Identification of hub genes and potential molecular mechanisms related to radiotherapy in thyroid cancer.

Radiotherapy is a common approach during the treatment of thyroid cancer (THCA). It is urgent to identify the radiotherapy-related gene and explore the underlying mechanisms. An message RNA expression clinical data was gained from the Cancer Genome Atlas. The differential expression genes between normal individuals and THCA patients were identified by the "limma" package of R software. The differential expression genes between the patients without radiation therapy and the patients with radiation therapy were also obtained via the same method. Survival analysis, gene set enrichment analysis, i

Integrated spatial transcriptome and metabolism study reveals metabolic heterogeneity in human bladder cancer.

Bladder cancer (BC) is a malignancy that originates from the cells lining the bladder and is one of the most common cancers of the urinary system, capable of occurring in any part of the bladder. However, the molecular mechanisms underlying the malignant transformation of BC have not been systematically studied. This study integrated cutting-edge techniques of spatial transcriptomics (ST) and spatial metabolomics (SM) to capture the transcriptomic and metabolomic landscapes of both BC and adjacent normal tissues. ST results revealed a significant upregulation of genes associated with choline m

Biallelic inactivation of TP53 rarely contributes to the development of malignant peripheral nerve sheath tumors.

About 10% of the patients with neurofibromatosis type 1 (NF1) develop malignant peripheral nerve sheath tumors (MPNSTs), accounting for half of all MPNST cases. Several nonrandom chromosomal aberrations have been found, but the target genes remain mostly unrecognized. Mutations in the NF1 and TP53 genes have been found in some MPNSTs, and recent data from mouse models support a synergistic effect of these two genes in the development of MPNST. In the present study, we have analyzed 16 MPNSTs, including 11 from patients with NF1 and 5 sporadic cases, for mutations in the coding sequence of the

Integrative transcriptomic analysis reveals tumor-adjacent mucosal remodeling in colorectal cancer.

Tumor-adjacent mucosa is commonly used as a normal reference in colorectal cancer (CRC) transcriptomic studies, but its relationship with distant normal mucosa and tumor tissue remains unclear. Here, we performed bulk RNA sequencing of paired distant normal, adjacent, and tumor tissues from 25 patients with CRC and used these three tissue states to construct an ordered normal-adjacent-tumor (N-A-T) expression continuum. Although adjacent mucosa was globally closer to distant normal mucosa and showed no significant differential expression by pairwise analysis, a limma-based linear trend model i

Concordant Shared Transcriptomic Signatures and Candidate Regulatory Features in Chronic Lymphocytic Leukemia and Multiple Myeloma.

Background: Chronic lymphocytic leukemia (CLL) and multiple myeloma (MM) are B-cell malignancies with distinct cellular origins and microenvironmental dependencies. We aimed to identify concordant transcriptomic signatures and candidate transcriptional regulatory features between CLL CD19-positive B cells and MM-associated bone marrow-derived mesenchymal stromal cells (MSCs). Methods: Public Gene Expression Omnibus bulk RNA sequencing datasets were analyzed separately within each context using DESeq2. Differentially expressed genes (DEGs) were defined using adjusted p-value < 0.05 and absolute

Quantitative PCR and immunohistochemical analyses of HMGB1 and RAGE expression in canine disseminated histiocytic sarcoma (malignant histiocytosis).

BACKGROUND: Disorders of histiocytic origin affecting humans and dogs share various similarities. Canine disseminated histiocytic sarcoma (DHS) (formerly known as malignant histiocytosis) is an aggressive neoplasm of interstitial dendritic cells (DCs). The receptor for glycation end products (RAGE) and the high mobility group box1 protein (HMGB1) have been shown to be required for the maturation and migration of DCs. Thus, deregulation of the expression of these genes could have a major effect on the progression of histiocytic disorders. MATERIALS AND METHODS: Neoplastic canine DHS samples an

Molecular and structural reprogramming of gastric cancer revealed by systems-level transcriptomic analysis.

Gastric cancer (GC) is a major cause of cancer mortality and remains difficult to diagnose early and treat effectively. Although transcriptomic profiling has defined extensive molecular heterogeneity, many studies are not anchored to clinicopathological variables or interpreted in the context of tissue-level pathobiology. We applied an integrative transcriptomic and network-based framework to identify molecular signatures that reflect structural and biochemical reprogramming of gastric tissue during malignant transformation. RNA-seq expression profiles and clinical annotations were analyzed us

Differential Expression and Target Gene Analysis of PBMC-Derived microRNAs as Prognostic Biomarkers in Acute Lymphoblastic Leukemia.

Acute lymphoblastic leukemia (ALL) is a clinically diverse cancer in which microRNA (miRNA)-mediated post-transcriptional regulation contributes to leukemogenesis and subtype heterogeneity. In this study, miRNA expression profiling by microarray was performed on ALL cases (B-ALL and T-ALL) and healthy controls. Data were normalized and analyzed for differential expression using false discovery rate (FDR)-adjusted p-values. Differentially expressed miRNAs were further examined using unsupervised visualization to assess overall disease-related expression patterns. To explore their biological sig

Chromosome X aneusomy and androgen receptor gene copy number aberrations in apocrine carcinoma of the breast.

Carcinomas with apocrine differentiation (CAD) of the breast are rare tumours typically presenting high immunohistochemical expression of androgen receptor (AR) which is a target molecule for personalised therapy. To date, no studies have evaluated the genetic changes that are associated with AR immunohistochemical expression in CADs. The present work aims to characterise AR status in CADs. Twenty CAD tumours were studied with immunohistochemistry, in situ fluorescence hybridization and DNA methylation analysis, to evaluate AR expression and its regulator status. All tumours demonstrated high

Pan-cancer Analysis Reveals m6A Variation and Cell-specific Regulatory Network in Different Cancer Types.

As the most abundant messenger RNA (mRNA) modification, N6-methyladenosine (m6A) plays a crucial role in RNA fate, impacting cellular and physiological processes in various tumor types. However, our understanding of the role of the m6A methylome in tumor heterogeneity remains limited. Herein, we collected and analyzed m6A methylomes across nine human tissues from 97 m6A sequencing (m6A-seq) and RNA sequencing (RNA-seq) samples. Our findings demonstrate that m6A exhibits different heterogeneity in most tumor tissues compared to normal tissues, which contributes to the diverse clinical outcomes

Identifying driver genes involving gene dysregulated expression, tissue-specific expression and gene-gene network.

BACKGROUND: Cancer as a kind of genomic alteration disease each year deprives many people's life. The biggest challenge to overcome cancer is to identify driver genes that promote the cancer development from a huge amount of passenger mutations that have no effect on the selective growth advantage of cancer. In order to solve those problems, some researchers have started to focus on identification of driver genes by integrating networks with other biological information. However, more efforts should be needed to improve the prediction performance. METHODS: Considering the facts that driver ge

Expression of integrin receptors on 45 clinical neuroblastoma specimens.

Immunohistological expression of integrins has been analyzed on 45 neuroblastoma specimens representative of the different clinical and histological forms of the tumor. None of the specimens expressed the alpha 5 chain of the integrins. The beta 1 chain was expressed on all specimens, the alpha 1 chain on 44 specimens and the alpha 3 chain on 42; the 4 specimens which lacked alpha 1 or alpha 3 were stage-4 neuroblastomas. The alpha 2 chain was expressed on 18 specimens, and the alpha 6 chain on 17; 15 reacted with both. Their reactivity was related to the maturation of the tumor rather than th

A Comprehensive Analysis of Transcription Factor-microRNA Network in Six Different Major Cancers: Uncovering the Regulatory Backstages of Cancer.

Regulatory backstage of cancer involves complex multifactorial mechanisms. Among these, the posttranscriptional modulation between microRNA (miRNAs) and mRNAs is implicated as major regulatory mechanisms in different cancers. The tissue- and disease-specific regulation of miRNAs by transcription factors (TFs) further adds to the complexity of this system potentially impacting cancer pathogenesis. To uncover the major TFs impacting miRNA transcription in cancer, the differentially expressed miRNAs and mRNAs in six different cancer types, namely, liver hepatocellular carcinoma, lung adenocarcino
