Automating Vascular Biology: An End-to-End Automated Workflow for High-Throughput Blood Vessel-on-a-Chip Production and Multi-Site Validation.

There is a growing demand for automated organ-on-a-chip platforms that are compatible with off-the-shelf robotic liquid-handling systems and plate readers to improve reproducibility and scalable analysis. In this work, we present an end-to-end automated method for fabricating tubular blood vessel models at scale using a custom 384-well open-top platform (AngioPlate384), designed to support integration with liquid-handling systems and large-scale analysis. Our approach enables the generation of over 100 perfusable blood vessels fully embedded in hydrogel and supported by stromal cells (fibrobla

CRISPR/Cas-Based Biosensing Strategies for Non-Nucleic Acid Contaminants in Food Safety: Status, Challenges, and Perspectives.

Non-nucleic acid targets (non-NATs), such as heavy metals, toxins, and pesticide residues, pose critical threats to food safety. Although CRISPR/Cas systems were initially developed for nucleic acid detection, recent advances have enabled their adaptation to non-NATs analysis by transducing target recognition into nucleic acid signals. Unlike previous reviews categorized by target type, this work establishes a mechanism-centric framework, systematically classifying non-NAT-to-nucleic acid signal conversion methodologies into three paradigms: (1) aptamer-based systems, (2) catalytic nucleic aci

A tool of the trade for a newly identified filovirus: pseudovirus-based system for Dehong virus entry and neutralization.

Pseudovirus-based assays are efficient and accessible platforms for measuring neutralizing antibody titers and screening antiviral drugs against enveloped viruses. They typically employ two types of packaging systems, retroviral-based or vesicular stomatitis virus (VSV)-based systems. These systems have been validated for several high-risk pathogens, including Ebola, Marburg, Dengue and, more recently, SARS-CoV-2, as they offer a safe alternative for studying high-containment viruses. In a recent study (Wu X, Liu F, Li T, Li D, Shen Y, Zhang X, Liu S, Jiang Q, Zhao C, Nie J, Wang Y, Feng B, Li

Quantitative and systems pharmacology 4. Network-based analysis of drug pleiotropy on coronary artery disease.

Despite recent advance of therapeutic development, coronary artery disease (CAD) remains one of the major issues to public health. The use of genomics and systems biology approaches to inform drug discovery and development have offered the possibilities for new target identification and in silico drug repurposing. In this study, we propose a network-based, systems pharmacology framework for target identification and drug repurposing in pharmacologic treatment and chemoprevention of CAD. Specifically, we build in silico models by integrating known drug-target interactions, CAD genes derived fro…

Mononuclear phagocytes as a target, not a barrier, for drug delivery.

Mononuclear phagocytes have been generally recognized as a barrier to drug delivery. Recently, a new understanding of mononuclear phagocytes (MPS) ontogeny has surfaced and their functions in disease have been unveiled, demonstrating the need for re-evaluation of perspectives on mononuclear phagocytes in drug delivery. In this review, we described mononuclear phagocyte biology and focus on their accumulation mechanisms in disease sites with explanations of monocyte heterogeneity. In the 'MPS as a barrier' section, we summarized recent studies on mechanisms to avoid phagocytosis based on two di

Mechanists Must be Holists Too! Perspectives from Circadian Biology.

The pursuit of mechanistic explanations in biology has produced a great deal of knowledge about the parts, operations, and organization of mechanisms taken to be responsible for biological phenomena. Holist critics have often raised important criticisms of proposed mechanistic explanations, but until recently holists have not had alternative research strategies through which to advance explanations. This paper argues both that the results of mechanistic strategies has forced mechanists to confront ways in which whole systems affect their components and that new representational and modeling st

Systems pharmacology exploration of botanic drug pairs reveals the mechanism for treating different diseases.

Multi-herb therapy has been widely used in Traditional Chinese medicine and tailored to meet the specific needs of each individual. However, the potential molecular or systems mechanisms of them to treat various diseases have not been fully elucidated. To address this question, a systems pharmacology approach, integrating pharmacokinetics, pharmacology and systems biology, is used to comprehensively identify the drug-target and drug-disease networks, exemplified by three representative Radix Salviae Miltiorrhizae herb pairs for treating various diseases (coronary heart disease, dysmenorrheal a…

Integration of Genomic Biology Into Therapeutic Strategies of Gastric Cancer Peritoneal Metastasis.

The peritoneum is a common site of metastasis in advanced gastric cancer (GC). Diagnostic laparoscopy is now routinely performed as part of disease staging, leading to an earlier diagnosis of synchronous peritoneal metastasis (PM). The biology of GCPM is unique and aggressive, leading to a dismal prognosis. These tumors tend to be resistant to traditional systemic therapy, and yet, this remains the current standard-of-care recommended by most international clinical guidelines. As this is an area of unmet clinical need, several translational studies and clinical trials have focused on addressin

Update on the management of systemic juvenile idiopathic arthritis and role of IL-1 and IL-6 inhibition.

Systemic juvenile idiopathic arthritis (SJIA) is a disease marked with arthritis and several features of systemic inflammation including fevers, rashes, hepatosplenomegaly, lymphadenopathy, and serositis. The presentation can be variable and arthritis can be a later feature. Macrophage activation syndrome can be a life-threatening complication of this illness and requires early recognition and prompt therapy. Advancements in understanding the biology of SJIA have led to the development of cytokine-targeted therapies, mainly interleukin-1 (IL-1) and IL-6 inhibitors that have significantly impro

Taming Mre11-Rad50 at Telomeres: Convergent Strategies for Chromosome-End Protection Across Evolution.

Telomere biology is often framed as a uniquely eukaryotic problem, yet the challenges of maintaining DNA ends are shared by all organisms harboring linear DNA, including viral entities. Telomeres enable complete replication of chromosome ends while shielding the termini from DNA repair factors and innate immune surveillance systems that would otherwise recognize them as damaged or foreign DNA. A particular threat is posed by Mre11-Rad50, a nuclease complex conserved from bacteria to humans that specializes in the detection and processing of DNA ends. The solutions to these DNA end-related chal

Scalable Density-Based Local and Global Classifications of Noncovalent Interactions.

Noncovalent interactions play a central role in chemistry, biology, and materials science, governing processes ranging from molecular recognition and protein folding to crystal packing and supramolecular assembly. The rational design of these interactions relies on principles such as directionality and complementarity, which control the organization and stability of molecular complexes. Although energetic decomposition analyses can provide insight into these features, their computational cost limits their application to large-scale systems. Here, we introduce a simple density-based descriptor,

Advances in CRISPR-based genetic engineering of Bifidobacterium.

Bifidobacterium plays a vital role in gut health, immunity, and metabolism, yet natural strains show limited native functional capabilities and genetic manipulability. Recent advances in genome editing, especially CRISPR-based systems, have provided novel approaches for engineering Bifidobacterium, though strain-specific variability and restriction-modification barriers remain substantial constraints. This review outlines the evolution from traditional homologous recombination to CRISPR/Cas technologies, highlighting applications of endogenous and exogenous systems, including CRISPRi/a and bas

Advances in genome-scale metabolic modeling of Bacillus subtilis.

Bacillus subtilis is a key industrial microorganism widely used to produce enzymes, vitamins, antibiotics, and recombinant proteins. Its non-pathogenic nature, efficient protein secretion systems, and genetic tractability make it an ideal candidate for industrial biotechnology. Genome-scale metabolic modeling has emerged as a key systems biology approach to understand, explore and manipulate the metabolism of B. subtilis for improved strain performance. To date, the modeling efforts have resulted in fourteen published genome-scale metabolic reconstructions for B. subtilis; however, substantial…

Rare somatic manifestations of telomere biology disorders.

Telomere biology disorders (TBDs) are characterized by numerous somatic features across multiple organ systems, which contribute significantly to the morbidity and mortality of these conditions. In many cases, rare somatic manifestations may represent the earliest symptoms of a TBD and the first presentation to subspecialty care, and thus a high index of suspicion is necessary for timely diagnosis. Hoyeraal-Hriedarsson Syndrome, Revesz Syndrome, and Coats Plus Syndrome represent severe phenotypes with characteristic somatic features often diagnosed in early childhood. However, all patients wit

Human norovirus cultivation systems and their use in antiviral research.

Human norovirus (HuNoV) is a major cause of acute gastroenteritis and foodborne diseases, affecting all age groups. Despite its clinical needs, no approved antiviral therapies are available. Since the discovery of HuNoV in 1972, studies on anti-norovirals, mechanism of HuNoV infection, viral inactivation, etc., have been hampered by the lack of a robust laboratory-based cultivation system for HuNoV. A recent breakthrough in the development of HuNoV cultivation systems has opened opportunities for researchers to investigate HuNoV biology in the context of de novo HuNoV infections. A tissue stem

Metabolic Task Analysis Reveals Distinct Metabotypes in End-Stage Dilated Cardiomyopathy.

BACKGROUND: Dilated cardiomyopathy (DCM) is associated with shifts in cardiac metabolism. However, those shifts vary widely across patients, likely reflecting the diverse underlying causes of the disease. Identifying metabolic subtypes, or metabotypes, in DCM patients could help tailor treatments to patient needs. Hence, having a practical approach to identify these metabotypes would be a significant advance toward precision medicine in DCM. METHODS: We present a systems biology approach to uncover metabotypes directly from widely available transcriptomic data. We use in silico metabolic mode…

Systematic Characterization of LUHMES Cell-Based Parkinson's Disease Models Reveals Potential Novel Drug Targets.

I t is established that Parkinson's disease (PD) results from the death of dopaminergic neurons in substantia nigra, and many of the genetic and molecular causes underlying this phenomenon are identified. Despite much progress in the understanding of mechanisms of the disease and existing treatments that manage certain symptoms and improve life quality, PD still encompasses incurable and progressive loss of neurons in patients, and the research for effective disease-modifying treatments is still ongoing. In this study, using a systems biology-based approach, we show that 6-OHDA treatment of al…

Bacteria-algae synergy in carbon sequestration: Molecular mechanisms, ecological dynamics, and biotechnological innovations.

Rising atmospheric CO₂ levels require innovative strategies to increase carbon sequestration. Bacteria-algae interactions, as pivotal yet underexplored drivers of marine and freshwater carbon sinks, involve multiple mechanisms that amplify CO₂ fixation and long-term storage. This review systematically describes the synergistic effects of bacteria-algae consortia spanning both microalgae (e.g., Chlorella vulgaris and Phaeodactylum tricornutum) and macroalgae (e.g., Macrocystis and Laminaria) on carbon sequestration. These effects include (1) molecular-level regulation (e.g., signal transduction
