From soup to structure: Simulating hydrated semi-crystalline proton exchange membranes.

A methodology is presented for the simulation of complex high molecular weight polymers, with a primary focus on reproducing the structure of Nafion® proton exchange membranes. Enhanced computational efficiency is achieved in comparison to commonly employed Monte Carlo techniques by implementing random insertions of long polymer chains followed by a ghost chain randomization process. Dissipative particle dynamics is applied to relax strongly overlapped configurations and to access the long time scales necessary to capture the crystallization process. The developed protocol first relaxes soft p

Insights into the interactions of zinc-phthalocyanines with lipid bilayers for liposomal formulations.

Phthalocyanines (Pcs) are promising photosensitizers for photodynamic therapy (PDT). Inclusion into liposomes helps increase their bioavailability due to their hydrophobic nature. In order to elucidate the molecular interactions between Pcs and lipids employed in liposomal formulations, comprehensive computational simulation studies of zinc-phthalocyanine (ZnPc) and its tetraamino derivative (TaZnPc) were carried out. Initially, unbiased molecular dynamics (MD) simulations were performed. It was found that both Pcs freely insert into the pure DPPC bilayer in the liquid phase (55 °C). However,

The Role of Spin-Orbit Coupling in the Linear Absorption Spectrum and Intersystem Crossing Rate Coefficients of Ruthenium Polypyridyl Dyes.

The successful use of molecular dyes for solar energy conversion requires efficient charge injection, which in turn requires the formation of states with sufficiently long lifetimes (e.g., triplets). The molecular structure elements that confer this property can be found empirically, however computational predictions using ab initio electronic structure methods are invaluable to identify structure-property relations for dye sensitizers. The primary challenge for simulations to elucidate the electronic and nuclear origins of these properties is a spin-orbit interaction which drives transitions

Protein Biochemistry and Molecular Modeling of the Intra-Melanosomal Domain of Human Recombinant Tyrp2 Protein and OCA8-Related Mutant Variants.

Tyrosinase-related protein 2 (Tyrp2) is involved in the melanogenesis pathway, catalyzing the tautomerization of dopachrome to 5,6-dihydroxyindole-2-carboxylic acid (DHICA). Recently, a new type of albinism was discovered with disease-causing mutations in the TYRP2 gene. Here, for the first time, we characterized the intra-melanosomal protein domain of Tyrp2 (residues 1-474) and missense variants C40S and C61W, which mimic the alterations found in genetic studies. Recombinant proteins were produced in the Trichoplusia Ni (Ti. Ni) larvae, purified by a combination of immobilized metal affinity

Development of LRRK2 inhibitors through computational strategies: a promising avenue for Parkinson's disease.

Parkinson's disease (PD) is a prevalent neurodegenerative disorder that remains incurable. Leucine-rich repeat kinase 2 (LRRK2) has a pivotal role in PD pathogenesis, making it a promising therapeutic target. Thus, there is an urgent need to develop structurally diverse, highly selective, blood-brain barrier (BBB)-permeable LRRK2 inhibitors. Computer-aided and artificial intelligence (AI)-driven drug design methods have shown significant advantages in the discovery of LRRK2 inhibitors. Building upon a systematic review of structural characteristics, biological functions, and molecular mechanis

Chemical potentials of hydrogen-bonded aqueous mixtures from adaptive resolution simulations and Kirkwood-Buff theory.

We combine Kirkwood-Buff (KB) theory with the Hamiltonian adaptive resolution simulation (H-AdResS) method to efficiently compute chemical potentials in aqueous mixtures of urea, ethylene glycol, methanol, ethanol, and propanol over a wide concentration range. In this approach, explicit chemical potential calculations using H-AdResS are required at only a few state points. In contrast, the concentration dependence of the chemical potential is obtained from an expression containing KB integrals (KBIs). In practice, evaluating KBIs amounts to computing fluctuations of the number of particles fro

Rapid, Accurate and Reproducible Prediction of the Glass Transition Temperature Using Ensemble-Based Molecular Dynamics Simulation.

For the computational design of new polymeric materials, accurate methods for determining the glass transition temperature (Tg) are required. We apply an ensemble approach in molecular dynamics (MD) and examine its predictions of Tg and their associated uncertainty. We separate the uncertainty into the aleatoric contributions arising from dynamical chaos and that due to the computational scenarios chosen to compute Tg. We propose a new scenario for computing Tg, where the density-temperature behavior is computed by running all temperatures concurrently, rather than invoking a sequential approa

Scalable Density-Based Local and Global Classifications of Noncovalent Interactions.

Noncovalent interactions play a central role in chemistry, biology, and materials science, governing processes ranging from molecular recognition and protein folding to crystal packing and supramolecular assembly. The rational design of these interactions relies on principles such as directionality and complementarity, which control the organization and stability of molecular complexes. Although energetic decomposition analyses can provide insight into these features, their computational cost limits their application to large-scale systems. Here, we introduce a simple density-based descriptor,

Identification of an SFRP1 inhibitor as a potential therapeutic strategy for cancers using dry-wet combined drug discovery strategy.

Secreted frizzled-related protein 1 (SFRP1) exerts a context-dependent dual role in cancer, and its epigenetic silencing drives pro-tumorigenic non-canonical Wnt activation, a potentially promising therapeutic target for advanced malignancies. In this study, a preliminarily validated 3D SFRP1 model was built by comprehensive computational approach. High-throughput virtual screening of a commercial compound library identified a common core scaffold, which was rationally design to synthesize lead compound. The target molecule was synthesized via organic synthetic approaches. Surface plasmon reso

Cerebellar impairments in genetic models of autism spectrum disorders: A neurobiological perspective.

Functional and molecular alterations in the cerebellum are among the most widely recognised associates of autism spectrum disorders (ASD). As a critical computational hub of the brain, the cerebellum controls and coordinates a range of motor, affective and cognitive processes. Despite well-described circuits and integrative mechanisms, specific changes that underlie cerebellar impairments in ASD remain elusive. Studies in experimental animals have been critical in uncovering molecular pathology and neuro-behavioural correlates, providing a model for investigating complex disease conditions. He

Catechin inhibition of influenza neuraminidase and its molecular basis with mass spectrometry.

The molecular basis for the antiviral inhibitory properties of three catechins epigallocatechin gallate, epicatechin gallate and catechin-5-gallate derived from green tea was assessed in terms of their ability to interact with influenza neuraminidase. This was investigated using a molecular based MALDI mass spectrometry approach in conjunction with companion inhibition assays employing confocal microscopy. Together with computational molecular docking, all three catechins were found to bind to influenza neuraminidase in the vicinity of a structurally conserved cavity adjacent to residue 430 th
