Genome-wide reinforcement of cohesin binding at pre-existing cohesin sites in response to ionizing radiation in human cells.

The cohesin complex plays a central role in genome maintenance by regulation of chromosome segregation in mitosis and DNA damage response (DDR) in other phases of the cell cycle. The ATM/ATR phosphorylates SMC1 and SMC3, two core components of the cohesin complex to regulate checkpoint signaling and DNA repair. In this report, we show that the genome-wide binding of SMC1 and SMC3 after ionizing radiation (IR) is enhanced by reinforcing pre-existing cohesin binding sites in human cancer cells. We demonstrate that ATM and SMC3 phosphorylation at Ser(1083) regulate this process. We also demonstra

The complete genome sequence and molecular analysis of human hepatitis E virus genotype IV identified from a Korean patient.

Hepatitis E virus (HEV) was originally identified as the etiological agent of non-HAV enterically transmitted hepatitis. One HEV strain (FJ763142) was identified from an acute viral hepatitis E patient with IgM anti-HEV in Korea. The complete genome sequence consisted of 7,238 nucleotides (nt) plus a 22-nt poly(A) tail. The strain belongs to genotype IV, with 91% homology compared with AB197674, which was found in a Japanese patient who had traveled to China. This finding suggests that HEV genotype IV already circulates in Korea, and this HEV might be the first example of an indigenous strain.

Mitochondrial genome-encoded ATPase subunit 6+8 mRNA increases in human hepatoblastoma cells in response to nonfatal cold stress.

Cellular responses to cold stress have not been well clarified, compared with heat shock responses, especially in mammalian cells. We investigated cold-stress responses in human hepatoblastoma cells (HepG2) exposed to a nonfatal temperature of 17 degrees C. Under the condition, RNA and protein syntheses in the cells were highly, but incompletely, depressed and cell growth was impaired. A cDNA subtraction method was used to isolate mRNAs for which the levels were increased in cold-stressed cells compared with cells cultured at 37 degrees C. A transcript isolated by the screening was identified

Excision-repair patch lengths are similar for transcription-coupled repair and global genome repair in UV-irradiated human cells.

We have used the buoyant density shift method to measure excision-repair patch lengths in UV-irradiated repair-proficient human cells and in primary fibroblasts belonging to xeroderma pigmentosum complementation group C (XP-C), in which excision repair of UV-induced photoproducts is dependent upon transcription. The patch size was found to be about 30 nucleotides for both cell types. This agrees with the size of the DNA fragments excised in vitro by the dual incisions of the structure-specific nucleases XPG and ERCC1-XPF. We conclude that the XPC protein is not required to target the excision

Human adenovirus from subgenus D: restriction mapping of types 9 and 19 and characterization of a new genome type.

A strain of adenovirus (AV) was isolated from the stools of a child with acute gastroenteritis. This virus (strain 208) was specifically neutralized by antiserum to AV19, a species belonging to subgenus D and previously reported to cause keratoconjunctivitis. However, restriction analysis of strain 208 showed it to be distinct from AV19 and the other 40 human AV serotypes presently known. When calculated from 18 restriction patterns, the proportion of comigrating fragments common to AV19 and strain 208 was only 57%. This percentage was no higher than that obtained by comparison of strain 208 a

Nucleotide sequence and genome organization of human parvovirus B19 isolated from the serum of a child during aplastic crisis.

The nucleotide sequence of an almost-full-length clone of human parvovirus B19 was determined. Whereas the extreme left and right ends of this genomic clone are incomplete, the sequence clearly indicates that the two ends of viral DNA are related by inverted terminal repeats similar to those of the Dependovirus genus. The coding regions are complete in the cloned DNA, and the two large open reading frames which span almost the entire genome are restricted to one strand, as has been found for all other parvoviruses characterized to date. From the DNA sequence we conclude that the organization o

Whole-Genome Sequencing and Single-Cell Transcriptomics Identify Human Leukocyte Antigen Loci and a COG5 Variant in Aortic Dissection.

BACKGROUND: Aortic dissection (AD) is a lethal cardiovascular emergency with a complex and underexplored genetic basis. METHODS: We performed whole-genome sequencing on 151 patients with sporadic Stanford type B AD and 965 healthy controls in a Chinese population as a discovery phase analysis to assess both common and rare variants. Cross-ancestry meta-analyses incorporating 4 external genome-wide association data sets were used to identify population-specific risk loci. To pinpoint functional candidates, we integrated epigenomic profiles and single-cell transcriptomes from human aortic tissu

Bioinformatics-driven genome-wide identification of viral miRNAs in high spillover bat coronaviruses and their target genes in human.

Zoonotic spillover, driven by interspecies pathogen transmission, poses a significant global health threat. Recent studies highlight farmed fur animals as reservoirs for diverse coronaviruses, particularly Pipistrellus bat coronavirus HKU5 (Pi-Bat-CoV HKU5), which demonstrates high spillover potential. Additionally, the genetically distinct Pipistrellus bat coronavirus HKU5-CoV-2 (Pi-Bat HKU5-CoV-2), capable of utilizing the ACE2 receptor for entry into mammalian cells, further underscores the risk of bat-origin viruses infecting mammalian hosts. MicroRNAs (miRNAs) are small, endogenous non-co

Exploration of geographical population structure of Anaplasma phagocytophilum: Insights from 12 newly sequenced European human and bovine genome assemblies.

Anaplasma phagocytophilum is an obligate intracellular tick-borne bacterium widely distributed across the northern hemisphere. It is the causative agent of tick-borne fever in ruminants and human granulocytic anaplasmosis. The epidemiology of A. phagocytophilum infection differs markedly between the USA and Europe. In the USA, human granulocytic anaplasmosis represents an increasing public health concern, whereas infections in ruminants are rarely reported. In contrast, in Europe only sporadic human cases have been described, while infections in ruminants cause significant economic losses. Pre

Genetic Deletion of Cis-Regulatory Elements to Dissect the Function of the Non-coding Genome in human Preimplantation Models.

Cis-regulatory elements coordinate gene expression in a spatially and temporally controlled manner and contribute to the establishment of distinct cellular states during development. A substantial proportion of transcriptionally active cis-regulatory elements in primate embryos originated from ancient retroviral integrations into the germline. These endogenous retroviruses, also known as long terminal repeat retrotransposons, retain intrinsic regulatory activity and are often species-specific, making them strong candidates for regulating species-divergent aspects of embryonic development. Characterization of human parainfluenza virus type 2 circulating in southern France between 2017 and 2022 using whole-genome sequencing.

Genomic surveillance of respiratory viruses is an expanding field. As of 2024, only 110 (near-) complete genomes of human parainfluenza virus type 2 (HPIV2) were available in GenBank, none being from France. Here we aimed to obtain and analyze HPIV2 genomes from residues of HPIV2 RNA-positive respiratory samples from patients diagnosed in university hospitals of Marseille, Southern France, between 2017 and 2022. Prior to next-generation sequencing (NGS), an in-house PCR-based enrichment strategy was implemented with primers chosen with PrimalScheme. NGS used Illumina technology on a NovaSeq 60

Chromosome-Contiguous Ancylostoma duodenale Reference Genome from a Single Archived Specimen Elucidates Human Hookworm Biology and Host-Parasite Interactions.

Soil-transmitted helminths (STHs) are parasitic nematodes that infect humans, particularly in tropical and subtropical regions, where they contribute substantially to neglected tropical diseases (NTDs). Among them, hookworms (Ancylostoma duodenale, Necator americanus and Ancylostoma ceylanicum) cause substantial morbidity, leading to anaemia, malnutrition, and developmental impairment. Despite the global impact of hookworm disease, genomic research on A. duodenale has lagged behind that of other hookworms, limiting comparative and molecular biological investigations. Here, we report the first

Complete Genome Sequences of Human Japanese Encephalitis Virus Genotype V Isolates in Korea Reveal Genotype-Specific Amino Acid Signatures.

Japanese encephalitis virus (JEV) is a mosquito-borne zoonotic flavivirus causing severe neurological disease across Asia, and genotype V (GV) is now predominant in Korea. Despite frequent detection of GV in mosquitoes, human-derived complete genome data remain scarce. To elucidate the molecular and antigenic characteristics of human GV infections, cerebrospinal fluid samples from unvaccinated patients positive for JEV RNA during 2018-2023 were subjected to virus isolation in LLC-MK2 cells (rhesus monkey kidney-derived epithelial cell line). Three human GV isolates (K18P80, K23P84, K23P88) wer

Targeted genome editing restores auditory function in adult mice with progressive hearing loss caused by a human microRNA mutation.

Mutations in microRNA-96 (MIR96) cause autosomal dominant deafness-50 (DFNA50), a form of delayed-onset hearing loss. Genome editing has shown efficacy in hearing recovery through intervention in neonatal mice, yet editing in the adult inner ear is necessary for clinical applications, which has not been done. Here, we developed a genome editing therapy for the MIR96 mutation 14C>A by screening different CRISPR systems and optimizing Cas9 expression and the sgRNA scaffold for efficient and specific mutation editing. AAV delivery of the KKH variant of Staphylococcus aureus Cas9 (SaCas9-KKH) and

Shared and distinct interactions of type 1 and type 2 Epstein-Barr Nuclear Antigen 2 with the human genome.

BACKGROUND: There are two major genetic types of Epstein-Barr Virus (EBV): type 1 (EBV-1) and type 2 (EBV-2). EBV functions by manipulating gene expression in host B cells, using virus-encoded gene regulatory proteins including Epstein-Barr Nuclear Antigen 2 (EBNA2). While type 1 EBNA2 is known to interact with human transcription factors (hTFs) such as RBPJ, EBF1, and SPI1 (PU.1), type 2 EBNA2 shares only ~ 50% amino acid identity with type 1 and thus may have distinct binding partners, human genome binding locations, and functions. RESULTS: In this study, we examined genome-wide EBNA2 bindi

Identification of novel protein biomarkers and therapeutic targets for ankylosing spondylitis using human circulating plasma proteomics and genome analysis.

The proteome serves as the primary basis for identifying targets for treatment. This study conducted proteomic range two-sample Mendelian randomization (MR) analysis to pinpoint potential protein markers and treatment targets for ankylosing spondylitis (AS). A total of 4907 data points on circulating protein expression were collected from a large-scale protein quantitative trait locus investigation involving 35,559 individuals. Using data from a Finnish study on AS as the outcome, the dataset comprised 166,144 individuals of European ancestry (1462 cases and 164,682 controls), and causal relat

Analysis of Powassan Virus Genome Sequences from Human Cases Reveals Substantial Genetic Diversity with Implications for Molecular Assay Development.

Powassan virus (POWV) is an emerging tick-borne virus that causes severe meningoencephalitis in the United States, Canada, and Russia. Serology is generally the preferred diagnostic modality, but PCR on cerebrospinal fluid, blood, or urine has an important role, particularly in immunocompromised patients who are unable to mount a serologic response. Although the perceived poor sensitivity of PCR in the general population may be due to the biology of infection and health-seeking behavior (with short viremic periods that end before hospital presentation), limitations in assay design may also con
