Circular viral DNA and anomalous junction sequence in PBMC of HIV-infected individuals with no detectable plasma HIV RNA.

Closed circular (cc) forms of extrachromosomal HIV DNA are detected in patients with high viral loads; however, it is unclear whether these forms remain if virus replication is suppressed to undetectable levels by combination antiretroviral therapy. A nested primer polymerase chain reaction amplification assay was used to detect the presence of ccDNA containing two long terminal repeat sequences (2-LTR) in PBMC of patients with low or undetectable plasma HIV RNA. Fifty percent of patients with plasma RNA levels <50 copies/ml of blood had detectable 2-LTR DNA. Sequencing of the products identif

Accelerated RNA detection using tandem CRISPR nucleases.

Direct, amplification-free detection of RNA has the potential to transform molecular diagnostics by enabling simple on-site analysis of human or environmental samples. CRISPR-Cas nucleases offer programmable RNA-guided RNA recognition that triggers cleavage and release of a fluorescent reporter molecule, but long reaction times hamper their detection sensitivity and speed. Here, we show that unrelated CRISPR nucleases can be deployed in tandem to provide both direct RNA sensing and rapid signal generation, thus enabling robust detection of ~30 molecules per µl of RNA in 20 min. Combining RNA-g

Next-generation materials for RNA-lipid nanoparticles: lyophilization and targeted transfection.

RNA, including mRNA, siRNA and miRNA, is part of a new class of patient treatments that prevent and treat several diseases. As an alternative to DNA therapy using plasmid DNA, RNA functions in the cellular cytosol, avoiding the potential risks of insertion into patient genomes. RNA drugs, including mRNA vaccines, need carrier materials for delivery into the patient's body. Several delivery carriers of mRNA, such as cationic polymers, lipoplexes, lipid-polymer nanoparticles and lipid nanoparticles (LNPs), have been investigated. For clinical applications, one of the most commonly selected types

RBM protein family: Focusing on the occurrence, progression and treatment of cancer.

The RNA-binding motif (RBM) protein family plays a crucial role in regulating RNA metabolism, including transcription, splicing, stability, and translation. Dysregulation of RBM proteins has been increasingly implicated in the initiation, progression, and therapeutic resistance of various cancers. This review summarizes current knowledge on the RBM protein family, with a focus on their involvement in alternative splicing and m6A RNA methylation-two key post-transcriptional mechanisms that influence cancer biology. Members such as RBM5 and RBM10 function as tumor suppressors by modulating apopt

Small Interfering RNA (siRNA) for Cardiorenal Disease: Mechanistic Insights from Preclinical and Clinical Studies.

Small Interfering RNA (siRNA) is a class of double-stranded, noncoding RNA that silences pathogenic mRNA through the process of RNA interference (RNAi). Its medical application is extensive, particularly in targeting genes associated with cardiorenal diseases, including atherosclerosis, chronic kidney disease, hypertension and cardiac failure. The pathophysiology of cardiorenal syndrome is intricate, involving a network of neurohormonal, metabolic, hemodynamic, and inflammatory interactions. Thereby, this review emphasizes the mechanistic pathways and provides evidence from preclinical and cli

Structural basis for RNA-cap recognition and methylation by the mpox methyltransferase VP39.

Mpox is a zoonotic disease caused by the mpox virus (MPXV), which has gained attention due to its rapid and widespread transmission, with reports from more than 100 countries. The virus belongs to the Orthopoxvirus genus, which also includes variola virus and vaccinia virus. In poxviruses, the RNA cap is crucial for the translation and stability of viral mRNAs and also for immune evasion. This study presents the crystal structure of the mpox 2'-O-methyltransfarase VP39 in complex with a short cap-0 RNA. The RNA substrate binds to the protein without causing any significant changes to its overa

Target-Directed Approaches for Screening Small Molecules against RNA Targets.

RNA molecules have a variety of cellular functions that can drive disease pathologies. They are without a doubt one of the most intriguing yet controversial small-molecule drug targets. The ability to widely target RNA with small molecules could be revolutionary, once the right tools, assays, and targets are selected, thereby defining which biomolecules are targetable and what constitutes drug-like small molecules. Indeed, approaches developed over the past 5-10 years have changed the face of small molecule-RNA targeting by addressing historic concerns regarding affinity, selectivity, and stru

Initiation of Bacillus subtilis ribonucleic acid polymerase on deoxyribonucleic acid from bacteriophages 2C, phi 29, T4, and lambda.

Ribonucleic acid (RNA) synthesis primed by bacteriophage T4 or lambda deoxyribonucleic acid (DNA) with Bacillus subtilis RNA polymerase is severely inhibited by high ionic strength. In contrast, RNA synthesis on B. subtilis bacteriophage 2C, SPO1, or phi29 DNA is only moderately affected under similar conditions. The basis of this inhibition lies in the inability of the enzyme to initiate RNA chains with adenosine triphosphate or guanosine triphosphate (ATP, GTP). Binding to templates and the rate of catalysis in high salt after initiation do not seem to be affected. Incorporation of gamma-(32

Flipons, Noncoding Transcripts and Retroelements: A Universal Host Defense.

Encoding genetic information involves both structure and sequence. Non-protein-coding (NCR) RNAs modulate host immune responses by guiding and assembling stress-specific protein effectors, with flipons enabling dynamic transitions between states. Small NCRs transcribed by both RNA Polymerases 2 and 3 normally modulate these pathways. The miRNAs, tRNA fragments, mitrons, piRNAs, and endo-small-interfering RNA products target the guide effector complexes to their targets. These NCRs filter the subset of RNAs that are translated, a process modulated by other NCRs that fine-tune RNA stability, loc…

Variants in PUS7 Cause Intellectual Disability with Speech Delay, Microcephaly, Short Stature, and Aggressive Behavior.

We describe six persons from three families with three homozygous protein truncating variants in PUS7: c.89_90del (p.Thr30Lysfs∗20), c.1348C>T (p.Arg450∗), and a deletion of the penultimate exon 15. All these individuals have intellectual disability with speech delay, short stature, microcephaly, and aggressive behavior. PUS7 encodes the RNA-independent pseudouridylate synthase 7. Pseudouridylation is the most abundant post-transcriptional modification in RNA, which is primarily thought to stabilize secondary structures of RNA. We show that the disease-related variants lead to abolishment of P

The expanding role of m6A RNA modification in plant-virus dynamics: friend, foe, or both?

N6-methyladenosine (m6A), the most prevalent internal mRNA modification, regulates plant development and stress responses through modulating various mRNA metabolic processes and epigenetic effects. Although well studied in animals, its roles in plant-virus interactions have only recently begun to be elucidated. Multiple plant viruses carry m6A modifications on their RNAs, validated by MeRIP-seq, LC-MS/MS, and direct RNA sequencing. Viral RNAs acquire m6A through the recruitment or relocalization of host methyltransferase complexes, which is often mediated by viral proteins. Functionally, m6A c

The viral mechanism of Reye's syndrome.

In the initial stages of Reye's Syndrome, following an influenza infection, the viral RNA polymerase activates liver host cell ornithine decarboxylase by combining with this enzyme. Once the reaction has occurred, ornithine decarboxylase is no longer available to combine with and to activate host cell RNA polymerase. The virally activated ornithine decarboxylase removes ornithine from participation in the urea cycle by metabolizing ornithine to putrescine which, in turn, is metabolized to spermidine. Once ornithine has been removed from participation in the urea cycle, mitochondrial carbamoyl

Role of Stacking Interactions in the Stability of Primitive Genetics: A Quantum Chemical View.

The origin of genetic material on earth is an age-old, entangled mystery that lacks a unanimous explanation. Recent studies have suggested that noncanonical bases such as barbituric acid (BA), melamine (MM), cyanuric acid (CA), and 2,4,6-triaminopyrimidine (TAP) may have undergone molecular selection within the "prebiotic soup" to spontaneously form supramolecular assemblies, which then covalently assembled into an RNA-like polymer (preRNA). However, information on the role of intrinsic interactions of these candidate heterocycles in their molecular selection as the components of preRNA, and t

The epitranscriptome of long noncoding RNAs in metabolic diseases.

Long noncoding RNAs (lncRNAs) have abundant content and extensive functions that regulate the expression of genes at multiple levels. Recently, transcriptome-wide analysis confirmed that RNA can undergo various chemical modifications in response to stimulation by the environment that further determine the action mechanisms of RNAs and expand the diversity of the transcriptome. Modifications that occur in lncRNAs can affect their expression and the regulation of downstream molecules by changing the secondary structure, splicing, degradation or molecular stability of lncRNAs. During the developm

Metal Ion-Mediated Nucleobase Recognition by the ZTP Riboswitch.

The ZTP riboswitch is a widespread family of regulatory RNAs that upregulate de novo purine synthesis in response to increased intracellular levels of ZTP or ZMP. As an important intermediate in purine biosynthesis, ZMP also serves as a proxy for the concentration of N10-formyl-tetrahydrofolate, a key component of one-carbon metabolism. Here, we report the structure of the ZTP riboswitch bound to ZMP at a resolution of 1.80 Å. The RNA contains two subdomains brought together through a long-range pseudoknot further stabilized through helix-helix packing. ZMP is bound at the subdomain interface

RNA methylation in urological cancers: regulatory logic, biological functions, and clinical relevance.

Urological malignancies, including prostate, bladder, and renal cancers, remain a major clinical challenge because of tumor heterogeneity, d … ological cancers, with particular emphasis on how distinct classes of regulatory proteins influence RNA stability, translation, metabolism, and other post-transcriptional processes. We further integrate current evidence across multiple RNA methylation types, including m6A, 5-methylcytosine (m5C), N1-methyladenosine (m1A), and N7-methylguanosine (m7G), while hig …

UPF1-mediated mRNA decay promotes melanoma tumorigenesis through miR-101-3p-dependent destabilization of NANOS1.

Numerous studies have reported Up-frameshift protein 1 (UPF1) as a crucial posttranscriptional regulator in nonsense-mediated mRNA decay (NMD), attributing its role to tumorigenesis across various cancers. However, its recently unveiled function in UPF1-mediated mRNA decay (UMD), intricately coordinated with miRNA, remains unexplored in the context of tumorigenesis. Here, we demonstrate that UPF1 contributes to melanoma tumorigenesis by regulating NANOS1 expression in a miR-101-3p-dependent manner. Depletion of UPF1 across three melanoma cell lines significantly impaired cell growth, migration
