Identification of the copper regulon in Saccharomyces cerevisiae by DNA microarrays.

In Saccharomyces cerevisiae, copper ions regulate gene expression through the two transcriptional activators, Ace1 and Mac1. Ace1 mediates copper-induced gene expression in cells exposed to stressful levels of copper salts, whereas Mac1 activates a subset of genes under copper-deficient conditions. DNA microarray hybridization experiments revealed a limited set of yeast genes differentially expressed under growth conditions of excess copper or copper deficiency. Mac1 activates the expression of six S. cerevisiae genes, including CTR1, CTR3, FRE1, FRE7, YFR055w, and YJL217w. Two of the last thr

Identification of novel genes expressed during host infection in Streptococcus equi ssp. zooepidemicus ATCC35246.

Infection with Streptococcus equi ssp. zooepidemicus (Streptococcus zooepidemicus, SEZ) can cause septicemia, meningitis, and mastitis in domesticated species. Identification of this organism's virulence factors is an effective way of clarifying its pathogenic mechanism. We employed in vivo-induced antigen technology (IVIAT) to find bacterial genes that were only expressed or upregulated in an infected host (IVI genes). Convalescent-phase sera from pigs infected with SEZ were pooled, adsorbed against in vitro antigens, and used to screen SEZ genomic expression libraries. This analysis identifi

CorePAM: a 24-gene PAM50-derived expression score with cross-platform external validation for breast cancer prognosis.

BACKGROUND: The PAM50 classifier predicts breast cancer prognosis but requires 50 genes and specialised platforms. We derived CorePAM, the smallest data-driven PAM50 subset maintaining non-inferior prognostic performance relative to a full 50-gene Cox elastic-net model, without pre-specifying gene count. METHODS: Cox elastic-net regression ([Formula: see text]) with deterministic 10-fold cross-validation was applied in the SCAN-B cohort (N = 3069; GSE96058). Gene selection followed a pre-specified non-inferiority margin (ΔC-index = 0.010). External validation used four independent cohorts: TC

Long-term exposure to antibiotics has caused accumulation of resistance determinants in the gut microbiota of honeybees.

Antibiotic treatment can impact nontarget microbes, enriching the pool of resistance genes available to pathogens and altering community profiles of microbes beneficial to hosts. The gut microbiota of adult honeybees, a distinctive community dominated by eight bacterial species, provides an opportunity to examine evolutionary responses to long-term treatment with a single antibiotic. For decades, American beekeepers have routinely treated colonies with oxytetracycline for control of larval pathogens. Using a functional metagenomic screen of bacteria from Maryland bees, we detected a high incid

Cellular metabolomics reveals the osteogenic mechanism of MC3T3-E1 cells in porous Ti6Al4V scaffolds under low-intensity pulsed ultrasound.

INTRODUCTION: Porous titanium alloy scaffolds offer multiple advantages in treating large-area bone defects; however, their poor bioactivity limits their application. Low-intensity pulsed ultrasound (LIPUS) serves as a non-invasive method to enhance bone regeneration in porous titanium-6aluminium-4vanadium (Ti6Al4V) alloy scaffolds. This study aimed to examine the biological behavior and metabolism of murine osteoblastic MC3T3-E1 cells in porous Ti6Al4V (pTi64) scaffolds under LIPUS. METHODS: MC3T3-E1 cells were incubated in pTi64 scaffolds and stimulated with LIPUS. Cell morphology, viabilit

Enterohemorrhagic Escherichia coli O157:H7 responds to norepinephrine gradients by tRNA reprogramming and codon-biased translation of virulence genes.

Enterohemorrhagic Escherichia coli O157:H7 (EHEC) is a low-infectious-dose foodborne pathogen that uses norepinephrine gradients in the gut to locate sites for colonization and activate expression of virulence factors. Here, we identified features of transfer RNA (tRNA) reprogramming and codon-biased translation that play a role in this infectious process. Multivariate statistical analysis of genome-wide codon usage patterns revealed five gene clusters with unique codon biases, with one cluster containing all Locus of Enterocyte Effacement virulence genes that are all strongly biased for A/U-e

Red blood cell differentiation using canine-induced pluripotent stem cells.

BACKGROUND: Red blood cell (RBC) transfusions are essential for treating various medical conditions, but global demand is difficult to meet due to a dwindling donor pool and compatibility issues. Pluripotent stem cells (PSCs) offer a promising alternative of blood dependent on volunteer donors for RBC production, and dogs serve as an excellent model for translational research due to their physiological and genetic similarities to humans. METHODS: Canine induced pluripotent stem cells (ciPSCs) were differentiated toward hematopoietic and erythroid lineages. Differentiated cells were evaluated

Variational Autoencoder-enabled High-throughput Drug Screening for HIV Latency Modulators predicted through Noise in Gene Expression.

Due to its ability to establish a pool of undetectable and latently infected cells that can initiate viral production through random reactivation, a cure to human immunodeficiency virus (HIV) infections has remained elusive. Many approaches have been proposed, including the "shock and kill" method where latency reversing agents (LRAs) are administered to reactivate latently infected cells out of latency and remove them through immune targeting and clearance, and the "block and lock" method where latency promoting agents (LPAs) are administered to inhibit reactivation and potentially induce a "

Artificial intelligence-based diagnostic model for identifying PTPRZ1-MET fusion in a clinically defined secondary glioblastoma cohort.

Glioblastoma (GBM) is an aggressive and highly lethal brain tumor. Secondary glioblastoma (sGBM), which arises through malignant progression from lower-grade diffuse glioma, represents a clinically and biologically distinct subset of GBM. In this disease context, the protein tyrosine phosphatase receptor type Z1-mesenchymal-epithelial transition factor (PTPRZ1-MET; ZM) fusion has emerged as a recurrent oncogenic driver associated with adverse clinical outcomes. In this study, we analyzed 159 patients with sGBM, including 15 ZM-positive and 144 ZM-negative cases, and confirmed that ZM-positive

[Transcription Factor PAX4: Role in Differentiation of Insulin- Producing β Cells during Pancreas Development and Association with Diabetes].

PAX4 (Paired Box 4) is a transcription factor that is expressed mainly in the pancreas and plays a key role in the development of insulin-producing β cells at the embryonic stage. In mature cells, PAX4 acts as a main regulator of their adaptation under pathological conditions. The importance of PAX4 to the proper function of pancreatic islets has been demonstrated in studies of the relationship between mutations of the PAX4 gene and various forms of diabetes mellitus (DM). PAX4 overexpression in adult islets stimulates β-cell proliferation and resistance to apoptosis. Taken together, the data

Plasmodium falciparum acetyltransferase GCN5 acts as a dual regulator of essential glycolytic enzyme phosphoglycerate mutase.

Lysine acetylation is emerging as a key player in cellular regulation across species by controlling the fate of metabolic proteins as well as modulating gene expression via histone modification. Phosphoglycerate mutase, a conserved enzyme of the sole energy-yielding pathway of glycolysis in the human malaria parasite Plasmodium falciparum, is indispensable for its growth. Here, we demonstrate that P. falciparum phosphoglycerate mutase PfPGM1 (phosphoglycerate mutase) is regulated via lysine acetylation. In mammalian cells, acetylation of phosphoglycerate mutase modulates its catalytic activity

SDHA-related phaeochromocytoma and paraganglioma: review and clinical management.

Phaeochromocytomas and paragangliomas (collectively termed PPGL) are rare yet highly heritable neuroendocrine tumours, with over one-third of cases associated with germline pathogenic variants (PVs) in numerous genes. PVs in the succinate dehydrogenase subunit-A gene (SDHA) were initially implicated in hereditary PPGL in 2010, and SDHA has since become an important susceptibility gene accounting for up to 2.8% of cases. However, it remains poorly understood, particularly regarding the clinical nature of SDHA PPGL, rates of recurrence and metastasis, and the nature of metastatic disease. We pre

45S rDNA Repeats of Turtles and Crocodiles Harbor a Functional 5S rRNA Gene Specifically Expressed in Oocytes.

In most eukaryotic genomes, tandemly repeated copies of 5S rRNA genes are clustered outside the nucleolus organizer region (NOR), which normally encodes three other major rRNAs: 18S, 5.8S, and 28S. Our analysis of turtle rDNA sequences has revealed a 5S rDNA insertion into the NOR intergenic spacer in antisense orientation. The insertion (hereafter called NOR-5S rRNA gene) has a length of 119 bp and coexists with the canonical 5S rDNA clusters outside the NOR. Despite the ∼20% nucleotide difference between the two 5S gene sequences, their internal control regions for RNA polymerase III are sim

Periplasmic flagellar export apparatus protein, FliH, is involved in post-transcriptional regulation of FlaB, motility and virulence of the relapsing fever spirochete Borrelia hermsii.

Spirochetes are bacteria characterized in part by rotating periplasmic flagella that impart their helical or flat-wave morphology and motility. While most other bacteria rely on a transcriptional cascade to regulate the expression of motility genes, spirochetes employ post-transcriptional mechanism(s) that are only partially known. In the present study, we characterize a spontaneous non-motile mutant of the relapsing fever spirochete Borrelia hermsii that was straight, non-motile and deficient in periplasmic flagella. We used next generation DNA sequencing of the mutant's genome, which when co

Genetic removal of tri-unsaturated fatty acids suppresses developmental and molecular phenotypes of an Arabidopsis tocopherol-deficient mutant. Whole-body mapping of malondialdehyde pools in a complex eukaryote.

Malondialdehyde (MDA) is a small, ubiquitous, and potentially toxic aldehyde that is produced in vivo by lipid oxidation and that is able to affect gene expression. Tocopherol deficiency in the vitamin E2 mutant vte2-1 of Arabidopsis thaliana leads to massive lipid oxidation and MDA accumulation shortly after germination. MDA accumulation correlates with a strong visual phenotype (growth reduction, cotyledon bleaching) and aberrant GST1 (glutathione S-transferase 1) expression. We suppressed MDA accumulation in the vte2-1 background by genetically removing tri-unsaturated fatty acids. The resu

Highly variable penicillin resistance determinants PBP 2x, PBP 2b, and PBP 1a in isolates of two Streptococcus pneumoniae clonal groups, Poland 23F-16 and Poland 6B-20.

Penicillin-binding proteins (PBPs) in representatives of two Streptococcus pneumoniae clonal groups that are prevalent in Poland, Poland 23F-16 and Poland 6B-20, were investigated by PBP profile analysis, antibody reactivity pattern analysis, and DNA sequence analysis of the transpeptidase (TP) domain-encoding regions of the pbp2x, pbp2b, and pbp1a genes. The isolates differed in their MICs of beta-lactam antibiotics. The majority of the 6B isolates were intermediately susceptible to penicillin (penicillin MICs, 0.12 to 0.5 microg/ml), whereas all 23F isolates were penicillin resistant (MICs,

The facial motor nucleus transcriptional program in response to peripheral nerve injury identifies Hn1 as a regeneration-associated gene.

Facial nerve axotomy (FNA) is a well-established experimental model of motoneuron regeneration. After peripheral nerve axotomy, a sequence of events including glial activation and axonal regrowth leads to functional recovery of the afflicted pool of motoneurons. Using microarray analysis we identified an increase in the expression of 60 genes (at a false discovery rate of 0.1, genes were significant P < 0.004) within the facial nucleus as a consequence of nerve injury. In situ hybridization analysis validated the increased expression of many of these axotomy-induced genes. One specific gene, e
