Global and disease-associated genetic variation in the human Fanconi anemia gene family.

Fanconi anemia (FA) is a human recessive genetic disease resulting from inactivating mutations in any of 16 FANC (Fanconi) genes. Individuals with FA are at high risk of developmental abnormalities, early bone marrow failure and leukemia. These are followed in the second and subsequent decades by a very high risk of carcinomas of the head and neck and anogenital region, and a small continuing risk of leukemia. In order to characterize base pair-level disease-associated (DA) and population genetic variation in FANC genes and the segregation of this variation in the human population, we identifi

New Genetic Variants of Leptospira spp Characterized by MLST from Peruvian Isolates.

Leptospirosis is a zoonotic disease caused by the genus Leptospira, presenting complex and dynamic epidemiology. To determine the genetic variability and its phylogenetic relationship of Leptospira spp isolates from three sources in Iquitos (Peruvian Amazon) from 2002 to 2013, seven MLST genes were analyzed to obtain the Sequence Type (ST) and these sequences were concatenated for phylogenetic analysis. The genetic relationship between STs was determined with the goeBURST algorithm and genetic diversity was determined using DnaSP. Of 51 isolates, 48 were pathogenic belonging to five different

Isolated and combined genetic tremor syndromes: a critical appraisal based on the 2018 MDS criteria.

The 2018 consensus statement on the classification of tremors proposes a two-axis categorization scheme based on clinical features and etiology. It also defines "isolated" and "combined" tremor syndromes depending on whether tremor is the sole clinical manifestation or is associated with other neurological or systemic signs. This syndromic approach provides a guide to investigate the underlying etiology of tremors, either genetic or acquired. Several genetic defects have been proven to cause tremor disorders, including autosomal dominant and recessive, X-linked, and mitochondrial diseases, as

Genome-Wide Association Study of Microscopic Colitis in the UK Biobank Confirms Immune-Related Pathogenesis.

BACKGROUND AND AIMS: The causes of microscopic colitis are currently poorly understood. Previous reports have found clinical associations with coeliac disease and genetic associations at the human leukocyte antigen [HLA] locus on the ancestral 8.1 haplotype. We investigated pharmacological and genetic factors associated with microscopic colitis in the UK Biobank. METHODS: In total, 483 European UK Biobank participants were identified by ICD10 coding, and a genome-wide association study was performed using BOLT-LMM, with a sensitivity analysis performed excluding potential confounders. The HLA

Regularizing and Normalizing DAGs and Phylogenetic Networks.

Phylogenetic networks and, more generally, directed acyclic graphs (DAGs) represent hierarchical structure beyond trees, for instance in the presence of reticulate evolutionary events such as hybridization or horizontal gene transfer. A central question is which parts of such graphs are essential with respect to leaf-observable information, and which parts can be removed without changing this information. Resolving this question can lead to principled simplification methods for phylogenetic networks, such as the recent normalization approach of Francis et al. In this paper, we study this quest

Model-based design of subthalamic nucleus neurons using hybrid optimization.

The subthalamic nucleus (STN) is a key node of the basal ganglia and an established surgical target for the treatment of wide-ranging neurological and psychiatric disorders. However, scientific questions remain on the basis of STN action potential firing, its modulation by broader network activity patterns (e.g., cortical excitation vs. pallidal inhibition), and the generation of electrophysiological disease-state biomarker signals (e.g., elevated beta-band activity in Parkinson's disease). Computational models represent promising tools for exploring those kinds of questions, but the currently

CRMIPred: Identifying the spatial interactions among cis-regulatory modules via considering their cross-attended epigenetic profiles.

BACKGROUND AND OBJECTIVE: Modular DNA elements known as cis-regulatory modules (CRMs) play central roles in transcriptional regulation in metazoan species. Beyond their individual functions, CRMs can physically interact with one another to cooperatively regulate target gene expression, forming an additional layer of transcription regulation. METHODS: Experimental identification of such interactions typically relies on chromosome conformation capture technologies coupled with sequencing (HiC), which require high sequencing depths to achieve sufficient resolution for CRM-level analysis, resulti

Forward-backward gene expression binarization for boolean state inference over a known regulatory network.

Binarization of gene expression data is a critical prerequisite for the synthesis of Boolean gene regulatory network (GRN) models from omics datasets. In practice, thresholding methods remain the dominant approach, yet they oversimplify the underlying biology by ignoring gene-specific functional roles and failing on sparse or single-snapshot data. To overcome these limitations, we propose Bi4Back, a novel regulation-based binarization algorithm that combines thresholding with iterative forward and backward Boolean propagation guided by a known signed regulatory graph - supplied as a required i

BiMSGP: A Bidirectional Mamba-Based Model for Scalable and Accurate Genomic Prediction in Plants.

Background/Objectives: Accurate prediction of complex traits from high-dimensional genomic markers remains difficult in plant breeding. Linear models have limited capacity for non-linear interactions, and many deep learning models scale poorly on long marker sequences. This study introduces BiMSGP, a bidirectional Mamba-based model for scalable genomic prediction. Methods: BiMSGP extends a selective state space model with forward and backward processing so that each marker can integrate sequence context from both directions while retaining linear computational complexity; this is a modeling de

Early prediction of alopecia areata using machine learning modeling of neuro stress immune signatures from multi datasets.

Alopecia areata (AA) is an easy-recurring disease that presents huge challenges globally. An efficient clinical tool to predict AA onset would be valuable for timely intervention. We extracted six AA-related datasets from Gene Expression Omnibus (GEO). GO, KEGG, GSEA, GSVA and CIBERSORT algorithm were performed to elucidate the characteristics of AA. Feature genes were identified using LASSO regression and Random Forest algorithms. Five machine learning algorithms (Logistic Regression, K-nearest neighbors, Elastic Net, XGBoost and LightGBM) were employed to construct predictive models, with in

TEMP: a computational method for analyzing transposable element polymorphism in populations.

Insertions and excisions of transposable elements (TEs) affect both the stability and variability of the genome. Studying the dynamics of transposition at the population level can provide crucial insights into the processes and mechanisms of genome evolution. Pooling genomic materials from multiple individuals followed by high-throughput sequencing is an efficient way of characterizing genomic polymorphisms in a population. Here we describe a novel method named TEMP, specifically designed to detect TE movements present with a wide range of frequencies in a population. By combining the informat

Comparing a few SNP calling algorithms using low-coverage sequencing data.

BACKGROUND: Many Single Nucleotide Polymorphism (SNP) calling programs have been developed to identify Single Nucleotide Variations (SNVs) in next-generation sequencing (NGS) data. However, low sequencing coverage presents challenges to accurate SNV identification, especially in single-sample data. Moreover, commonly used SNP calling programs usually include several metrics in their output files for each potential SNP. These metrics are highly correlated in complex patterns, making it extremely difficult to select SNPs for further experimental validations. RESULTS: To explore solutions to the

Urine, saliva, and serum metabolomics predict female pig reproductive potential status using machine learning modelling.

Profitability in the pork industry relies heavily on breeding herd productivity. However, traditional phenotypic and genetic methods are limited in their selection efficiency for some reproductive potential related traits. This leads to high culling rates due to poor reproductive performance and detriments to productivity and profits. This study investigated whether metabolomic profiling of urine, saliva, and serum applied to machine learning (ML) algorithms could predict female pig reproductive potential status. Urine, saliva, and serum samples from high reproductive potential (HRP; lifetime

Interpretable Yield Prediction of Supercritical CO2 Extraction from Various Essential Oil Sources Using Optimized Machine Learning and PCA-Based Descriptors.

Predicting essential oil yield in supercritical CO2 (SC-CO2) extraction remains difficult due to variations in plant composition and process conditions. Conventional models often assume uniform feedstock behavior, which limits their applicability across diverse species. This study develops machine learning models that integrate extraction parameters with principal component analysis (PCA)-based molecular descriptors representing the seven major compounds of each essential oil source. A data set of 1313 experimental records from 42 plant species was compiled to train three algorithms: LightGBM

The combined effect of genetic polymorphisms and clinical parameters on treatment outcome in treatment-resistant depression.

For over a decade, the European Group for the Study of Resistant Depression (GSRD) has examined single nucleotide polymorphisms (SNP) and clinical parameters in regard to treatment outcome. However, an interaction based model combining these factors has not been established yet. Regarding the low effect of individual SNPs, a model investigating the interactive role of SNPs and clinical variables in treatment-resistant depression (TRD) seems auspicious. Thus 225 patients featured in previous work of the GSRD were enrolled in this investigation. According to data availability and previous positi

Race influences warfarin dose changes associated with genetic factors.

Warfarin dosing algorithms adjust for race, assigning a fixed effect size to each predictor, thereby attenuating the differential effect by race. Attenuation likely occurs in both race groups but may be more pronounced in the less-represented race group. Therefore, we evaluated whether the effect of clinical (age, body surface area [BSA], chronic kidney disease [CKD], and amiodarone use) and genetic factors (CYP2C9*2, *3, *5, *6, *11, rs12777823, VKORC1, and CYP4F2) on warfarin dose differs by race using regression analyses among 1357 patients enrolled in a prospective cohort study and compare

VEGA: variational segmentation for copy number detection.

MOTIVATION: Genomic copy number (CN) information is useful to study genetic traits of many diseases. Using array comparative genomic hybridization (aCGH), researchers are able to measure the copy number of thousands of DNA loci at the same time. Therefore, a current challenge in bioinformatics is the development of efficient algorithms to detect the map of aberrant chromosomal regions. METHODS: We describe an approach for the segmentation of copy number aCGH data. Variational estimator for genomic aberrations (VEGA) adopt a variational model used in image segmentation. The optimal segmentatio
