Enhanced Sampling and Ligandability Assessment to Expand the Repertoire of Potentially Druggable Cryptic Pockets.

Certain proteins known to be involved in life-threatening diseases have remained challenging therapeutic targets for decades, simply because a suitable binding pocket for a potent molecular inhibitor could not be identified in their ground-state apo structures. In the past decade, the discovery of cryptic pockets in challenging targets like KRAS and Werner helicase has proven to be a major turning point for therapeutic development. However, the alternate protein conformations required for these cryptic pockets to exist were only revealed by experiments conducted in the presence of ligands that…

The role of amyloid oligomers in neurodegenerative pathologies.

Many neurodegenerative diseases are rooted in the activities of amyloid-like proteins which possess conformations that spread to healthy proteins. These include Alzheimer's disease (AD), Parkinson's disease (PD), Huntington's disease (HD) and amyotrophic lateral sclerosis (ALS). While their clinical manifestations vary, their protein-level mechanisms are remarkably similar. Aberrant monomeric proteins undergo conformational shifts, facilitating aggregation and formation of solid fibrils. However, there is growing evidence that intermediate oligomeric stages are key drivers of neuronal toxicity

Review: Membrane protein nanodiscs for antibody discovery.

Membrane proteins play pivotal roles in cellular signaling, transport, and immune responses. Dysregulation of these proteins frequently underlies diverse disease states, making them appealing targets for drug development, including therapeutic antibodies. Traditionally, the extraction and stabilization of membrane proteins involve detergents, which may compromise the protein's native conformation, thus impeding antibody discovery. The shift toward detergent-free formulations using membrane protein nanodiscs formed by membrane scaffold proteins (MSPs), copolymers, saposins, or peptides has open

Structural Characterization of Calcium-Dependent Calmodulin-Calmidazolium Binding Using Capillary Vibrating Sharp-Edge Spray Ionization-Based Native Mass Spectrometry and In-Droplet Hydrogen-Deuterium Exchange Mass Spectrometry.

Capillary vibrating sharp-edge spray ionization (cVSSI)-based native mass spectrometry (nMS) and in-droplet hydrogen-deuterium exchange (HDX-MS) were used to evaluate calcium-dependent interactions between calmodulin and calmidazolium (CDZ). cVSSI was found to produce a narrow charge-state distribution (CSD) with low average charge states, indicating that this method preserved native-like states. cVSSI was also able to resolve stepwise Ca2+ binding for species containing one to four Ca2+ ions. In the absence of Ca2+, no detectable CDZ binding was observed. However, CDZ binding was observed whe

Early but not late conformational changes of tau in association with ubiquitination of neurofibrillary pathology in Alzheimer's disease brains.

In Alzheimer's disease, tau protein undergoes post-translational modifications including hyperphosphorylation and truncation, which promotes two major conformational changes associated with progressive N-terminal folding. Along with the development of the disease, tau ubiquitination was previously shown to emerge in the early and intermediate stages of the disease, which is closely associated with early tau truncation at aspartic acid 421, but not with a subsequently truncated tau molecule at glutamic acid 391. In the same group of cases, using multiple immunolabeling and confocal microscopy,

Preliminary molecular dynamic simulations of the estrogen receptor alpha ligand binding domain from antagonist to apo.

Estrogen receptors (ER) are known as nuclear receptors. They exist in the cytoplasm of human cells and serves as a DNA binding transcription factor that regulates gene expression. However the estrogen receptor also has additional functions independent of DNA binding. The human estrogen receptor comes in two forms, alpha and beta. This work focuses on the alpha form of the estrogen receptor. The ERalpha is found in breast cancer cells, ovarian stroma cells, endometrium, and the hypothalamus. It has been suggested that exposure to DDE, a metabolite of DDT, and other pesticides causes conformatio

Reversed-phase and hydrophobic-interaction high-performance liquid chromatography of elapid cardiotoxins.

The separation of proteins by hydrophobic-interaction HPLC and reversed-phase HPLC depends upon differences in the hydrophobicity of accessible surface groups. The elution order of a group of snake venom cardiotoxins was found to vary between these two HPLC methods. Circular dichroism spectroscopy showed that the eluant acetonitrile-trifluoroacetic acid used for reversed-phase HPLC altered the conformation of the toxins, whereas the salt-buffer eluting medium used for hydrophobic-interaction HPLC did not affect toxin conformation. The retention times of cardiotoxins on reversed-phase HPLC are

Concerted deletions eliminate a neutralizing supersite in SARS-CoV-2 BA.2.87.1 spike.

BA.2.87.1 represents a major shift in the BA.2 lineage of severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) and is unusual in having two lengthy deletions of polypeptide in the spike (S) protein, one of which removes a beta-strand. Here we investigate its neutralization by a variety of sera from infected and vaccinated individuals and determine its spike (S) ectodomain structure. The BA.2.87.1 receptor binding domain (RBD) is structurally conserved and the RBDs are tightly packed in an "all-down" conformation with a small rotation relative to the trimer axis as compared to the close

Small angle X-ray scattering analysis of ligand-bound forms of tetrameric apolipoprotein-D.

Human apolipoprotein-D (apoD) is a glycosylated lipocalin that plays a protective role in Alzheimer's disease due to its antioxidant function. Native apoD from human body fluids forms oligomers, predominantly a stable tetramer. As a lipocalin, apoD binds and transports small hydrophobic molecules such as progesterone, palmitic acid and sphingomyelin. Oligomerisation is a common trait in the lipocalin family and is affected by ligand binding in other lipocalins. The crystal structure of monomeric apoD shows no major changes upon progesterone binding. Here, we used small-angle X-ray scattering (

Crystal Structure of NLRP3 NACHT Domain With an Inhibitor Defines Mechanism of Inflammasome Inhibition.

The NLRP3 inflammasome assembles in response to a variety of pathogenic and sterile danger signals, resulting in the production of interleukin-1β and interleukin-18. NLRP3 is a key component of the innate immune system and has been implicated as a driver of a number of acute and chronic diseases. We report the 2.8 Å crystal structure of the NLRP3 NACHT domain in complex with an inhibitor. The structure defines a binding pocket formed by the four subdomains of the NACHT domain, and shows the inhibitor acts as an intramolecular glue, which locks the protein in an inactive conformation. It provid

Hydrogen sulfide concentration in the milieu of the hydrated alanine dipeptide determines its polyproline II-beta propensity: Main chain contribution to the energetic origin of the formation of amyloid.

In view of the observation that the concentration of hydrogen sulfide in brains with Alzheimer's disease (AD) is lower than that in normal brains and in line with our previous studies indicating that additional content in the aqueous environment (milieu) of a peptide can change its local energetic preference from a polyproline II (P) to a β conformation (and therefore its tendency to form the β-chain structures that lead to the amyloid plaques associated with the disease), we have studied the effect of H2 S concentration on such propensity in a simple model peptide, the alanine dipeptide (ADP)

Transthyretin: a review from a structural perspective.

Transthyretin (formerly called prealbumin) plays important physiological roles as a transporter of thyroxine and retinol-binding protein. X-ray structural studies have provided information on the active conformation of the protein and the site of binding of both ligands. Transthyretin is also one of the precursor proteins commonly found in amyloid deposits. Both wild-type and single-amino-acid-substituted variants have been identified in amyloid deposits, the variants being more amyloidogenic. Sequencing of the gene and the resulting production of a transgenic mouse model have resulted in prog

Mutations in exon 17B of cartilage oligomeric matrix protein (COMP) cause pseudoachondroplasia.

Pseudoachondroplasia (PSACH) is a well characterized dwarfing condition mapping to chromosome 19p12-13.1. Cartilage oligomeric matrix protein (COMP), a cartilage specific protein, maps to the same location within a contig that spans the PSACH locus. Using single strand conformation polymorphism (SSCP) analysis and nucleotide sequencing we have identified COMP mutations in eight familial and isolated PSACH cases. All mutations involve either a single base-pair change or a three base-pair deletion in exon 17B. Six mutations delete or change a well conserved aspartic acid residue within the calci

Structural Flexibility of Tau in Its Interaction with Microtubules as Viewed by Site-Directed Spin Labeling EPR Spectroscopy.

Tau is a microtubule-associated protein that belongs to the Intrinsically Disordered Proteins (IDPs) family. IDPs or Intrinsically Disordered Regions (IDRs) play key roles in protein interaction networks and their dysfunctions are often related to severe diseases. Defined by their lack of stable secondary and tertiary structures in physiological conditions while being functional, these proteins use their inherent structural flexibility to adapt to and interact with various binding partners. Knowledges on the structural dynamics of IDPs and their different conformers are crucial to finely decip

Network analysis of correlated conformational dynamics across the evolution of influenza A virus NS1.

Protein evolution requires sequence changes to alter molecular properties without disrupting the dynamic organization necessary for function. How residue-level networks of correlated motions accommodate such mutations remains poorly understood. Here, we investigate the evolution of correlated conformational dynamics in nonstructural protein 1 (NS1) variants of influenza A viruses that emerged between 1918 and 2004. From molecular dynamics (MD) simulations we built residue networks in which edge weights reflect generalized correlations of conformational motion. The network of correlated dynamic

Enhanced sampling protocol to elucidate fusion peptide opening of SARS-CoV-2 spike protein.

Large-scale conformational transitions in the spike protein S2 domain are required during host-cell infection of the severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) virus. Although conventional molecular dynamics simulations have been extensively used to study therapeutic targets of SARS-CoV-2, it is still challenging to gain molecular insight into the key conformational changes because of the size of the spike protein and the long timescale required to capture these transitions. In this work, we have developed an efficient simulation protocol that leverages many short simulations

Effects of different force fields on the structural character of α synuclein β-hairpin peptide (35-56) in aqueous environment.

The hallmark of Parkinson's disease (PD) is the intracellular protein aggregation forming Lewy Bodies (LB) and Lewy neuritis which comprise mostly of a protein, alpha synuclein (α-syn). Molecular dynamics (MD) simulation methods can augment experimental techniques to understand misfolding and aggregation pathways with atomistic resolution. The quality of MD simulations for proteins and peptides depends greatly on the accuracy of empirical force fields. The aim of this work is to investigate the effects of different force fields on the structural character of β hairpin fragment of α-syn (residu

Protease digestion analysis of Escherichia coli NikR: evidence for conformational stabilization with Ni(II).

The Escherichia coli NikR is a 15-kDa protein that negatively regulates transcription of the nikABCDE operon that encodes for an ATP-dependent Ni(II) permease. Thermal and chemical denaturation studies with NikR previously demonstrated that Ni(II)-NikR is more stable than the protein bound to other metals such as Cu(II), Co(II) and Zn(II). To determine if Ni(II) induces a unique conformational change in NikR, digestion experiments with selected proteases were performed in the presence of the above metals. Both denaturing-polyacrylamide gel electrophoresis and reversed-phase HPLC revealed fragm

Mini-αA-crystallin protects a client lens protein from catastrophic aggregation due to heat stress.

The clarity and refractivity of the eye lens are mediated by the highly soluble crystallin proteins. Post-translational modifications impact solubility and stability of the structural and refractive βγ-crystallins, eventually leading to cataract. Such damaged proteins are kept in solution by the holdase chaperone α-crystallins, maintaining lens transparency over decades despite the absence of protein turnover. It was previously found that a short peptide from human αA-crystallin (mini-αA-crystallin [MAAC]) retains some chaperone activity, with hydrophobic interactions hypothesized to mediate c
