Epigenetic and transcriptional regulation of osteoclastogenesis in the pathogenesis of skeletal diseases: A systematic review.

OBJECTIVES: To identify epigenetic and transcriptional factors controlling osteoclastogenesis (OCG), that have been shown to play a role in the pathogenesis of skeletal diseases. METHODS: A systematic review was conducted in accordance with the PRISMA guidelines. The PubMed and EMBASE databases were searched up to 30th April 2020; references of included articles and pertinent review articles were also screened to identify eligible studies. Studies were included if they described epigenetic and/or transcriptional regulation of OCG in a specific skeletal disorder, and quantified alterations in

Epigenetics as a New Frontier in Orthopedic Regenerative Medicine and Oncology.

Skeletal regenerative medicine aims to repair or regenerate skeletal tissues using pharmacotherapies, cell-based treatments, and/or surgical interventions. The field is guided by biological principles active during development, wound healing, aging, and carcinogenesis. Skeletal development and tissue maintenance in adults represent highly intricate biological processes that require continuous adjustments in the expression of cell type-specific genes that generate, remodel, and repair the skeletal extracellular matrix. Errors in these processes can facilitate musculoskeletal disease including c

Individualized Treatment Strategy for Depressive Disorder.

The goal of treatment for depressive disorders is complete remission of depressive symptoms with full recovery of social function and prevention of recurrence. However, a large proportion of patients do not experience symptomatic remission after the initial treatment, with even lower rates of remission in the longer treatment term. The main objective of individualized treatment applied in psychiatry is to improve precision in disease diagnosis, prognosis, treatment choices, and treatment response. Diverse approaches and techniques, such as genomics, epigenomics, other omics, neural circuit, an…

Does microglial dysfunction play a role in autism and Rett syndrome?

Autism spectrum disorders (ASDs) including classic autism is a group of complex developmental disabilities with core deficits of impaired social interactions, communication difficulties and repetitive behaviors. Although the neurobiology of ASDs has attracted much attention in the last two decades, the role of microglia has been ignored. Existing data are focused on their recognized role in neuroinflammation, which only covers a small part of the pathological repertoire of microglia. This review highlights recent findings on the broader roles of microglia, including their active surveillance o

Transplantation immunology: paradigm shift from systemic suppression to microenvironment remodeling and precision modulation.

Organ transplantation remains the definitive therapy for end-stage organ failure, yet its long-term success is limited by allograft rejection. Conventional immunosuppressive regimens, while effective against acute rejection, are hampered by non-specific mechanisms that lead to serious complications such as infections and malignancies, posing a major barrier to long-term graft survival. Recent advances in high-dimensional technologies-including single-cell sequencing, epigenomics, and metabolomics-are driving a paradigm shift in transplant immunology from "broad suppression" toward "precision m…

DNA methylase and demethylase activities are modulated by one-carbon metabolism in Alzheimer's disease models.

Late-onset Alzheimer's disease seems to be a multi-factorial disease with both genetic and non-genetic, environmental, possible causes. Recently, epigenomics is achieving a major role in Alzheimer's research due to its involvement in different molecular pathways leading to neurodegeneration. Among the different epigenetic modifications, DNA methylation is one of the most relevant to the disease. We previously demonstrated that presenilin1 (PSEN1), a gene involved in amyloidogenesis, is modulated by DNA methylation in neuroblastoma cells and Alzheimer's mice in an experimental model of nutritio…

Plant LHP1 as a Context-Dependent Regulator of Polycomb-Associated Chromatin.

Like heterochromatin protein 1 (LHP1) is a conserved HP1-like chromatin protein in land plants and a major Polycomb-associated factor that recognizes H3K27me3 enriched euchromatic domains. Recent biochemical, genomic, and structural studies show that LHP1 acts as a modular chromatin scaffold whose regulatory output depends on local histone modifications, RNA interactions, transcriptional factors, and PRC1/PRC2-associated partners. In this review, we outline emerging roles of LHP1 in Polycomb-mediated repression, chromatin-state maintenance, transcriptional responsiveness, hormone signaling, st

The role of epigenetic modifications in mediating cancer health disparities.

The dysregulation of tumorigenesis at the epigenetic level entails erratic gene expression, in which changes do not rely on alterations to the genetic sequence. Such changes are often orchestrated by mechanisms that involve modifying DNA or the histones that package it, as well as interrupting or suppressing microRNAs. For instance, tumor suppressor genes may be turned off, oncogenes can be turned on, or the genes affecting cellular genetic stability may be damaged recognizably, i.e., with certain patterns of expression, such as the hypermethylation of the BRCA1 gene in some types of breast ca

The molecular landscape of T cell exhaustion in the tumor microenvironment and reinvigoration strategies.

Immunotherapy has emerged as a promising therapeutic approach for cancer treatment by harnessing the immune system to target cancer cells. However, the efficacy of immunotherapy is hindered by the tumor microenvironment (TME), comprising regulatory T cells (Tregs), macrophages, myeloid-derived suppressor cells (MDSCs), neutrophils, soluble factors (TGF-β, IL-35, IL-10), and hypoxia. These components interact with inhibitory receptors (IRs) on T cells, leading to alterations in T cell transcriptomes, epigenomes, and metabolism, ultimately resulting in T cell exhaustion and compromising the effe

Gut microbiota induced epigenetic modifications in the non-alcoholic fatty liver disease pathogenesis.

Non-alcoholic fatty liver disease (NAFLD) represents a growing global health concern that can lead to liver disease and cancer. It is characterized by an excessive accumulation of fat in the liver, unrelated to excessive alcohol consumption. Studies indicate that the gut microbiota-host crosstalk may play a causal role in NAFLD pathogenesis, with epigenetic modification serving as a key mechanism for regulating this interaction. In this review, we explore how the interplay between gut microbiota and the host epigenome impacts the development of NAFLD. Specifically, we discuss how gut microbiot

Histone Deacetylase Inhibitors as a Therapeutic Strategy to Eliminate Neoplastic "Stromal" Cells from Giant Cell Tumors of Bone.

The neoplastic "stromal" cells in giant cell tumor of bone (GCTB) harbor a mutation in the H3F3A gene, which causes alterations in the epigenome. Current systemic targeted therapies, such as denosumab, do not affect the neoplastic cells, resulting in relapse upon treatment discontinuation. Therefore, this study examined whether targeting the epigenome could eliminate the neoplastic cells from GCTB. We established four novel cell lines of neoplastic "stromal" cells that expressed the H3F3A p.G34W mutation. These cell lines were used to perform an epigenetics compound screen (n = 128), which ide

Identification of tissue-specific and common methylation quantitative trait loci in healthy individuals using MAGAR.

BACKGROUND: Understanding the influence of genetic variants on DNA methylation is fundamental for the interpretation of epigenomic data in the context of disease. There is a need for systematic approaches not only for determining methylation quantitative trait loci (methQTL), but also for discriminating general from cell type-specific effects. RESULTS: Here, we present a two-step computational framework MAGAR ( https://bioconductor.org/packages/MAGAR ), which fully supports the identification of methQTLs from matched genotyping and DNA methylation data, and additionally allows for illuminatin
