Using observational study data as an external control group for a clinical trial: an empirical comparison of methods to account for longitudinal missing data.

BACKGROUND: Observational data are increasingly being used to conduct external comparisons to clinical trials. In this study, we empirically examined whether different methodological approaches to longitudinal missing data affected study conclusions in this setting. METHODS: We used data from one clinical trial and one prospective observational study, both Norwegian multicenter studies including patients with recently diagnosed rheumatoid arthritis and implementing similar treatment strategies, but with different stringency. A binary disease remission status was defined at 6, 12, and 24 month

Gaussian variational approximate inference for joint models of longitudinal biomarkers and a survival outcome.

The shared random effects joint model is one of the most widely used approaches to study the associations between longitudinal biomarkers and a survival outcome and make dynamic risk predictions using the longitudinally measured biomarkers. Various types of joint models have been developed under different settings in the past decades. One major limitation of joint models is that they could be computationally expensive for complex models where the number of the shared random effects is large. Moreover, the inferential accuracy of joint models could also be diminished for complex models due to a

An investigation into the factors predicting acute appendicitis and perforated appendicitis.

BACKGROUND: To investigate the factors predicting acute appendicitis (AAp) and perforated AAp in patients who underwent surgery with a preliminary diagnosis of AAp. METHODS: Between May 2009 and December 2018, 1316 patients underwent appendectomy with a presumed diagnosis of AAp. To investigate the factors predicting AAp, patients were divided into two groups considering the histopathological presence of inflammatory changes in the appendix: AAp positive (AAp group; n=1043) and AAp negative (Non-AAp group; n=273). Also, to investigate the factors predicting appendiceal perforation, patients w

Bayesian paired comparison with the bpcs package.

This article introduces the bpcs R package (Bayesian Paired Comparison in Stan) and the statistical models implemented in the package. This package aims to facilitate the use of Bayesian models for paired comparison data in behavioral research. Bayesian analysis of paired comparison data allows parameter estimation even in conditions where the maximum likelihood does not exist, allows easy extension of paired comparison models, provides straightforward interpretation of the results with credible intervals, has better control of type I error, has more robust evidence towards the null hypothesis

Forecasting Dengue Hotspots Associated With Variation in Meteorological Parameters Using Regression and Time Series Models.

For forecasting the spread of dengue, monitoring climate change and its effects specific to the disease is necessary. Dengue is one of the most rapidly spreading vector-borne infectious diseases. This paper proposes a forecasting model for predicting dengue incidences considering climatic variability across nine cities of Maharashtra state of India over 10 years. The work involves the collection of five climatic factors such as mean minimum temperature, mean maximum temperature, relative humidity, rainfall, and mean wind speed for 10 years. Monthly incidences of dengue for the same locations a

Joint registration and synthesis using a probabilistic model for alignment of MRI and histological sections.

Nonlinear registration of 2D histological sections with corresponding slices of MRI data is a critical step of 3D histology reconstruction algorithms. This registration is difficult due to the large differences in image contrast and resolution, as well as the complex nonrigid deformations and artefacts produced when sectioning the sample and mounting it on the glass slide. It has been shown in brain MRI registration that better spatial alignment across modalities can be obtained by synthesising one modality from the other and then using intra-modality registration metrics, rather than by using

Prospective forecasts of annual dengue hemorrhagic fever incidence in Thailand, 2010-2014.

Dengue hemorrhagic fever (DHF), a severe manifestation of dengue viral infection that can cause severe bleeding, organ impairment, and even death, affects between 15,000 and 105,000 people each year in Thailand. While all Thai provinces experience at least one DHF case most years, the distribution of cases shifts regionally from year to year. Accurately forecasting where DHF outbreaks occur before the dengue season could help public health officials prioritize public health activities. We develop statistical models that use biologically plausible covariates, observed by April each year, to for

Application of a novel grey self-memory coupling model to forecast the incidence rates of two notifiable diseases in China: dysentery and gonorrhea.

OBJECTIVE: In this study, a novel grey self-memory coupling model was developed to forecast the incidence rates of two notifiable infectious diseases (dysentery and gonorrhea); the effectiveness and applicability of this model was assessed based on its ability to predict the epidemiological trend of infectious diseases in China. METHODS: The linear model, the conventional GM(1,1) model and the GM(1,1) model with self-memory principle (SMGM(1,1) model) were used to predict the incidence rates of the two notifiable infectious diseases based on statistical incidence data. Both simulation accurac

Transmission statistics and focusing in single disordered samples.

We show in microwave experiments and random matrix calculations that in samples with a large number of channels the statistics of transmission for different incident channels relative to the average transmission is determined by a single parameter, the participation number of the eigenvalues of the transmission matrix, M. Its inverse, M(-1), is equal to the variance of relative total transmission of the sample, while the contrast in maximal focusing is equal to M. The distribution of relative total transmission changes from Gaussian to negative exponential over the range in which M(-1) changes

Is HIV infection associated with an increased risk for cholera? Insights from a mathematical model.

Cholera, a waterborne gastroenteric infection, remains a significant threat to public health in sub-Saharan Africa, the region most heavily affected by HIV. It is biologically plausible that immune suppression caused by HIV infection predisposes to cholera. In this paper, a simple mathematical model is developed and comprehensively analyzed to assess whether HIV infection is associated with an increased risk for cholera or not. Analytical results of the model show that the quantities R(c) and R(h), which represents the reproductive number for cholera and HIV infection, respectively, provide th

Cholera epidemic in Haiti, 2010: using a transmission model to explain spatial spread of disease and identify optimal control interventions.

BACKGROUND: Haiti is in the midst of a cholera epidemic. Surveillance data for formulating models of the epidemic are limited, but such models can aid understanding of epidemic processes and help define control strategies. OBJECTIVE: To predict, by using a mathematical model, the sequence and timing of regional cholera epidemics in Haiti and explore the potential effects of disease-control strategies. DESIGN: Compartmental mathematical model allowing person-to-person and waterborne transmission of cholera. Within- and between-region epidemic spread was modeled, with the latter dependent on p

Use of numerical models for determination of best sampling locations for monitoring of large lakes.

The implementation of the European Union Water Framework Directive (WFD) that requires all surface waters to achieve at least good status by year 2015 presents a challenge to local authorities responsible for the monitoring programmes. Obtaining a single representative value for each water quality parameter may be extremely difficult to achieve in the case of large lakes, which may be characterised by significant spatial and temporal variation of water quality parameters. The aim of this paper is to present a methodology, which can support the decision making as to the best locations for water

Dark Winter and the spring of 1972: deflecting the social lessons of smallpox.

This article examines how the master status of bioterrorism has distracted professional and political attention from the social lessons of smallpox. I illustrate this by comparing an influential bioterrorism simulation known as Dark Winter with the social history surrounding the Yugoslavian smallpox epidemic of 1972. Dark Winter's epidemiological premises were largely based upon what was learned from the Yugoslavian outbreak. Yet, although this epidemic was non-deliberate, the exercise did not attend to the social conditions within which it developed. Most notably, it did not consider that thi

Epidemiologic determinants for modeling pneumonic plague outbreaks.

Pneumonic plague poses a potentially increasing risk to humans in plague nonendemic regions either as a consequence of an aerosolized release or through importation of the disease. Pneumonic plague is person-to-person transmissible. We provide a quantitative assessment of transmissibility based on past outbreaks that shows that the average number of secondary cases per primary case (R0) was 1.3 (variance = 3.1), assuming a geometric probability distribution, prior to outbreak control measures. We also show that the latent and infectious periods can be approximated by using lognormal distributi

Interactions between local dynamics and dispersal: insights from single species models.

Population persistence in patchy environments is expected to result from an interaction between local density dependence, dispersal, and spatial heterogeneity. Using two-patch models of single species, I explore two aspects of this interaction that have hitherto received little attention. First, how is the interaction affected when local density dependence changes from negative (logistic) to positive (Allee)? Second, how does dispersal mortality influence persistence ? When local dynamics are logistic, dispersal changes the strength of negative density dependence within patches without much be

Randomization-Based Covariate Adjustment for Randomized Block 2 K Factorial Experiments With Missing Baselines.

This paper develops a covariate adjustment framework for randomized block 2 K factorial experiments that accommodates high-dimensional covariates and missing baseline measurements. We propose three Lasso-based regression adjustment procedures. Under a randomization-based finite-population framework that allows model misspecification, we show that the resulting Lasso-adjusted estimators are consistent and jointly asymptotically normal. We also provide Neyman-type covariance estimators that support asymptotically valid conservative inference. For the first projection adjustment, the asymptoti

Methods for analyzing recurrent and terminal events considering composite and competing endpoints in clinical trials: a practical overview.

Time to event endpoints like time to myocardial infarction, relapse, or death are often of primary interest in clinical trials. To describe the whole disease process and gain a complete picture of treatment effects, methods for recurrent time to event analysis considering terminal events were proposed, i.e. methods considering all events that occur per individual. However, these methods are not often applied in clinical studies. This might be due to the researchers' uncertainties about underlying model assumptions and interpretation of results. We therefore aim to give a comprehensive overview

Semi-supervised calibration of inferred outcomes for estimating average treatment effects with validated outcomes.

Estimating treatment effects with electronic health record data is complicated by the lack of validated outcome measures collected under standard protocols. Typically, outcomes can only be approximated or inferred using putative rules or phenotyping models trained on small subsamples where validated outcomes are available. But biases in the inferred outcomes can introduce biases in downstream treatment effect estimates. To address this issue, we develop a semisupervised method to calibrate inferred outcomes for treatment effect estimation when a subsample is labeled at random with validated ou
