The role of alcohol intake in the pharmacogenetics of treatment with clozapine.

Clozapine (CLZ) is an atypical antipsychotic reserved for patients with refractory psychosis, but it is associated with a significant risk of severe adverse reactions (ADRs) that are potentiated with the concomitant use of alcohol. Additionally, pharmacogenetic studies have explored the influence of several genetic variants in CYP450, receptors and transporters involved in the interindividual response to CLZ. Herein, we systematically review the current multiomics knowledge behind the interaction between CLZ and alcohol intake, and how its concomitant use might modulate the pharmacogenetics. C…

Network Hypoactivity in ALG13-CDG: Disrupted Developmental Pathways and E/I Imbalance as Early Drivers of Neurological Features in CDG.

BACKGROUND: ALG13-CDG is an X-linked N-linked glycosylation disorder caused by pathogenic variants in the glycosyltransferase ALG13, leading to severe neurological manifestations. Despite the clear CNS involvement, the impact of ALG13 dysfunction on human brain glycosylation and neurodevelopment remains unknown. We hypothesize that ALG13-CDG causes brain-specific hypoglycosylation that disrupts neurodevelopmental pathways and contributes directly to cortical network dysfunction. METHODS: We generated iPSC-derived human cortical organoids (hCOs) from individuals with ALG13-CDG to define the im

Integrated Single-cell and Plasma Proteomic Modeling to Predict Surgical Site Complications: A Prospective Cohort Study.

OBJECTIVE: The aim of this study was to determine whether single-cell and plasma proteomic elements of the host's immune response to surgery accurately identify patients who develop a surgical site complication (SSC) after major abdominal surgery. SUMMARY BACKGROUND DATA: SSCs may occur in up to 25% of patients undergoing bowel resection, resulting in significant morbidity and economic burden. However, the accurate prediction of SSCs remains clinically challenging. Leveraging high-content proteomic technologies to comprehensively profile patients' immune response to surgery is a promising app

Blood microbiota and metabolomic signature of major depression before and after antidepressant treatment: a prospective case-control study.

BACKGROUND: The microbiota interacts with the brain through the gut-brain axis, and a distinct dysbiosis may lead to major depressive episodes. Bacteria can pass through the gut barrier and be found in the blood. Using a multiomic approach, we investigated whether a distinct blood microbiome and metabolome was associated with major depressive episodes, and how it was modulated by treatment. METHODS: In this case-control multiomic study, we analyzed the blood microbiome composition, inferred bacterial functions and metabolomic profile of 56 patients experiencing a current major depressive epis

Identification of the Recombinant Plasmodium vivax Surface-Related Antigen as a Possible Immune Evasion Factor Against Human Splenic Fibroblasts by Targeting ITGB1.

UNLABELLED: Ovarian cancer is the fifth leading cause of cancer-related deaths among women. Most patients are diagnosed at late stage (III/IV), resulting in a 5-year survival rate below 30%. This is driven by the presentation of vague abdominal symptoms that confound diagnosis at early stages (I/II) and a shortage of robust biomarkers. We are taking a novel approach for earlier ovarian cancer detection, leveraging lipids as biomarkers. We utilized untargeted ultrahigh pressure liquid chromatography-mass spectrometry to analyze sera from two large, independent cohorts (N = 433 and N = 399) desi

Temperature and water activity interactively regulate the growth and aflatoxin biosynthesis of Aspergillus flavus in dried red chili peppers: A predictive modeling and multi-omics study.

Dried red chili pepper is widely consumed yet prone to contamination by Aspergillus flavus and its carcinogenic aflatoxins, though how this fungus grows and produces toxins on this distinctive substrate remains poorly understood. This study examined the effects of temperature and water activity (aw) on A. flavus growth and aflatoxin (AF) production in dried red chili pepper, and explored the associated molecular and metabolic responses through multi-omics analyses. Four isolates tested at 15-42 °C and aw 0.86-0.98 showed optimal mycelial growth at 30-37 °C and aw 0.98, whereas AF production pe

A systematic review on age-related macular degeneration: New insights from multi-omics studies.

Age-related macular degeneration (AMD) is a leading cause of blindness in developed countries and a growing global health concern. The multifactorial nature of AMD calls for integrative multi-omics approaches. We summarize studies employing multi-omics in AMD. A comprehensive search in PubMed and Scopus databases identified 561 records with multi-omics criteria, of which duplicates, unrelated and unavailable articles were excluded, resulting in 33 reports. Quality was assessed following the Office of Health Assessment and Translation (OHAT) method, and data was synthesized through standardized

A multi-omics signature of microplastic exposure and its clinical, metabolic, and microbial correlates in colorectal cancer.

Microplastics (MPs) are emerging environmental contaminants with potential human health implications, yet their distribution and biological effects in colorectal cancer (CRC) remain unclear. Here, we investigate the presence of MPs in blood, tumor, and peri-tumor tissues from CRC patients using a multi-omics approach. We find that MPs, particularly polyvinyl chloride (PVC) and polyethylene (PE), are more abundant in tumor and peri-tumor tissues than in blood. Tissue-specific MPs were associated with clinical traits, serum metabolites, and gut microbes. Functional analysis suggested MP-related

PMconv: How to Compare Proteomes and Metabolomes?

Integrating proteomic and metabolomic data remains challenging due to the many-to-many relationships between metabolites and proteins and the spatial constraints of cellular compartmentalization. To address this, we developed PMconv, a web-based application for bidirectional, knowledge-based mapping of proteomic and metabolomic datasets. Leveraging curated associations from the Human Metabolome Database (HMDB) and protein interaction data from STRING, PMconv infers potential biochemical connections between experimentally detected molecules and pathway-annotated partners. The tool supports inte

UMCA-Net: Uncertainty-aware multi-stage cross-attention for cost-aware multi-omics data classification.

Multi-omics data integration holds great promise for precision medicine, yet its clinical adoption is hindered by high acquisition costs and the complexity of heterogeneous data representations. To address these challenges, we propose an uncertainty-aware multi-view dynamic decision framework for efficient and trustworthy disease classification. Unlike conventional static fusion strategies, our approach leverages evidential deep learning grounded in Dempster-Shafer theory to explicitly disentangle predictive confidence from epistemic uncertainty, enabling cost-sensitive and progressive inferen

Study of POLR3A variants in a family trio suggests mutation-specific pathogenetic mechanisms: insights from integrative OMIC approaches.

BACKGROUND: Hypomyelinating leukodystrophies (HLDs) are rare genetic neurodevelopmental disorders characterized by defective myelin formation. The genetic cause of these disorders has been ascribed to mutations in genes encoding myelin protein components, such as proteolipid protein 1 (PLP1) and myelin basic protein (MBP), or in genes encoding for transcription and translation-related proteins. Particularly, biallelic pathogenic variants in POLR3A, POLR3B, POLR3K, POLR3D, POLR1C lead to the insurgence of RNA Polymerase III (Pol III)-related HLDs (POLR3-HLDs). The molecular mechanisms linking P

Biotechnology advances and the parasitology paradigm: From genomes to multi-omics and translation.

Parasitic diseases impose a substantial and often underestimated burden on human and animal health, food security and economic development. Over recent decades, advances in biotechnology have expanded parasitology into a genomics-enabled field. Early progress stemmed from the use of molecular markers, PCR and immunological assays, followed by draft genomes generated through high-throughput sequencing and bioinformatics. The advent of long-read sequencing and chromosome conformation capture (Hi-C) mapping technologies subsequently enabled chromosome-scale assemblies, providing robust frameworks
