Deep generative models in biological sequence and structure analysis and design.

Deep generative models have transformed biological sequence modeling from predictive analysis toward increasingly controllable design. Early biological applications of Variational Autoencoders (VAEs) and Generative Adversarial Networks (GANs) established latent representation learning and sequence synthesis, while recent advances in transformer-based language models, discrete diffusion, flow-matching, and multimodal generative frameworks have substantially expanded the scope of biological design. This review examines generative models for DNA, RNA, and protein sequence design, emphasizing how

Global whole-genome-based genomic insights into Mycobacterium tuberculosis: Clonal dominance, sequence-type structure, and antimicrobial resistance-virulence landscapes.

BACKGROUND: Tuberculosis (TB) remains a major global public health burden, exacerbated by the continued emergence and spread of drug-resistant Mycobacterium tuberculosis. Despite the rapid expansion of publicly available whole-genome sequencing data, gaps remain in the consistent characterization of global population structure, dominant sequence-type (ST) distributions, accessory genome variability, and antimicrobial resistance (AMR) gene profiles, largely due to fragmented and uneven sampling across regions and time periods. This study aimed to conduct a large-scale in silico analysis of publ

Resolving the dark matter of ABCA4 for 1054 Stargardt disease probands through integrated genomics and transcriptomics.

PURPOSE: Missing heritability in human diseases represents a major challenge, and this is particularly true for ABCA4-associated Stargardt disease (STGD1). We aimed to elucidate the genomic and transcriptomic variation in 1054 unsolved STGD and STGD-like probands. METHODS: Sequencing of the complete 128-kb ABCA4 gene was performed using single-molecule molecular inversion probes (smMIPs), based on a semiautomated and cost-effective method. Structural variants (SVs) were identified using relative read coverage analyses and putative splice defects were studied using in vitro assays. RESULTS: I

A haplotype-resolved genome reveals intron expansion and enzyme innovation associated with the starch-to-fructan shift in Polygonatum cyrtonema.

Huangjing (Polygonati Rhizoma) is a traditional food-medicine substance in China, which can serve as a grain substitute historically. However, its material basis is not starch but agavin-type fructans with dual regulatory effects on energy and biological activity, which also constituted the staple diet component of prehistoric Mesoamerican humans. Yet, the formation mechanism of these compounds remains unclear. Here we presented a haplotype-resolved assembly of the Polygonatum cyrtonema giant genome, spanning two phased haplotypes of ∼7.18 Gb and 7.05 Gb respectively. Genomic analyses revealed

Whole-genome analysis and molecular docking reveal how nucleotide variations in the aprX gene drive the differential spoilage potential of Pseudomonas in milk.

Pseudomonas species are major psychrotrophic spoilage agents of dairy products, yet the molecular basis of spoilage variability among closely related strains remains poorly understood. This study integrates whole-genome sequencing, phenomics, and computational structural biology to elucidate how nucleotide variations in the aprX gene drive differences in spoilage potential-a fundamental question in the microbiology of food borne isolates. Phylogenetic analysis of the aprX operon from representative Pseudomonas isolates classified them into five distinct types. Cold-storage simulation experimen

Managing Trait Trade-Offs in Tomato Breeding Through Genome Editing.

Tomato improvement often involves trade-offs between fruit yield and quality, sweetness and fruit size, disease resistance and growth, reproductive performance and stress adaptation, and shelf life and flavour. Although CRISPR-Cas-mediated genome editing enables targeted modification of tomato genes, DNA-level precision does not guarantee an agronomically favourable phenotype because pleiotropy, functional redundancy, allele dosage, linkage, epistasis, genetic background, and environmental conditions can alter editing outcomes. This review evaluates genome editing as a strategy to manage, rath

Opportunities and challenges for paediatricians requesting funded genomic tests for children.

Genomic diagnosis for children with childhood syndromes can inform treatment, management and reproductive planning. Shortages in the clinical genetics workforce mean that practices are changing, with paediatricians likely requesting initial genomic investigations and clinical genetics services reserved for particularly complex cases or post-test genetic counselling. In Australia, paediatricians can request funded genomic testing for patients, yet ordering rates are less than a quarter predicted. Using a theory-informed approach, we aimed to understand barriers and enablers to general paediatri

Semi-automated assembly of high-quality diploid human reference genomes.

The current human reference genome, GRCh38, represents over 20 years of effort to generate a high-quality assembly, which has benefitted society1,2. However, it still has many gaps and errors, and does not represent a biological genome as it is a blend of multiple individuals3,4. Recently, a high-quality telomere-to-telomere reference, CHM13, was generated with the latest long-read technologies, but it was derived from a hydatidiform mole cell line with a nearly homozygous genome5. To address these limitations, the Human Pangenome Reference Consortium formed with the goal of creating high-qual

Long-read sequence analysis for clustered genomic copy number aberrations revealed architectures of intricately intertwined rearrangements.

Most chromosomal aberrations revealed by chromosomal microarray testing (CMA) are simple; however, very complex chromosomal structural rearrangements can also be found. Although the mechanism of structural rearrangements has been gradually revealed, not all mechanisms have been elucidated. We analyzed the breakpoint-junctions (BJs) of two or more clustered copy number variations (CNVs) in the same chromosome arms to understand their conformation and the mechanism of complex structural rearrangements. Combining CMA with long-read whole-genome sequencing (WGS) analysis, we successfully determine

Novel pathogenic genomic variants leading to autosomal dominant and recessive Robinow syndrome.

Robinow syndrome (RS) is a genetically heterogeneous disorder characterized by skeletal dysplasia and a distinctive facial appearance. Previous studies have revealed locus heterogeneity with rare variants in DVL1, DVL3, FZD2, NXN, ROR2, and WNT5A underlying the etiology of RS. The aforementioned "Robinow-associated genes" and their gene products all play a role in the WNT/planar cell polarity signaling pathway. We performed gene-targeted Sanger sequencing, exome sequencing, genome sequencing, and array comparative genomic hybridization on four subjects with a clinical diagnosis of RS who had n

Pangenome variation analysis uncovers the impacts of SNP-independent structural variations in modern European cattle breeding.

While pangenome studies emphasize structural variations (SVs), their functional significance beyond single-nucleotide polymorphisms (SNPs) in cattle remains unexplored. We established a comprehensive variation map for 1379 European cattle from nine breeds using a pangenome graph. Although SV and SNP distributions were similar genome-wide, 19.3% of SVs exhibited low linkage disequilibrium (r² < 0.2) with nearby SNPs. These non-SNP-tagged SVs are preferentially localized to chromosome ends and promoters, and play crucial roles in artificial selection for production traits. Integrated analyses of

RNA-Dependent RNA Polymerase of the Second Human Pegivirus Exhibits a High-Fidelity Feature.

The virus-encoded RNA-dependent RNA polymerase (RdRp) is responsible for viral replication, and its fidelity is closely related to viral diversity, pathogenesis, virulence, and fitness. Hepatitis C virus (HCV) and the second human pegivirus (HPgV-2) belong to the family Flaviviridae and share some features, including similar viral genome structure. Unlike HCV, HPgV-2 preserves a highly conserved genome sequence and low intrahost variation. However, the underlying mechanism remains to be elucidated. In this study, we evaluated the fidelity of HPgV-2 and HCV RdRp in an in vitro RNA polymerase re

Variants in ZNF365 isoform D are associated with Crohn's disease.

OBJECTIVE: Genome-wide association studies have identified multiple Crohn's disease (CD) susceptibility loci, including association with non-coding intergenic single-nucleotide polymorphisms (SNPs) at 10q21. DESIGN: To fine-map the 10q21 locus, the authors genotyped 86 SNPs in 1632 CD cases and 961 controls and performed single-marker and conditional analyses using logistic regression. RESULTS: Association with CD risk spanning 11 SNPs (p<0.001) was observed. The most significant association observed was at the non-synonymous SNP, rs7076156 (Ala62Thr), in ZNF365. The alanine allele was over-

Metagenome-based analysis of xenobiotic degradation potential in urban mangrove sediments under chronic anthropogenic impact.

Urban mangrove sediments receive continuous inputs of industrial and domestic pollutants, yet the microbial basis of pollutant transformation in these chronically impacted systems remains insufficiently resolved. This study investigated xenobiotic degradation potential in sediments from two urban mangrove locations along the Mandovi estuary, Goa, India, through reanalysis of previously generated shotgun metagenomic data. The assembled metagenomes showed enrichment of degradation pathways associated with aromatic and aliphatic pollutants commonly linked to urban contamination. A high representa

Echovirus 9 genetic diversity detected in whole-capsid genome sequences obtained directly from clinical specimens using next generation sequencing.

Echovirus 9 (E9) has been detected in an increased number of symptomatic patient samples received by the National Enterovirus Reference Laboratory in Hungary during 2018 compared to previously reported years.Formerly identified E9 viruses from different specimen types detected from patients of various ages and showing differing clinical signs were chosen for the detailed analysis of genetic relationships and potential variations within the viral populations. We used next generation sequencing (NGS) analysis of 3,900 nucleotide long amplicons covering the entire capsid coding region of the vira

Towards whole plastome phylogeography: resolving small genetic distances among European Arnica montana L. with the PlastidPipeline.

In phylogeographic studies, genetic distances between individuals are typically small: In the European endemic, declining medicinal plant Arnica montana L., range-wide biogeographic patterns so far remained obscure as sequence diversity in plastome marker regions is very low. While entire chloroplast genomes promise higher resolution, comparing them in great detail is a technical challenge, requiring high accuracy and repeatability in sequencing, assembly and annotation, automated across large sample sets. Using A. montana as our working example, we developed the PlastidPipeline, which consist

Genome-wide SNP data support species boundaries in sympatric Polylepis Ruiz & Pav. (Rosaceae) species from Bolivia and Ecuador.

Species delimitation in the South American genus Polylepis is notoriously challenging due to high morphological similarity and phenotypic plasticity, likely driven by hybridization and gene flow. Previous phylogenetic studies suggested that genetic structure aligns more strongly with geography than with taxonomy, questioning existing species concepts and hampering conservation efforts. We used double-digest RAD sequencing (ddRADseq) to generate genome-wide SNP data for 11 Polylepis species sampled across multiple localities in Bolivia and Ecuador. Population genetic analyses, phylogenetic infe

Genomic and Immunological Insights Into Chikungunya Virus Evolution During the 2018 and 2023-24 Outbreaks in Southern India.

Chikungunya virus (CHIKV) continues to pose a significant public health threat due to recurrent outbreaks driven by antigenic drift, vector adaptation and potential changes in virulence. This study examined the genetic and antigenic characteristics of CHIKV isolates from the 2018 and 2023-24 outbreaks in southern India. Whole-genome sequencing and phylogenetic analysis were performed on outbreak isolates. Structural protein B-cell epitopes were analyzed and mutations associated with vector adaptation and neurovirulence were screened. Serum samples collected in mid-2023 were tested using plaque

The formation and propagation of human Robertsonian chromosomes.

Robertsonian chromosomes are a type of variant chromosome that is commonly found in nature. Present in 1 in 800 humans, these chromosomes can underlie infertility, trisomies and increased cancer incidence1-5. They have been recognized cytogenetically for more than a century6, yet their origins have remained unknown. Here we describe complete assemblies of three human Robertsonian chromosomes. We identified a common breakpoint in SST1, a macrosatellite DNA located on chromosomes 13, 14 and 21, which commonly undergo Robertsonian translocation. SST1 is contained within a larger shared homology d
