Network toxicology combined with molecular docking technology to explore the molecular mechanism of amatoxin causing liver injury.

As one of the most toxic molecules in the fungal kingdom, amatoxin exhibit exceptional thermal stability and acid resistance. Once ingested, these compounds are rapidly absorbed and transported unimpeded to vital organs. They disrupt cellular metabolism by inhibiting nucleic acid and protein synthesis in target organs, ultimately causing hepatic and renal necrosis. Without prompt intervention, this molecular sabotage can progress to multiorgan failure and death. Early diagnosis combined with aggressive therapeutic measures is crucial for mitigating acute hepatic damage and significantly improv

Multi-Level Genomic and Computational Analyses Identify a Novel IFT122 Variant Associated With Cranioectodermal Dysplasia 1 in a Consanguineous Saudi Family.

BACKGROUND: Cranioectodermal dysplasia (CED) is a rare autosomal recessive ciliopathy characterized by craniofacial, skeletal, and ectodermal anomalies. Significant phenotypic heterogeneity often results in clinical overlap with other skeletal dysplasias, including Robinow syndrome. In consanguineous populations, the presence of multiple rare variants can further complicate the molecular diagnosis. This study aimed to clarify the genetic basis of a complex syndromic presentation in a consanguineous Saudi family exhibiting features suggestive of both disorders using an integrated phenotypic, ge

Computational Immunogenetic Analysis of Botulinum Toxin A Immunogenicity and HLA Gene Haplotypes: New Insights.

Botulinum toxin A (BoNT-A) is widely used in both therapeutic and aesthetic settings; however, the formation of neutralizing antibodies (NAbs) remains a critical concern, leading to treatment failure. Immunogenic responses are known to vary between individuals due to HLA polymorphisms. Although some claim that neurotoxin-associated proteins (NAPs) shield BoNT-A from immune detection or are themselves immunogenic, there is limited molecular evidence supporting either view. This study applies computational immunogenetics to explore BoNT-A immunogenicity, focusing on HLA binding and the influence

Exploring glutathione transferase and Cathepsin L-like proteinase for designing of epitopes-based vaccine against Fasciola hepatica by immunoinformatics and biophysics studies.

Fasciolosis is a zoonotic infection and is considered a developing deserted tropical illness threatening ruminant productivity and causing financial losses. Herein, we applied immunoinformatics and biophysics studies to develop an epitopes vaccine against Fasciola hepatica using glutathione transferase and Cathepsin L-like proteinase as possible vaccine candidates. Using the selected proteins, B- and T-cell epitopes were predicted. After epitopes prediction, the epitopes were clarified over immunoinformatics screening, and only five epitopes, EFGRWQQEKCTIDLD, RRNIWEKNVKHIQEH, FKAKYLTEMSRASDI,

Using experimental results of protein design to guide biomolecular energy-function development.

Computational models of macromolecules have many applications in biochemistry, but physical inaccuracies limit their utility. One class of models uses energy functions rooted in classical mechanics. The standard datasets used to train these models are limited in diversity, pointing to a need for new training data. Here, we sought to explore a new paradigm for training an energy function, where the Rosetta energy function was used to design de novo proteins. Experimental results on these designs were then used to identify failure modes of design, which were subsequently used as a "guiding princ

tCONCOORD-GUI: visually supported conformational sampling of bioactive molecules.

Conformational flexibility of bioactive molecules poses a major challenge to computational biology. tCONCOORD generates structure ensembles based on geometrical considerations and has been successfully applied to predict protein conformational flexibility and essential degrees of freedom. We have now developed a graphical user interface (GUI) for tCONCOORD, which substantially facilitates the simulation setup and provides valuable insights into the structure analysis and constraint definition process in tCONCOORD. Moreover, users can influence the constraint definition process by interactively

Exploring physicochemical characteristics of cyclodextrin through M-polynomial indices.

Cyclodextrin, a potent anti-tumor medication utilized predominantly in ovarian and breast cancer treatments, encounters significant challenges such as poor solubility, potential side effects, and resistance from tumor cells. Combining cyclodextrin with biocompatible substrates offers a promising strategy to address these obstacles. Understanding the atomic structure and physicochemical properties of cyclodextrin and its derivatives is essential for enhancing drug solubility, modification, targeted delivery, and controlled release. In this study, we investigate the topological indices of cyclod

Advanced imaging of bone macrostructure and microstructure in bone fragility and fracture repair.

Research into the molecular and cellular pathways focusing on bone fragility and fracture-healing has led to new potential treatments to aid in fracture-healing. This research has focused on physical as well as biological modes of treatment. As new products and methods are derived, it is essential to develop effective and sensitive noninvasive means by which early changes in the fracture repair process can be detected. Specialized noninvasive and/or nondestructive techniques can provide structural information about local and systemic skeletal health, the propensity to fracture, and the pathoph

Transcriptomic profiling combined with pharmacological research of Panax notoginseng-derived nanovesicles for preliminary biocompatibility profiling and STAT5/SOCS3-driven immunomodulation in psoriasis.

BACKGROUND: Psoriasis is a chronic immune-mediated inflammatory skin disease driven by persistent IL-23/Th17 axis activation. While biologics have improved disease control, their clinical use is constrained by immunotoxicity risks and long-term safety concerns. Plant-derived extracellular vesicle-like nanoparticles (EVLNs) are being investigated as a potential biocompatible nanotherapeutic platform, yet systematic safety profiling and network-level elucidation of their immunomodulatory mechanisms remain lacking. This study integrates Systems Pharmacology, computational transcriptomic profiling

Ebola virus protein VP40 binding to Sec24c for transport to the plasma membrane.

Outbreaks of the Ebola virus (EBOV) continue to occur and while a vaccine and treatment are now available, there remains a dearth of options for those who become sick with EBOV disease. An understanding at the atomic and molecular level of the various steps in the EBOV replication cycle can provide molecular targets for disrupting the virus. An important step in the EBOV replication cycle is the transport of EBOV structural matrix VP40 protein molecules to the plasma membrane inner leaflet, which involves VP40 binding to the host cell's Sec24c protein. Though some VP40 residues involved in the

Molecular mimicry and functional convergence of bacterial proteins in host-microbe interactions.

Bacterial proteins modulate host immunity through diverse molecular strategies that are often broadly described as molecular mimicry. However, inconsistent terminology has obscured distinctions between genuine host-like interactions and other forms of host-directed immune modulation. We propose an operational framework that classifies bacterial proteins into four mechanistic categories: molecular mimicry, mimic-like behavior, functional convergence, and pathway interference. The framework prioritizes explicit criteria, including host-target engagement, interaction-interface similarity, functio

Impact of solvation on the photoisomerization mechanism of oxindole switches with electron-donating substituents.

Molecular photoswitches that undergo Z/E photoisomerization are fundamental components of light-driven molecular machines. Their efficiency is determined by ultrafast isomerization dynamics and high quantum yields, both of which are strongly modulated by the solvent environment. In this work, we examine two protonation states of an oxindole-based photoswitch in methanol. Using a combination of quantum mechanics/molecular mechanics (QM/MM) simulations with semi-empirical and high-level electronic structure methods, we compute radial distribution functions, isomerization free energy barriers, ab

In silico evaluation of imidazopyridine compounds targeting ACE2: molecular dynamics and binding energy analysis.

Angiotensin-converting enzyme 2 (ACE2) regulates cardiovascular function and serves as the SARS-CoV-2 entry receptor, making it a dual therapeutic target. Most drug development focuses on the virus rather than exploring broader host-directed protective strategies. We hypothesize that imidazopyridine derivatives may serve as candidate ACE2 binders for experimental evaluation with potential applications in both antiviral and cardiovascular contexts. Here, we present an integrated computational study of 67 imidazopyridine derivatives as ACE2 modulators. Molecular docking, MM-GBSA binding free ene

Dual-Site Acetylcholinesterase Inhibition and Multiscale Stability of Fused Quinoline Sulfonamides: A Chemoinformatic GA-MLR and Molecular Dynamics Study.

Alzheimer's disease (AD) represents an escalating global neuropharmacological crisis, with prevalence in high-growth demographic regions such as India projected to exceed 14 million by 2040. This study addresses the urgent need for high-potency, dual-site acetylcholinesterase (AChE) inhibitors through an integrated computational pipeline. We address the failure of mono-target paradigms by designing scaffolds capable of simultaneously anchoring the Catalytic Active Site (CAS) and the Peripheral Anionic Site (PAS). A robust GA-MLR QSAR model was developed from 115 quinoline analogs using 11,135

Computational discovery of novel aryl hydrocarbon receptor modulators for psoriasis therapy.

The aryl hydrocarbon receptor (AhR) is a ligand-dependent transcription factor involved in the regulation of many pathophysiological processes. Among these, immune system modulation, as well as regulation of skin homeostasis and inflammation, make it a promising target for psoriasis therapy. Tapinarof, an AhR agonist recently approved for psoriasis treatment, exerts its action through antioxidant, anti-inflammatory and barrier-restoring effects. In this study, we employed a computational drug-discovery approach to identify novel AhR modulators with psoriasis therapeutic potential. We performed

Subtractive genomic approach to uncover novel drug targets in Salmonella typhimurium and computational screening of food-based polyphenols as inhibitors.

INTRODUCTION: The rise of multidrug-resistant Salmonella typhimurium is a severe public health threat that renders conventional antibiotics ineffective. This study employed a computational strategy to identify a novel drug target in S. typhimurium and screen food-based polyphenols as potential inhibitors. METHODS: A subtractive genomics approach was used to identify essential, pathogen-specific proteins. A lead target was prioritized based on its druggability, localization, and network interactions. The target's 3D structure was then modeled for molecular docking, molecular dynamics (MD) simu
