Structure-Guided Design of Therapeutic Antibodies Targeting SARS-CoV-2 Omicron Variants.

The ongoing evolution of SARS-CoV-2, particularly the emergence of Omicron subvariants, compromised the effectiveness of many therapeutic antibodies. In this study, we employed a structure-guided computational design strategy to systematically optimize the COV2-2196 antibody for improved neutralization of Omicron variants. Through iterative rounds of computational design and experimental validation, we identified key paratope mutations that restored and enhanced antibody binding and neutralization potency against resistant viral strains. Cryo-EM structural analysis revealed the molecular basis

Atomic interaction networks in the core of protein domains and their native folds.

Vastly divergent sequences populate a majority of protein folds. In the quest to identify features that are conserved within protein domains belonging to the same fold, we set out to examine the entire protein universe on a fold-by-fold basis. We report that the atomic interaction network in the solvent-unexposed core of protein domains are fold-conserved, extraordinary sequence divergence notwithstanding. Further, we find that this feature, termed protein core atomic interaction network (or PCAIN) is significantly distinguishable across different folds, thus appearing to be "signature" of a d

Sire: An interoperability engine for prototyping algorithms and exchanging information between molecular simulation programs.

Sire is a Python/C++ library that is used both to prototype new algorithms and as an interoperability engine for exchanging information between molecular simulation programs. It provides a collection of file parsers and information converters that together make it easier to combine and leverage the functionality of many other programs and libraries. This empowers researchers to use sire to write a single script that can, for example, load a molecule from a PDBx/mmCIF file via Gemmi, perform SMARTS searches via RDKit, parameterize molecules using BioSimSpace, run GPU-accelerated molecular dynam

Incorporating QM/MM Molecular Dynamics Into the Few-Mode Quantization Approach for Light-Matter Interactions in Nanophotonic Structures.

In the context of light-matter interactions between organic chromophores and confined photons of (plasmonic) nano-resonators, we introduce a general framework that couples ab-initio quantum mechanics/molecular mechanics (QM/MM) molecular dynamics with a recent quantization approach that allows to describe the electromagnetic field in nanophotonic environments with just a few modes. Arbitrary, lossy, and spatially inhomogeneous photonic environments are represented by a minimal set of interacting photonic modes fitted to the spectral density of the light-confining structure, while geometry-depe

Exploring hyperfine coupling in molecular qubits.

Molecular qubits represent a promising avenue for advancing quantum sensing and computing technologies, yet significant challenges remain in optimising their performance. Hyperfine coupling has a critical influence on molecular qubit properties. While previous studies have exhaustively investigated this phenomenon, a comprehensive understanding of the underlying mechanisms across different systems remains elusive. A benchmark test was performed using DFT to assess which methodology worked best to accurately predict hyperfine coupling constants in molecular qubits predominantly composed of VIV

Covalently Preorganized (Thio)Urea-Alkoxide Organocatalysts Enable Controlled Synthesis of High-Molecular-Weight Polyglycolide.

Polyglycolide (PGA) is a leading biodegradable polyester, but controlled access to high-molecular-weight PGA remains challenging. Here, we introduce a covalent preorganization strategy that merges H-bond-mediated monomer activation and alkoxide-based chain propagation within a single molecular scaffold. Systematic variation of the H-bond donor, substituent electronics, tether length, and counter cation identifies the thiourea-based sodium alkoxide Cat. 7 as an optimal catalyst/initiator. Under mild conditions, Cat. 7 enables rapid and selective ring-opening polymerization of glycolide, affordi

DNA framework-based molecular transformer for logic-driven precision diagnostics.

Precision diagnostics requires logical integration of diverse biomarker information, but molecular heterogeneity and inconsistent identification kinetics hinder robust logic analysis. To overcome this, we develop a universal molecular transformer using DNA tetrahedral frameworks (DTFs) as programmable scaffolds. This system converts diverse biomarkers including proteins and variable-length nucleic acids into uniform 22-nucleotide DNA sequences, normalizing information dimensionality and identification kinetics. These uniform sequences serve as inputs for three fundamentals Boolean logic gates

Unveiling the hidden interactome of CRBN molecular glues.

Induced proximity by molecular glues refers to strategies that leverage the recruitment of proteins to facilitate their modification, regulation or degradation. As prospective design of molecular glues remains challenging, unbiased discovery methods are necessary to discover new chemical targets. Here we establish a high throughput affinity proteomics workflow leveraging E3 ligase activity-impaired CRBN-DDB1ΔB in cell lysates for the unbiased identification of molecular glue targets. By mapping the interaction landscape of CRBN-binding molecular glues, we unveil 298 protein targets and demonst

Conformational investigation of a cyclic enterobacterial common antigen employing NMR spectroscopy and molecular dynamics simulations.

The three-dimensional structure of a cyclic enterobacterial common antigen (ECA) having four trisaccharide repeating units has been investigated by NMR spectroscopy and molecular dynamics simulations. Three different NMR parameters were determined: (a) (1)H,(1)H cross-relaxation rates from NOE experiments were used for determination of proton-proton distances; (b) trans-glycosidic (3)J(C,H) scalar coupling constants analyzed via a Karplus-type relationship provided information on torsion angles; and (c) (1)H,(13)C one-bond dipolar couplings obtained in a dilute liquid-crystalline medium were i

N-Body Reduced Density Matrix-Based Valence Bond Theory and Its Applications in Diabatic Electronic-Structure Computations.

Valence bond (VB) theory, as a helpful complement to the more popular molecular orbital theory, is a fundamental electronic-structure theory that aims at interpreting molecular structure and chemical reactions in a lucid way. Both theoretical and experimental chemists have shown great interest in VB theory because of its capability of providing intuitive insight into the nature of chemical bonding and the mechanism of chemical reaction in a clear and comprehensible language rooted in Lewis structure. Therefore, there is a great call for the renaissance of VB theory. Nevertheless, this is possi

Computational design of a versatile, zero-radius proximity labeling enzyme.

The ability to map protein interactomes and organelle proteomes is foundational for achieving a molecular understanding of living cells. Proximity labeling (PL) provides a powerful strategy for this, but existing enzymes and photocatalysts are limited by their spatial resolution, reliance on biotin, and/or in vivo compatibility. Here we report FlexID, an engineered promiscuous ligase that catalyzes the rapid attachment of diverse small-molecule probes to proximal endogenous proteins. Critically, FlexID operates through a zero-radius, direct-contact mechanism, offering superior spatial precisio

Elucidating the mechanism of cefpodoxime-BSA interaction via a combination of multi-spectroscopic methods and molecular docking simulations.

This research provides a comprehensive elucidation of the molecular interaction between cefpodoxime (CFP) and bovine serum albumin (BSA) through an integrated approach combining computational docking and a suite of spectroscopic methods. Initial evidence from UV-Vis absorption spectroscopy confirmed a ground-state complex formation between the drug and the protein. Subsequent fluorescence quenching studies established a static quenching mechanism, with a binding constant (Kb) of 3.99 × 104 L·mol-1 determined at 298 K, indicating moderate binding affinity. Analysis of the thermodynamic paramete

Computer-Aided Facial Analysis and Non-Coding Variants Detectable by Exome Sequencing Increase Its Diagnostic Yield: Results From the DECIPHERD Study.

While exome sequencing (ES) reanalysis is recommended for patients undiagnosed after initial analysis, the combination of computer-aided facial phenotyping with targeted examination of non-coding variants remains underexplored. We aimed to identify the molecular etiology in undiagnosed cases from the DECIPHERD study (n = 167) through trio ES reanalysis guided by a computer-aided facial analysis. We selected 47 patients who remained undiagnosed after initial testing and whose facial photographs were available. Genes were prioritized based on facial analysis using Face2Gene. Subsequently, we scr

Structure-first design of a photoswitchable JAK2 inhibitor candidate with isomer-selective binding.

Precise control over kinase inhibitor selectivity and activity remains a central challenge in targeted drug design. While photopharmacology offers a route to modulate ligand activity with light, most implementations rely on azologization of existing scaffolds which limits the rational tuning of the structure-function relationships. Here, we present a de novo computational design strategy for a photoswitchable inhibitor candidate of Janus kinase 2 (JAK2), integrating molecular docking, molecular dynamics simulations, and binding free energy analysis to encode isomer-dependent affinity at the de

Data-driven prediction of lipophilic drug solubility in supercritical CO2 using an adaptive ensemble learning architecture.

INTRODUCTION: Predicting how lipophilic pharmaceuticals dissolve in supercritical carbon dioxide (SC-CO2) remains a central challenge for process development, largely because experimental measurements are time-consuming and traditional modeling approaches often fail to generalize across chemically diverse compounds. METHODS: This study examines the SC-CO2 solubility of four representative drugs Sirolimus, Tacrolimus, Rifampin, and Teriflunomide and introduces an adaptive computational framework designed to improve predictive power across varied molecular structures. The approach combines mult

Protective Effects of Murrayafoline A Against Heat-Induced Male Infertility in Drosophila melanogaster: In Vivo Studies and In Silico Evidence for a Potential Interaction With Vasa.

Male infertility, often caused by disruptions in spermatogenesis-the differentiation of diploid germline stem cells into mature spermatozoa-is a global concern. Vasa, a DEAD-box RNA helicase, plays a crucial role in this process, particularly in Drosophila melanogaster, where it regulates mRNA translation essential for germline development. Murrayafoline A (MurA), a carbazole alkaloid from Glycosmis stenocarpa, shows therapeutic potential for the treatment of various diseases. Therefore, this study aims to investigate the protective effects of MurA against heat-induced male infertility in Dros

Free-Energy Landscapes of HBV Hexamer Closure Reveal Key Structural Features of the Transition.

Chronic infection with the hepatitis B virus (HBV) remains a major global health burden and depends on efficient viral replication, including the assembly of the viral capsid during the HBV life cycle. Capsid assembly proceeds through transient oligomeric intermediates, among which the formation of hexameric units is thought to underlie the energetic bottleneck associated with nucleation during capsid assembly. Despite extensive experimental and computational work, the structural and energetic determinants of hexamer closure remain incompletely understood at the molecular level. Here, we emplo

Structural Investigation and Hirshfeld Surface Analysis of 2-6-Dimethoxy-4-((2-Nitrophenylimin)Methyl) Phenol.

INTRODUCTION: The reaction between 4-hydroxy-3,5-dimethoxyenzaldehyde and 2-nitroaniline has been discovered, and the final product has been identified such as 2-6-dimethoxy- 4-((2-nitrophenylimin)methyl)phenol (C1). MATERIALS AND METHODS: X-ray diffraction examination per-formed on a single crystal provided conclusive evidence regarding the structure. Crystallography reveals that the two molecules A and B that were enclosed within the asymmetric unit are struc-turally distinct from one another. C-H·O, N-H·O, and O-H·O bonding is primarily respon-sible for the crystal packing stability. HO an
