Exome sequence analysis of rare frequency variants in Late-Onset Alzheimer Disease.

Alzheimer disease (AD) is a leading cause of dementia in elderly patients who continue to live between 3 and 11 years of diagnosis. A steep rise in AD incidents is observed in the elderly population in East-Asian countries. The disease progresses through several changes, including memory loss, behavioural issues, and cognitive impairment. The etiology of AD is hard to determine because of its complex nature. The whole exome sequences of late-onset AD (LOAD) patients of Korean origin are investigated to identify rare genetic variants that may influence the complex disorder. Computational annota

Developing a computational pharmacokinetic model of systemic snakebite envenomation and antivenom treatment.

Snakebite envenomation is responsible for over 100,000 deaths and 400,000 cases of disability annually, most of which are preventable through access to safe and effective antivenoms. Snake venom toxins span a wide molecular weight range, influencing their absorption, distribution, and elimination within the body. In recent years, a range of scaffolds have been applied to antivenom development. These scaffolds similarly span a wide molecular weight range and subsequently display diverse pharmacokinetic behaviours. Computational simulations represent a powerful tool to explore the interplay betw

Metadynamics-based enhanced sampling protocol for virtual screening: case study for 3CLpro protein for SARS-CoV-2.

In recent times, computational methods played an important role in the down selection of chemical compounds, which could be a potential drug candidate with a high affinity to target proteins. However, the screening methodologies, including docking, often fails to identify the most effective compound, which could be a ligand for the target protein. To solve that, here we have integrated meta-dynamics, an enhanced sampling molecular simulation method, with all-atom molecular dynamics to determine a specific compound that could target the main protease of novel severe acute respiratory syndrome c

Vibrational spectra, molecular structure, NBO, UV, NMR, first order hyperpolarizability, analysis of 4-Methoxy-4'-Nitrobiphenyl by density functional theory.

In this study, geometrical optimization, spectroscopic analysis, electronic structure and nuclear magnetic resonance studies of 4-Methoxy-4'-Nitrobiphenyl (abbreviated as 4M4'NBPL) were investigated by utilizing HF and DFT/B3LYP with 6-31G(d,p) as basis set. The equilibrium geometry, vibrational wavenumbers and the first order hyperpolarizability of the 4M4'NBPL have been calculated with the help of density functional theory computations. The FT-IR and FT-Raman spectra were recorded in the region 4000-400 cm(-1) and 3500-50 cm(-1) respectively. Natural Bond Orbital (NBO) analysis is also used

Causal reasoning on biological networks: interpreting transcriptional changes.

MOTIVATION: The interpretation of high-throughput datasets has remained one of the central challenges of computational biology over the past decade. Furthermore, as the amount of biological knowledge increases, it becomes more and more difficult to integrate this large body of knowledge in a meaningful manner. In this article, we propose a particular solution to both of these challenges. METHODS: We integrate available biological knowledge by constructing a network of molecular interactions of a specific kind: causal interactions. The resulting causal graph can be queried to suggest molecular

Anesthetic binding in a pentameric ligand-gated ion channel: GLIC.

Cys-loop receptors are molecular targets of general anesthetics, but the knowledge of anesthetic binding to these proteins remains limited. Here we investigate anesthetic binding to the bacterial Gloeobacter violaceus pentameric ligand-gated ion channel (GLIC), a structural homolog of cys-loop receptors, using an experimental and computational hybrid approach. Tryptophan fluorescence quenching experiments showed halothane and thiopental binding at three tryptophan-associated sites in the extracellular (EC) domain, transmembrane (TM) domain, and EC-TM interface of GLIC. An additional binding si

DFusMol: predicting molecular properties based on dual-channel attention.

Accurate molecular property prediction is fundamental to modern drug discovery and materials design. However, prevailing computational methods are often insufficient, as they rely on single-granularity structural representations that fail to capture the hierarchical complexity of molecular systems. To address this challenge, we propose a new approach to molecular representation learning that incorporates structural information across multiple scales. We design DFusMol (Dual Fusion with Global and Local Attention), a novel framework inspired by multi-modal learning. DFusMol employs graph encode

In silico identification and experimental validation of two types of angiotensin-converting enzyme (ACE) and xanthine oxidase (XO) milk inhibitory peptides.

Bioactive peptides have received significant attention due to their natural origin, low toxicity, and targeting specificity in the past decade. This study identified highly active ACE/XO inhibitors using molecular simulation and online databases and validated their in vitro antioxidant activity and the mechanisms of molecular interactions. According to computer predictions, Asp-Gly-Gly (DGG) and Asp-Gly-Met (DGGM) were identified as potential hydrolysates of common gastrointestinal peptidases with well water-soluble, non-toxic, and non-allergenic. Fourier transform infrared spectroscopy showed

Exploring Natural Alkaloids from Brazilian Biodiversity as Potential Inhibitors of the Aedes aegypti Juvenile Hormone Enzyme: A Computational Approach for Vector Mosquito Control.

This study explores the potential inhibitory activity of alkaloids, a class of natural compounds isolated from Brazilian biodiversity, against the mJHBP enzyme of the Aedes aegypti mosquito. This mosquito is a significant vector of diseases such as dengue, zika, and chikungunya. The interactions between the ligands and the enzyme at the molecular level were evaluated using computational techniques such as molecular docking, molecular dynamics (MD), and molecular mechanics with generalized Born surface area (MMGBSA) free energy calculation. The findings suggest that these compounds exhibit a hi

New technologies and directed agents for applications of cancer imaging.

Molecular imaging represents tissue-specific imaging and quantification of physiologic (functional) and molecular events in tumors utilizing new noninvasive imaging modalities, radioligands, and contrast agents. It combines anatomic, physiologic, and metabolic information in a single imaging session. Molecular imaging relies on the ability to target genes and proteins that are linked directly or indirectly to human disease. New imaging biomarkers are being developed. In addition, functional and molecular imaging can potentially replace anatomic longitudinal studies by assessing treatment respo

Exploring the toxicological impact of DEHP exposure on colorectal cancer through network toxicology, machine learning and bioinformatics analysis.

OBJECTIVE: Colorectal cancer (CRC) ranks among the most prevalent malignant tumors, yet its underlying mechanisms remain not fully understood. The role of environmental factors is critical in its development and progression. Di-(2-ethylhexyl) phthalate (DEHP), a widespread environmental contaminant, poses significant hazards to human health. Prior research indicates that exposure to DEHP can disrupt cellular processes like proliferation, differentiation, and apoptosis, which may contribute to cancer development. Nevertheless, the specific role and molecular pathways involved with DEHP in CRC a

Quantitative inhibitor fingerprinting of metalloproteases using small molecule microarrays.

Current methods to identify interactions on small molecule microarrays (SMMs) introduce false positives that are difficult to dissect from the "real" binding events without tedious downstream re-evaluation. To specifically elucidate only activity-dependent ligand binding interactions, we have developed a technique that can be universally applied to present SMM systems. Our method makes use of a dual-color application strategy and is based on the simultaneous application of differentially treated samples. Overcoming the limitations of slide-to-slide variation, this method directly revealed acti

CAMUS: scalable phylogenetic network estimation.

MOTIVATION: Phylogenetic networks are models of evolution that go beyond trees, and so represent reticulate events such as horizontal gene transfer or hybridization, which are frequently found in many taxa. Yet, the estimation of phylogenetic networks is extremely computationally challenging, and nearly all methods are limited to very small datasets with perhaps 10-15 species (some limited to even smaller numbers). RESULTS: We introduce Constrained Algorithm Maximizing qUartetS (CAMUS), a scalable method for phylogenetic network estimation. CAMUS takes an input rooted constraint tree T as wel
