Two homoallelic mutations have recently been identified in the alpha-subunit of hexosaminidase A (EC 3.2.1.52) causing the infantile form of Tay-Sachs disease in Turkish patients. Both of these mutations, a 12 bp deletion (1096-1107 or 1098-1108 or 1099-1109) in exon 10 and a point mutation (G1362 to A, Gly454 to Asp) in exon 12, are located in the catalytic domain of the hexosaminidase alpha-chain. In order to determine whether these mutations affect the function of the catalytic domain or result in an instable protein, both mutant cDNAs were overexpressed in COS-1 cells. As judged by Western…

The venom of the viper Echis carinatus contains a metalloprotease, ecarin, that is a potent prothrombin activator. We here show that the venom is also rich in another prothrombin activator, which does not belong to any known category of prothrombin activators. The novel enzyme, designated carinactivase-1 (CA-1), consists of two subunits held together non-covalently but very tightly. One subunit is a 62-kDa polypeptide that has metalloprotease activity and is homologous to the single-chain enzyme ecarin; the other subunit of 25 kDa consists of two disulfide-linked polypeptides of 17 and 14 kDa,

Prenylated indole alkaloids containing a spirooxindole scaffold exhibit diverse biological activities. Here, we report that the flavin-dependent monooxygenase PldC catalyzes the conversion of (+)-premalbrancheamide to 3S-hydroxyindolenine, which undergoes spontaneous rearrangement to form 3R-spirooxindole. In contrast, the homologous enzyme PhqK directly furnishes the 3R-spirooxindole from the same substrate. Structural modeling and site-directed mutagenesis reveal that divergent active-site architectures dictate substrate binding orientation, directing epoxide opening to control the product o

Vanillyl alcohol (VNA) is a high-value compound used in the pharmaceutical industry and other fields. Its microbial de novo biosynthesis is severely limited by the low catalytic efficiency of O-methyltransferase. Here, we constructed a V314I mutant of caffeate O-methyltransferase via structure-guided protein engineering, which showed a 95% increase in catalytic efficiency toward 3,4-dihydroxybenzyl alcohol in Escherichia coli. Molecular simulations revealed that the mutation narrows the active-site cavity, constraining the smaller substrate into a catalytically competent orientation. To allevi

Pectate lyases are essential for valorizing pectin-rich biomass. However, their industrial application is often limited by low stability and efficiency under harsh operational conditions. To overcome these challenges, we implemented a multifaceted computational design strategy, which integrated molecular dynamics simulations at multi-temperature (310.15 K, 343.15 K, and 363.15 K) to identify distal flexible regions. This was coupled with free energy-guided optimization of the proximal active sites, utilizing tools such as FireProt, PROSS, and HotSpot, to achieve a synergistic enhancement of en

Accurately predicting how point mutations influence protease activity is a major challenge in protein engineering and in the study of coagulation disorders. Factor Xa (FXa) catalyzes the proteolytic activation of prothrombin, a critical step in thrombin generation, yet the molecular details of direct enzyme-substrate recognition and the impact of pathogenic variants remain incompletely defined. Here, we combined AlphaFold-Multimer modeling with explicit-solvent molecular dynamics (MD) simulations to investigate simplified FXa-substrate interactions using prothrombin-derived peptides encompassi

Reductive dehalogenases in organohalide-respiring bacteria underpin anaerobic bioremediation of chlorinated pollutants but are rarely effective for reductive defluorination of per- and polyfluoroalkyl substances. However, the physicochemical basis for this selectivity remains unclear. Here, we integrate quantum chemistry and molecular dynamics to evaluate constraints on microbial reductive defluorination. The scarcity of naturally occurring organofluorines has imposed limited evolutionary selective pressure, explaining the absence of robust defluorination pathways. Using quantum mechanical cal

Tyrosinase is a key enzyme that catalyzes the rate-limiting step in melanogenesis. Although numerous mushroom-derived tyrosinase inhibitors have been identified, many exhibit limited efficacy against human tyrosinase. In this study, in silico approaches were employed to evaluate the inhibitory potential of aminonaphthoquinone-chalcone hybrids against human tyrosinase. Molecular docking analysis revealed that all 10 hybrids showed higher binding affinity than kojic acid. Among them, six hybrids (3, 4, 5, 7, 9, and 10) displayed higher binding affinity than the others and interacted with amino a

Predicting how mutations alter enzyme catalysis remains a central challenge in enzymology and enzyme engineering. Although quantum mechanics/molecular mechanics (QM/MM) simulations can in principle compute the activation free energy associated with enzymatic reactions, their high computational cost limits systematic studies across many variants. Here, we benchmark a mechanical-embedding machine learning potential/molecular mechanics (ML/MM) protocol for predicting mutation effects on chorismate mutase catalysis, a model system extensively studied both experimentally and computationally. Histone deacetylase 11 (HDAC11), the sole member of the class IV HDACs, has gained significance as a key regulator of a wide range of physiological and pathological processes. The structural characterization of HDAC11 remains challenging due to the absence of an experimentally determined crystal structure. Proper analysis of reported HDAC11 inhibitors can yield valuable insights into the key structural fingerprints essential for inhibition. Using a diverse range of descriptor sets, including various 2D descriptors and fingerprint-based descriptors, it becomes possible to effectively identify c

The low activity of 4-vinylguaiacol oxygenase severely limits the biocatalytic synthesis of vanillin from ferulic acid. In this study, strategies involving catalytic pocket engineering and machine-learning-assisted structural stability optimization were employed to enhance the activity of oxygenase VgoM1. First, seven rounds of iterative catalytic pocket engineering produced mutant M5, with a kcat/Km value increased by 4.8-fold. Then, fine-tuning the ODM and Trans models on the VgoM1 mutant database enabled the prediction of efficient distal sites of the pocket and the identification of mutant

The determination of active-site protonation states is critical for a full mechanistic understanding of enzyme catalysis and inhibition. Here, we employ NMR crystallography-the integrated combination of solid-state NMR spectroscopy, X-ray diffraction, and first-principles computational chemistry-to determine the protonation states of the active site of Toho-1 β-lactamase in complex with the non-β-lactam inhibitor avibactam. We report two X-ray crystal structures of the Toho-1:avibactam complex, along with high-field solid-state NMR measurements that enable near-complete backbone and side-chain

Flavodiiron proteins (FDPs) are NO and/or O2 reductases which contain a di-iron catalytic center. Interestingly, they exhibit different selectivities towards each one of these substrates, despite having the same ligands of the iron ions. Escherichia coli FDP is a selective NO reductase that protects this bacterium against nitric oxide by catalyzing two-electron reduction to the nontoxic N2O. Previously, based on kinetic studies, we explored the possible role of two amino acids located in the di-iron second coordination sphere, Lys53 and Tyr271, in modulation of the substrate selectivity of Ent

Dystroglycan (DG) is an extracellular matrix receptor crucial for tissue development and pathogen entry. DG harbors a long, complex glycan called matriglycan. Loss of matriglycan or reduction in its length disrupts DG function, causing dystroglycanopathies. However, the mechanism regulating matriglycan length is unknown. In this study, we found that a xylose kinase facilitated the initiation of matriglycan synthesis by adding a phosphate to the xylose of the matriglycan primer. Matriglycan elongation occurred when the phosphate was removed by the N-terminal domain of DG (DGN). DGN has the cons

Human neutrophil elastase (HNE) is a key driver of inflammatory lung disorders, promoting extracellular matrix degradation and tissue damage. Although inhibitors such as Sivelestat and Alvelestat are clinically relevant, their performance within the oxidative microenvironment of diseased lungs remains poorly understood. Here, we employed an integrated in vitro and in silico approach to investigate their behavior under physiological and oxidative conditions and to provide a molecular-level interpretation. Under physiological conditions, enzymatic assays and steady-state kinetics confirmed that

Disulphide bonds (Dsbs) are essential for the folding, stability, and function of many secreted and membrane-associated proteins in bacteria. In Gram-negative species, these bonds are introduced by the Dsb enzyme family, with DsbA acting as the primary thiol oxidase. While DsbA proteins share a conserved thioredoxin (TRX)-like fold, emerging evidence highlights substantial structural and functional divergence among pathogenic homologues. Here, we present the high-resolution crystal structure and functional characterization of BperDsbA, a DsbA homologue from Bordetella pertussis, the causative

The lysosomal enzyme Arylsulfatase A (ARSA) plays a critical role in hydrolyzing sulfatides from within cells. While gene therapies for ARSA replacement have recently been approved, challenges remain in recombinantly producing large amounts of active ARSA, especially for research purposes where generating stable cell lines is cumbersome. A major bottleneck is the need to convert the active-site residue Cysteine at position 69 to formylglycine by a formylglycine-generating enzyme (FGE). Further, transporter mannose-6-phosphate receptors (M6PR) are required to mediate active transport of ARSA ou

Industrialization, fast food intake and reduced physical activity, mainly in developed countries, exacerbate obesity and make it a major lifestyle disorder. A promising strategy for developing effective anti-obesity agents is to inhibit pancreatic lipase, thereby reducing lipid absorption. Currently, the only clinically approved pharmacological agent for pancreatic lipase inhibition is Orlistat. However, its undesirable gastrointestinal side effects have prompted the search for more effective and potent drugs. This study investigates the inhibitory mechanism of Bromhexine, a mucolytic drug, on
