RNA sequencing (RNA-seq) has become the principal method for bacterial transcriptome analysis, enabling investigation of antibiotic mechanisms of action, stress responses, and resistance development. It has also played a key role in advancing antibacterial antisense oligomers (ASOs), particularly peptide nucleic acid (PNA)-based compounds. When conjugated to cell-penetrating peptides (CPPs) to enable intracellular delivery, PNAs provide a sequence-specific strategy to modulate bacterial gene expression. While growth-based assays can demonstrate bacterial killing by PNA-CPPs targeting essential

BACKGROUND: Methicillin-resistant Staphylococcus aureus (MRSA) are resistant to nearly all β-lactam antibiotics under standard testing conditions. However, a novel phenotype exists wherein certain MRSA strains exhibit β-lactam susceptibility in the presence of bicarbonate (termed 'NaHCO3-responsive'), an abundant ion in mammalian tissues and blood. This suggests that specific MRSA infections may be treatable by β-lactams. NaHCO3 responsiveness appears due to effects of NaHCO3 on the expression mecA/PBP2a and other accessory genes required for PBP functionality. mecA expression can be co-regula

Galectins are a family of proteins that bind specifically to β-galactosides. Their importance in innate immunity of mammals has been well-documented. However, the systematic identification and characterization of galectin gene family remain limited in teleost. In this study, we identified 13 galectin genes (lgals2, lgals2a, lgals2b, lgals3, lgals3a, lgals3b, lgals4, lgals8, lgals8a, lgals9, grp, grp-b, grp-c) from Paralichthys olivaceus genome and analyzed their tissue expressions and expressions in response to Gram-negative and Gram-positive bacterial infections in mucosal tissues (gills, int

UNLABELLED: Listeria monocytogenes is a gram-positive facultative intracellular bacterium that causes listeriosis in humans and animals. Survival in diverse environments and host-associated niches requires coordinated regulation of metabolism, stress responses, and virulence. The LysR-type transcriptional regulator GltC is predicted to regulate glutamate metabolism, yet its broader contribution to metabolic regulation and pathogenicity in L. monocytogenes remains unclear. Here, we explored the role of GltC in nitrogen utilization, central carbon metabolism, stress tolerance, and virulence. Del

BACKGROUND: Chronic airway inflammation in conditions such as cystic fibrosis (CF) and non-CF bronchiectasis is characterised by a predominant neutrophilic inflammatory response, commonly due to the presence of pathogenic bacteria such as Pseudomonas aeruginosa. We hypothesised that down-regulation of the anti-inflammatory nuclear transcription regulator peroxisome proliferator-activated receptor gamma (PPARγ in non-CF bronchiectasis subjects may explain why this exuberant neutrophilic inflammation is able to persist unchecked in the inflamed airway.
METHODS: PPARγ gene expression was assesse

Trichoderma virens is a ubiquitous soil fungus successfully used in biological control due to its efficient colonization of plant roots. In fungi, 4-phosphopantetheinyl transferases (PPTases) activate enzymes involved in primary and secondary metabolism. Therefore, we cloned the PPTase gene ppt1 from T. virens and generated PPTase-deficient (?ppt1) and overexpressing strains to investigate the role of this enzyme in biocontrol and induction of plant defense responses. The ?ppt1 mutants were auxotrophic for lysine, produced nonpigmented conidia, and were unable to synthesize nonribosomal peptid

Assigning biologic function to the many sequenced but still uncharacterized genes remains the greatest obstacle confronting the human genome project. Differential gene expression profiling routinely detects uncharacterized genes aberrantly expressed in conditions such as cancer but cannot determine which genes are functionally involved in such complex phenotypes. Integrating gene expression profiling with specific modulation of gene expression in relevant disease models can identify complex biologic functions controlled by currently uncharacterized genes. Here, we used systemic gene transfer i

Otitis media (OM), the most common disease of childhood, is typically characterized by bacterial infection of the middle ear (ME). Prominent features of OM include hyperplasia of the ME mucosa, which transforms from a monolayer of simple squamous epithelium with minimal stroma into a full-thickness respiratory epithelium in 2-3 days after infection. Analysis of the murine ME transcriptome during OM showed down-regulation of the tumor suppressor gene Ecrg4 that was temporally related to mucosal hyperplasia and identified stromal cells as the primary ECRG4 source. The reduction in Ecrg4 gene exp

AIMS: A rapid rise in resistance to conventional antibiotics for Shigella spp. has created a problem in treating shigellosis. Hence, there is an urgent need for new and non-conventional anti-bacterial agents. The aim of this study is to show how Asiatic acid, a plant-derived compound, inhibits the intracellular growth of Shigella flexneri.
METHODS AND RESULTS: Shigella flexneri sensitive and resistant strains were used for checking antimicrobial activity of Asiatic acid by gentamicin protection assay. Asiatic acid inhibited the intracellular growth of all strains. Gene expression analysis sho

Borrelia burgdorferi, the agent of Lyme disease, alters its gene expression in response to highly disparate environmental signals encountered in its hosts. Among the relatively few regulators of adaptive gene expression present in the borrelial genome is an open reading frame (ORF), BB0184, annotated as CsrA (carbon storage regulator A). CsrA, in several bacterial species, has been characterized as a small RNA binding protein that functions as a global regulator affecting mRNA stability or levels of translation of multiple ORFs. Consistent with known functions of CsrA, overexpression of CsrA f

FlhF is a key protein required for complete flagellar synthesis, and its deletion results in the complete absence of a flagella and thus motility in Campylobacter jejuni. However, the specific mechanism still remains unknown. In this study, RNA-Seq, EMSAs, ChIP-qPCR and β-Galactosidase assays were performed to elucidate the novel interactions between FlhF and genes involved in flagellar synthesis. Results showed that FlhF has an overall influence on the transcription of flagellar genes with an flhF mutant displaying down-regulation of most flagellar related genes. FlhF can directly bind to the

Regulation of microbially induced cytokine secretion is critical in intestinal immune homeostasis. NOD2, the Crohn's disease-associated bacterial peptidoglycan sensor, activates the NF-κB pathway. After chronic NOD2 stimulation in human macrophages, cytokine secretion is significantly attenuated, similar to the situation in the intestinal environment. We find that NF-κB1 (p105/p50) expression is upregulated with chronic NOD2 stimulation and is required for attenuation of cytokine secretion in vitro in human macrophages and in vivo in mice. Upon chronic NOD2 stimulation, regulation of both acti

Bacterial cells are often in direct contact with one another and compete for nutrients and space. The type VI secretion system (T6SS) is a contact-dependent mechanism that enables bacteria to deliver toxic effectors into neighbouring cells. Vibrio fischeri is a bacterial symbiont of the Hawaiian bobtail squid Euprymna scolopes and encodes a T6SS on its second chromosome (T6SS2) that promotes interference competition among strains within the squid light organ. Effector diversity among T6SS2+ strains is poorly understood, which impedes predicting compatibility among strains within the light orga

Adaptation of bacterial pathogens to new hosts often involves the exchange of mobile genetic elements, or generally the highly variable accessory genome. However, adaptation to different niches is often plastic, mediated by conserved pathways in the core genome. The general stress response of most Gram-positive bacteria is a classic case of adaptive plasticity and mediated primarily by the alternative sigma factor B (SigB), a transcriptional regulator. In Staphylococcus aureus, however, sigma factor B appears to have been co-opted to regulate the switch between intracellular and extracellular

Lignin is the largest renewable reservoir of aromatic carbon, but its microbial valorization is constrained by the chemical heterogeneity and changing composition of lignin-derived feedstocks. Although numerous aromatic-catabolic pathways and transcription factors have been characterized, their regulatory roles are usually discussed by protein family or individual pathway, obscuring the principles that govern pathway engagement under mixed-substrate conditions. Here, we present a mechanistic framework for bacterial lignin funneling organized around four axes: physiological effector identity, p

UNLABELLED: Type 3 secretion (T3S) systems assemble bacterial nanomachines, including the flagellum and virulence-associated injectisomes, by exporting distinct classes of substrates in a defined temporal order. In both systems, completion of an early assembly intermediate triggers an irreversible switch from early to late substrate secretion. In the flagellar system, this switch is controlled by the secreted molecular ruler FliK, which acts on the core T3S component FlhB, but the molecular mechanism governing this transition has remained unclear. Here, we show that removal of two components,

Phosphate is both essential for life and toxic, necessitating the tight regulation of its acquisition. Based on Escherichia coli, most bacteria are thought to use a single accessory protein that monitors import to regulate phosphate homeostasis. This work reveals that many bacteria possess multiple, distinct families of accessory regulators, with each family regulating homeostasis in conjunction with a unique importer family. The antibiotic-resistant pathogen Staphylococcus aureus can obtain phosphate from divergent environments and possesses accessory-transporter pairs from all three identifi

Water is indispensable to life, yet some cyanobacteria inhabit hyper-arid deserts and withstand complete desiccation. However, the molecular mechanisms enabling such acclimation remain incompletely understood. In Anabaena sp. strain PCC 7120, the gene avaKa, which encodes a protein of unknown function, has been shown to be required for desiccation tolerance. Here, we characterized the avaKa disruptant DRavaKa under dehydration-related stress conditions. DRavaKa displayed hypersensitivity to EDTA, and transcripts of iron-deficiency-inducible genes (isiA1, isiB, furA, and sufB) were elevated eve

The spoilage bacterium Aeromonas veronii poses increasing risks to the safety of edible bivalves, yet the regulatory mechanisms of its key spoilage factors remain largely unknown. In this study, a foodborne pathogen A. veronii GL2 was isolated from edible Hyriopsis cumingii and its genomic sequencing was conducted, in which the mRNA level of metalloprotease-encoded gene htpX was significantly upregulated under thermal processing. A htpX-defected mutant (ΔhtpX) was then constructed to investigate its role in virulence and spoilage potentials. Although htpX deficiency did not affect growth or pr
