About 5% of the human genome consists of segmental duplications or low-copy repeats, which are large, highly homologous (>95%) fragments of sequence. It has been estimated that these segmental duplications emerged during the past approximately 35 million years (Myr) of human evolution and that they correlate with chromosomal rearrangements. Williams-Beuren syndrome (WBS) is a segmental aneusomy syndrome that is the result of a frequent de novo deletion at 7q11.23, mediated by large (approximately 400-kb) region-specific complex segmental duplications composed of different blocks. We have preci

Phagocytosis plays a major role during the invasive process of the human intestine by the pathogenic amoeba E. histolytica. This parasite is the etiologic agent causing amoebic dysentery, a worldwide disease causing 50 million of clinical cases leading to about 100,000 deaths annually. The invasive process is characterized by a local acute inflammation and the destruction of the intestinal tissue at the invasion site. The recent sequencing of the E. histolytica genome has opened the way to large-scale approaches to study parasite virulence such as processes involved in human cell phagocytosis.

Genomic stability is maintained by the surveillance and repair of DNA damage. Here, we describe a mechanism whereby repair of extrachromosomal DNA double-strand breaks (DSBs) in human cells can be accompanied by capture of genomic DNA fragments. The availability of the human genome sequence enabled us to characterize these inserts in cells from a normal individual and from a patient with ataxia telangiectasia (AT), deficient for the damage response kinase ATM and prone to genomic instability. We find AT cells exhibit insertions of human chromosomal DNA fragments in excess of 17 kb during DSB r

We have extended our previous analysis of the pedigree rate of control-region divergence in the human mitochondrial genome. One new germline mutation in the mitochondrial DNA (mtDNA) control region was detected among 185 transmission events (generations) from five Leber hereditary optic neuropathy (LHON) pedigrees. Pooling the LHON pedigree analyses yields a control-region divergence rate of 1.0 mutation/bp/10(6) years (Myr). When the results from eight published studies that used a similar approach were pooled with the LHON pedigree studies, totaling >2,600 transmission events, a pedigree div

Persistent expression of a transgene at therapeutic levels is required for successful gene therapy, but many small vectors with heterologous promoters are prone to vector loss and transcriptional silencing. The delivery of genomic DNA would enable genes to be transferred as complete loci, including regulatory sequences, introns, and native promoter elements. These elements may be critical to ensure prolonged, regulated, and tissue-specific transgene expression. Many studies point to considerable advantages to be gained by using complete genomic loci in gene expression. Large-insert vectors inc

Myocilin is a newly found cytoskeletal protein involved in the morphogenesis of the basal body, a major microtubule organizing center, of the ciliated epithelium. It was recently realized that myocilin is virtually identical to the independently reported protein TIGR (trabecular meshwork-induced glucocorticoid response), which is responsible for the pathogenesis of chromosome 1q-linked primary open angle glaucoma (GLC1A). In this paper, we determined the genomic organization of the myocilin (MYOC/TIGR) gene by analyzing the nucleotide sequence of the BAC clones containing the MYOC/TIGR gene. T

Two frequent protein variants of glutamate pyruvate transminase (GPT) (E.C.2.6.1.2) have been used as genetic markers in humans for more than two decades, although chromosomal mapping of the GPT locus in the 1980s produced conflicting results. To resolve this conflict and develop useful DNA markers for this gene, we isolated and characterized cDNA and genomic clones of GPT. We have definitively mapped human GPT to the terminus of 8q using several methods. First, two cosmids shown to contain the GPT sequence were derived from a chromosome 8-specific library. Second, by fluorescence in situ hybr

We have determined the DNA sequence and genomic organization of D12S53E (Pmel 17), the human homologue of the mouse silver (si) locus. D12S53E encodes a melanosomal matrix protein whose expression is closely correlated with cellular melanin content and which is a frequent melanoma tumor antigen recognized by cytotoxic T lymphocytes. D12S53E is a likely candidate gene for some cases of human oculocutaneous albinism not associated with known albinism loci.

The cervical lymph nodes of 27 patients with histiocytic necrotizing lymphadenitis (HNL) were examined, as were those of 9 patients with tuberculous lymphadenitis (Tb), 10 with reactive paracortical hyperplasia (RPH), and 10 with nonspecific lymphadenitis (NSL). Southern blot analysis, the polymerase chain reaction (PCR), and in situ hybridization were use to locate the human herpesvirus-6 (HHV-6) genome. Southern blot analysis showed that all cases were negative for HHV-6 genomes, although all but one HNL case expressed HHV-6 genome using PCR. On in situ hybridization all 10 HNL cases, 6 of t

A battery of selective banding techniques has been utilized to identify the heteromorphic markers in the human genome. The recent addition of the AluI/Giemsa (G)-technique has helped not only in identifying the variable sites, but in characterizing their heteromorphic spectra. In the present investigation, we classified the pericentromeric heterochromatin by the AluI/G-technique by its size and position using 50 normal individuals and suggested the potential uses of this banding technique over earlier methods.

The DNA of distinct human papillomaviruses (HPVs) is regularly detected in the majority of human cervical carcinomas. In contrast to benign HPV-induced genital lesions, where the viral genomes are exclusively present as episomes, in cervical carcinomas HPV type 16 (HPV16) DNA was found to be integrated into the host DNA. In order to determine the physical state and expression of HPV DNA sequences at different stages of tumour development, we analysed a series of cervical lesions (mild, moderate and severe dysplasia and carcinoma in situ) that are considered precursors of carcinomas of the cerv

Prime editing (PE) offers precise genome modification without inducing double-strand breaks; however, its application in cardiomyocytes remains constrained by the lack of efficient and non-integrative delivery strategies. Here, we report a tunable photoporation-based approach for the non-viral delivery of PE ribonucleoprotein (RNP) complexes into human induced pluripotent stem cell-derived cardiomyocytes (iPSC-CMs), a clinically relevant model for cardiac disease. Using LumiSense nanosensitizers, we first validated cytosolic delivery and editing feasibility in HEK293T cells, and subsequently a

Transposable elements (TEs) are a major source of genomic variability, yet their relation with other mutational processes and DNA repair in cancers remains poorly understood. Here we combined deep sequencing approaches (RNAseq, whole exome sequencing, and targeted TE-flank sequencing) with computational analyses to investigate the transcriptional activity of active human L1 and Alu elements across 526 experimental and 2488 TCGA cancer samples. By quantifying somatic TE insertions in 40 experimental pairs of cancer and matched normal tissues, we found that TE insertional activity (roughly 20 in

How does the brain build and maintain the precise wiring patterns that distinguish one neuron from another? Clustered protocadherins (PCDHs)-a family of cell-surface molecules that give each neuron a unique identity tag-are central to this process. Their expression is famously controlled by an elaborate locus-specific epigenetic system involving DNA methylation, CTCF binding, and chromatin looping. Whether the activity of the broader epigenetic regulatory machinery is coordinated with protocadherin expression across the human brain has not been systematically tested. Here we show that epigenet

The prevalence of porcine rotavirus A (PoRVA) in China has increased significantly, threatening the swine industry. Pigs serve as "mixing vessels" for rotaviruses, facilitating reassortment between human and animal strains, leading to the emergence of zoonotic variants. In this study, two PoRVA strains, XXW2023 (G9P[7]) and HD2023 (G1P[7]), were isolated from diarrheic piglets in Guangdong Province, China. Genomic analysis revealed that both strains were human-porcine reassortants, with VP1, VP3, and NSP1 genes closely related to human rotaviruses. Intragenic recombination was identified in th

BACKGROUND: Structural variants (SVs) are important contributors to genetic disorders, yet their effects on gene dosage, particularly in a tissue-specific context, remain underexplored. METHODS: Leveraging large-scale transcriptomic data, we analyzed the tissue specific dosage disrupting effect of SVs in the human genome. To characterize this tissue-specific dosage effect, we developed a computational framework, PathoSV, which captures this impact via a Transcript Disruption Ratio (TDR). We further evaluated these tissue-specific dosage effects in patients with inherited neurodegenerative dise

BACKGROUND: Human bocavirus (HBoV) is frequently detected in pediatric respiratory infections, yet its molecular epidemiology and genomic diversity remain incompletely characterized in many regions. We investigated HBoV circulation among hospitalized children with pneumonia in Suzhou, China, from 2022 to 2025 and assessed VP1/VP2 variation for potential physicochemical and functional impacts.
METHODS: Oropharyngeal swabs were collected from hospitalized pediatric pneumonia cases and screened for HBoV using multiplex real-time PCR. HBoV-positive samples with Ct < 30 were subjected to amplicon-

Helicobacter pylori ( H. pylori ) infects the gastric epithelium of approximately half of the global population, and is a well-known risk factor for developing gastric cancer. Despite the clinical significance of H. pylori infection, many genetic factors that contribute to susceptibility remain unidentified. While it is well-established that H. pylori infection can result in gastritis and peptic ulcers, which may progress to gastric cancer, its causal link to other diseases remains unclear. We performed the genome-wide association study (GWAS) for anti- H. pylori IgG antibody titers, which wer

Accurate characterization of human papillomavirus (HPV) integration into the host genome is essential for understanding HPV-driven carcinogenesis. However, most previous integration studies relied on incomplete human reference genomes, potentially obscuring integration events occurring within highly repetitive genomic regions. Here, we reassessed HPV integration landscapes using the first complete telomere-to-telomere (T2T) human reference genome assembly (hs1). We reanalyzed datasets from three independent studies generated using complementary sequencing technologies, including short-read Ill

BACKGROUND/OBJECTIVES: Enhancers are key drivers of tissue-specific gene expression and can contain variants associated with pancreatic diseases. Enhancer-target gene assignment remains challenging, with the Activity-By-Contact (ABC) model, integrating open-chromatin, histone modification and chromatin interaction data, consistently outperforming other approaches. Recently an advanced version, the generalized ABC (gABC) model was published, yet lacking a clear and unique promoter definition impairing interpretability. In pancreas the model has not yet been evaluated.
METHODS: We applied both
