Yersinia pestis strains isolated in natural plague foci of Caucasus and Transcaucasia in the context of the global evolution of species.

BACKGROUND: Plague is a highly dangerous vector-borne infectious disease that has left a significant mark on history of humankind. There are 13 natural plague foci in the Caucasus, located on the territory of the Russian Federation, Azerbaijan, Armenia and Georgia. We performed whole-genome sequencing of Y. pestis strains, isolated in the natural foci of the Caucasus and Transcaucasia. Using the data of whole-genome SNP analysis and Bayesian phylogeny methods, we carried out an evolutionary-phylogeographic analysis of modern population of the plague pathogen in order to determine the phylogene

θ-γ Cross-Frequency Transcranial Alternating Current Stimulation over the Trough Impairs Cognitive Control.

Cognitive control is a mental process, which underlies adaptive goal-directed decisions. Previous studies have linked cognitive control to electrophysiological fluctuations in the θ band and θ-γ cross-frequency coupling (CFC) arising from the cingulate and frontal cortices. However, to date, the behavioral consequences of different forms of θ-γ CFC remain elusive. Here, we studied the behavioral effects of the θ-γ CFC via transcranial alternating current stimulation (tACS) designed to stimulate the frontal and cingulate cortices in humans. Using a double-blind, randomized, repeated measures st

The Conditional Probability of Vestibular Schwannoma Growth at Different Time Points After Initial Stability on an Observational Protocol.

OBJECTIVE: The natural history of vestibular schwannomas (VS) is well documented in the literature, with tumour growth being paramount to decision making for both surveillance and treatment of these patients. Most previous studies refer to the risk of VS growth over a given period of time; however, this is not useful for counselling patients at different stages of their follow-up, as the risk of tumour growth is likely to be less following each subsequent year that a tumour does not grow. Accordingly, we investigated the conditional probability of VS growth at particular time-points, given a p

Comparison of nomogram with machine learning techniques for prediction of overall survival in patients with tongue cancer.

BACKGROUND: The prediction of overall survival in tongue cancer is important for planning of personalized care and patient counselling. OBJECTIVES: This study compares the performance of a nomogram with a machine learning model to predict overall survival in tongue cancer. The nomogram and machine learning model were built using a large data set from the Surveillance, Epidemiology, and End Results (SEER) program database. The comparison is necessary to provide the clinicians with a comprehensive, practical, and most accurate assistive system to predict overall survival of this patient populat

How to Estimate Optimal Malaria Readiness Indicators at Health-District Level: Findings from the Burkina Faso Service Availability and Readiness Assessment (SARA) Data.

One of the major contributors of malaria-related deaths in Sub-Saharan African countries is the limited accessibility to quality care. In these countries, malaria control activities are implemented at the health-district level (operational entity of the national health system), while malaria readiness indicators are regionally representative. This study provides an approach for estimating health district-level malaria readiness indicators from survey data designed to provide regionally representative estimates. A binomial-hierarchical Bayesian spatial prediction method was applied to Burkina F

A learning algorithm for predicting mental health symptoms and substance use.

Learning health systems use data to generate knowledge that informs clinical care, but few studies have evaluated how to leverage patient-reported mental health symptoms and substance use data to make patient-specific predictions. We developed a general Bayesian prediction algorithm that uses self-reported psychiatric symptoms and substance use within a population to predict future symptoms and substance use for individuals in that population. We validated our approach in 2444 participants from two clinical cohorts - the National Network of Depression Centers and the Johns Hopkins HIV Clinical

A Bayesian unified framework for risk estimation and cluster identification in small area health data analysis.

Many statistical models have been proposed to analyse small area disease data with the aim of describing spatial variation in disease risk. In this paper, we propose a Bayesian hierarchical model that simultaneously allows for risk estimation and cluster identification. Our model formulation assumes that there is an unknown number of risk classes and small areas are assigned to a risk class by means of independent allocation variables. Therefore, areas within each cluster are assumed to share a common risk but they may be geographically separated. The posterior distribution of the parameter re

A Bayesian nonparametric causal inference model for synthesizing randomized clinical trial and real-world evidence.

With the wide availability of various real-world data (RWD), there is an increasing interest in synthesizing information from both randomized clinical trials and RWD for health-care decision makings. The task of addressing study-specific heterogeneities is one of the most difficult challenges in synthesizing data from disparate sources. Bayesian hierarchical models with nonparametric extension provide a powerful and convenient platform that formalizes the information borrowing strength across the sources. In this paper, we propose a propensity score-based Bayesian nonparametric Dirichlet proce

Quantifying personal exposure to air pollution from smartphone-based location data.

Personal exposure assessment is a challenging task that requires both measurements of the state of the environment as well as the individual's movements. In this paper, we show how location data collected by smartphone applications can be exploited to quantify the personal exposure of a large group of people to air pollution. A Bayesian approach that blends air quality monitoring data with individual location data is proposed to assess the individual exposure over time, under uncertainty of both the pollutant level and the individual location. A comparison with personal exposure obtained assum

A Bayesian two-way latent structure model for genomic data integration reveals few pan-genomic cluster subtypes in a breast cancer cohort.

MOTIVATION: Unsupervised clustering is important in disease subtyping, among having other genomic applications. As genomic data has become more multifaceted, how to cluster across data sources for more precise subtyping is an ever more important area of research. Many of the methods proposed so far, including iCluster and Cluster of Cluster Assignments (COCAs), make an unreasonable assumption of a common clustering across all data sources, and those that do not are fewer and tend to be computationally intensive. RESULTS: We propose a Bayesian parametric model for integrative, unsupervised clu

A Modular Bayesian Salmonella Source Attribution Model for Sparse Data.

Several statistical models for salmonella source attribution have been presented in the literature. However, these models have often been found to be sensitive to the model parameterization, as well as the specifics of the data set used. The Bayesian salmonella source attribution model presented here was developed to be generally applicable with small and sparse annual data sets obtained over several years. The full Bayesian model was modularized into three parts (an exposure model, a subtype distribution model, and an epidemiological model) in order to separately estimate unknown parameters i

Tip-dating and homoplasy: reconciling the shallow molecular divergences of modern gharials with their long fossil record.

Simultaneously analysing morphological, molecular and stratigraphic data suggests a potential resolution to a major remaining inconsistency in crocodylian evolution. The ancient, long-snouted thoracosaurs have always been placed near the Indian gharial Gavialis, but their antiquity (ca 72 Ma) is highly incongruous with genomic evidence for the young age of the Gavialis lineage (ca 40 Ma). We reconcile this contradiction with an updated morphological dataset and novel analysis, and demonstrate that thoracosaurs are an ancient iteration of long-snouted stem crocodylians unrelated to modern ghari

A radiomics evaluation of 2D and 3D MRI texture features to classify brain metastases from lung cancer and melanoma.

Brain metastases are occasionally detected before diagnosing their primary site of origin. In these cases, simple visual examination of medical images of the metastases is not enough to identify the primary cancer, so an extensive evaluation is needed. To avoid this procedure, a radiomics approach on magnetic resonance (MR) images of the metastatic lesions is proposed to classify two of the most frequent origins (lung cancer and melanoma). In this study, 50 T1-weighted MR images of brain metastases from 30 patients were analyzed: 27 of lung cancer and 23 of melanoma origin. A total of 43 stati

Multi-locus phylogenetic analysis of the genus Limnodrilus (Annelida: Clitellata: Naididae).

Limnodrilus species are annelid worms distributed worldwide in various freshwater sediments. The systematics of Limnodrilus has chiefly been based on morphology, but the genus has not been subject to any closer phylogenetic studies over the past two decades. To reconstruct the evolutionary history of Limnodrilus, and to assess the monophyly of this genus and its systematic position within the subfamily Tubificinae (Annelida: Clitellata: Naididae), 45 Limnodrilus specimens, representing 19 species, and 35 other naidid species (representing 24 genera) were sampled. The data consisted of sequence

First Assessment of NOx Sources at a Regional Background Site in North China Using Isotopic Analysis Linked with Modeling.

Nitrogen oxides (NOx, including NO and NO2) play an important role in the formation of atmospheric particles. Thus, NOx emission reduction is critical for improving air quality, especially in severely air-polluted regions (e.g., North China). In this study, the source of NOx was investigated by the isotopic composition (δ15N) of particulate nitrate (p-NO3-) at Beihuangcheng Island (BH), a regional background site in North China. It was found that the δ15N-NO3- (n = 120) values varied between -1.7‰ and +24.0‰ and the δ18O-NO3- values ranged from 49.4‰ to 103.9‰. On the basis of the Bayesian mix

A unifying Bayesian account of contextual effects in value-based choice.

Empirical evidence suggests the incentive value of an option is affected by other options available during choice and by options presented in the past. These contextual effects are hard to reconcile with classical theories and have inspired accounts where contextual influences play a crucial role. However, each account only addresses one or the other of the empirical findings and a unifying perspective has been elusive. Here, we offer a unifying theory of context effects on incentive value attribution and choice based on normative Bayesian principles. This formulation assumes that incentive va

Inferring within-host bottleneck size: A Bayesian approach.

Recent technical developments in microbiology have led to new discoveries on the within-host dynamics of bacterial infections in laboratory animals. In particular, they have highlighted the importance of stochastic bottlenecks at the onset of invasive disease. A number of approaches exist for bottleneck-size estimation with respect to within-host bacterial infections; however, some are more appropriate than others under certain circumstances. A Bayesian comparison of several approaches is made in terms of the availability of isogenic multitype bacteria (e.g., WITS), knowledge of post-bottlenec
