PlasmoGF: an integrated system for comparative genomics and phylogenetic analysis of Plasmodium gene families.

UNLABELLED: Malaria, one of the world's most common diseases, is caused by the intracellular protozoan parasite known as Plasmodium. Recently, with the arrival of several malaria parasite genomes, we established an integrated system named PlasmoGF for comparative genomics and phylogenetic analysis of Plasmodium gene families. Gene families were clustered using the Markov Cluster algorithm implemented in TribeMCL program and could be searched using keywords, gene-family information, domain composition, Gene Ontology and BLAST. Moreover, a number of useful bioinformatics tools were implemented t…

Comparative genomics and an insect model rapidly identify novel virulence genes of Burkholderia mallei.

Burkholderia pseudomallei and its host-adapted deletion clone Burkholderia mallei cause the potentially fatal human diseases melioidosis and glanders, respectively. The antibiotic resistance profile and ability to infect via aerosol of these organisms and the absence of protective vaccines have led to their classification as major biothreats and select agents. Although documented infections by these bacteria date back over 100 years, relatively little is known about their virulence and pathogenicity mechanisms. We used in silico genomic subtraction to generate their virulome, a set of 650 puta

[Developments in cancer management by innovative genomics. 2006 report of the National Cancer Consortium].

Research on developing molecular diagnostics for hereditary cancers resulted in establishing diagnostic services for familiar polyposis and non-polyposis patients (mutation determination of APC, MYH, STK11, SMAD4, MLH1, MSH2). In familiar testicular cancers the role of gr/gr gene on Y chromosome was identified. Molecular diagnostic tool was established to monitor the progression of follicular lymphoma using Bcl-2/IgH fusion sequences. Molecular diagnostic tools were developed to monitor circulating endothelial precursor cells (CEP) as well and the technique was tested in lung cancer patients.

Functional genomics in postmortem human brain: abnormalities in a DISC1 molecular pathway in schizophrenia.

The disrupted in schizophrenia 1 (DISC1) gene has been identified as a schizophrenia susceptibility gene based on linkage and single nucleotide polymorphism (SNP) association studies and clinical data, suggesting that risk SNPs impact on hippocampal structure and function. We hypothesized that altered expression of DISC1 and/or its molecular partners (nuclear distribution element-like [NUDEL], fasciculation and elongation protein zeta-i [FEZ1], and lissencephaly 1 [LIS1]) may underlie its pathogenic role in schizophrenia and explain its genetic association. We examined the expression of DISC1

[From genomics to surveillance, prevention and control: new challenges for the African meningitis belt].

An international conference was held in Niamey, Niger, in November 2005. It aimed at reviewing the current situation in the meningitis belt. This region stretches from Senegal to Ethiopia and is characterized by high levels of seasonal endemicity with large epidemics of meningococcal meningitis occurring cyclically, generally caused by N. meningiditis serogroup A. WHO currently recommends a reactive strategy based on rapid detection of epidemics, intervention with antibiotics to treat cases and mass vaccination with a meningococcal polysaccharide vaccine to halt the outbreak. Epidemiological p

Comparative genomics and gene expression analysis identifies BBS9, a new Bardet-Biedl syndrome gene.

Bardet-Biedl syndrome (BBS) is an autosomal recessive, genetically heterogeneous, pleiotropic human disorder characterized by obesity, retinopathy, polydactyly, renal and cardiac malformations, learning disabilities, and hypogenitalism. Eight BBS genes representing all known mapped loci have been identified. Mutation analysis of the known BBS genes in BBS patients indicate that additional BBS genes exist and/or that unidentified mutations exist in the known genes. To identify new BBS genes, we performed homozygosity mapping of small, consanguineous BBS pedigrees, using moderately dense SNP arr

Maize individualized chromosome and derived radiation hybrid lines and their use in functional genomics.

The duplicated and rearranged nature of plant genomes frequently complicates identification, chromosomal assignment and eventual manipulation of DNA segments. Separating an individual chromosome from its native complement by adding it to an alien genetic background together with the generation of radiation hybrids from such an addition line can enable or simplify structural and functional analyses of complex duplicated genomes. We have established fertile disomic addition lines for each of the individual maize chromosomes, except chromosome 10, with oat as the host species; DNA is available fo

Immunological genomics of Brugia malayi: filarial genes implicated in immune evasion and protective immunity.

Filarial nematodes are metazoan parasites with genome sizes of> 100 million base pairs, probably encoding 15 000-20 000 genes. Within this considerable gene complement, it seems likely that filariae have evolved a spectrum of immune evasion products which underpin their ability to live for many years within the human host. Moreover, no suitable vaccine currently exists for human filarial diseases, and few markers have yet been established for diagnostic use. In this review, we bring together biochemical and immunological data on prominent filarial proteins with the exciting new information pro

The Theranostic Genome.

Theranostic drugs represent an emerging path to deliver on the promise of precision medicine. However, bottlenecks remain in characterizing theranostic targets, identifying theranostic lead compounds, and tailoring theranostic drugs. To overcome these bottlenecks, we present the Theranostic Genome, the part of the human genome whose expression can be utilized to combine therapeutic and diagnostic applications. Using a deep learning-based hybrid human-AI pipeline that cross-references PubMed, the Gene Expression Omnibus, DisGeNET, The Cancer Genome Atlas and the NIH Molecular Imaging and Contra

CLinNET: An Interpretable and Uncertainty-Aware Deep Learning Framework for Multi-Modal Clinical Genomics.

Identifying molecular drivers and diagnostic genes for neurocognitive disorders (NDs) remains a major challenge due to the prevalence of variants of uncertain significance (VUS) and limitations in current diagnostic platforms. While artificial intelligence (AI) offers potential solutions, existing models often lack interpretability and fail to address uncertainty, limiting clinical utility. CLinNET, a multi-modal deep neural network with a dual-branch design integrating sequencing data, gene expression, biological pathways, and gene ontology (GO) is introduced to enhance gene curation and VUS

Metabolic modeling and functional genomics reveal taxa and host gene interactions in colorectal cancer.

Colorectal cancer (CRC) is associated with changes in the microbial communities in the tumor microenvironment. Although metabolic reprogramming is an important feature of host cells in CRC, little is known about metabolic changes in the tumor-associated microbiota and how these microbial metabolic alterations can contribute to disease. Here, we investigated metabolic host-microbiome interactions in CRC using complementary computational and experimental approaches. Using patient-specific in silico metabolic models across three independent datasets, we discovered that Fusobacterium, a cancer-pro

Landscape Genomics Reveals Divergent Adaptation Modes and Predicts Climate Vulnerability in Xinjiang Indigenous Sheep.

Climate change increasingly endangers precious indigenous sheep germplasm resources distributed across diverse Chinese landscapes, and systematically decoding their polygenic climate-adaptive genetic mechanisms is essential for targeted breed conservation and long-term sustainable pastoral production. Whole-genome resequencing data from 93 individuals covering six representative local sheep breeds were analyzed in this work. After filtering highly collinear climate variables, three mature landscape genomic approaches were jointly applied to identify environment-linked gene variants, while two

Global distribution, antimicrobial resistance, and virulence factors of Staphylococcus epidermidis revealed through population genomics.

BACKGROUND: Staphylococcus epidermidis, typically regarded as a harmless commensal, has become one of the major causes of nosocomial infections, including ocular, skin, medical device-associated and bloodstream infections. Therefore, we analyze its population structure through genomic analysis integrated with metadata. RESULTS: We performed whole-genome sequencing-based population genomic analyses by integrating 1742 publicly available S. epidermidis genomes (accessed by August 2025) with 94 newly sequenced isolates. Our analyses revealed that S. epidermidis represents a species complex compo

Comparative genomics of colistin-nonsusceptible multidrug-resistant Pseudomonas aeruginosa reveals emerging lineages in Thailand.

Pseudomonas aeruginosa is a leading cause of multidrug-resistant (MDR) infections, for which the polymyxin antibiotic colistin has been a treatment of last resort. The emergence of colistin-nonsusceptible strains thus poses a serious therapeutic challenge. In this study, we performed whole-genome sequencing and comparative genomic analysis of 29 colistin-nonsusceptible MDR P. aeruginosa clinical isolates collected from hospitals across Thailand between 2021 and 2022. The genomic analysis identified nine distinct sequence types (STs), including a previously uncharacterized ST (ST5340) closely r

Evolutionary genomics, tumor dynamics, and mathematical modeling of cancer progression: Implications for precision oncology.

Cancer is a disease of somatic evolution driven by the sequential acquisition of genetic alterations that confer reproductive advantage. Understanding how tumors grow, diversify, and adapt to therapeutic pressure requires an integrated framework spanning evolutionary genomics, population genetics, and dynamical systems theory. This review synthesizes current knowledge on clonal dynamics, intratumor heterogeneity (ITH), and the mathematical tools used to model cancer progression, with direct implications for the design of precision oncology strategies. Neutral evolution and Darwinian selection …

Integrating genomics, multi-omics, CRISPR and speed breeding for stress-resilient vegetable legume improvement.

Vegetable legumes are nutritionally and ecologically important crops. However, their genetic improvement has not kept pace with the increasing challenges posed by climate change due to the polygenic nature of stress tolerance, narrow genetic diversity, and the persistent gap between molecular discoveries and field-level cultivar development. Although recent reviews have examined individual genomic tools or specific stress responses, a comprehensive synthesis integrating genomics-assisted breeding, multi-omics technologies, genome editing, and speed breeding within a unified crop improvement fr…
