Genomic selection (GS) has revolutionized animal breeding by accelerating genetic gain through genome-wide marker data. As genotyping technologies advance and data dimensionality grows, the statistical foundations of GS are shifting from classical linear frameworks, which assume additive genetic effects, toward advanced computational models that capture complex nonlinear relationships in genomic data. The commercialization of genotyping arrays for livestock and poultry, coupled with steadily declining sequencing costs, has led to an exponential increase in the availability of high-density geno

Charcot-Marie-Tooth (CMT) disease is the most common hereditary polyneuropathy and is classically associated with an insidious onset of distal predominant motor and sensory loss, muscle wasting, and pes cavus. Other forms of hereditary neuropathy, including sensory predominant or motor predominant forms, are sometimes included in the general classification of CMT, but for the purpose of this review, we will focus primarily on the forms associated with both sensory and motor deficits. CMT has a great deal of genetic heterogeneity, leading to diagnostic considerations that are still rapidly evol

BACKGROUND: Women with a family history of breast cancer have an elevated risk of developing the disease. In clinical practice, the probability of developing breast cancer over a specified timeframe is frequently estimated using breast cancer risk prediction models. It is currently unclear which of the available models performs best in women with a breast cancer family history.
OBJECTIVES: To identify, describe, and appraise breast cancer risk prediction models developed or validated in women with a family history of breast cancer, and to meta-analyse their performance in predicting breast ca

The size of microbial sequence databases continues to grow beyond the abilities of existing alignment tools. We introduce LexicMap, a nucleotide sequence alignment tool for efficiently querying moderate-length sequences (>250 bp) such as a gene, plasmid or long read against up to millions of prokaryotic genomes. We construct a small set of probe k-mers, which are selected to efficiently sample the entire database to be indexed such that every 250-bp window of each database genome contains multiple seed k-mers, each with a shared prefix with one of the probes. Storing these seeds in a hierarchi

BACKGROUND: Pedigrees continue to be extremely important in agriculture and conservation genetics, with the pedigrees of modern breeding programmes easily comprising millions of records. This size can make visualising the structure of such pedigrees challenging. Being graphs, pedigrees can be represented as matrices, including, most commonly, the additive (numerator) relationship matrix, A , and its inverse. With these matrices, the structure of pedigrees can then, in principle, be visualised via principal component analysis (PCA). However, the naive PCA of matrices for large pedigrees is cha

Micro-RNAs (miRNA) and their relationship with messenger RNAs (mRNA) have been widely associated with disease development and progression. Post-transcriptional coregulatory networks are sets of miRNA-mRNA interactions that regulate specific genetic behaviors through their combined activity. However, identifying reliable sets of such interactions associated with specific diseases remains challenging, partly due to the high rate of false positives and the lack of user-friendly tools developed for this purpose. In this work, we introduce a new Python package called RNACOREX (RNA CORegulatory netw

MOTIVATION: Genomic language models have recently emerged as a new method to decode, interpret, and generate genetic sequences. Existing genomic language models have utilized various tokenization methods, including character tokenization, overlapping and nonoverlapping k-mer tokenization, and byte-pair encoding, a method widely used in natural language models. Genomic sequences differ from natural language because of their low character variability, complex and overlapping features, and inconsistent directionality. These features make subword tokenization in genomic language models significant

Since the discovery of RNA splicing and its role in gene expression, researchers have sought a set of rules, an algorithm or a computational model that could predict the splice isoforms, and their frequencies, produced from any transcribed gene in a specific cellular context. Over the past 30 years, these models have evolved from simple position weight matrices to deep-learning models capable of integrating sequence data across vast genomic distances. Most recently, new model architectures are moving the field closer to context-specific alternative splicing predictions, and advances in sequenc

Antimicrobial peptides (AMPs) are natural peptides possessing antimicrobial activities. These peptides are important components of the innate immune system. They are found in various organisms. AMP screening and identification by experimental techniques are laborious and time-consuming tasks. Alternatively, computational methods based on machine learning have been developed to screen potential AMP candidates prior to experimental verification. Although various AMP prediction programs are available, there is still a need for improvement to reduce false positives (FPs) and to increase the predic

Microbial community metabolomics, particularly in the human gut, are beginning to provide a new route to identify functions and ecology disrupted in disease. However, these data can be costly and difficult to obtain at scale, while amplicon or shotgun metagenomic sequencing data are readily available for populations of many thousands. Here, we describe a computational approach to predict potentially unobserved metabolites in new microbial communities, given a model trained on paired metabolomes and metagenomes from the environment of interest. Focusing on two independent human gut microbiome d

The majority of diseases that are a significant challenge for public and individual heath are caused by a combination of hereditary and environmental factors. In this paper we introduce Lineage, a novel visual analysis tool designed to support domain experts who study such multifactorial diseases in the context of genealogies. Incorporating familial relationships between cases with other data can provide insights into shared genomic variants and shared environmental exposures that may be implicated in such diseases. We introduce a data and task abstraction, and argue that the problem of analyz

Malignant melanoma is considered the most lethal skin cancer if it is not detected and treated during its early stages. About 10% of melanoma patients report a family history of melanoma; however, individuals with features of true hereditary melanoma (ie, unilateral lineage, multigenerational, multiple primary lesions, and early onset of disease) are in fact quite rare. Although many new loci have been implicated in hereditary melanoma, CDKN2A mutations remain the most common. Familial melanoma in the presence of multiple atypical nevi should raise suspicion for a germline CDKN2A mutation. The

We study the complexity of rearrangement problems in the generalized breakpoint model of Tannier et al. and settle several open questions. We improve the algorithm for the median problem and show that it is equivalent to the problem of finding maximum cardinality nonbipartite matching (under linear reduction). On the other hand, we prove that the more general small phylogeny problem is NP-hard. Surprisingly, we show that it is already NP-hard (or even APX-hard) for a quartet phylogeny. We also show that in the unichromosomal and the multilinear breakpoint model the halving problem is NP-hard,

BACKGROUND: Inflammatory bowel disease (IBD) is a chronic nonspecific inflammatory disorder triggered by immune responses and genetic factors. Currently, there is no cure for IBD, and its etiology remains unclear. As a result, early detection and diagnosis of IBD pose significant challenges. Therefore, investigating biomarkers in peripheral blood is highly important, as they can assist doctors in the early identification and management of IBD.
METHODS: We used a multichip joint analysis approach to explore the database thoroughly. On the basis of methods such as artificial neural networks (AN

Hypoxia forms an immunosuppression environment and is involved in tumor immune escape, which may be the potential culprit of resistance to anticancer therapies. Nevertheless, there is still a lack of research that explores the characteristics of hypoxia in pan-cancer at the single-cell level and assesses the application of hypoxia in immune checkpoint inhibitor (ICI) efficacy and clinical outcomes. We delineated cell-specific hypoxia levels and developed a computational framework to generate a pan-cancer tumor hypoxia-related transcriptomic signature (HYP.SIG) using 38 scRNA-seq datasets encom

Ischemic stroke (IS) is a multifactorial disease caused by the interaction of a variety of environmental and genetic factors, which can lead to severe disability and heavy social burden. This study aimed to find potential biomarkers related to T cell exhaustion (TEX) in IS. Based on the GSE16561 dataset, differentially expressed genes (DEGs) were screened from IS and control groups, and their enriched biological pathways were explored. The TEX enrichment score for each sample was calculated using the GSEA algorithm, and the gene modules with the highest correlation with the TEX score were scre
