogens activates local defense responses and triggers a long-lasting systemic acquired resistance (SAR) response. Activation of SAR requires the hormone salicylic acid (SA), which induces SA-responsive gene expression. Recent data link changes in gene expression to chromatin remodeling, such as histone modifications and histone replacement. Here, we propose a model in which recruitment of chromatin-modifying complexes to SA-responsive loci controls their basal and SA-induced expression. Basal repression of these loci requires the post-translational modifier SUMO (SM

DNA damage regulates Chk2 association with chromatin.

DNA damage triggers cellular signaling pathways that control the cell cycle and DNA repair. Chk2 is a critical mediator of diverse responses to DNA damage. Chk2 transmits signals from upstream phosphatidylinositol 3'-kinase-like kinases to effector substrates including p53, Brca1, Cdc25A, and Cdc25C. Using chromatin fractionation as well as immunostaining combined with detergent pre-extraction, we have found that a small pool of Chk2 is associated with chromatin prior to DNA damage. Recovery of chromatin-bound Chk2 is reduced in an ATM-dependent manner by exposure to ionizing radiation. Campto
