Applications of Machine Learning-Driven Molecular Models for Advancing Ophthalmic Precision Medicine.

Ophthalmic diseases such as glaucoma, age-related macular degeneration (ARMD), and optic neuritis involve complex molecular and cellular disruptions that challenge current diagnostic and therapeutic approaches. Advanced artificial intelligence (AI) and machine learning (ML) models offer a novel lens to analyze these diseases by integrating diverse datasets, identifying patterns, and enabling precision medicine strategies. Over the past decade, applications of AI in ophthalmology have expanded from imaging-based diagnostics to molecular-level modeling, bridging critical gaps in understanding di

Molecular biology and disease models of vestibular schwannomas: State of the art.

Vestibular schwannomas arise either sporadically or as part of the familial condition NF2-related schwannomatosis. Almost all schwannomas arise due to the loss of the NF2 tumor suppressor gene, encoding the Merlin protein, and cause a slow-growing tumor composed largely of not only undifferentiated Schwann cells but also immune cells and newly formed blood vessels. They most commonly arise on the eighth cranial nerve, the vestibulocochlear nerve, but may occur on other cranial or peripheral nerves. With surgery and/or radiotherapy currently being the only treatment options, there have been man

Dual-molecular targeting nanomedicine upregulates synergistic therapeutic efficacy in preclinical hepatoma models.

Advanced hepatocellular carcinoma (HCC) is one of the most challenging cancers because of its heterogeneous and aggressive nature, precluding the use of curative treatments. Sorafenib (SOR) is the first approved molecular targeting agent against the mitogen-activated protein kinase (MAPK) pathway for the noncurative therapy of advanced HCC; yet, any clinically meaningful benefits from the treatment remain modest, and are accompanied by significant side effects. Here, we hypothesized that using a nanomedicine platform to co-deliver SOR with another molecular targeting drug, metformin (MET), cou

Molecular Pathways and Animal Models of Semilunar Valve and Aortic Arch Anomalies.

The great arteries of the vertebrate carry blood from the heart to the systemic circulation and are derived from the pharyngeal arch arteries. In higher vertebrates, the pharyngeal arch arteries are a symmetrical series of blood vessels that rapidly remodel during development to become the asymmetric aortic arch arteries carrying oxygenated blood from the left ventricle via the outflow tract. At the base of the aorta, as well as the pulmonary trunk, are the semilunar valves. These valves each have three leaflets and prevent the backflow of blood into the heart. During development, the process

Molecular Pathways and Animal Models of d-Transposition of the Great Arteries.

During normal cardiovascular development, the outflow tract becomes septated and rotates so that the separate aorta and pulmonary trunk are correctly aligned with the left and right ventricles, respectively. However, when this process goes wrong, the aorta and pulmonary trunk are incorrectly positioned, resulting in oxygenated blood being directly returned to the lungs, with deoxygenated blood being delivered to the systemic circulation. This is termed transposition of the great arteries (TGA). The precise etiology of TGA is not known, but the use of animal models has elucidated that genes inv

Atomic Resolution Homology Models and Molecular Dynamics Simulations of Plasmodium falciparum Tubulins.

Microtubules are tubulin polymers present in the eukaryotic cytoskeleton essential for structural stability and cell division that are also roadways for intracellular transport of vesicles and organelles. In the human malaria parasite Plasmodium falciparum, apart from providing structural stability and cell division, microtubules also facilitate important biological activities crucial for parasite survival in hosts, such as egression and motility. Hence, parasite structures and processes involving microtubules are among the most important drug targets for discovering much-needed novel Plasmodi

Mayo alliance prognostic system for mastocytosis: clinical and hybrid clinical-molecular models.

Systemic mastocytosis (SM) is a clinically heterogeneous disease with prognosis chiefly assigned based on World Health Organization (WHO) morphologic subclassification. We assessed the feasibility of developing contemporary risk models for SM based on clinical and integrated clinical-genetics information. Diagnosis of SM was per WHO criteria, and karyotype and next-generation sequencing data were available in a subset of the total 580 patients (median age, 55 years; range, 18-88 years) seen at the Mayo Clinic between 1968 and 2015. Morphologic subcategories were indolent/smoldering in 291 (50%

Molecular pathways: preclinical models and clinical trials with metformin in breast cancer.

Metformin, an oral biguanide widely used to treat diabetes, has considerable potential and is in clinical trials as an experimental preventive or therapeutic agent for a range of cancers. Direct actions targeting cellular pathways, particularly via AMP-activated protein kinase and through inhibiting mitochondrial ATP synthesis, or systemic mechanisms involving insulin and insulin-like growth factors have been much studied in vitro and in preclinical models. Epidemiologic and retrospective studies also provide clinical evidence in support of metformin as an antitumor agent. Preoperative window-

Three-dimensional models of non-steroidal ligands: a comparative molecular field analysis.

The estrogen receptor, ER, is an important biological target whose inhibition is known to be therapeutically relevant in the treatment of postmenopausal osteoporosis. In the present study, two prediction methods (CoMFA and GRIND (Almond)) were used to describe the binding modes of a set of estrogen receptor ligands. The critical alignment step presented in CoMFA was solved by using the information of the molecular descriptors space generated by grid-independent descriptors (GRIND). Then, it was possible to build robust and high predictive models based on the alignment-independent model. Since

Molecular Modeling and Molecular Dynamics Simulation of a Packed and Intact Bacterial Microcompartment.

Bacterial microcompartments (BMCs) are protein-bound organelles found in some bacteria which encapsulate enzymes for enhanced catalytic activity. These compartments spatially sequester enzymes within semipermeable shell proteins and are packed full of enzyme cargoes and metabolites as they fulfill their function. Coupling together recent SAXS and proteomics work, it is possible to develop molecular models for these microcompartments and interrogate enzyme and metabolite dynamics within. Our primary goal of this study is to quantify the permeability of metabolite glyceraldehyde-3-phosphate (G3P

The molecular phase diagram of carbon dioxide by molecular simulations of the TraPPE model.

The determination of the phase diagram of carbon dioxide by using exclusively experimental techniques has been prevented by the strong metastabilities of solid phases and the hysteresis in some phase transitions. Quantum mechanical methods have played a crucial role in this field helping the characterization of the molecular/non molecular character of the phases. Nowadays, it is well-established that CO2-I, CO2-II, CO2-III (first termed as VII), and CO2-IV phases are molecular phases in contrast with high temperature and high pressure non-molecular phases such as CO2-V and CO2-VI. In this work

Multiparadigm Benchmark of Molecular Docking: From Physics to Co-Folding and Hybrid Models.

Generalizability of molecular docking predictions across novel protein targets and distinct small-molecule chemotypes is key to the successful application of deep learning co-folding approaches in drug discovery, as highlighted by recent benchmarks, including Runs-n-Poses [Škrinjar, P.; et al.Nat. Struct. Mol. Biol.2026, 33, 782-794.]. To compare generalizability across physics-based, hybrid rescoring models, and co-folding approaches, we systematically benchmarked several molecular docking tools representing these paradigms. Our results support previous observations that co-folding approaches

Exploiting machine-learning models with DCE-MRI radiomics for breast cancer molecular subtyping.

Breast cancer is a heterogeneous disease, and accurate preoperative identification of molecular subtypes is essential for guiding individualized treatment and prognostic evaluation. However, histopathological assessment, the current gold standard, is invasive and limited by intratumoral heterogeneity, underscoring the need for reliable noninvasive alternatives. Radiomics based on dynamic contrast-enhanced magnetic resonance imaging (DCE-MRI) has shown promise for molecular subtype prediction; nevertheless, the optimal radiomic features for automated molecular classification remain to be fully

Molecular Profiling Thyroid Cancer Using 2T2D-FTIR Spectroscopy Integrated With Machine Learning Models.

Thyroid cancer is the most common endocrine malignancy. Two-trace two-dimensional Fourier transform infrared spectroscopy (2T2D-FTIR) shows great promise in cancer research by providing detailed molecular information that helps distinguish tumor types and stages. In this study, we used 2T2D-FTIR combined with machine learning (ML) to diagnose thyroid cancer across different population groups. The study population was divided into three groups: G1 (20-40 ± 2 years, female), G2 (45-60 ± 2 years, male and female), and G3 (65-80 ± 2 years, female). This advanced technique enhances the comparison b

Renal Cell Carcinoma: Histopathology, Molecular Features, and the Emerging Role of Organoid Models.

Renal cell carcinoma (RCC) accounts for approximately 90% of kidney malignancies and comprises a heterogeneous group of tumors with distinct histological and molecular features. More than 20 histological subtypes have been defined within an integrated classification framework that incorporates histomorphology and is increasingly informed by recurrent molecular differences. Given the intrinsic resistance to conventional chemotherapies, treatment of advanced RCC primarily relies on tyrosine kinase inhibitors and immune checkpoint blockade; however, responses are often transient, and only a subse

Enabling DCIS subtyping: leveraging foundation models for robust grading and molecular biomarker scoring.

Ductal Carcinoma In Situ (DCIS) is a non-obligate precursor of invasive breast cancer. Due to a lack of reliable prognostic markers, nearly all women with DCIS undergo intensive treatment-often unnecessarily. The LORD trial addresses this by offering active surveillance to women with screen-detected, ER-positive, HER2-negative, grade 1 or 2 DCIS, aiming to reduce overtreatment. To support this, we developed a deep learning pipeline based on foundation models to predict grade, ER, and HER2 status directly from H&E-stained digitized pathology slides. Models were trained and tested on a Dutch mul

Molecular characterization of humanized APOE mouse models reveals source and genotype dependent differences.

BACKGROUND: Humanized APOE targeted-replacement (TR) mice are essential tools for studying apoE isoform effects in Alzheimer’s disease (AD) and other apoE-related disorders. Despite their widespread use, existing APOE mouse models, generated with different gene targeting strategies, have not been directly compared in terms of apoE isoform expression, lipid profiles, and transcriptomic signatures. Such differences could impact how we interpret APOE genotype-related outcomes, as well as related underlying molecular mechanisms. METHODS: We conducted a comprehensive molecular comparison of humaniz

Shared early molecular mechanisms revealed in P301S and 5xFAD Alzheimer's disease mouse models.

Alzheimer's disease (AD) is the most common neurodegenerative disorder characterized by early molecular events that influence disease progression. Still, the molecular mechanisms caused by different mutations of AD are not understood. We have performed a multidisciplinary study to investigate and compare the early stages of the pathology in two transgenic AD mouse models: P301S and 5xFAD. Using SNOTRAP-based mass spectrometry, we assessed changes in S-nitrosylation, a nitric oxide-mediated post-translational modification, of proteins in both models during their juvenile age. The increased leve
