The AraC Negative Regulator family modulates the activity of histone-like proteins in pathogenic bacteria.

The AraC Negative Regulators (ANR) comprise a large family of virulence regulators distributed among diverse clinically important Gram-negative pathogens, including Vibrio spp., Salmonella spp., Shigella spp., Yersinia spp., Citrobacter spp., and pathogenic E. coli strains. We have previously reported broad effects of the ANR members on regulators of the AraC/XylS family. Here, we interrogate possible broader effects of the ANR members on the bacterial transcriptome. Our studies focused on Aar (AggR-activated regulator), an ANR family archetype in enteroaggregative E. coli (EAEC) isolate 042.

PhoP/PhoQ: macrophage-specific modulators of Salmonella virulence?

The regulation of gene expression by the two-component regulatory system PhoP/PhoQ is necessary for Salmonella typhimurium survival within macrophages, defensin resistance, acid resistance, and murine typhoid fever pathogenesis. Salmonella experience multiple environments during mammalian infection and survival requires tightly regulated gene expression. After phagocytosis by macrophages, signal transduction by PhoQ results in the transcription of phoP-activated genes (pags) encoding proteins essential to bacterial survival and virulence. One such gene, pagC, encodes an envelope protein with a

Metabolic Genetic Screens Reveal Multidimensional Regulation of Virulence Gene Expression in Listeria monocytogenes and an Aminopeptidase That Is Critical for PrfA Protein Activation.

Listeria monocytogenes is an environmental saprophyte and intracellular bacterial pathogen. Upon invading mammalian cells, the bacterium senses abrupt changes in its metabolic environment, which are rapidly transduced to regulation of virulence gene expression. To explore the relationship between L. monocytogenes metabolism and virulence, we monitored virulence gene expression dynamics across a library of genetic mutants grown under two metabolic conditions known to activate the virulent state: charcoal-treated rich medium containing glucose-1-phosphate and minimal defined medium containing li

Regulatory RNAs as mediators, scaffolds, and effectors in host-phage interaction.

Regulatory RNAs have long been recognized as major post-transcriptional regulators of bacterial physiology, controlling diverse processes including metabolism, stress adaptation, quorum sensing, and virulence. Recent discoveries have expanded their functional repertoire, revealing that both bacterial and phage-encoded regulatory RNAs contribute to multiple aspects of host-(bacterio)phage interactions. Beyond regulating cellular physiology, regulatory RNAs influence bacterial defense through immune regulation, RNA-guided immunity, dormancy, and abortive infection pathways, while phage-encoded r

Environmental modulation of gene expression and pathogenesis in Yersinia.

The yersiniae are a useful model for understanding how environmental modulation of gene expression allows pathogens to inhabit a wide range of niches. This review follows the enteropathogenic yersiniae, Yersinia enterocolitica and Yersinia pseudotuberculosis, and the agent of plague, Yersinia pestis, through their life cycles, describing how adaptive gene expression may promote successful pathogenesis.

Virulence Regulation in Borrelia burgdorferi.

Borrelia burgdorferi, the causative agent of Lyme disease, is the most common vector-borne disease in the United States. Compared with other bacterial pathogens, B. burgdorferi has many unique features. For instance, its highly segmented genome was predicted to encode very few proteins directly dedicated to gene expression regulation. Yet, the spirochete continuously reprograms its transcriptome and proteome to promote survival and pathogenesis as spirochetes traverse the enzootic lifecycle between ticks and mammals. Signal sensing systems, a unique alternative sigma factor cascade, and multi-

Low CO2 Responsive Gene Co-Expression Network Identifies Regulators Facilitating Photosynthetic Growth of Synechocystis sp. Strain PCC 6803.

Cyanobacteria operate a photosynthetic CO2 concentrating mechanism (CCM) to cope with the low inorganic carbon (Ci) concentration in natural aquatic environment. Unlike in higher plants, transcription factors (TF) identified to improve photosynthesis and growth or to participate in the regulation of CCM are relatively limited. In this work, we constructed a gene co-expression network (GCN) with transcriptome data from multi-timepoint treatments under varied CO2 concentrations in Synechocystis sp. PCC 6803, to systematically identify CO2 responsive regulators. New regulatory factors of CCM comp

[Effect of hsdS homologous gene duplication on pathogenicity-related phenotypes and gene expression in Mycoplasma pneumoniae].

Objective: To investigate the impact of the hsdS gene on the phenotypic characteristics and transcriptomic expression profiles of Mycoplasma pneumoniae (MP). Methods: This study is an experimental study. A total of 20 clinical MP strains were isolated from the clinical respiratory samples from the children with pneumonia in Shanghai Children's Hospital, between December 2023 and December 2024. MP strains were selected and divided into the multi-hsdS homologous group (MHG, n=10) and the oligo-hsdS homologous group (OHG, n=10) based on the number of hsdS homologous genes. The two groups were com

Transcriptomic insights on the virulence-controlling CsrA, BadR, RpoN, and RpoS regulatory networks in the Lyme disease spirochete.

Borrelia burgdorferi, the causative agent of Lyme disease, survives in nature through a cycle that alternates between ticks and vertebrates. To facilitate this defined lifestyle, B. burgdorferi has evolved a gene regulatory network that ensures transmission between those hosts, along with specific adaptations to niches within each host. Several regulatory proteins are known to be essential for the bacterium to complete these critical tasks, but interactions between regulators had not previously been investigated in detail, due to experimental uses of different strain backgrounds and growth con

Small non-coding RNA SraG regulates the operon YPK_1206-1205 in Yersinia pseudotuberculosis.

Small non-coding RNAs (sRNAs) are important post-transcriptional regulators in prokaryotes and have been demonstrated to participate in most of the cellular processes. SraG is an sRNA found in several enterobacterial species, but its targets have not been characterized. Here, we compared the protein expression patterns between the wild-type and an sraG-depleted mutant of Yersinia pseudotuberculosis by proteomic analysis. Sixteen proteins were up- or downregulated, and the negative regulatory role of SraG associated with the YPK_1206-1205 operon was confirmed. A region in the coding sequence of

AtxA, a Bacillus anthracis global virulence regulator.

Fifteen years ago, AtxA was isolated as a toxin gene activator and five years later it was shown to be a Bacillus anthracis master regulator. AtxA controls the expression of more than a hundred genes belonging to all genetic elements, the chromosome and both virulence plasmids, including those encoding the major virulence factors. AtxA can activate or repress gene expression. The mechanism by which AtxA exerts its control is unknown; it is indirect on some genes but may be direct on others. The expression of many AtxA-controlled genes is induced by the presence of bicarbonate/CO(2). AtxA links

Deletion of the moeA gene in Flavobacterium IR1 drives structural color shift from green to blue and alters polysaccharide metabolism.

Structural colors (SC), generated by light interacting with nano-structured materials, are responsible for the brightest and most vivid coloration in nature. Despite being widespread within the tree of life, there is little knowledge of the genes involved. Partial exceptions are some Flavobacteriia in which genes involved in a number of pathways, including gliding motility and polysaccharide metabolism, have been linked to SC. A previous genomic analysis of SC and non-SC bacteria suggested that the pterin pathway is involved in the organization of bacteria to form SC. Here, we focus on moeA, a

Random Switching of the ModA11 Type III DNA Methyltransferase of Neisseria meningitidis Regulates Entner-Doudoroff Aldolase Expression by a Methylation Change in the eda Promoter Region.

Phase-variable DNA methyltransferases (Mods) mediate epigenetic regulation of gene expression. These phase-variable regulons, called phasevarions, have been shown to regulate virulence and immunoevasion in multiple bacterial pathogens. How genome methylation switching mediates gene regulation is unresolved. Neisseria meningitidis remains a major cause of sepsis and meningitis worldwide. Previously, we reported that phase variation (rapid on/off switching) of the meningococcal ModA11 methyltransferase regulates 285 genes. Here we show a bioinformatic analysis that reveals only 26 of the regulat

Shigella flexneri Diguanylate Cyclases Regulate Virulence.

Shigella flexneri is an intracellular human pathogen that invades colonic cells and causes bloody diarrhea. S. flexneri evolved from commensal Escherichia coli, and genome comparisons reveal that S. flexneri has lost approximately 20% of its genes through the process of pathoadaptation, including a disproportionate number of genes associated with the turnover of the nucleotide-based second messenger cyclic di-GMP (c-di-GMP); however, the remaining c-di-GMP turnover enzymes are highly conserved. c-di-GMP regulates many behavioral changes in other bacteria in response to changing environmental c

Aspects on evolution of fungal beta-lactam biosynthesis gene clusters and recruitment of trans-acting factors.

Penicillins and cephalosporins are beta-lactam antibiotics. The formation of hydrophobic penicillins has been reported in fungi only, notably Penicillium chrysogenum and Aspergillus (Emericella) nidulans, whereas the hydrophilic cephalosporins are produced by both fungi, e.g., Acremonium chrysogenum (cephalosporin C), and bacteria. The producing bacteria include Gram-negatives and Gram-positives, e.g., Streptomyces clavuligerus (cephamycin C) and Lysobacter lactamgenus (cephabacins), respectively. The evolutionary origin of beta-lactam biosynthesis genes has been the subject of discussion for

Transcriptomic analysis of longitudinal Burkholderia pseudomallei infecting the cystic fibrosis lung.

The melioidosis bacterium, Burkholderia pseudomallei, is increasingly being recognised as a pathogen in patients with cystic fibrosis (CF). We have recently catalogued genome-wide variation of paired, isogenic B. pseudomallei isolates from seven Australasian CF cases, which were collected between 4 and 55 months apart. Here, we extend this investigation by documenting the transcriptomic changes in B. pseudomallei in five cases. Following growth in an artificial CF sputum medium, four of the five paired isolates exhibited significant differential gene expression (DE) that affected between 32 an

Comparative transcriptomic analysis of Porphyromonas gingivalis biofilm and planktonic cells.

BACKGROUND: Porphyromonas gingivalis in subgingival dental plaque, as part of a mature biofilm, has been strongly implicated in the onset and progression of chronic periodontitis. In this study using DNA microarray we compared the global gene expression of a P. gingivalis biofilm with that of its planktonic counterpart grown in the same continuous culture. RESULTS: Approximately 18% (377 genes, at 1.5 fold or more, P-value < 0.01) of the P. gingivalis genome was differentially expressed when the bacterium was grown as a biofilm. Genes that were down-regulated in biofilm cells, relative to pla

A multi-tetracycline responsive induction system for gene expression in Bacillus subtilis.

Well-characterized induction systems that offer tightly regulated, graded, and homogeneous control of gene expression are essential tools for basic and applied microbiology. Tetracycline-based induction systems are widely used non-toxic expression systems in bacteria; however, the generally recognized as safe (GRAS) and industrially relevant model organism Bacillus subtilis currently lacks a tightly regulated, sensitive system that is robust to media and growth conditions. Here, we adapted features of existing tetracycline induction systems to the specific requirements of B. subtilis by engine

Hyaluronic acid derived from other streptococci supports Streptococcus pneumoniae in vitro biofilm formation.

We investigate the role of hyaluronic acid (HA) on S. pneumoniae in vitro biofilm formation and evaluate gene expressions of virulence and/or biofilm related genes. Biofilms were grown in medium supplied with HA derived from capsule of Streptococcus equi. The biomasses of biofilms were detected by crystal-violet (CV) microtiter plate assay, and the morphology was viewed under scanning electron microscope (SEM). The gene expressions were assessed by relative quantitative RT-PCR. The results showed that the HA support pneumococcal growth in planktonic form and within biofilms. The CV-microtiter

Comparison of Streptococcus mutans growth-phase-dependent transcriptome changes in two different simulated microgravity models.

Streptococcus mutans is a cariogenic member of human dental plaque biofilm. Our previous study of S. mutans early stationary-phase rotary cell culture system (RCCS) cultures revealed significant transcriptome changes under low-shear modelled microgravity (LSMMG) compared to normal gravity (NG), as well as an altered cell clumping phenotype. In this current study, S. mutans mid-exponential phase and late-exponential phase cultures were compared using the RCCS (LSMMG and NG orientations) as well as simulated microgravity ('0 g') using a random positioning machine (0 g RPM).
