Non-coding RNA-mediated tug-of-war between emerging viruses and host antiviral defense: lessons from animal viruses.

Emerging animal viruses pose persistent threats to livestock breeding and public health, underscoring the need for a deeper understanding of virus-host interactions. Nevertheless, the regulatory roles and conserved mechanisms of host non-coding RNAs (ncRNAs) during animal virus infections remain fragmented, and ncRNA-mediated mechanisms for emerging animal viruses are particularly poorly characterized, with no systematic collation or theoretical summarization available. Studies indicate that ncRNAs, including miRNAs, lncRNAs, and circRNAs, have emerged as important regulators of the interplay

Modulation of host cellular antiviral responses by arthropod-transmitted RNA viruses.

Arboviruses encompass a diverse spectrum of arthropod-transmitted RNA viruses that pose an extensive threat to human health and the economy. These obligate intracellular pathogens induce severe pathologies by strategically subverting the host's innate immune responses, often leading to a plethora of clinical manifestations in the host. The pathogen-associated molecular patterns (PAMPs) are recognized by host pattern recognition receptors (PRRs), which initiate innate immune responses by releasing interferons and cytokines. However, dysregulation can divert these responses and lead to exacerbat…

New perspective of small-molecule antiviral drugs development for RNA viruses.

High variability and adaptability of RNA viruses allows them to spread between humans and animals, causing large-scale infectious diseases which seriously threat human and animal health and social development. At present, AIDS, viral hepatitis and other viral diseases with high incidence and low cure rate are still spreading around the world. The outbreaks of Ebola, Zika, dengue and in particular of the global pandemic of COVID-19 have presented serious challenges to the global public health system. The development of highly effective and broad-spectrum antiviral drugs is a substantial and urg…

HMMPolish: a coding region polishing tool for TGS-sequenced RNA viruses.

Access to accurate viral genomes is important to downstream data analysis. Third-generation sequencing (TGS) has recently become a popular p … d a novel pipeline, HMMPolish, for correcting (polishing) errors in protein-coding regions of known RNA viruses. This tool can be applied to either raw TGS reads or the assembled sequences of the target virus. By utilizing profile Hidden Markov Models of protein families/domains in known viruses, HMMPolish can correct errors that are ignored by available poli …

Packaging of Single-Stranded RNA in Viruses and Virus-Like Particles.

Our double-stranded DNA (dsDNA) genomes are famously compacted by proteins in the nuclei of our cells, resulting in meters of dsDNA being confined in micron-sized volumes. The most prevalent form of viral genomes, however, is single-stranded RNA (ssRNA), which is compacted at significantly higher density in protective protein shells with nanometer dimensions. In this review, we discuss the special nature of ssRNA that allows it to be spontaneously packaged in this way by co-self-assembly with viral capsid protein (CP). We focus on the few viruses whose nucleocapsids can be reconstituted from t

Mechanisms of Viral Oncogenesis: DNA and RNA Viruses in Human Cancer.

With 13% of global tumorigenesis related to pathogens and 2.2 million new tumour cases related to viral infections every year, the role played by viruses in tumorigenesis cannot be ignored. At present, the viruses that have been identified as carcinogenic substances are EB virus, hepatitis B virus, hepatitis C virus, Kaposi's sarcoma virus, human immunodeficiency virus type 1, human T-cell lymphotropic virus type 1, human papillomavirus, Merkel cell polyomavirus, and BK virus. There are also a number of viruses which have not been designated as carcinogens, but which are also closely related t

The hnRNP A2B1 is important for the replication of SFTSV and other RNA viruses.

The heterogeneous nuclear ribonucleoprotein (hnRNP A2B1) is a key component of the hnRNP complex involving RNA modulation in eukaryotic cells and it has also been reported to be involved in the replication of the hepatitis E virus, influenza A virus, and hepatitis B virus. However, it is not clear whether the role of the hnRNP A2B1 in viral replication is conserved among RNA viruses and what is the mechanism of hnRNP A2B1 in RNA virus replication. In this study, we first used severe fever with thrombocytopenia syndrome virus (SFTSV), a tick-borne RNA virus that causes a severe viral hemorrhagi…

Host specific sphingomyelin is critical for replication of diverse RNA viruses.

Lipids and lipid metabolism play an important role in RNA virus replication, which typically occurs on host cell endomembrane structures in the cytoplasm through mechanisms that are not yet fully identified. We conducted genome-scale CRISPR screening and identified sphingomyelin synthase 1 (SMS1; encoded by SGMS1) as a critical host factor for infection by severe fever with thrombocytopenia syndrome virus (SFTSV). SGMS1 knockout reduced sphingomyelin (SM) (d18:1/16:1) levels, inhibiting SFTSV replication. A helix-turn-helix motif in SFTSV RNA-dependent RNA polymerase (RdRp) directly binds to S

Haiku: New paradigm for the reverse genetics of emerging RNA viruses.

Reverse genetics is key technology for producing wild-type and genetically modified viruses. The ISA (Infectious Subgenomic Amplicons) method is a recent versatile and user-friendly reverse genetics method to rescue RNA viruses. The main constraint of its canonic protocol was the requirement to produce (e.g., by DNA synthesis or fusion PCR) 5' and 3' modified genomic fragments encompassing the human cytomegalovirus promoter (pCMV) and the hepatitis delta virus ribozyme/simian virus 40 polyadenylation signal (HDR/SV40pA), respectively. Here, we propose the ultimately simplified "Haiku" designs …

A Role for RNA Viruses in the Pathogenesis of Burkitt's Lymphoma: The Need for Reappraisal.

Certain infectious agents are associated with lymphomas, but the strength of the association varies geographically, suggesting that local environmental factors make important contributions to lymphomagenesis. Endemic Burkitt's Lymphoma has well-defined environmental requirements making it particularly suitable for research into local environmental factors. The Epstein-Barr virus and holoendemic Malaria are recognized as important cofactors in endemic Burkitt's Lymphoma and their contributions are discussed. Additionally, infection with Chikungunya Fever, a potentially oncogenic arbovirus, was

Comparison of drug effects on RNA tumor viruses and on transformed cells.

Attempts to develop in vitro methods to test inhibitors for replication of C-type RNA tumor virus are made at two levels of the life cycle of the virus: 1) Formation of the proviral DNA, and 2) transcription and processing of viral RNA. Compounds such as rifamycin derivatives were found to be effective in interfering with the first process and compounds such as cordycepin, a nucleoside analogue, blocked effectively the second process. On the other hand, a class of known anti-tumor agents, glucocorticoids, was found to stimulate (10 fold or more) the induction of C-type virus following 5-iodo-2

Diversity of Antarctic sea ice and under-ice seawater RNA viruses.

UNLABELLED: Sea ice is vital to polar ecosystems and serves as a natural laboratory for studying microbial adaptations in extreme environments. Nevertheless, the diversity and ecology of Antarctic marine RNA viruses have not been sufficiently explored. Here, 11 metatranscriptomes from Antarctic sea ice and ice-associated environments were analyzed to characterize RNA viral communities and their ecological differentiation between sea ice and seawater. Diverse RNA viral lineages were identified, of which Cryppavirales and Picornavirales were dominant. Lenarviricota was predominant in sea ice, hi…

Simultaneous Protein and RNA Analysis in Single Extracellular Vesicles, Including Viruses.

The individual detection of human immunodeficiency virus (HIV) virions and resolution from extracellular vesicles (EVs) during analysis is a difficult challenge. Infectious enveloped virions and nonviral EVs are released simultaneously by HIV-infected host cells, in addition to hybrid viral EVs containing combinations of HIV and host components but lacking replicative ability. Complicating the issue, EVs and enveloped virions are both delimited by a lipid bilayer and share similar size and density. The feature that distinguishes infectious virions from host and hybrid EVs is the HIV genomic RN

Human pathogenic RNA viruses establish noncompeting lineages by occupying independent niches.

Many pathogenic viruses are endemic among human populations and can cause a broad variety of diseases, some potentially leading to devastating pandemics. How virus populations maintain diversity and what selective pressures drive population turnover is not thoroughly understood. We conducted a large-scale phylodynamic analysis of 27 human pathogenic RNA viruses spanning diverse life history traits, in search of unifying trends that shape virus evolution. For most virus species, we identify multiple, cocirculating lineages with low turnover rates. These lineages appear to be largely noncompetin…

Nuclear trafficking of proteins from RNA viruses: potential target for antivirals?

A key aspect of the infectious cycle of many viruses is the transport of specific viral proteins into the host cell nucleus to perturb the antiviral response. Examples include a number of RNA viruses that are significant human pathogens, such as human immunodeficiency virus (HIV)-1, influenza A, dengue, respiratory syncytial virus and rabies, as well agents that predominantly infect livestock, such as Rift valley fever virus and Venezuelan equine encephalitis virus. Inhibiting the nuclear trafficking of viral proteins as a therapeutic strategy offers an attractive possibility, with important r…

Sequence comparisons of medium RNA segment among 15 California serogroup viruses.

The complete nucleotide sequences have been determined for the M segment of 12 California (CAL) serogroup bunyaviruses. A method is described here of long reverse transcription-polymerase chain reaction (RT-PCR) that yields the full-length medium (M) RNA genomic segment. A phylogenetic tree was constructed by comparison of the open reading frames (ORFs) in the M RNA segment of 15 CAL serogroup viruses. Three distinct branches were identified and they are represented by the California encephalitis (CE), Melao (MEL), and Trivittatus (TVT) complexes. These groups correspond to those previously es
