ZBP1 at the Interface of Nucleic-Acid Stress and Inflammatory Cell Death After Intracerebral Hemorrhage: A Hypothesis-Driven Overview.

Intracerebral hemorrhage (ICH) creates a sterile perihematomal niche in which erythrocyte lysis, heme and iron toxicity, mitochondrial damage, blood-brain barrier disruption and innate immune activation converge. Which nucleic-acid sensors translate this biochemical stress into inflammatory cell death remains unresolved. Z-DNA-binding protein 1 (ZBP1) can recognize Z-conformation nucleic acids and couple ligand sensing to RIPK1, RIPK3, MLKL, caspase-8 and inflammasome-associated modules. We performed a targeted, evidence-graded narrative search, updated on 29 August 2026, to ask four questions

Two-Step Self-Assembly Mechanisms and Crystal-Quasicrystal Transition Kinetics in DNA Dodecagonal Quasicrystals.

Quasicrystals are materials that exhibit long-range bond-orientational order without translational periodicity. Although various crystals and quasicrystals have been assembled from DNA nanomotifs, the self-assembly mechanisms of quasicrystals and the transition kinetics between crystals and quasicrystals remain poorly understood. Here, we introduce a coarse-grained patchy-particle-chain model for branched DNA nanomotifs to reveal the formation and transition kinetics of two-dimensional dodecagonal quasicrystals. The simulations capture the self-assembly of bridged 5- and 6-point-star DNA motif

Stop Sign-Triggered Nucleic Acid Structural Transformation Enables Intracellular GlycoRNA Spatial Imaging for Evaluating of Glycosylation Mechanism.

Glycosylation is a widespread modification process in living organisms. Besides proteins and lipids, very recent research has revealed that small noncoding RNAs can also be glyco-modified, but their biosynthetic pathways and functions within cells remain unknown due to the lack of analytical strategies and intracellular spatial imaging techniques capable of detecting low-abundance targets in the presence of high levels of analogous interfering RNAs. Herein, we designed a stop sign-triggered nucleic acid structural transformation strategy to monitor spatial distribution and the potential glycos

A DNA triangular prism scaffold-guided directionally-controlled derailment-free DNAzyme walker.

INTRODUCTION: Deoxyribozyme (DNAzyme) with RNA cleavage activity, including a DNAzyme walker, has been extensively explored as the tool for cancer diagnosis and therapy due to its excellent programmability, stability, and activity. However, the precise control over the directionality and progressivity of molecular movement towards its predetermined destination remains a formidable challenge. OBJECTIVES: We aim to construct a three-dimensional DNA walker capable of addressing the uncertainty of motion direction because of the deviation from the predesignated track in uniform solutions. METHOD

Pushing the experimental resolution boundary in chromatin fibre organisation using multiscale simulations.

The multiscale organisation of chromatin arises from the interplay of intermolecular interactions, physical constraints, and the physicochemical properties of the nuclear environment. These processes span a wide range of spatial and temporal scales. At the scale of a few angstroms, atomic interactions between histone residues, DNA, metabolites, and solvent molecules occur on picosecond to nanosecond timescales. At the nanometre scale, nucleosomes and their arrays undergo conformational changes, sliding, and breathing motions on microsecond to millisecond timescales. At the micrometre scale, ch

Recent Progress of Triplex DNA Formation and Its Applications.

Recently, much attention has been focused on oligonucleotide drugs that precisely control the gene expression. Among these, triplex-forming oligonucleotides (TFOs) represent common antigene strategies because they bind specifically to the major groove position of genomic DNA to form a triplex DNA structure. Thus far, this promising triplex formation technique represents a successful strategy with strong application prospects for gene manipulation applications (e.g., cancer, Huntington's disease, inflammatory disease, etc.), analytical detection (e.g., nucleic acid, small molecules, etc.), and

A twist grain boundary phase in aqueous solutions of the nucleic acid tetramer GTAC.

At high concentration, long Watson/Crick (WC) double-helixed DNA forms columnar crystal or liquid crystal phases of linear, parallel duplex chains packed on periodic lattices. This can also be a structural motif of short NA oligomers such as the 5'-GTAC-3' studied here, which makes four-base WC duplexes having hydrophobic blunt ends. End-to-end aggregation then assembles these duplexes into columns and columnar phases are stabilized, in spite of breaks in the double helix every four bases. But the new degrees of freedom introduced by such breaks also enable opportunities for a more diverse pal

Unraveling Ribonucleic Acid Unfolding: A Quantitative Comparison of Solution and Gas-Phase Unfolding.

Ribonucleic acids (RNAs) are challenging structural biology targets, as numerous barriers exist to determining their high-resolution structures and specific biological functions. Previous results have highlighted the utility of collision-induced unfolding (CIU) to relatively rapidly assess noncoding (nc)RNA higher-order structure (HOS) information. Yet, there remain many gaps in our understanding of how these data can be related to the structures adopted by RNAs in solution as current correlations are largely qualitative. In this study, we describe significant advancements in RNA CIU. Previous

DNA Origami Colloidal Crystals: Opportunities and Challenges.

Over the last three decades, colloidal crystallization has provided an easy-to-craft platform for mesoscale engineering of photonic and phononic crystals. Nevertheless, the crystal lattices achieved thus far with commodity colloids are largely limited to symmetric and densely packed structures, restricting their functionalities. To obtain non-close-packed crystals and the resulting complexity of the available structures, directional binding between "patchy" colloids has been pursued. However, the conventional "patchy" colloids have been restricted to micrometer-scale spherical particles or clu

Steric Communication between Dynamic Components on DNA Nanodevices.

Biomolecular nanotechnology has helped emulate basic robotic capabilities such as defined motion, sensing, and actuation in synthetic nanoscale systems. DNA origami is an attractive approach for nanorobotics, as it enables creation of devices with complex geometry, programmed motion, rapid actuation, force application, and various kinds of sensing modalities. Advanced robotic functions like feedback control, autonomy, or programmed routines also require the ability to transmit signals among subcomponents. Prior work in DNA nanotechnology has established approaches for signal transmission, for

Probing RNA Conformations Using a Polymer-Electrolyte Solid-State Nanopore.

Nanopore systems have emerged as a leading platform for the analysis of biomolecular complexes with single-molecule resolution. The conformation of biomolecules, such as RNA, is highly dependent on the electrolyte composition, but solid-state nanopore systems often require high salt concentration to operate, precluding analysis of macromolecular conformations under physiologically relevant conditions. Here, we report the implementation of a polymer-electrolyte solid-state nanopore system based on alkali metal halide salts dissolved in 50% w/v poly(ethylene) glycol (PEG) to augment the performa

[Overview of structural study on conformations and intermolecular interactions of biomolecules].

Information on the conformational feature and specific intermolecular interaction of biomolecules is important to understand the biological function and to develop device for treating disorder caused by the abnormal function. Thus the 3D structures of the biologically active molecules and the specific interactions with their target molecules at the atomic level have been investigated by various physicochemical approaches. Herein, the following five subjects are reviewed: (1) function-linked conformations of biomolecules including natural annular products, opioid peptides and neuropeptides; (2)

Programming Dimensional Transitions in DNA Brick Crystals via Interfacial Connectivity.

The precise control of assembly dimensionality and macroscopic structural parameters remains a fundamental challenge in molecular self-assembly. Here, we introduce a programmable strategy to govern the 1D-to-2D dimensional transition and structural width of DNA brick crystals by engineering their connecting interfaces. Using the number of interface connecting strands (Nx) as a quantitative design parameter, we discover a sharp dimensional threshold that is preserved across both honeycomb and square lattices. At Nx ≤ 8, the assembly is strictly confined to one-dimensional nanoribbons; whereas a

RNA Triple Helices: From Structures and Mechanisms to Therapeutic Targets.

Major-groove RNA triple helices are conserved tertiary structures formed when a third strand inserts into the major groove of a classic double helix either via Hoogsteen base pairing or reverse Hoogsteen base pairing. These structures are widely distributed in eukaryotic, prokaryotic, and viral RNAs. This paper systematically summarizes the structural classification, stability-influencing factors, and identification methods of RNA triple helices. A growing body of evidence indicates that RNA triple helices are extensively involved in diverse biological processes, including RNA stability regula

Sequence-Dependent Folding of Recognition-Encoded Melamine Oligomers.

Recognition-encoded melamine oligomers (REMO) equipped with complementary 4-nitrophenol (D) and phosphine oxide (A) side chains show sequence-dependent folding properties that resemble the folding of single-stranded nucleic acids. Automated solid phase synthesis was used to obtain a series of REMO with an A at one end of the chain and a D at the other. The two complementary recognition units were separated by 0-8 blanks (O, triazines equipped with alkyl side chains). UV-vis absorption denaturation experiments with perfluoro-tert-butanol in dichloromethane solution were used to quantify intramo

Structure-based DNA memory with Boolean random access.

Structure-based DNA memory represents a paradigm shift from nucleotide-encoded storage, circumventing the costly repetitive synthesis and sequencing dependencies while harnessing the programmable architecture of DNA nanostructures. However, the absence of random-access capability has constrained practical implementation. Here, we implement a Boolean search-enabled random-access scheme for structural DNA memory, wherein data is encoded on DNA origami tiles with orthogonally dimensioned index strands (1D/2D/3D addressing). Boolean operations are executed by hybridizing biotinylated probes to tar

Controlling the Hierarchical Assembly of DNA-Based Hexagonal Microstructures.

This paper discusses the controlled morphology of hierarchical liquid crystalline DNA assemblies. Through a process of heating and slow cooling, double-stranded DNAs (dsDNAs) having 23 complementary bases and two base overhangs (a pair of 25mer oligonucleotides) spontaneously assemble into micro-sized hexagonal platelets in a solution containing poly(ethylene glycol) (PEG) and salt. Remarkably, the addition of a shorter dsDNA with AA/TT overhangs (a pair of 18mer oligonucleotides) to a PEG-salt solution of 25mer DNA with AA/TT overhangs results in the formation of molecular tubes, each with a

Directional migration propensity of calf thymus DNA in a gradient of metal ions.

Herein we report the migrational behaviour and spatial distribution of calf thymus DNA in a gradient of different physiologically relevant monovalent and divalent cations under two different conditions - (i) microfluidic and (ii) evaporating droplets. Amplified phoresis toward high concentrations of Mg2+ and Ca2+ compared to other ions and non-uniform DNA coating in a gradient of ions were observed. This process, which was governed by the effective charge and diffusion coefficient of the DNA-metal ion complex, can have potential applications in nucleic acid-based spatiotemporal surface pattern

Dynamics of DNA unwinding by helicases with frequent backward steps.

XPD (Xeroderma pigmentosum complementation group D) is a prototypical 5' - 3' translocating DNA helicase that exhibits frequent backward steps during DNA unwinding. Here, we propose a model of DNA unwinding by XPD. With the model we explain why XPD exhibits frequent backsteps while other helicases show rare backsteps. We explain quantitatively the single-molecule data on probability of -1-bp step and mean dwell time of one step versus ATP concentration for XPD at fixed large external force applied to the ends of the DNA hairpin to unzip the hairpin. We study DNA unwinding velocity, probability

The effects of sulfur substitution for the nucleophile and bridging oxygen atoms in reactions of hydroxyalkyl phosphate esters.

The effects of sulfur substitution on the reactions of hydroxyalkyl phosphate esters are examined. These compounds are models for the intramolecular phosphoryl transfer reaction involved in the cleavage of the internucleotide bond in RNA. The models studied here lack the ribose ring and their conformational flexibility results in greater stability and the availability of different reaction pathways. Sulfur in the nucleophilic position shows no nucleophilic reaction at phosphorus, instead rapidly attacking at the beta carbon atom, forming thiirane with departure of a phosphomonoester. Sulfur su
