Targeted population genomics uncovers demographic history and genetic divergence in north American wild cranberry.

Wild populations of North American cranberry (Vaccinium macrocarpon Aiton) are reservoirs of genetic variation that may contribute to the improvement of breeding-relevant traits. However, the extent to which wild genetic variation is geographically structured and represented in elite germplasm remains unclear. We analysed 179 wild cranberry accessions from the upper Midwest and Eastern North America to estimate nucleotide diversity (π), population structure, and loci associated with genetic differentiation and environmental variables using a genome-informed targeted genotyping panel. Additiona

Radiosensitivity Prediction of Tumor Patient Based on Deep Fusion of Pathological Images and Genomics.

The radiosensitivity of cancer patients determines the efficacy of radiotherapy, and patients with low radiosensitivity cannot benefit from radiotherapy. Therefore, accurately predicting radiosensitivity before treatment is essential for personalized and precise radiotherapy. However, most existing studies rely solely on genomic and clinical features, neglecting the tumor microenvironmental information embedded in histopathological images, which limits prediction accuracy. To address this issue, we propose Resfusion, a deep multimodal fusion framework that integrates patient-level gene express

Comparative genomics of Sneathia species: insights into pathogenicity and adaptation to the human niche.

BACKGROUND: Sneathia are urogenital anaerobes linked to bacterial vaginosis, preterm birth, chorioamnionitis, urethritis, and HPV-mediated cervical carcinogenesis. Two species have been identified: Sneathia vaginalis and Sneathia sanguinegens. Yet, due to their fastidious nature, our knowledge of their pathogenicity is limited. METHODS: Comparative genomic analysis of 12 Sneathia genomes, including two newly sequenced via whole-genome sequencing, was used to evaluate the pathogenic potential of S. vaginalis and S. sanguinegens. RESULTS: Sneathia species have small genomes (1.25-1.35 Mbp) wit

Spatially Contextualized Integrative Genomics Highlights Neuronal and Glial Regulatory Programs in Low Back Pain.

PURPOSE: Low back pain (LBP) is a heterogeneous pain condition with a measurable genetic contribution, but the genes, brain cell types, and spatial tissue contexts through which inherited risk is expressed remain unclear. We aimed to define cell-type-specific and spatially contextualized genetic mechanisms underlying LBP. METHODS: FinnGen R12 LBP GWAS summary statistics (42,521 cases and 353,224 controls) were integrated with brain single-nuclei eQTL data across eight major brain cell classes. We evaluated genome-wide polygenic signal using LDSC, prioritized genes using MAGMA and PoPS, and pe

Integrative genomics elucidates the evolutionary, temporal, and developmental origins of a hydrocephalus risk gene.

INTRODUCTION: A prior integrative, multi-omics human genetics and functional genomics study identified maelstrom (MAEL), a gene involved in regulation of DNA transposon activity and genome structure, as a transcriptome-wide predictor of hydrocephalus (HC) in the brain cortex. However, the developmental timing, cell-type specificity, evolutionary conservation, and direct measurement of MAEL expression in human HC cortex remain unknown. OBJECTIVE: To characterize the evolutionary origin and developmental, cell-type specificity, and temporal expression patterns of MAEL in the developing human br…

Opportunities and Challenges in Translating Genomics into Population Health Impact: Lessons from Familial Hypercholesterolemia.

BACKGROUND: Familial hypercholesterolemia (FH) is a common, autosomal dominant genetic disorder characterized by lifelong elevations in low-density lipoprotein cholesterol and a markedly increased risk of premature atherosclerotic cardiovascular disease. Despite a well-defined genetic architecture, highly effective therapies, and strong evidence demonstrating the benefits of early identification and treatment, FH has historically remained underdiagnosed and undertreated worldwide. This persistent gap highlights broader challenges in translating genomic discovery into measurable population heal

Metabolomics and genomics reveal high diversity and concentrations of cyanopeptides during a Microcystis bloom.

Cyanobacterial blooms are an immense global problem that release complex mixtures of poorly characterized biologically active cyanopeptides into freshwater. In this study, metabolomics and genomics were used to assess the diversity and concentrations of cyanopeptides during a dense Microcystis bloom during the late summer of 2023 in Lake Champlain, a large transboundary lake situated between Canada and the United States. Despite the relatively low genetic diversity of the bloom determined by 16S rRNA metabarcoding, 151 cyanopeptides were detected by non-targeted metabolomics. This represents t…

Comparative genomics and molecular insights into smooth and rough clinical isolates of Mycobacterium abscessus.

Background. Our recent findings indicate that the rough form of the Mycobacterium abscessus complex (MABC) is associated with worse clinical outcomes compared to the smooth variant. The glycopeptidolipid (GPL) locus has been considered vital for this transition; however, this has only been shown during in vitro selection. Thus, we aimed to investigate genetic differences between the morphotypes among clinical isolates.Methods. Whole-genome sequencing (WGS) by Oxford Nanopore was applied to rough and smooth clinical MABC strains (n=10), including laboratory strains and in vitro exposure to nitr

Adaptations in electron transport chain complexes of clinical Rhodococcus equi revealed through comparative genomics.

Rhodococcus equi is an important veterinary and zoonotic pathogen that survives inside macrophage phagolysosomes. Nitrate reductase NarGHI is a known virulence factor for this pathogen. This enzyme complex serves as the terminal electron acceptor in anaerobic respiration in other pathogens, such as the phylogenetically related Mycobacterium tuberculosis. A recent study demonstrated that R. equi survives under anaerobic conditions. In this work, we endeavored to uncover the electron transport chain complexes of R. equi. By in silico comparison to known complexes in the Transporter Classificatio

Confusion, communication, and consent: ELSI barriers to genomics-enhanced remediation in Alberta's oil sands.

While constructed treatment wetland systems (CTWS) and genomics have been identified as viable remediation options for oil sands processed-affected water, researchers have paid limited attention to the priorities of affected groups. To address this gap, we used focus groups to explore the perspectives on CTWS and genomics held by Indigenous Peoples, oil and gas industry employees, CTWS and genomics researchers, and government regulators and policymakers affected by oil sands remediation in northern Alberta. We identify six key concerns: confusion about the options themselves; challenges with c…

Deterministic Co-encapsulation of Microparticles in Droplets via Synchronized Merging for Single-Cell Genomics.

Droplet encapsulation of microparticles, such as hydrogel beads and cells, is fundamental to high-throughput bioanalytical assays, including single-cell genomics. However, co-encapsulation of multiple particles at defined ratios remains a technical challenge. Here, we present a simple and robust strategy for deterministic co-encapsulation, combining particle-triggered droplet generation with synchronized droplet merging. Close-packed hydrogel particles initiate droplet formation, and the resulting droplets are synchronized and merged within a microfluidic channel, enabling the efficient encaps…

Multi-Omics approaches in gene therapy for vascular diseases: bridging genomics, transcriptomics, and epigenetics.

Vascular diseases such as atherosclerosis, aneurysms, and peripheral arterial disease remain leading causes of morbidity and mortality, with current treatments primarily managing symptoms rather than addressing underlying molecular drivers. Gene therapy offers a promising avenue for targeted intervention, and recent advances in multi-omics approaches-including genomics, transcriptomics, and epigenetics-are enhancing the precision and efficacy of these therapies. High-throughput sequencing and integrative omics analyses have facilitated the identification of causal genes, non-coding RNAs, and e…

Genome sequencing of 35,024 predominantly African ancestry persons addresses gaps in genomics and healthcare.

Genetic variation is crucial in human development, disease susceptibility, and drug response. Despite populations of African descent having the highest degree of genetic variation, genetic research has predominantly focused on populations of European descent, limiting potential for discovery. Recent studies of individuals with African ancestry have driven key medical advances benefiting all populations. Large scale, electronic health record (EHR) linked biobanks have provided opportunities to expand genetic research to larger and more diverse populations. We present initial results from the Al

Integrated genomics reveals cellular senescence-driven molecular networks and immune crosstalk in myopia pathogenesis.

Myopia, a leading global health challenge linked to severe ocular complications, remains poorly understood in terms of molecular mechanisms involving cellular senescence. This study integrates transcriptomic datasets (GSE112155 and GSE151631) from myopia and normal vision samples to unravel senescence-driven pathways and immune interactions underlying myopia pathogenesis. By constructing protein-protein interaction networks and post-transcriptional regulatory axes (mRNA-miRNA-TF), we identified core senescence-associated genes (Tp53, Cdkn1a, and Myc) as central regulators in myopia progression
