Development of an Interpretable Machine Learning Model for Neurotoxicity Prediction of Environmentally Related Compounds.

The rising prevalence of nervous system disorders has become a significant global health challenge, with environmental pollutants identified as key contributors. However, the large number of environmental related compounds, combined with the low efficiency of traditional methods, has resulted in substantial gaps in neurotoxicity data. In this study, we developed a robust and interpretable neurotoxicity prediction model using a high-quality data set. To identify the best predictive model, three molecular representation methods (molecular fingerprints, molecular descriptors, and molecular graphs

Robust transfer learning for individualized treatment rules in the presence of missing data.

Individualized treatment rule (ITR) is a stepping stone to precision medicine. To ensure validity, ITRs are ideally derived from randomized trial data, but the use cases of ITRs extend beyond these trial populations. Transferring knowledge from experimental data to real-world data is of interest, while experimental data with selective inclusion criteria reflect a population distribution that may differ from the real-world target. In well-designed experiments, granular information crucial to decision making can be thoroughly collected. However, part of this may not be accessible in real-world s

LEAP: the latent exchangeability prior for borrowing information from historical data.

It is becoming increasingly popular to elicit informative priors on the basis of historical data. Popular existing priors, including the power prior, commensurate prior, and robust meta-analytic predictive prior, provide blanket discounting. Thus, if only a subset of participants in the historical data are exchangeable with the current data, these priors may not be appropriate. In order to combat this issue, propensity score approaches have been proposed. However, these approaches are only concerned with the covariate distribution, whereas exchangeability is typically assessed with parameters

Forward and Reverse Waves: Modeling Distortion Products in the Intracochlear Fluid Pressure.

Distortion product otoacoustic emissions are sounds that are emitted by the cochlea due to the nonlinearity of the outer hair cells. These emissions play an important role both in clinical settings and research laboratories. However, how distortion products propagate from their generation location to the middle ear remains unclear; whether distortion products propagate as a slow reverse traveling wave, or as a fast compression wave, through the cochlear fluid has been debated. In this article, we evaluate the contributions of the slow reverse wave and fast compression wave to the propagation o

Circular-circular regression model with a spike at zero.

With reference to a real data on cataract surgery, we discuss the problem of zero-inflated circular-circular regression when both covariate and response are circular random variables and a large proportion of the responses are zeros. The regression model is proposed, and the estimation procedure for the parameters is discussed. Some relevant test procedures are also suggested. Simulation studies and real data analysis are performed to illustrate the applicability of the model.

Application of structural equation models for elucidating the ecological drivers of Anopheles sinensis in the three gorges reservoir.

OBJECTIVE: To identify the major ecological drivers for malaria vector density using the structural equation model (SEM) in the Three Gorges Reservoir. METHOD: An 11-year longitudinal surveillance of malaria vector as well as its related ecological factors was carried out in the Three Gorges Reservoir. The Delphi method was used to identify associated ecological factors. The structural equation model was repeatedly corrected and improved by the corrected index, combined with the actual situation. The final model was defined by relative simplicity, best fitting as well as the practicality. RE

A strategy to model nonmonotonic dose-response curve and estimate IC50.

The half-maximal inhibitory concentration IC[Formula: see text] is an important pharmacodynamic index of drug effectiveness. To estimate this value, the dose response relationship needs to be established, which is generally achieved by fitting monotonic sigmoidal models. However, recent studies on Human Immunodeficiency Virus (HIV) mutants developing resistance to antiviral drugs show that the dose response curve may not be monotonic. Traditional models can fail for nonmonotonic data and ignore observations that may be of biologic significance. Therefore, we propose a nonparametric model to de

Global hypothesis testing for high-dimensional repeated measures outcomes.

High-throughput technology in metabolomics, genomics, and proteomics gives rise to high dimension, low sample size data when the number of metabolites, genes, or proteins exceeds the sample size. For a limited class of designs, the classic 'univariate approach' for Gaussian repeated measures can provide a reasonable global hypothesis test. We derive new tests that not only accurately allow more variables than subjects, but also give valid analyses for data with complex between-subject and within-subject designs. Our derivations capitalize on the dual of the error covariance matrix, which is no

Doubly robust and multiple-imputation-based generalized estimating equations.

Generalized estimating equations (GEE), proposed by Liang and Zeger (1986), provide a popular method to analyze correlated non-Gaussian data. When data are incomplete, the GEE method suffers from its frequentist nature and inferences under this method are valid only under the strong assumption that the missing data are missing completely at random. When response data are missing at random, two modifications of GEE can be considered, based on inverse-probability weighting or on multiple imputation. The weighted GEE (WGEE) method involves weighting observations by the inverse of their probabilit

Statistical estimators of frontal sinus cross section ontogeny from very noisy data.

Cross-sectional areas of human frontal sinuses in the occipitofrontal projection are a good surrogate for frontal sinus volumes. This study looks at these areas in a dataset of some 200 children and 100 adults of both sexes. As measured by planimetry of roentgenograms, the areas are extremely variable ("noisy" in a statistical sense). In fact, they appear to be distributed log-normally with quite high variance. The mean of the distribution is evidently a function of age and the variances differ by sex. After logarithmic transformation, the data are adequately fitted by one sigmoid curve for ea

Estimating vaccine effects on transmission of infection from household outbreak data.

This article is concerned with a method for making inferences about various measures of vaccine efficacy. These measures describe reductions in susceptibility and in the potential to transmit infection. The method uses data on household outbreaks; it is based on a model that allows for transmission of infection both from within a household and from the outside. The use of household data is motivated by the hope that these are informative about vaccine-induced reduction of the potential to transmit infection, as household outbreaks contain some information about the possible source of infection

Evaluation of effect of analytical imprecision in maternal serum screening for Down's syndrome.

Formulae to evaluate the effect of inter-assay analytical imprecision (expressed as the coefficient of variation) in maternal serum screening for Down's syndrome have been developed. Experimentally determined imprecision in Down's syndrome risk (based on maternal serum alpha-fetoprotein, unconjugated oestriol and human chorionic gonadotrophin) was found to be consistent with predicted values. Imprecision in the measurement of analytes becomes amplified when risk is calculated using the values of these analytes. A large separation between the means and small standard deviations for normal and a

A non-parametric method for determining epidemiological reproduction numbers.

In the spreading of infectious diseases, an important number to determine is how many other people will be infected on average by anyone who has become infected themselves. This is known as the reproduction number. This paper describes a non-parametric inverse method for extracting the full transfer function of infection, of which the reproduction number is the integral. The method is demonstrated by applying it to the timeline of hospitalisation admissions for covid-19 in the Netherlands up to May 20 2020, which is publicly available from the site of the Dutch National Institute of Public Hea

Bayesian analysis of hierarchical pattern-mixture models for clinical trials data with attrition and comparisons to commonly used ad-hoc and model-based approaches.

This article addresses the problem of making scientifically sound inferences from clinical trials data with attrition, when reasons of attrition seem related to the outcomes of interest. The problem is particularly difficult when the effect of a covariate is to be estimated and if the dropout mechanism appears to operate differently at different levels of the covariate. In this context, multiple imputation under a multilevel pattern-mixture model that allows random variation across dropout groups is presented. Using simulated data generated around an alcoholic hepatitis trial, we compare the p

Use of Depth Measure for Multivariate Functional Data in Disease Prediction: An Application to Electrocardiograph Signals.

In this paper we develop statistical methods to compare two independent samples of multivariate functional data that differ in terms of covariance operators. In particular we generalize the concept of depth measure to this kind of data, exploiting the role of the covariance operators in weighting the components that define the depth. Two simulation studies are carried out to validate the robustness of the proposed methods and to test their effectiveness in some settings of interest. We present an application to Electrocardiographic (ECG) signals aimed at comparing physiological subjects and pa

Statistical analysis of the dynamics of antibody loss to a disease-causing agent: plague in natural populations of great gerbils as an example.

We propose a new stochastic framework for analysing the dynamics of the immunity response of wildlife hosts against a disease-causing agent. Our study is motivated by the need to analyse the monitoring time-series data covering the period from 1975 to 1995 on bacteriological and serological tests-samples from great gerbils being the main host of Yersinia pestis in Kazakhstan. Based on a four-state continuous-time Markov chain, we derive a generalized nonlinear mixed-effect model for analysing the serological test data. The immune response of a host involves the production of antibodies in resp

Non-parametric estimation of the odds ratios for continuous exposures using generalized additive models with an unknown link function.

The generalized additive, model (GAM) is a powerful and widely used tool that allows researchers to fit, non-parametrically, the effect of continuous predictors on a transformation of the mean response variable. Such a transformation is given by a so-called link function, and in GAMs this link function is assumed to be known. Nevertheless, if an incorrect choice is made for the link, the resulting GAM is misspecified and the results obtained may be misleading. In this paper, we propose a modified version of the local scoring algorithm that allows for the non-parametric estimation of the link f

Tests for the proportional intensity assumption based on the score process.

Proportional intensity models are widely used for describing the relationship between the intensity of a counting process and associated covariates. A basic assumption in this model is the proportionality, that each covariate has a multiplicative effect on the intensity. We present and study tests for this assumption based on a score process which is equivalent to cumulative sums of the Schoenfeld residuals. Tests within principle power against any type of departure from proportionality can be constructed based on this score process. Among the tests studied, in particular an Anderson-Darling t

Informing policy via dynamic models: Cholera in Haiti.

Public health decisions must be made about when and how to implement interventions to control an infectious disease epidemic. These decisions should be informed by data on the epidemic as well as current understanding about the transmission dynamics. Such decisions can be posed as statistical questions about scientifically motivated dynamic models. Thus, we encounter the methodological task of building credible, data-informed decisions based on stochastic, partially observed, nonlinear dynamic models. This necessitates addressing the tradeoff between biological fidelity and model simplicity, a

Growth curve models for weight among children up to 2 years: a scoping review.

OBJECTIVE: The aim of this scoping review was to systematically identify and map the literature on statistical and mathematical approaches used to estimate weight growth curves in children under 24 months of age. This review traces the evolution of these models and identifies knowledge gaps in these approaches. INTRODUCTION: Growth monitoring through standardized growth curves, such as those from the World Health Organization, is essential for identifying growth faltering and emerging risks such as childhood obesity. Early growth models estimated individuals' growth trajectories, followed by
