tArp Is an Actin-Related Protein Required for Ciliary Function That Is Conserved in Ciliates and Related Eukaryotic Groups.

Cells exhibit a wide range of behaviors due to their diverse molecular systems, which have been established through the molecular evolution of individual species. Protein families generated through gene duplications may be involved in this process. The actin cytoskeleton is no exception. The majority of eukaryotes express not only actin, but also several types of actin-related proteins (Arps). The ciliate Tetrahymena thermophila possesses a species-specific Arp, named tArp, which localizes to cilia. However, the evolutionary origin of the gene and its detailed cellular functions remain unclear

A T2T Genome of the Lobed-Lip Iguazu Joana (Crenicichla tuca) Reveals Intrachromosomal Rearrangements and Trans-species Polymorphism in Cichlid Fishes.

Genomic architecture is a key factor shaping the landscape of linkage disequilibrium between divergently selected traits. By facilitating the detection of intrachromosomal variants, long-read data fueled recent interest in the role of structural variants in adaptive radiation. The Neotropical cichlid genus Crenicichla provides a compelling system for replicated adaptive radiation in riverine environments in which at least two lineages show repeated ecomorphological evolution. The lack of South American cichlid reference genomes has thus far limited investigation of chromosomal evolution across

Genetic Tools in the Nakaseomyces clade for Evolutionary Comparisons of Signal Transduction Pathways.

The genus Nakaseomyces provides four species that are closely related but have different characteristics. For example, N. glabratus (formerly known as Candida glabrata) is a common human pathogen, whereas N. bracarensis and N. nivariensis have been isolated in clinical settings but are not common human pathogens. N. delphensis was isolated from fruit and there is no evidence it is pathogenic. Given the differences, we developed the clade as a molecular genetic system where we could introduce plasmids and assess transcriptional output from cloned promoters. We engineered a CRISPR/Cas9 plasmid t

Evolutionary Rate Covariation Across Malaria Parasite Species Enables Inference of Protein Interactions.

Despite publication of the Plasmodium falciparum reference genome over 20 years ago, one-third of its genes remain functionally unannotated, and information is limited for many others. Proteins that act in the same pathway or complex tend to experience similar shifts in evolutionary pressure, such that correlated constraints across species can indicate co-functional proteins. To investigate this connection, we calculated relative evolutionary rates across the genome on a phylogeny of 22 Plasmodium species and assigned each protein-protein pair a score representing the strength of evolutionary

Evolutionary dynamics of endogenous densoviruses NS1 proteins reveal ancient codivergence with their Platyhelminth hosts.

Endogenous viral elements serve as molecular fossils of ancient viral infections, providing valuable evidence for reconstructing the evolutionary history of modern viruses and their hosts. These genomic remnants also provide crucial benchmarks for calibrating viral evolutionary timelines. Here, our flanking sequence analysis reveals that densovirus NS1 sequences are chromosomally integrated in Platyhelminth genomes. Furthermore, their evolutionary dynamics reflect an ancient host-virus codivergence event dating to the Ediacaran-Cambrian transition (approximately 692 million years ago, MYA). Ph

Positive and relaxed selection on mitochondrial DNA in parasitic versus predatory mites.

Mitochondrial genomes (mtDNA) have distinct evolutionary trajectories owing to their inheritance, ploidy and underlying mutation rates, making them prone to accumulate slightly deleterious mutations. Positive selection on mtDNA has been suggested to be important during adaptation to 'high-energy' lifestyles and environments. Disentangling positive versus relaxed selection in molecular mtDNA evolution studies is therefore important, although common metrics such as elevated dN/dS ratios (the ratio of non-synonymous to synonymous substitution rates) can be interpreted as signs of both relaxed pur

The genome of a sea spider corroborates a shared Hox cluster motif in arthropods with a reduced posterior tagma.

BACKGROUND: Chelicerate evolution is contentiously debated, with recent studies challenging traditional phylogenetic hypotheses and scenarios of major evolutionary events, like terrestrialization. Sea spiders (Pycnogonida) represent the uncontested marine sister group of all other chelicerates, featuring a-likely plesiomorphic-indirect development. Accordingly, pycnogonids hold the potential to provide crucial insight into the evolution of chelicerate genomes and body patterning. Due to the lack of high-quality genomic and transcriptomic resources, however, this potential remains largely unexp

Integrated morphological and phylogenomic analyses revealed a novel genus Paramicrotoena (Lamiaceae - Pogostemoneae) discovered in the Pan-Himalaya.

Reticulate evolution, driven by incomplete lineage sorting (ILS) and gene flow, is increasingly recognized as a fundamental process shaping lineage diversification, posing both challenges and opportunities for taxonomic treatment. During field investigations in Xizang, China, we discovered a morphologically distinct new species exhibiting certain similarities with the genera Microtoena yet clearly differing in corolla morphology. We sampled all 12 currently recognized genera within the tribe Pogostemoneae and conducted phylogenomic analyses integrating data from 539 low-copy orthologous nuclea

Evolutionary selection of trimethoprim-resistant dfrA genes in lytic phages affects phage and host fitness during infection.

Temperate phages and prophages are well-known carriers of antibiotic resistance genes (ARGs) facilitating their transmission. In contrast, lytic phages rarely harbor functional ARGs. However, by a lenient threshold search strategy combined with a machine learning approach based on structural similarity, here we identified 9419 potential ARGs within lytic phages. We showed that potential trimethoprim-resistance dihydrofolate reductase (dfrA) genes enriched in lytic phages could confer trimethoprim resistance to Escherichia coli. Sequence analysis revealed that lytic phages rarely transfer these

Ancient origin of the furin sequence in the wolf F8 gene.

BACKGROUND: Our previous characterization of canine coagulation factor VIII (FVIII) in the naturally occurring hemophilia A (HA) dog models provided insight into the evolution of the FVIII protein. We noted a unique sequence (H1645) in the R-X-X-R furin-recognition motif within the B domain of canine FVIII that was distinct from the sequence (R1645) in humans and other model organism species, including mice, rats, pigs, and sheep. R1645 was associated with lower secretion and biological activity, which can be improved with the canine H1645 sequence. AIM: Herein, we sought to determine the evo

Isolation of Synechocystis Mutants Overproducing Mannitol Directly from CO2 via Laboratory Evolution under Increasing Salt Concentration.

Mannitol is a naturally occurring C(6) polyol with a wide range of applications in the food and pharmaceutical industry. In a previous study, mannitol production was achieved via the direct conversion of CO2 in Synechocystis sp. PCC6803. However, a major barrier to future applications of this strain was its low production rate. In this study, three mutants were isolated after 164 generations of adaptive laboratory evolution under salt stress. These mannitol overproducing mutants were able to produce 27.71 mg L-1 OD730-1 mannitol under 350 mM salt stress when the OD730 reached 2, roughly 24 tim

Advances in Understanding the Karyotype Evolution of Tetrapulmonata and Two Other Arachnid Taxa, Ricinulei and Solifugae.

BACKGROUND/OBJECTIVES: Arachnids are a megadiverse arthropod group. The present study investigated the chromosomes of pedipalpid tetrapulmonates (orders Amblypygi, Thelyphonida, Schizomida) and two arachnid orders of uncertain phylogenetic placement, Ricinulei and Solifugae, to reconstruct their karyotype evolution. Except for amblypygids, the cytogenetics of these arachnid orders was almost unknown prior to the present study. METHODS: Chromosomes were investigated using methods of standard (Giemsa-stained preparations, banding techniques) and molecular cytogenetics (fluorescence in situ hybr

Independent evolution of satellite DNA sequences in homologous sex chromosomes of Neotropical armored catfish (Harttia).

The Neotropical armored catfish Harttia is a valuable model for studying sex chromosome evolution, featuring two independently evolved male-heterogametic systems. This study examined satellitomes-sets of satellite DNAs-from four Amazonian species: H. duriventris (X1X2Y), H. rondoni (XY), H. punctata (X1X2Y), and H. villasboas (X1X2Y). These species share homologous sex chromosomes, with their satellitomes showing a high number of homologous satellite DNAs (satDNAs), primarily located on centromeres or telomeres, and varying by species. Each species revealed a distinct satDNA profile, with inde

An expanded phylogenomic analysis of Heterolobosea reveals the deep relationships, non-canonical genetic codes, and cryptic flagellate stages in the group.

The phylum Heterolobosea Page and Blanton, 1985 is a group of eukaryotes that contains heterotrophic flagellates, amoebae, and amoeboflagellates, including the infamous brain-eating amoeba Naegleria fowleri. In this study, we investigate the deep evolutionary history of Heterolobosea by generating and analyzing transcriptome data from 16 diverse isolates and combine this with previously published data in a comprehensive phylogenomic analysis. This dataset has representation of all but one of the major lineages classified here as orders. Our phylogenomic analyses recovered a robustly supported

Phylogenetic analyses reveal insights into interdomain horizontal gene transfer of microbial lipases.

Microbial lipases play a pivotal role in a wide range of biotechnological processes and in the human skin microbiome. However, their evolution remains poorly understood. Accessing the evolutionary process of lipases could contribute to future applications in health and biotechnology. We investigated genetic events associated with the evolutionary trajectory of the microbial family LIP lipases. Using phylogenetic analysis, we identified two distinct horizontal gene transfer (HGT) events from Bacteria to Fungi. Further analysis of human cutaneous mycobiome members such as the lipophilic Malassez

Evolution of a plant sex chromosome driven by expanding pericentromeric recombination suppression.

Recombination suppression around sex-determining gene(s) is a key step in evolution of sex chromosomes, but it is not well understood how it evolves. Recently evolved sex-linked regions offer an opportunity to understand the mechanisms of recombination cessation. This paper analyses such a region on Silene latifolia (Caryophyllaceae) sex chromosomes, where recombination was suppressed in the last 120 thousand years ("stratum 3"). Locating the boundaries of the stratum 3 in S. latifolia genome sequence revealed that this region is far larger than assumed previously-it is about 14 Mb long and in
