Standardizing a microbiome pipeline for body fluid identification from complex crime scene stains.

Recent advances in next-generation sequencing have opened up new possibilities for applying the human microbiome in various fields, including forensics. Researchers have capitalized on the site-specific microbial communities found in different parts of the body to identify body fluids from biological evidence. Despite promising results, microbiome-based methods have not been integrated into forensic practice due to the lack of standardized protocols and systematic testing of methods on forensically relevant samples. Our study addresses critical decisions in establishing these protocols, focusi

Opportunities and challenges for MRD assessment in the clinical management of multiple myeloma.

Measurable residual disease (MRD) assessment is, from the methodological point of view, ready for prime time in multiple myeloma (MM). Abundant evidence underscores the value of MRD status determined using highly sensitive next-generation flow cytometry and next-generation sequencing tests in evaluating response to treatment and, therefore, prognosis in patients with this disease. MRD response assessment and monitoring might present a range of opportunities for individualized patient management. Moreover, the considerable amounts of high-quality and standardized MRD data generated in clinical

DSLE2 random-effects meta-analysis model for high-throughput methylation data.

BACKGROUND: With the rapid development of high-throughput sequencing technology, high-throughput sequencing data has grown on a massive scale, leading to the emergence of multiple public databases, such as EBI and GEO. Conducting secondary mining of high-throughput sequencing data in these databases can yield more valuable insights. Meta-analysis can quantitatively combine high-throughput sequencing data from the the same topic. It increases the sample size for data analysis, enhances statistical power, and results in more consistent and reliable conclusions. RESULTS: This study proposes a ne

Bacterial community structure and secondary metabolite insights from halophiles at Oniru Beach, Lagos.

This study examines the bacterial diversity and potential for secondary metabolite production of halophilic bacteria isolated from Oniru Beach, Lagos, Nigeria, a moderately saline marine environment. Using high-throughput next-generation sequencing, we profiled the bacterial community structure and complemented this with culture-dependent techniques to identify metabolite-producing strains. Physicochemical analysis revealed a slightly alkaline, oligotrophic, and low-oxygen environment enriched with bioactive metals, such as potassium, calcium, and iron, which may influence microbial adaptation

Comparison of purification protocols for effective large-primer removal between rounds of PCR amplification.

Effective polymerase chain reaction (PCR) product purification is essential for downstream applications like next-generation sequencing (NGS). While standard protocols remove short primers (20-30 nucleotides [nt]), NGS workflows require efficient removal of larger primers (40-50 nt) to prevent amplification artifacts. This study compared commercial kits (magnetic beads, silica columns, enzymatic degradation) with traditional isopropanol/ethanol precipitation and simple dilution for their ability to remove large primers from a 161-bp KRAS PCR product. Efficacy was assessed by a secondary PCR de

Wastewater monitoring allows the detection of uncommon and highly pathogenic enterovirus types.

The genus Enterovirus (EV) includes small ubiquitous viruses with a single-stranded positive-RNA genome. Most EV infections are asymptomatic, but pathogenic EVs are responsible for a wide range of diseases and occasionally epidemics. The aim of the work was to monitor the distribution of EVs present in wastewater collected during the 2 year study period (2022-2023). Three hundred ninety-nine samples were received from three wastewater treatment plants of the Brescia, Cremona, and Bergamo provinces, Lombardy, Italy. One-step real-time reverse transcription-PCR screening showed positivity in 107

HIV-phyloTSI: subtype-independent estimation of time since HIV-1 infection for cross-sectional measures of population incidence using deep sequence data.

BACKGROUND: Estimating the time since HIV infection (TSI) at population level is essential for tracking changes in the global HIV epidemic. Most methods for determining TSI give a binary classification of infections as recent or non-recent within a window of several months, and cannot assess the cumulative impact of an intervention. RESULTS: We developed a Random Forest Regression model, HIV-phyloTSI, which combines measures of within-host diversity and divergence to generate continuous TSI estimates directly from viral deep-sequencing data, with no need for additional variables. HIV-phyloTSI

[Detection of the Liman tick virus (unclassified Chuviridae) in tick cell line HAE/CTVM8].

INTRODUCTION: Tick cell lines are widely used to study the biology of ticks and tick-borne pathogens, especially viruses. Most of the cell cultures currently available have been obtained from tick embryonic cells and can be infected with viruses. The HAE/CTVM8 cell line was obtained from Hyalomma anatolicum ticks and is often used for isolation of novel viruses. The aim of the work is to study the HAE/CTVM8 cell line using high-throughput sequencing in order to search for viruses in it. MATERIALS AND METHODS: The HAE/CTVM8 cell culture fluid was ultracentrifuged. The resulting pellet was used

Epidemiological investigation and clinical presentation of severe gestational psittacosis diagnosed using targeted next-generation sequencing: A case report.

RATIONALE: Gestational psittacosis is a rare but potentially fatal cause of severe pneumonia during pregnancy. This case demonstrates how a combined epidemiological investigation and targeted next-generation sequencing (tNGS) can rapidly exclude irrelevant respiratory pathogens and enable pathogen-specific treatment. PATIENT CONCERNS: A 30-year-old pregnant woman (25 weeks of gestation) presented with mild nonspecific symptoms on February 19. On February 21, she was examined at an outpatient clinic. On February 24, she was hospitalized after sudden onset of dyspnea. On admission, she exhibite

Tuberculous meningitis diagnosis and treatment: classic approaches and high-throughput pathways.

Tuberculous meningitis (TBM), a severe form of non-purulent meningitis caused by Mycobacterium tuberculosis (Mtb), is the most critical extrapulmonary tuberculosis (TB) manifestation, with a 30-40% mortality rate despite available treatment. The absence of distinctive clinical symptoms and effective diagnostic tools complicates early detection. Recent advancements in nucleic acid detection, genomics, metabolomics, and proteomics have led to novel diagnostic approaches, improving sensitivity and specificity. This review focuses on nucleic acid-based methods, including Xpert Ultra, metagenomic n

Investigating within-host population diversity of Cryptosporidium parvum using BlooMine.

Investigating multiplicity-of-infection (MOI) in pathogen populations is central to understanding within-host evolutionary dynamics. In Cryptosporidium parvum, MOI may play a pivotal role in diversification due to the parasite's sexually recombinogenic life cycle, which occurs entirely within a single host. Subtyping of C. parvum typically relies on variation at short tandem repeat (STR) loci - such as that found in the 60kDa surface glycoprotein gene, Gp60 - but accurate profiling of these regions from next-generation sequencing (NGS) data remains technically challenging. Here, we apply BlooM

Endoscopic ultrasound-guided tissue acquisition for comprehensive genomic profiling.

Advances in next-generation sequencing have made comprehensive genomic profiling (CGP) using tumor tissue specimens and liquid biopsy using blood samples feasible in routine clinical practice. In the context of pancreaticobiliary cancer, it is necessary to consider CGP in formulating individualized treatment strategies. Performing CGP with tumor tissue specimens requires a sufficient number of high-quality samples. EUS-guided tissue acquisition (EUS-TA) is expected to play a significant role in this regard, and endosonographers need to address this role. Here, we review the current status of E

Polyphonia: detecting inter-sample contamination in viral genomic sequencing data.

SUMMARY: In viral genomic research and surveillance, inter-sample contamination can affect variant detection, analysis of within-host evolution, outbreak reconstruction, and detection of superinfections and recombination events. While sample barcoding methods exist to track inter-sample contamination, they are not always used and can only detect contamination in the experimental pipeline from the point they are added. The underlying genomic information in a sample, however, carries information about inter-sample contamination occurring at any stage. Here, we present Polyphonia, a tool for dete

RAS/RAF landscape in monoclonal plasma cell conditions.

Multiple myeloma is characterized by a huge heterogeneity at the molecular level. The RAS/RAF pathway is the most frequently mutated, in ∼50% of the patients. However, these mutations are frequently subclonal, suggesting a secondary event. Because these genes are part of our routine next-generation sequencing panel, we analyzed >10 000 patients with different plasma cell disorders to describe the RAS/RAF landscape. In this large cohort of patients, almost 61% of the patients presented a RAS/RAF mutation at diagnosis or relapse, but much lower frequencies occurred in presymptomatic cases. Of no

[Chinese expert consensus on minimal residual disease detection in multiple myeloma based on bone marrow samples (2024)].

Multiple myeloma (MM) is the second most common hematologic malignant tumor. Standard holistic treatment model and new drug-based regimens have greatly improved the survival of patients with MM; however, minimal residual disease (MRD) causes relapse in most patients. Therefore, combining MRD testing on the basis of traditional serological efficacy evaluation is necessary to achieve a more accurate assessment of the patient's disease status. At present, next-generation flow cytometry (NGF) and next-generation sequencing (NGS) are the mainstream technologies for detecting MRD based on bone marro

Unveiling the Spectrum of Minor Genes in Cardiomyopathies: A Narrative Review.

Hereditary cardiomyopathies (CMPs), including arrhythmogenic cardiomyopathy (ACM), dilated cardiomyopathy (DCM), and hypertrophic cardiomyopathy (HCM), represent a group of heart disorders that significantly contribute to cardiovascular morbidity and mortality and are often driven by genetic factors. Recent advances in next-generation sequencing (NGS) technology have enabled the identification of rare variants in both well-established and minor genes associated with CMPs. Nowadays, a set of core genes is included in diagnostic panels for ACM, DCM, and HCM. On the other hand, despite their less

Biomarker Inference and the Timing of Next-Generation Sequencing in a Multi-Institutional, Cross-Cancer Clinicogenomic Data Set.

PURPOSE: Observational clinicogenomic data sets, consisting of tumor next-generation sequencing (NGS) data linked to clinical records, are commonly used for cancer research. However, in real-world practice, oncologists frequently request NGS in search of treatment options for progressive cancer. The extent and impact of this dynamic on analysis of clinicogenomic research data are not well understood. METHODS: We analyzed clinicogenomic data for patients with non-small cell lung, colorectal, breast, prostate, pancreatic, or urothelial cancers in the American Association for Cancer Research Bio
