Methodological quality of pharmacogenetic studies: issues of concern.

Pharmacogenetic studies investigate association between genetic variants(double dagger) and drug efficacy and toxicity. Regardless of the extent of current knowledge regarding the human genome(double dagger) and relatively low genotyping costs, the value of pharmacogenetic studies in improving understanding of variable drug response remains contentious. Failure to replicate initial significant findings in subsequent studies is one reason for this and problems with methodological quality has been cited as contributing to this lack of replication. Here, concerns raised in the literature regardin

Gene expression of herpes simplex virus. II. UV radiological analysis of viral transcription units.

The transcriptional organization of the genome of herpes simplex virus type 1 was analyzed by measuring the sensitivity of viral polypeptide synthesis to UV irradiation of the infecting virus. Herpes simplex virus type 1 was irradiated with various doses of UV light and used to infect xeroderma pigmentosum fibroblasts. Immediate early transcription units were analyzed by having cycloheximide present throughout the period of infection, removing the drug at 8 h postinfection, and pulse-labeling proteins with [35S]methionine. Delayed early transcription units were analyzed in similar studies by h

Shared Genetic Architecture Between Common Epilepsies and Subcortical Brain Volumes Is Associated With Cognition and Mental Health.

AIMS: Epilepsy is a common neurological disorder, often presenting with psychiatric comorbidities and cognitive impairment. Neuroimaging studies have suggested associations between epilepsy and subcortical volumetric abnormalities. The genetic basis between epilepsy and subcortical volume abnormalities is, however, poorly understood, particularly if they share a common genetic architecture. METHODS: To investigate polygenic overlap, we employed the bivariate causal mixture model (MiXeR) to analyze genome-wide association data from various epilepsy subtypes (genetic generalized epilepsy [GGE]:

Genetic Architecture of Growth Traits in Turbot (Scophthalmus maximus) Revealed by Genome-Wide Association Studies.

Turbot (Scophthalmus maximus) is a key farmed flatfish species in North China, where growth performance directly determines aquaculture profitability. To elucidate the genetic architecture underlying growth traits, we performed whole-genome resequencing of 177 turbot individuals and obtained 5.29 million high-quality single nucleotide polymorphisms (SNPs). Genome-wide association studies (GWAS) were conducted for eleven growth traits-body weight (BW), total length (TL), body length (BL), body depth (BD), trunk length (TUL), head length (HL), snout length (SnL), caudal peduncle depth (CPD), eye

A genome-wide association study with 1,126,563 individuals identifies new risk loci for Alzheimer's disease.

Late-onset Alzheimer's disease is a prevalent age-related polygenic disease that accounts for 50-70% of dementia cases. Currently, only a fraction of the genetic variants underlying Alzheimer's disease have been identified. Here we show that increased sample sizes allowed identification of seven previously unidentified genetic loci contributing to Alzheimer's disease. This study highlights microglia, immune cells and protein catabolism as relevant to late-onset Alzheimer's disease, while identifying and prioritizing previously unidentified genes of potential interest. We anticipate that these

Genetic feature engineering enables characterisation of shared risk factors in immune-mediated diseases.

BACKGROUND: Genome-wide association studies (GWAS) have identified pervasive sharing of genetic architectures across multiple immune-mediated diseases (IMD). By learning the genetic basis of IMD risk from common diseases, this sharing can be exploited to enable analysis of less frequent IMD where, due to limited sample size, traditional GWAS techniques are challenging. METHODS: Exploiting ideas from Bayesian genetic fine-mapping, we developed a disease-focused shrinkage approach to allow us to distill genetic risk components from GWAS summary statistics for a set of related diseases. We appli

Resampling-based multiple testing methods with covariate adjustment: application to investigation of antiretroviral drug susceptibility.

Identifying genetic mutations that cause clinical resistance to antiretroviral drugs requires adjustment for potential confounders, such as the number of active drugs in a HIV-infected patient's regimen other than the one of interest. Motivated by this problem, we investigated resampling-based methods to test equal mean response across multiple groups defined by HIV genotype, after adjustment for covariates. We consider construction of test statistics and their null distributions under two types of model: parametric and semiparametric. The covariate function is explicitly specified in the para

Genome Analysis of a Historical Shigella dysenteriae Serotype 1 Strain Carrying a Conserved Stx Prophage Region.

Shigella dysenteriae are significant agents of bacillary dysentery, accounting for a considerable number of illnesses with high morbidity worldwide. The Shiga toxin (Stx) encoded by a defective prophage is the key virulence factor of S. dysenteriae type 1 (SD1) strains. Here we present the full genome sequence of an SD1 strain HNCMB 20080 isolated in 1954, compare it to other sequenced SD1 genomes, and assess the diversity of Stx-prophages harbored by previously sequenced SD1 strains. The genome of HNCMB 20080 consists of a chromosome sized 4,393,622 bp containing 5,183 CDSs, as well as two sm

Synthesis and characterization of silica nano particles-based imprinted polymers for detection of herpes simplex virus type 1 in human plasma.

BACKGROUND AND OBJECTIVES: Molecularly imprinted polymers (MIPs) are polymers designed to selectively recognize specific molecules or related compounds. They are created using template molecules, which are later removed, leaving behind cavities tailored to the template's structure. This study aimed to synthesize MIPs for detecting HSV-1 suspended in Human plasma. MATERIALS AND METHODS: For synthesizing Silica Nanoparticles and virus-imprinted particles, the Stöber and Sol-gel methods were employed to detect HSV-1 in human plasma. Moreover, ultra-sonication for washing and removal of HSV-1 fro

Genomic repeats, genome plasticity and the dynamics of Mycoplasma evolution.

Mycoplasmas evolved by a drastic reduction in genome size, but their genomes contain numerous repeated sequences with important roles in their evolution. We have established a bioinformatic strategy to detect the major recombination hot-spots in the genomes of Mycoplasma pneumoniae, Mycoplasma genitalium, Ureaplasma urealyticum and Mycoplasma pulmonis. This allowed the identification of large numbers of potentially variable regions, as well as a comparison of the relative recombination potentials of different genomic regions. Different trends are perceptible among mycoplasmas, probably due to …

Genomic Diversity of Vaginal Lactobacillus crispatus Prophages from South African Women.

Lactobacillus crispatus is widely associated with optimal sexual and reproductive health outcomes. While L. crispatus genomes commonly harbor prophages, little is known about their genomic diversity and potential inducibility by clinically relevant compounds. We induced and characterized four bacteriophages from four L. crispatus strains isolated from vaginal secretions of South African adolescents. Sequenced viral DNA from induced phages was assembled, and their respective genomes were annotated and compared to bacteriophage reference genomes. All the phage genomes range in size from 42.9 to

Comparative Genomics of Edwardsiella piscicida in the Japanese Flounder (Paralichthys olivaceus): Discovery and Implications of a Novel Genomic Island.

Edwardsiella piscicida is a significant pathogen that poses a particular threat to Japanese flounder (Paralichthys olivaceus) aquaculture in Japan and other countries. The damage is caused by the pathogen's ability to evade host immune defences and establish intracellular infections, intensified by its genomic plasticity and capacity for horizontal gene transfer. To investigate evolutionary adaptations between one older (2019) and four recent (2023) E. piscicida strains from the same geographical locations, we performed comparative genomic analysis of five isolates using high-quality hybrid ge

En masse DNA Electroporation for in vivo Transcriptional Assay in Ascidian Embryos.

Ascidian embryos are powerful models for functional genomics, in particular, due to the ease of generating a large number of transgenic embryos by electroporation. In addition, the small size of their genome makes them an attractive model for studying cis-regulatory elements that control gene expression during embryonic development. Here, I describe the adaptation of the seminal method developed 25 years ago in Ciona robusta for en masse DNA electroporation for in vivo transcription to additional species belonging to three genera. It is likely that similar optimizations would make electroporat
