Molecular analysis of two bacterioferritin genes, bfralpha and bfrbeta, in the model rhizobacterium Pseudomonas putida KT2440.

The model rhizobacterium Pseudomonas putida KT2440 and other fluorescent pseudomonads possess two bacterioferritins, Bfralpha and Bfrbeta. However, the regulatory systems controlling the expression of these genes and the roles of these proteins in iron homeostasis are ill defined. Our studies show that both bfralpha and bfrbeta were monocistronic: promoter motifs and transcriptional start sites were identified, and Fur boxes and sigma(S)-dependent regulatory motifs were absent. The expressions of bfralpha and bfrbeta were enhanced by iron exposure and were maximal in cells rapidly growing in a

Investigating the putative binding-mode of GABA and diazepam within GABA A receptor using molecular modeling.

The three-dimensional structure of the GABA A receptor that included the ligand/agonist binding site was constructed and validated by using molecular modeling technology. Moreover, the putative binding-mode of GABA and diazepam with GABAA receptor were investigated by means of docking studies. Based on an rmsd-tolerance of 1.0 angstroms, the docking of GABA to alpha1/beta2 interface resulted in three multi-member conformational clusters and model 2 was supported by homologous sequence alignment data and experimental evidence. On the other hand, the docking of diazepam to alpha1/gamma2 interfac

Dinucleotides docking to scorpion polypeptide toxins: a molecular modeling method for protein functional site recognition.

To understand the principles underlying protein folding, many molecular modeling methods are being developed for predicting functional positions. In this work, fully flexible dinucleotides d(pApA), d(pApC), d(pApG), d(pApT), d(pCpA), d(pCpC), d(pCpG), d(pCpT), d(pGpA), d(pGpC), d(pGpG), d(pGpT), d(pTpA), d(pTpC), d(pTpG), and d(pTpT) were first docked onto the surface of scorpion polypeptide toxins (LqhIT2, PDB ID:2I61) and homology modeled ANEPIII. Automated docking was able to identify sites on scorpion polypeptide toxins where favorable nucleotide interactions can occur, and those sites wer

Interface between platinum(111) and liquid isopropanol (2-propanol): a model for molecular dynamics studies.

A molecular dynamics model and its parametrization procedure are devised and used to study adsorption of isopropanol on platinum(111) (Pt(111)) surface in unsaturated and oversaturated coverages regimes. Static and dynamic properties of the interface between Pt(111) and liquid isopropanol are also investigated. The magnitude of the adsorption energy at unsaturated level increases at higher coverages. At the oversaturated coverage (multilayer adsorption) the adsorption energy reduces, which coincides with findings by Panja et al. in their temperature-programed desorption experiment [Surf. Sci.

Molecular modeling of G-protein coupled receptor kinase 2: docking and biochemical evaluation of inhibitors.

G-protein coupled receptor kinase 2 (GRK2) regulates the activity of many receptors. Because potent inhibitors of GRK2 are thus far limited to polyanionic compounds like heparin, we searched for new inhibitors with the aid of a molecular model of GRK2. We used the available crystal structure of cAMP dependent protein kinase (cAPK) as a template to construct a 3D homology model of GRK2. Known cAPK and GRK2 inhibitors were docked into the active sites of GRK2 and cAPK using DOCK v3.5. H8 docked into the hydrophobic pocket of the adenosine 5'-triphosphate (ATP) binding site of cAPK, consistent wi

Neurofibromatosis type 1: A model condition for the study of the molecular basis of variable expressivity in human disorders.

Neurofibromatosis type 1 (NF1) is a pleiotropic autosomal dominant disorder with marked variability of clinical expression. As in other heritable disorders, the mapping and cloning of the gene responsible for NF1 have increased our understanding of the pathogenesis of the condition. In particular, the phenotypic variability and variable expressivity can be studied using molecular techniques. In this article we summarize the current knowledge of genotype/phenotype correlation in NF1 and examine the potential molecular basis for variable expressivity. Am. J. Med. Genet. (Semin. Med. Two trifluoperazine-binding sites on calmodulin predicted from comparative molecular modeling with troponin-C.

Among the known regulatory proteins that are conformationally sensitive to the binding of calcium ions, calmodulin and troponin-C have the greatest primary sequence homology. This observation has led to the conclusion that the most accurate predicted molecular model of calmodulin would be based on the X-ray crystallographic coordinates of the highly refined structure of turkey skeletal troponin-C. This paper describes the structure of calmodulin built from such a premise. The resulting molecular model was subjected to conjugate gradient energy minimization to remove unacceptable intramolecular

In silico discovery of RIOK3 inhibitors against pancreatic ductal adenocarcinoma using homology modelling, molecular docking, molecular dynamics simulations, ADMET prediction, and MTT assay.

Pancreatic ductal adenocarcinoma (PDAC) is an aggressive cancer strongly linked to RIO Kinase 3 (RIOK3), which promotes progression by stabilizing and phosphorylating Focal Adhesion Kinase (FAK). Advances in protein structure prediction, particularly AlphaFold2, have significantly enhanced our understanding of protein dynamics, aiding in the identification of potential inhibitors for targeted therapies. This study used structure-based virtual screening, molecular dynamics simulations, ADMET/toxicity prediction, and in vitro validation to identify potential inhibitors of RIOK3 for PDAC treatmen

Exploring characteristic features for effective HCN1 channel inhibition using integrated analytical approaches: 3D QSAR, molecular docking, homology modelling, ADME and molecular dynamics.

Neuropathic pain (NP) is characterized by hyperalgesia, allodynia, and spontaneous pain. Hyperpolarization-activated cyclic nucleotide-gated (HCN) channel involved in neuronal hyperexcitability, has emerged as an important target for the drug development of NP. HCN channels exist in four different isoforms, where HCN1 is majorly expressed in dorsal root ganglion having an imperative role in NP pathophysiology. A specific HCN1 channel inhibitor will hold the better potential to treat NP without disturbing the physiological roles of other HCN isoforms. The main objective is to identify and analy

Discovery of dual-target natural inhibitors of meprins α and β metalloproteases for inflammation regulation: pharmacophore modelling, molecular docking, ADME prediction, and molecular dynamics studies.

Meprins, zinc-dependent metalloproteinases belonging to the metzincin family, have been associated with various inflammatory diseases due to their abnormal expression and activity. In this study, we utilized pharmacophore modelling to identify crucial features for discovering potential dual inhibitors targeting meprins α and β. We screened four pharmacophoric features against a library of 270,540 natural compounds from the Zinc database, resulting in 84,092 matching compounds. Molecular docking was then performed on these compounds, targeting the active sites of meprins α and β. Docking result

Probing the interaction of a coumarin-di(2-picolyl)amine hybrid drug-like molecular entity with human serum albumin: Multiple spectroscopic and molecular modeling techniques.

HSA is an important plasma protein responsible for transport of drug molecules. Coumarin derivatives play critical role as anticancer, antidiabetic and antiparkinson agents. In our lab we have synthesized coumarin-based pharmacophore, di(2-picolyl)amine-3(bromoacetyl) coumarin (ligand-L) endowed with anticancer activity. Anticancer agents binding mode of HSA provides valuable pharmacological information and is a structural guidance in synthesizing new drugs with greater efficacy. Thus, binding mechanism of ligand-L with HSA was explored using spectroscopic and molecular docking techniques. UV-

Molecular Cloning, Structural Modeling and the Production of Soluble Triple-Mutated Diphtheria Toxoid (K51E/G52E/E148K) Co-expressed with Molecular Chaperones in Recombinant Escherichia coli.

CRM197 is a diphtheria toxin (DT) mutant (G52E) which has been used as a carrier protein for conjugate vaccines. However, it still possesses cytotoxicity toward mammalian cells. The goal of this project was to produce a non-toxic and soluble CRM197EK through introduction of triple amino acid substitutions (K51E/G52E/E148K) in Escherichia coli. The expression of CRM197EKTrxHis was optimized and co-expressed with different molecular chaperones. The soluble CRM197EKTrxHis was produced at a high concentration (97.33 ± 17.47 μg/ml) under the optimal condition (induction with 0.1 mM IPTG at 20 °C fo

Gradient-Based Curvature-Only Time-Derivative Coupling for Surface Hopping and Coherent Switching with Decay of Mixing: Application to SO2 and Molecular Tully Models.

Time-derivative couplings (TDCs) are central ingredients in mixed quantum-classical simulations of nonadiabatic dynamics, yet their evaluation remains a key practical challenge when analytic nonadiabatic coupling vectors or wave function overlaps are unavailable. Curvature-driven approximations provide an appealing alternative by evaluating TDCs from adiabatic potential energies or gradients along nuclear trajectories, motivated by the one-dimensional Baeck-An model. In this work, we examine curvature-based TDC approximations within trajectory surface hopping (TSH) and coherent switching with

Machine learning and multi-dimensional transcriptomics reveal the key molecular network of benzo(a)pyrene/NNK in promoting laryngeal cancer and develop prognostic models.

Benzo(a)pyrene (BaP) and 4-(methylnitrosamino)-1-(3-pyridyl)-1-butanone (NNK), as typical environmental carcinogens, are widely present in tobacco smoke and air pollution. Their combined exposure is an important cause of high incidence of laryngeal cancer. However, the molecular mechanism of their synergistic carcinogenesis remains unclear. To fill this gap, this study employed an integrated strategy combining network toxicology, multi-dimensional transcriptomics (bulk and single-cell), machine learning, molecular simulation, and cell function verification to systematically explore the mechani

Binding Free Energy Landscape of Different SARS-CoV-2 Nsp1 Variants Interacting with NXF1-RRM: Insights from Molecular Dynamics Simulations and Markov State Models.

The interaction of the SARS-CoV-2 Nsp1 protein with the host NXF1-RRM domain plays an important role in host gene expression, which influences virus replication and host immune surveillance. Thus, understanding the key factors that determine their binding affinity, such as mutations, is of great interest. In this work, we investigated the effects of three Nsp1 mutants─D33K/E36K/E37K/E41K, L27D/V28D, and R124E/K125E─on its binding to the NXF1-RRM domain using structural and energetic analysis. To quantify the affinity changes, we developed a computational framework for calculating the free ener
