Integrating molecular classification into postoperative intracranial meningioma management.

Meningioma risk stratification has historically been defined by the Simpson grade of resection and the histological grade of tumor tissue. Recent scientific advances have elucidated the molecular architecture of meningioma, and multiple groups have developed molecular classification systems that refine meningioma risk stratification. Reported meningioma molecular classification systems use DNA methylation or gene expression profiling, copy number alterations, DNA mutations, or multiple molecular and histological variables combined into individual models. While the details of meningioma molecul

Harnessing the Power of Photosynthesis: from Current Engineering Strategies to Cell Factory Applications.

Photosynthesis has garnered significant interest due to its potential for retrofitting and its intrinsic enzyme-mediated metabolic processes, which can convert carbon dioxide (CO2) into biomass powered by solar energy. However, natural photosynthesis is limited by factors such as low photosynthetic efficiency and constraints on the range of output products. To address these issues, researchers have developed various strategies for designing and engineering photosynthetic systems. These strategies include nanomaterial-assisted approaches to enhance light absorption and accelerate electron trans

The limitations of testicular organoids: are they truly as promising as we believe?

Organoid systems have revolutionised various facets of biological research by offering a three-dimensional (3D), physiologically relevant in vitro model to study complex organ systems. Over recent years, testicular organoids have been publicised as promising platforms for reproductive studies, disease modelling, drug screening, and fertility preservation. However, the full potential of these systems has yet to be realised due to inherent limitations. This paper offers a comprehensive analysis of the current challenges associated with testicular organoid models. Firstly, we address the inabilit

Ewing Sarcoma-Specific (Re)Expression Models.

Gene expression and knockdown systems are powerful tools for studying the function of single genes and their interactions within pathways. Plasmid transfection and viral transduction have revolutionized the field of molecular biology and paved the way for various gene-editing strategies such as TALEN, Zink finger nucleases, and ultimately CRISPR. In Ewing sarcoma (EwS), almost as many genes are repressed by the expression of EWSR1-FLI1 as are upregulated by the fusion oncogene. Here, we present a useful point-by-point protocol for generating transgene expression systems in EwS that allow (cond

Programming biological behavior with AI-guided de novo protein design.

Driven by advances in artificial intelligence, de novo protein design can now generate diverse molecular functions from the ground up, achieving remarkable success in engineering binders against many macromolecular targets. Here, we provide a perspective on how de novo design can progress beyond bimolecular interactions toward the bottom-up construction of protein reaction networks. We highlight how programmable, modular, and controllable de novo components can drive complex, emergent biological behaviors. Overcoming current challenges-including designable protein dynamics, multi-step function

Engineering the Developmental Continuum: From Embryo-Like Structures to Functional Tissue Interfaces.

Advanced in vitro developmental models, including embryo-like structures, organoids, and organ-on-chip platforms, have emerged as powerful systems for studying human development under controlled conditions. These models are enabled by advances in stem cell biology and bioengineering, allowing multicellular self-organization that recapitulates selected aspects of embryonic patterning and tissue formation. Key engineering parameters-such as stem cell source, signaling control, geometric confinement, matrix composition, and microfluidic regulation-define the boundary conditions that guide develop

Homing in on the hepatic scar: recent advances in cell-specific targeting of liver fibrosis.

Despite the high prevalence of liver disease globally, there are currently no approved anti-fibrotic therapies to treat patients with liver fibrosis. A major goal in anti-fibrotic therapy is the development of drug delivery systems that allow direct targeting of the major pro-scarring cell populations within the liver (hepatic myofibroblasts) whilst not perturbing the homeostatic functions of other mesenchymal cell types present within both the liver and other organ systems. In this review we will outline some of the recent advances in our understanding of myofibroblast biology, discussing bot

Biological organization of the extraocular muscles.

Extraocular muscle is fundamentally distinct from other skeletal muscles. Here, we review the biological organization of the extraocular muscles with the intent of understanding this novel muscle group in the context of oculomotor system function. The specific objectives of this review are threefold. The first objective is to understand the anatomic arrangement of the extraocular muscles and their compartmental or layered organization in the context of a new concept of orbital mechanics, the active pulley hypothesis. The second objective is to present an integrated view of the morphologic, cel

Exposure-aware multi-omics and artificial intelligence for biomarker discovery and precision prevention in diffuse glioma.

Diffuse gliomas are now diagnosed and studied through integrated molecular classification, radiomics, single-cell biology, spatial profiling, proteogenomics, metabolomics, and artificial intelligence. Yet many precision-medicine models still begin at diagnosis and emphasize tumor-intrinsic molecular features, leaving environmental, occupational, lifestyle, microbiome, metabolic, immune, and treatment-related exposures at the margins. This review develops an exposome-informed view of diffuse glioma biomarker discovery. Biomarker discovery is separated from clinical prevention: current evidence

The role of extracellular vesicles from placenta and endometrium in pregnancy: Insights from tumor biology.

Extracellular vesicles (EVs) are small membrane-bound particles secreted by various cell types that play a critical role in intercellular communication by packaging and delivering biomolecules. In recent years, EVs have emerged as essential messengers in mediating physiological and pathological processes in tumor biology. The tumor microenvironment (TME) plays a pivotal role in tumor generation, progression, and metastasis. In this review, we provide an overview of the impact of tumor-derived EVs on both tumor cells and the TME. Moreover, we draw parallels between tumor biology and pregnancy,

The Influence of Sex Hormones in Liver Function and Disease.

The liver performs a multitude of bodily functions, whilst retaining the ability to regenerate damaged tissue. In this review, we discuss sex steroid biology, regulation of mammalian liver physiology and the development of new model systems to improve our understanding of liver biology in health and disease. A major risk factor for the development of liver disease is hepatic fibrosis. Key drivers of this process are metabolic dysfunction and pathologic activation of the immune system. Although non-alcoholic fatty liver disease (NAFLD) is largely regarded as benign, it does progress to non-alco

Landscape of immune cell gene expression is unique in predominantly WHO grade 1 skull base meningiomas when compared to convexity.

Modulation of tumor microenvironment is an emerging frontier for new therapeutics. However in meningiomas, the most frequent adult brain tumor, the correlation of microenvironment with tumor phenotype is scarcely studied. We applied a variety of systems biology approaches to bulk tumor transcriptomics to explore the immune environments of both skull base and convexity (hemispheric) meningiomas. We hypothesized that the more benign biology of skull base meningiomas parallels the relative composition and activity of immune cells that oppose tumor growth and/or survival. We firstly applied gene c…

Post-Translational Regulation Using Degrons in Ewing Sarcoma.

The EWSR1::FLI1 (EF1) chimeric transcription factor is pathognomonic in Ewing Sarcoma (EwS) and is often the sole oncogenic mutation harbored by EwS tumors. Disrupting the function of EF1 to study its role in tumor biology using small molecules has proven challenging. Here, we describe complementary strategies to incorporate inducible protein degrons into the endogenous EWSR1::FLI1 locus in patient-derived EwS cells. These systems enable precise control over the timing and level of EF1 protein abundance as well as downstream functional analyses.

Protocol for endothelial cell-derived extracellular vesicle isolation and characterization.

Endothelial cells regulate intercellular and inter-organ communication through extracellular vesicles (EVs), which have diagnostic and therapeutic potential. We describe single-particle interferometric reflectance imaging directly from culture supernatants, followed by ultracentrifugation isolation of EVs. We determine EV size and concentration by nanoparticle tracking analysis and characterize EVs by western blotting and transmission electron microscopy. This protocol can be applied to other cell systems of EV biology. For details on the execution of this protocol, please refer to Timms et al

Nomenclatural Changes of Fungal Pathogens Causing Dermatomycoses.

With advances in molecular biology, the recognition of fungal species has been revised, and the nomenclature systems themselves have been changed to adopt the "one-fungus-one-name" concept, resulting in the names of many species being changed in recent years. This article provides an overview of recent changes in the names of fungi associated with skin diseases, with a particular focus on Malassezia species, some Trichophyton species including Trichophyton benhamiae and Trichophyton indotineae, along with several species causing deep dermatomycoses.

Adaptive bandwidth of immunity: a systems-level framework for understanding immune regulation across time.

Immune-mediated diseases display substantial variability in clinical expression, treatment durability, relapse timing, and long-term trajectories that are not always fully explained by genetic predisposition, molecular pathways, or pharmacological exposure alone. Increasing observations from systems immunology suggest that immune behavior emerges through interactions across molecular, environmental, and temporal dimensions. This article introduces Adaptive Bandwidth of Immunity (ABI) as a conceptual systems-level framework describing the functional range within which immune regulatory networks

A vision and strategy for the virtual physiological human in 2010 and beyond.

European funding under framework 7 (FP7) for the virtual physiological human (VPH) project has been in place now for nearly 2 years. The VPH network of excellence (NoE) is helping in the development of common standards, open-source software, freely accessible data and model repositories, and various training and dissemination activities for the project. It is also helping to coordinate the many clinically targeted projects that have been funded under the FP7 calls. An initial vision for the VPH was defined by framework 6 strategy for a European physiome (STEP) project in 2006. It is now time t

In vitro cell-line models of Alzheimer's disease: A systematic review and mechanism-based evidence map of induction paradigms, targeted mechanisms, and validation requirements.

BACKGROUND: In vitro cell-line models are essential for investigating the complex, interconnected mechanisms of Alzheimer's disease (AD). While offering high tractability for mechanism-focused screening, their translational utility depends on the precise alignment of the biological inquiry with the appropriate cellular system, induction strategy, and experimental readouts. METHODS: This systematic review and mechanism-based evidence map searched PubMed (inception to 1 May 2026), capturing 93 original experimental studies across neuronal, glial, endothelial, and higher-fidelity multicellular s

Goodbye flat lymphoma biology.

B-cell lymphomas grow in aggregates, closely interacting with specific physical elements and cellular environments. While 2D culture systems have long been the standard in the field, current methodologies aim to better replicate lymphoma biology and its microenvironment in 3D. Significant progress has been made since the first 3D lymphoma cell line culture was developed in 2012. Subsequent advances in both cell line and patient-derived systems have incorporated key physical and cellular microenvironmental components. This Review compiles the relevant 3D non-Hodgkin lymphoma models available, o
